Spectroscopic and computational characterization of laccases and their substrate radical intermediates.

Laccases are multicopper oxidases which oxidize a wide variety of aromatic compounds with the concomitant reduction of oxygen to water as by-product. Due to their high stability and biochemical versatility, laccases are key enzymes to be used as eco-friendly biocatalyst in biotechnological applications. The presence of copper paramagnetic species in the catalytic site paired with the substrate radical species produced in the catalytic cycle makes laccases particularly attractive to be studied by spectroscopic approaches. In this review, the potentiality of a combined multifrequency electron pa

NO binding to Mn-substituted homoprotocatechuate 2,3-dioxygenase: relationship to O₂ reactivity.

Iron(II)-containing homoprotocatechuate 2,3-dioxygenase (FeHPCD) activates O2 to catalyze the aromatic ring opening of homoprotocatechuate (HPCA). The enzyme requires Fe(II) for catalysis, but Mn(II) can be substituted (MnHPCD) with essentially no change in the steady-state kinetic parameters. Near simultaneous O2 and HPCA activation has been proposed to occur through transfer of an electron or electrons from HPCA to O2 through the divalent metal. In O2 reactions with MnHPCD-HPCA and the 4-nitrocatechol (4NC) complex of the His200Asn (H200N) variant of FeHPCD, this transfer has resulted in the

A highly conserved interaction involving the middle residue of the SXN active-site motif is crucial for function of class B penicillin-binding proteins: mutational and computational analysis of PBP 2 from N. gonorrhoeae.

Insertion of an aspartate residue at position 345a in penicillin-binding protein 2 (PBP 2), which lowers the rate of penicillin acylation by ~6-fold, is commonly observed in penicillin-resistant strains of Neisseria gonorrhoeae. Here, we show that insertions of other amino acids also lower the penicillin acylation rate of PBP 2, but none supported growth of N. gonorrhoeae, indicating loss of essential transpeptidase activity. The Asp345a mutation likely acts by altering the interaction between its adjacent residue, Asp346, in the β2a-β2d hairpin loop and Ser363, the middle residue of the SXN a

Chemical models and their mechanistic implications for the transformation of 6-cyanouridine 5'-monophosphate catalyzed by orotidine 5'-monophosphate decarboxylase.

The reactions of 6-cyano-1,3-dimethyluracil have been studied as chemical models to illustrate the mechanism for the transformation of 6-cyanouridine 5'-monophosphate (6-CN-UMP) to barbiturate ribonucleoside 5'-monophosphate (BMP) catalyzed by orotidine 5'-monophosphate decarboxylase (ODCase). The results suggest that the Asp residue in the ODCase active site plays the role of a general base in the transformation.

Genetic mutations disrupt the coordinated mode of tyrosinase intra-melanosomal domain.

Oculocutaneous albinism type 1 is a genetic disorder caused by the disruption of tyrosinase activity in the melanogenesis pathway. The tyrosinase's intramelanosomal domain can be subdivided into the catalytic and Cys-rich subdomains, integral for protein stability and catalytic activity. To understand the motions in the tyrosinase intra-melanosomal subdomains and their link to its catalytic activity, we perform essential dynamics on homology models for tyrosinase and the mutant variants R217Q, R402Q, and R217Q/R402Q. Directed Evolution of a Protein Catenane Reveals How Noncanonical Topology Modulates Sequence-Property Relationships.

Single-domain protein catenanes, in which two mechanically interlocked polypeptide rings fold into a compact structure, provide a tractable system for probing how chemical topology reshapes protein fitness. Using single-domain catenated dihydrofolate reductase (cat-DHFR) as a model, we combined homologue expansion, directed evolution, and topology reversion to compare matched linear and catenated isoforms. Catenation proved broadly compatible with DHFR homologues, yet soluble yield and catalytic activity remained strongly sequence dependent. Directed evolution substantially improved the cataly

Catalytic deficiency of O-GlcNAc transferase leads to X-linked intellectual disability.

O-GlcNAc transferase (OGT) is an X-linked gene product that is essential for normal development of the vertebrate embryo. It catalyses the O-GlcNAc posttranslational modification of nucleocytoplasmic proteins and proteolytic maturation of the transcriptional coregulator Host cell factor 1 (HCF1). Recent studies have suggested that conservative missense mutations distal to the OGT catalytic domain lead to X-linked intellectual disability in boys, but it is not clear if this is through changes in the O-GlcNAc proteome, loss of protein-protein interactions, or misprocessing of HCF1. Here, we repo…

High-Resolution Relaxometry for Fragment Screening.

Characterizing weak molecular interactions remains a major challenge in drug discovery. Here, we demonstrate the power of high-resolution relaxometry (HRR), using a fast sample shuttle system, as a highly sensitive ligand-based screening method. By measuring longitudinal relaxation rates over a wide magnetic field range (2-600 MHz), we obtained site-specific Nuclear Magnetic Resonance Dispersion (NMRD) profiles for three ligands interacting with the catalytic domain of Human Matrix Metalloproteinase-12 (MMP-12). HRR unambiguously detects weak binding (KD ≈ 10-6-10-4) at protein concentrations …

Assembling a unique three-copper center of thiocyanate dehydrogenase in vitro.

Thiocyanate dehydrogenase (TcDH) plays a pivotal role in the decomposition of thiocyanate in some sulfur-oxidizing bacteria. Here we report the assembly mechanism of the unique three-copper center (Cu1, Cu2 and Cu3) of TcDH in vitro. Using EPR, we established the sequence of copper incorporation into the active center: copper ions are first incorporated in parallel into Cu1 and Cu2 sites, and finally into Cu3 site. TcDH shows high affinities for both Cu(II) (KD values for three sites range from 2.0 × 10-12 to 3.8 × 10-17 M) and Cu(I) (average KD values of three sites are 1.0 × 10-13 M). The pr

Mechanistic Insights Into the Formaldehyde Dehydrogenase-Catalyzed Reduction of Formate: A Quantum Chemical Study.

The multienzyme cascade conversion of CO2 to methanol is a promising route for sustainable chemical synthesis, yet the reduction of formate to formaldehyde remains its major bottleneck. Here, we use quantum chemical calculations to elucidate the catalytic mechanism of formaldehyde dehydrogenase from Burkholderia multivorans (BmFaldDH). The lowest-energy pathway initiates with formate activation via a proton-relay network involving His52, Ser49, and the NADH ribose, followed by a concerted yet asynchronous proton-hydride transfer to yield methanediol with a barrier of 16.0 kcal mol-1. In Silico Optimization of a Bifunctional Lipase-Polyethylene Terephthalate (PET) Hydrolase for Enhanced PET and Lipid Hydrolysis.

Polyethylene terephthalate (PET) and lipid-rich waste pose urgent environmental challenges that need multifunctional biocatalysts. LipMRD9, a lidless lipase with natural PETase activity, exemplifies such a scaffold. Here, we used an integrated approach combining automated in silico mutagenesis (AsiteDesign), Protein Energy Landscape Exploration (PELE), and molecular dynamics (MD) simulations, structure-guided rational engineering, and bioprospecting of homologous sequences to improve the dual lipase-PETase activity of LipMRD9. Computational analyses pinpointed mutational hotspots extending the

The structural basis of malodorant skatole formation by the glycyl radical enzyme indoleacetate decarboxylase.

Glycyl radical enzymes (GREs) catalyze challenging chemical reactions using a posttranslationally installed glycyl radical cofactor. One such enzyme, indoleacetate decarboxylase (IAD), performs the radical-based decarboxylation of indole-3-acetate (I3A) to form the malodorant molecule skatole. In addition to being an odor nuisance, skatole is a human and livestock lung toxin, a suspected carcinogen, and a mosquito attractant, all of which impact human health, agriculture, food production, and wastewater treatment. Here, we use cryogenic electron microscopy to solve a 2.45-Å resolution structur

Enhancing Alcohol Dehydrogenase Activity for the Efficient Synthesis of (S)-2-Chloro-1-(2,4-dichlorophenyl)ethanol Using Computer-Aided Combinational Mutagenesis.

(S)-2-chloro-1-(2,4-dichlorophenyl)ethanol ((S)-CPEO) is an important chiral precursor of the antifungal drug luriconazole. In this study, a mutant alcohol dehydrogenase, LkADHM0 from Lactobacillus kefir, was redesigned for the efficient synthesis of (S)-CPEO by using virtual saturation mutagenesis to assess beneficial site combinations. Five poorly conserved sites in the active pocket of the enzyme were identified via multiple sequence alignment with enzymes exhibiting high activity toward acetophenone derivatives. To stimulate potential synergies while minimizing the screening effort, the fi

Critical evaluation of three cryo-EM structures of particulate methane monooxygenase by quantum refinement.

Particulate methane monooxygenase (pMMO) is an enzyme that converts methane into methanol at ambient temperature and pressure. Over the past three decades, the metal content and location of the active site have been highly controversial. Recent single-particle cryogenic electron-microscopy (cryo-EM) structures have furthered this debate. In this study, three cryo-EM structures (PDB entries 7s4h, 7s4j and 7ev9) are analysed by quantum refinement (QR). This approach augments traditional structural refinement with quantum-mechanical (QM) calculations for a small but interesting part of the protei

A glycan foldamer that uses carbohydrate-aromatic interactions to perform catalysis.

In nature, the ability to catalyse reactions is primarily associated with proteins and ribozymes. Inspired by these systems, peptide-based catalysts have been designed to accelerate chemical reactions and/or ensure regio- and stereoselective transformations. We wondered whether other biomolecules (such as glycans) could be designed to perform catalytic functions, expanding the portfolio of synthetic functional oligomers. Here we report a glycan foldamer inspired by the natural Sialyl Lewis X antigen that acts as catalyst in a chemical reaction. This glycan-based catalyst benefits from structur

Biology of factor XI.

Unique among coagulation factors, the coagulation factor XI (FXI) arose through a duplication of the gene KLKB1, which encodes plasma prekallikrein. This evolutionary origin sets FXI apart structurally because it is a homodimer with 2 identical subunits composed of 4 apple and 1 catalytic domain. Each domain exhibits unique affinities for binding partners within the coagulation cascade, regulating the conversion of FXI to a serine protease as well as the selectivity of substrates cleaved by the active form of FXI. Beyond serving as the molecular nexus for the extrinsic and contact pathways to …

Microsecond Timescale Conformational Dynamics of a Small-Molecule Ligand within the Active Site of a Protein.

The possible internal dynamics of non-isotope-labeled small-molecule ligands inside a target protein is inherently difficult to capture. Whereas high crystallographic temperature factors can denote either static disorder or motion, even moieties with very low B-factors can be subject to vivid motion between symmetry-related sites. Here we report the experimental identification of internal μs timescale dynamics of a high-affinity, natural-abundance ligand tightly bound to the enzyme human carbonic anhydrase II (hCAII) even within a crystalline lattice. The rotamer jumps of the ligand's benzene

Enzyme mechanistic studies of NMA1982, a protein tyrosine phosphatase and potential virulence factor in Neisseria meningitidis.

Protein phosphorylation is an integral part of many cellular processes, not only in eukaryotes but also in bacteria. The discovery of both prokaryotic protein kinases and phosphatases has created interest in generating antibacterial therapeutics that target these enzymes. NMA1982 is a putative phosphatase from Neisseria meningitidis, the causative agent of meningitis and meningococcal septicemia. The overall fold of NMA1982 closely resembles that of protein tyrosine phosphatases (PTPs). However, the hallmark C(X)5R PTP signature motif, containing the catalytic cysteine and invariant arginine,

Effects of the T337M and G391V disease-related variants on human phosphoglucomutase 1: structural disruptions large and small.

Phosphoglucomutase 1 (PGM1) plays a central role in glucose homeostasis in human cells. Missense variants of this enzyme cause an inborn error of metabolism, which is categorized as a congenital disorder of glycosylation. Here, two disease-related variants of PGM1, T337M and G391V, which are both located in domain 3 of the four-domain protein, were characterized via X-ray crystallography and biochemical assays. The studies show multiple impacts resulting from these dysfunctional variants, including both short- and long-range structural perturbations. In the T337M variant these are limited to a
