Diagnosis of Leptomeningeal Metastasis in Women With Breast Cancer Through Identification of Tumor Cells in Cerebrospinal Fluid Using the CNSide™ Assay.

INTRODUCTION: Diagnosis of LM is limited by low sensitivity of cerebrospinal fluid (CSF) cytopathology. Detecting tumor cells in CSF (CSF-TCs) might be more sensitive. We evaluated if CNSide (CNSide), a novel assay for tumor cell detection in CSF, can detect CSF-TCs better than conventional CSF cytology. METHODS: We enrolled adults with metastatic breast cancer and clinical suspicion for LM to undergo lumbar puncture (LP) for CSF cytopathology and CNSide. CNSide captured CSF-TCs using a primary 10-antibody mixture, streptavidin-coated microfluidic channel, and biotinylated secondary antibodie

A fetal reduction from twin to singleton based on sonography and cell-free fetal DNA testing: A sequential approach to old pitfalls.

OBJECTIVE: We examined the potential value of combining ultrasound and non-invasive prenatal screening (NIPS) of maternal blood to screen for major aneuploidies as an early approach before selective fetal reduction from twin pregnancy to singleton. STUDY DESIGN: The sample was composed of pregnant women with di-chorionic di-amniotic twins who chose to undergo fetal reduction to singleton at 12-24 weeks of gestation. These women were asked to provide a blood sample for cell-free fetal DNA (cffDNA) testing prior to fetal reduction. RESULTS: A total of 24 pregnant women with a twin pregnancy pr

Plasma-derived DNA containing-extracellular vesicles induce STING-mediated proinflammatory responses in dermatomyositis.

Objectives: Extracellular vesicles (EVs) are lipid bilayer membrane vesicles that are present in various bodily fluids and have been implicated in autoimmune disease pathogenesis. Type I interferons (IFN), specifically IFN-β, are uniquely elevated in dermatomyositis (DM). The stimulator of interferon genes (STING) works as a critical nucleic acid sensor and adaptor in type I IFN signaling with possible implications in autoimmune diseases such as DM. In the current study, we investigated whether circulating EVs contribute to proinflammatory effects in DM, whether these proinflammatory responses

Seminal cell-free DNA and sperm characteristic's: An added biomarker for male infertility investigation.

Cell-free DNA (Cf-DNA) fragments may constitute an easy-to-measure molecular tool for guiding the choice of care provided to infertile couples who benefit assisted reproductive technology (ART) programmes. Data on Cf-DNA levels in the seminal plasma of men with sperm alterations are scarce. The objective of the present study was to quantify the presence of Cf-DNA in semen by using a quantitative real-time PCR. We compared men with abnormal sperm characteristics (n = 21) with normospermic controls (n = 21). The PCR assay evidenced significantly higher mean Cf-DNA levels in patients with sperm a

Circulating tumor necrosis factor-α DNA are elevated in psoriasis.

In psoriasis, tumor necrosis factor (TNF)-α is a key pro-inflammatory cytokine that activates keratinocytes to produce other inflammatory mediators. In addition, increased serum or plasma TNF-α levels are considered to be biomarkers of psoriasis. Circulating cell-free DNA (cfDNA) originates from apoptotic or necrotic cells and reflects the severity of cellular damage. Although cfDNA has recently attracted attention as a marker in the diagnosis and prognosis of various disorders, there are few reports of its clinical implications in the field of dermatology including psoriasis. The aim of this

miRNA Profiling for Early Detection and Treatment of Duchenne Muscular Dystrophy.

Duchenne muscular dystrophy (DMD) is an X-linked recessive genetic disorder caused by out of frame mutations in the dystrophin gene. The hallmark symptoms of the condition include progressive degeneration of skeletal muscle, cardiomyopathy, and respiratory dysfunction. The most recent advances in therapeutic strategies for the treatment of DMD involve exon skipping or administration of minidystrophin, but these strategies are not yet universally available, nor have they proven to be a definitive cure for all DMD patients. Early diagnosis and tracking of symptom progression of DMD usually relie

IQN path ASBL report from the first European cfDNA consensus meeting: expert opinion on the minimal requirements for clinical ctDNA testing.

Liquid biopsy testing is a new laboratory-based method that detects tumour mutations in circulating free DNA (cfDNA) derived from minimally invasive blood sampling techniques. Recognising the significance for clinical testing, in 2017, IQN Path provided external quality assessment for liquid biopsy testing. Representatives of those participating laboratories were invited to attend a workshop to discuss the findings and how to achieve quality implementation of cfDNA testing in the clinical setting, the discussion and outcomes of this consensus meeting are described below. Dual-scavenging Mn3O4-PEI nanoparticles targeting ROS and cfDNA for acute pancreatitis therapy.

Acute pancreatitis (AP) is a common inflammatory disease that seriously threatens people's lives and health. Excessive reactive oxygen species (ROS) and cell-free DNA (cfDNA) are significant contributors to the advancement of AP. In this study, a nanoparticle with a dual function to clear ROS and cfDNA was developed for the treatment of acute pancreatitis. Cationic polyethyleneimine (PEI) was used to modify Mn3O4, resulting in the creation of Mn3O4-PEI nanoparticles, which exhibited strong binding to cfDNA and the ability to scavenge ROS. In vitro, Mn3O4-PEI showed significant inhibition of RO

Reappraising the topology of cell-free fetal DNA in maternal blood toward improved prenatal genetic diagnostics.

Noninvasive prenatal testing (NIPT) is a pregnancy screening test that analyses cell-free fetal DNA (cffDNA) in maternal plasma to detect fetal genetic abnormalities during pregnancy. Earlier and safer detection of fetal genetic abnormalities facilitated by NIPT has markedly transformed maternal-fetal medicine. However, NIPT is currently limited to be only a screening test due to fundamental biological bottlenecks, namely, the small proportion of cffDNA compared to cell-free maternal DNA in maternal plasma, the challenge to reliably distinguish between fetal and maternal DNA, and discordance b

A genome-wide coverage-based pipeline for the identification of host-derived candidate DNA biomarkers from cell-free blood.

We have created a new data-analysis pipeline for the discovery of host-specific candidate DNA biomarkers derived from sequencing data of cell-free blood. Unlike approaches that rely on specific molecular or genetic signatures, our method leverages the coverage distribution of cell-free DNA sequences mapped to a reference genome, applying statistical analyses to identify informative short genomic regions for biomarker discovery. The pipeline is applicable to diverse diseases and can be used to analyze cell-free DNA sequences from plasma or serum to identify candidate biomarkers that are charact

Effect of deoxyribonuclease I therapy on free circulating DNA level and gene methylation profile changes in patients with endometriosis: Proof of concept and preliminary data.

ObjectiveEndometriosis is a systemic chronic disease with serious effects on various aspects of female health and wellbeing that has been associated with a significant increase in free circulating DNA (CfDNA) and gene methylation profile changes. Endometriosis is considered a worldwide health problem, affecting approximately 10-12% of women of reproductive age. It is defined as an estrogen-dependent syndrome associated with severe pain and a distinct epigenetic signature. The purpose of this study was to evaluate the effect of deoxyribonuclease (DNase) I therapy on these anomalies.MethodsThis

Simultaneous Prenatal cfDNA Screening of Aneuploidy, Recessive Single-Gene Conditions, and Fetomaternal Blood Compatibility.

BACKGROUND: The provision of prenatal genetic screening in 3 core clinical contexts-recessive conditions, aneuploidy, and serological incompatibility-involves multiple tests across reproductive partners. This complexity limits utilization and impairs adherence to guideline-recommended care, particularly in carrier screening, where male partners are frequently not tested when a female carrier is identified. Here, we describe the analytical validation of a fetomaternal integrated recessive, serological, and trisomy genetic screen (FIRSTGENE), a single assay that harnesses in silico fragment-leng

Association Between Cell-Free Fetal DNA and Placenta Accreta Spectrum: A Retrospective Cohort Study.

BACKGROUND: Prenatal diagnosis of placenta accreta spectrum (PAS) enables referral to specialized centers, reducing maternal and neonatal complications. However, imaging methods are not always reliable, and early studies suggest maternal serum cell-free fetal DNA (cffDNA) may be elevated in PAS. OBJECTIVE: To evaluate the association between cffDNA levels derived from NIPT and PAS, and to assess its discriminative performance. METHODS: This retrospective study included 81 PAS patients who underwent noninvasive prenatal testing (NIPT) at Beijing Hospital between January 2019 and December 2023

Circularly Polarized SE-SERDS of Circulating cfDNA for Pretreatment Prediction of Nasopharyngeal Carcinoma Recurrence.

Precise pretreatment prediction of nasopharyngeal carcinoma (NPC) recurrence remains a clinical challenge. This study develops a circularly polarized surface-enhanced shifted-excitation Raman difference spectroscopy (SE-SERDS) system for label-free analysis of circulating cell-free DNA (cfDNA). Spectra were acquired from 90 recurrent and 90 non-recurrent NPC patients under non-polarized (NP), left-handed circularly polarized (LHCP), and right-handed circularly polarized (RHCP) excitations, alongside a fused LHCP + RHCP dataset. While the combination of circular polarization and surface-enhance

Urine cf-nucleosomes: A non-invasive window into human physiology and disease.

Urine contains fragments of cell-free DNA (cfDNA) that offer molecular insights into processes within the urinary system and the body. It remains unclear whether these fragments exist as chromatin and retain chromatin modifications from their cells of origin. Here, we employ cell-free chromatin immunoprecipitation followed by sequencing (cfChIP-seq) on human urine to address this issue. We show that cf-nucleosomes can be captured from urine and preserve histone modifications associated with gene activation and repression. Analysis in healthy individuals reveals distinct tissue contributions to

Low-Pass Whole Genome Sequencing of Cell-Free DNA from Cerebrospinal Fluid: A Focus on Pediatric Central Nervous System Tumors.

BACKGROUND: Cell-free DNA (cfDNA) technology has allowed for cerebrospinal fluid (CSF), a previously underutilized biofluid, to be analyzed in new ways. The interrogation of CSF-derived cfDNA is giving rise to novel molecular insights, particularly in pediatric central nervous system (CNS) tumors, where invasive tumor tissue acquisition may be challenging. Contemporary disease monitoring is currently restricted to radiographic surveillance by magnetic resonance imaging and CSF cytology to directly detect abnormal cells and cell clusters. Alternatively, cfDNA is often present in the CSF from pe
