A Peptidyl Inhibitor that Blocks Calcineurin-NFAT Interaction and Prevents Acute Lung Injury.

Acute respiratory distress syndrome (ARDS) is an inflammatory lung disease with a high morbidity and mortality rate, for which no pharmacologic treatment is currently available. Our previous studies discovered that a pivotal step in the disease process is the activation of the nuclear factor of activated T cells (NFAT) c3 in lung macrophages, suggesting that inhibitors against the upstream protein phosphatase calcineurin should be effective for prevention/treatment of ARDS. Herein, we report the development of a highly potent, cell-permeable, and metabolically stable peptidyl inhibitor, CNI103

Imatinib and its successors--how modern chemistry has changed drug development.

Since protein kinases are frequently mutated or otherwise deregulated in human malignancies, they serve as a target for differentiating betw … reening (HTS) campaigns and for elucidation of their 3-D structure by crystallography. Supported by computational chemistry the resulting data have enabled rational drug design. In this review low molecular weight inhibitors used for the CML treatment are summarized, pointing out their chemical similarities and differences.

Mechanistic insights into drug loading, host-guest interactions, and release in cyclodextrin-based metal-organic frameworks: a critical review.

Cyclodextrin-based metal-organic frameworks (CD-MOFs) combine molecular host cavities with framework-generated porosity, but their rational use in drug delivery requires clearer links between guest localization, host-guest interactions, and release. This critical narrative review integrates experimental and computational evidence for native α-, β-, and γ-CD-MOFs, distinguishing them from modified, composite, and MOF-derived carriers. A claim-specific evidence hierarchy separates spatially resolved observations, indirect experimental support, and computational inference. Guest localization depe

Computing Nucleation Rates from Confined Equilibria: The Critical Cluster Equivalence Principle.

Nucleation is a fundamental step in the formation of new materials, with nucleation rates governing phase-transition pathways and outcomes that influence material properties across chemistry, physics, and biology. Nevertheless, extracting nucleation rates remains challenging: experiments are limited by the microscopic length scales involved, while molecular simulations are hindered by the rare-event nature of nucleation and the large system sizes required to sample low-supersaturation regimes typical of experiments and industrial processing. Here, we build on the established thermodynamic corr

Breaking resistance: strategies for novel antibacterial therapeutic interventions.

Once hailed as the cornerstone of modern medicine, antibiotics are now facing a critical reckoning as resistance outpaces innovation. The relentless rise of multidrug-resistant (MDR) pathogens, particularly the notorious ESKAPE group, has rendered many conventional antibiotics increasingly ineffective, transforming once-manageable infections into formidable clinical challenges. In response, researchers are pursuing diverse and inventive strategies to rejuvenate the antibiotic pipeline. Pharmacognostic exploration continues to uncover rare molecular scaffolds from nature's reservoirs, which are

The WEST code for large-scale excited-state materials simulations.

We present WEST, an open-source plane-wave pseudopotential code for large-scale excited-state materials simulations, and describe its theoretical foundations, software architecture, and capabilities. WEST implements full-frequency GW, quantum defect embedding theory, the Bethe-Salpeter equation, and time-dependent density functional theory within a common algorithmic framework that avoids the explicit computation of virtual electronic states. By combining density functional and density matrix perturbation theory, low-rank representations of the dielectric screening and exact exchange, and loca

SURFXsim: Free-Energy Simulations of Spin-Forbidden Events with a Spin-Gap Collective Variable.

Spin-forbidden processes are central to catalysis, photochemistry, and transition-metal reactivity, yet their simulation remains challenging because the relevant transformations proceed between potential energy surfaces of different spin multiplicities and are frequently thermally activated rare events. Existing computational strategies typically provide either static descriptions of crossing regions, such as minimum-energy crossing point searches, or dynamically explicit but computationally demanding nonadiabatic simulations that are difficult to apply to medium- and large-sized systems. Here

Crystal structures and electronic structures of SrSiSe3 and BaGeSe3.

The structural diversity of ternary chalcogenides with the ABQ3 stoichiometry remains incompletely understood, particularly in systems where computational predictions have proposed structures that differ from experimentally accessible phases. This study reports the experimental crystal structures of the selenides SrSiSe3 and BaGeSe3, with the former being reported for the first time, and the latter revealing a unique structure type that differs from the previously calculated one. SrSiSe3 adopts the centrosymmetric monoclinic space group P21/c with lattice parameters a = 6.6948(2) Å, b = 17.460

Explaining the interaction of mangiferin with MMP-9 and NF-ƙβ: a computational study.

Mangiferin is a glycosylated xanthone widely distributed in nature, which exhibits wide pharmacological activities, highlighting its anti-cancer properties. Mangiferin interferes with inflammation, lipid, and calcium signaling, which selectively inhibits multiple NFkB target genes as interleukin-6, tumor necrosis factor, plasminogen, and matrix metalloproteinase, among others. In this work, the interactions of this polyphenol with MMP-9 and NF-κβ are characterized by using computational chemistry methods. The results show MMP-9 inhibition by mangiferina is characterized for the interact with t…

Structure based drug design for HIV protease: from molecular modeling to cheminformatics.

Significant progress over the past decade in virtual representations of molecules and their physicochemical properties has produced new drugs from virtual screening of the structures of single protein molecules by conventional modeling methods. The development of clinical antiviral drugs from structural data for HIV protease has been a major success in structure based drug design. Techniques for virtual screening involve the ranking of the affinity of potential ligands for the target site on a protein. Two main alternatives have been developed: modeling of the target protein with a series of r

Computation of nitroxide-nitroxide distances in spin-labeled DNA duplexes.

Nanometer distances in nucleic acids can be measured by EPR using two 1-oxyl-2,2,5,5-tetramethylpyrroline radicals, with each label attached via a methylene group to a phosphorothioate-substituted backbone position as one of two phosphorothioate diastereomers (R(P) and S(P)). Correlating the internitroxide distance to the geometry of the parent molecule requires computational analysis of the label conformers. Here, we report sixteen 4-ns MD simulations on a DNA duplex d(CTACTGCTTTAG) .d(CTAAAGCAGTAG) with label pairs at C7/C19, T5/A17, and T2/T14, respectively. For each labeled duplex, four si

Vibrations of the guanine-cytosine pair in chloroform: an anharmonic computational study.

We compute at the anharmonic level the vibrational spectra of the Watson-Crick dimer formed by guanosine (G) and cytidine (C) in chloroform, together with those of G, C and the most populated GG dimer. The spectra for deuterated and partially deuterated GC are also computed. We use DFT calculations, with B3LYP and CAM-B3LYP as reference functionals. Solvent effects from chloroform are included via the Polarizable Continuum Model (PCM), and by performing tests on models including up two chloroform molecules. Both B3LYP and CAM-B3LYP calculations reproduce the shape of the experimental spectra w

Beyond global drug-likeness: The FamDLike framework as a target family-specific drug-likeness score.

Drug-likeness is a central metric which is used to evaluate the physicochemical profile of small molecules either as a filter for virtual screening or, more recently, as a reward function in generative design tasks. Established scores such as QED are widely adopted for these purposes, although the ligands of different therapeutic target families occupy different regions of physicochemical space. Applying a single global drug-likeness criterion can therefore systematically reward some target classes while penalising others, narrowing the chemical space considered druglike in a way that may not

Easy detection of CRISPR/Cas9-induced insertions, deletions, and substitutions in rice genes OsMADS26, OsRAC1 and OsNRT1.1b using SYBR Green qPCR and robust HRM analysis in R software.

Rice is a major cereal crop for global food and nutritional security and a key target for genetic improvement. CRISPR/Cas9 enables precise genetic modification in crops, but mutation screening remains a technical and economic barrier to broader genome-editing applications. Although several detection methods are available, some require labor-intensive procedures, specialized equipment, high costs, or limited sensitivity to specific mutation types. High-resolution melting (HRM) analysis is an established approach for screening CRISPR/Cas-induced mutations in plants, including rice. Here, we eval

Noneigenstate Ab Initio Density Matrix Downfolding for Constructing Model Hamiltonians in Quantum Chemistry.

Model Hamiltonians represent a convenient way of reducing complex problems of many-electron quantum mechanics to much simpler problems: they can fully reproduce the core behaviors of a system of interest by encoding only the dominant physical interactions and using only a small number of associated parameters. Model Hamiltonians have been successfully applied to describe many chemical and physical phenomena. Density matrix downfolding (DMD) [ J. Chem. Phys. 2015, 143 (10), 102814] allows the derivation of model Hamiltonians of any form in a systematically improvable fashion by matching the ene
