Exogenous amdoparvoviruses (Parvoviridae) in arvicoline voles: the molecular evolution and ecology of a novel host-viral association.

Amdoparvoviruses are best known as agents of disease in carnivorans, but here we provide the first in-depth molecular evolutionary and ecological information for an amdoparvovirus in wild rodents (field voles, Microtus agrestis). We applied an RNA-sequencing approach in lung tissue that yielded high diagnostic sensitivity and multiple full or near-full coding sequences for the new virus (field vole amdoparvovirus, FVAV) in individual voles. FVAV is most similar to amdoparvoviruses in European foxes and wildcats. We present evidence that FVAV is an exogenous, endemic, high-prevalence infection

From sites to structure to serology: a roadmap for structure-aware molecular evolution of antigenically evolving viruses.

The genomic deluge has pushed viral molecular evolution into a site-resolved era. For antigenically evolving viruses such as influenza and severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), dense genomic sampling now supports mutation-annotated phylogenies and per-site estimates of mutation and substitution processes. These data highlight strong effects of sequence context, genomic region, RNA structure, and protein-level constraints that are blurred by classic uniform substitution models. In parallel, accurate structure prediction and emerging structure-aware phylogenetic and machi

Evolution of Model Compounds and Functional Group Compositions for Molecular Dynamics Simulations of Aged Asphalt Binder.

To apply molecular dynamics (MD) simulations in the study of virgin asphalt binder, researchers have relied on basis sets of representative model structures from the SARA categories of saturated aliphatics (S), naphthenic aromatics (A), polar aromatics or resins (R), and asphaltenes (A). The evolution of these model compounds for MD of binder is reviewed with emphasis on addition of oxidized species for simulations of recycled aged binders. The level and type of oxygen functional groups in many MD simulations are not consistent with reported findings. Oxidation of primary, secondary, and terti

Molecular Evolution and Zoonotic Potential of Muju Virus (Orthohantavirus puumalaense) in Craseomys regulus, Republic of Korea.

Orthohantavirus puumalaense causes hemorrhagic fever with renal syndrome in Europe, with Puumala virus (PUUV) as its primary representative. Muju virus (MUJV), harbored by Craseomys regulus, an Arvicolinae rodent species endemic to the Republic of Korea (ROK), is also a genotype of O. puumalaense. However, their genomic diversity and zoonotic potential remain largely unknown. To investigate their prevalence, 185 voles were collected from 23 regions of the ROK between 2012 and 2023. Serological assays detected anti-PUUV immunoglobulin G antibodies in five samples (3.1%), whereas reverse-transcr

Breathing Air and Living Underwater: Molecular Evolution of Genes Related to Antioxidant Response in Cetaceans and Pinnipeds.

Cetaceans and pinnipeds are lineages of mammals that have independently returned to the aquatic environment, acquiring varying degrees of dependence on it while sharing adaptations for underwater living. Here, we focused on one critical adaptation from both groups, their ability to withstand the ischemia and reperfusion experienced during apnea diving, which can lead to the production of reactive oxygen species (ROS) and subsequent oxidative damage. Previous studies have shown that cetaceans and pinnipeds possess efficient antioxidant enzymes that protect against ROS. In this study, we investi

Molecular Epidemiology, Transmission, and Evolution of Rubella Virus Circulating in Tianjin, China, Between 2009 and 2020.

Rubella is listed as a disease that needs to be eliminated worldwide by the World Health Organization. This study aimed to investigate rubella epidemiology and genetic characteristics based on data from 12 years of laboratory-based surveillance (2009-2020) in Tianjin and to provide baseline genotype data for monitoring future rubella control efforts. We collected RV-positive throat swab samples from confirmed rubella cases during 2009-2020 in Tianjin to isolate RV, amplify and sequence target gene fragments, construct phylogenetic trees, and analyze nucleotide homologies. Four rubella isolates

Evolutional conservation of molecular structure and antiviral function of a type I interferon, IFN-kappa, in poultry.

IFN-kappa (IFN-κ) is a type I IFN expressed by keratinocytes, monocytes and dendritic cells with important roles during the innate immune response period. This research was conducted to elaborate the evolution and characteristics of IFN-κ in poultry. Chicken IFN-κ is located on the sex-determining Z chromosome, which is greatly different from mammals. Poultry IFN-κ cluster together in a species-specific manner through positive selection pressure and share only 19-33% homology with mammalian IFN-κ and poultry other type I IFN. Both chicken and duck IFN-κ was constitutively expressed in spleen,

Morphological and molecular evolution of the ultimobranchial gland of nonmammalian vertebrates, with special reference to the chicken C cells.

This review summarizes the current understanding of the nonmammalian ultimobranchial gland from morphological and molecular perspectives. Ultimobranchial anlage of all animal species develops from the last pharyngeal pouch. The genes involved in the development of pharyngeal pouches are well conserved across vertebrates. The ultimobranchial anlage of nonmammalian vertebrates and monotremes does not merge with the thyroid, remaining as an independent organ throughout adulthood. Although C cells of all animal species secrete calcitonin, the shape, cellular components and location of the ultimobr

Molecular-defined clonal evolution in patients with chronic myeloid leukemia independent of the BCR-ABL status.

To study clonal evolution in chronic myeloid leukemia (CML), we searched for BCR-ABL-independent gene mutations in both Philadelphia chromosome (Ph)-negative and Ph-positive clones in 29 chronic-phase CML patients by targeted deep sequencing of 25 genes frequently mutated in myeloid disorders. Ph-negative clones were analyzed in 14 patients who developed clonal cytogenetic abnormalities in Ph-negative cells during treatment with tyrosine kinase inhibitors (TKI). Mutations were detected in 6/14 patients (43%) affecting the genes DNMT3A, EZH2, RUNX1, TET2, TP53, U2AF1 and ZRSR2. In two patients,

Diversity and evolution of methods and practices for the molecular diagnosis of congenital toxoplasmosis in France: a 4-year survey.

The prenatal diagnosis of congenital toxoplasmosis is currently based upon molecular biology using a sample of amniotic fluid. The vast majority of centres globally (and all centres in France) performing this diagnosis use 'in house' or laboratory-developed PCR assays. This may be the source of considerable inter-laboratory variation in the performances of the assays, hampering any valuable comparison of data among different centres. The present study was based upon questionnaires that were sent to 21-25 centres between 2002 and 2005 enquiring about methods and practices of the PCR-based prena

Molecular mechanisms of sex determination and evolution of the Y-chromosome: insights from the medakafish (Oryzias latipes).

Fish exhibit a striking variety of sex determination mechanisms and sex chromosome structures, differing sometimes even between closely related species. Therefore fish are not only interesting objects to study the molecular mechanisms of sex determination operating in a species of interest but also provide models to better understand the evolution of this process. The review will mainly focus on one species, the medaka (Oryzias latipes), a small laboratory fish model species originating from freshwater biotopes of Japan and Korea, because the most advanced knowledge of genetic sex determinatio

Molecular evolution of the tprC, D, I, K, G, and J genes in the pathogenic genus Treponema.

We investigated the evolution of 6 genes from the Treponema pallidum repeat (tpr) gene family, which encode potential virulence factors and are assumed to have evolved through gene duplication and gene conversion events. The 6 loci (tprC, D, G, J, I, and K) were sequenced and analyzed in several members of the genus Treponema, including the 3 subspecies of human T. pallidum (T. pallidum subsp. pallidum, pertenue, and endemicum), Treponema paraluiscuniculi (rabbit syphilis), and the unclassified Fribourg-Blanc (simian) isolate. [A comparative analysis of molecular-genetic peculiarities of the genomes of cholera, plague and anthrax agents and their evolutional transformations].

Cholera, plague, and anthrax, the diseases that have accounted for millions of human victims, still endanger the entire mankind by possible development of epidemic outbreaks due to their spread or application as bioterrorist agents. Generalized results of research into the genomic features of the Vibrio cholerae, Yersinia pestis, and Bacillus anthracis are discussed. Despite different frequencies of evolutional transformations occurring in their genomes, that are likely to be associated with diverse life cycles of the pathogens, clones with altered diagnostic, and virulence characteristics wer

Evolution and molecular phylogeny of Listeria monocytogenes isolated from human and animal listeriosis cases and foods.

To probe the evolution and phylogeny of Listeria monocytogenes from defined host species and environments, L. monocytogenes isolates from human (n = 60) and animal (n = 30) listeriosis cases and food samples (n = 30) were randomly selected from a larger collection of isolates (n = 354) obtained in New York State between 1999 and 2001. Partial sequencing of four housekeeping genes (gap, prs, purM, and ribC), one stress response gene (sigB), and two virulence genes (actA and inlA) revealed between 11 (gap) and 33 (inlA) allelic types as well as 52 sequence types (unique combination of allelic ty

Molecular evolution and genetics of the Saitohin gene and tau haplotype in Alzheimer's disease and argyrophilic grain disease.

A single nucleotide polymorphism that results in an amino acid change (Q7R) has been identified in the Saitohin (STH) gene and was initially found to be over-represented in the homozygous state in subjects with late-onset Alzheimer's disease (AD). More extensive studies provide limited support for the association with AD, but confirm an association of the Q allele with progressive supranuclear palsy and argyrophilic grain disease. A homologous sequence was found in the appropriate location of the rat and mouse tau genes, but there was no open reading frame allowing STH expression in these spec

Effects of pH and thiocyanate on hydrogen peroxide-induced evolution of molecular oxygen in human mixed saliva.

Hydrogen peroxide-induced evolution of molecular oxygen was measured with a Clark-type electrode in a buffered reaction mixture containing mixed whole or dialysed saliva. The optimum pH for oxygen evolution in mixed whole saliva was around 8. Oxygen evolution was also observed in dialysed saliva, suggesting that free SCN- is not essential. The optimum pH was around pH 6. Sodium thiocyanate inhibited the oxygen evolution under acidic conditions in dialysed saliva, increasing the K(m) of hydrogen peroxide and decreasing the Vmax. Ferric chloride (1 mM), a chelator of SCN-, also inhibited oxygen

Azo-Linked Pyrazine-Bridged Cu-Phenanthroline Molecular Complex on Carbon Nitride for Boosted Photocatalytic Hydrogen Evolution.

The rational incorporation of molecularly defined catalytic sites onto polymeric semiconductor systems furnishes a reliable route to obtain precise interfaces for solar-driven water splitting. Herein, a potent and electronically conjugated hybrid photocatalyst is reported, comprising a pyrazine-bridged Cu-phenanthroline molecular complex decorated onto graphitic carbon nitride (g-CN) via a covalent azo (-N=N-) linkage. A broadly adaptive building-block-based condensation approach was taken for constructing the ligand framework, involving the condensation of phenanthroline-5,6-dione and 4-nitro

Adaptive laboratory evolution of Lactiplantibacillus plantarum for enhanced lactose metabolism: Phenotypic changes and underlying molecular mechanisms.

Plant-derived Lactiplantibacillus plantarum possesses strong probiotic potential; however, its limited lactose-metabolizing capacity severely restricts its application in dairy fermentation. In this study, we used an L. plantarum strain isolated from traditionally fermented pickles in Inner Mongolia as the parental strain. The strain underwent 600 generations of adaptive laboratory evolution under stepwise increases in lactose concentration. Phenotypic changes in the evolved strain were systematically characterized, and the underlying molecular basis was investigated through whole-genome seque

Multi-omics landscapes across the gastritis-to-carcinoma sequence: Stage-specific molecular evolution and microenvironmental remodeling.

The progression from chronic gastritis to gastric cancer is a complex and multistep process. Early detection of this transition is critical for improving patient survival; however, the underlying molecular mechanisms remain incompletely understood. Recent advances in multi-omics technologies have provided powerful tools for high-resolution characterization of disease-associated molecular alterations. In this review, we summarize studies investigating the gastritis-to-carcinoma sequence using genomics, epigenomics, transcriptomics, proteomics, metabolomics, and microbiome analyses. Particular e

Reactive Molecular Dynamics Simulation of Interfacial Evolution Behavior of Amorphous Silica under an Atomic Oxygen Impact.

Using reactive molecular dynamics simulations, the protective limit, erosion mechanism, and surface mechanical properties of amorphous silica material under an extreme atomic oxygen (AO) impact are studied in this paper. The results show that the AO erosion process consists of two distinct stages: the absorption stage and the sublimation stages, with the transition occurring at a surface temperature of about 4200 K. High-energy and high-flux AO impacts shorten the duration of the absorption stage due to increased penetration (30 eV AO penetrating up to 4 Å of material), a high heating rate (23
