A myeloid-dormant metabolic transcriptome identifies a poor-prognosis subgroup in hyperdiploid multiple myeloma with targetable vulnerabilities.

Aberrant metabolism, a hallmark of cancer, reveals vulnerabilities across human tumors. Here, we demonstrate that transcriptomic alterations of metabolism-related genes (metabolic transcriptome) in multiple myeloma (MM), classify patients into six metabolic-transcriptional groups characterized by specific metabolic pathways and cytogenetic alterations, independent of currently described myeloma risk groups. Interestingly, hyperdiploid patients clustered into 2 groups (MM5 and MM6) with significantly distinct Progression-Free and Overall Survival. The MM5 group, with worse prognosis, showed a s

Prognostic and immunotherapeutic efficacy predictive model for gastric cancer based on ferroptosis- and autophagy-related genes.

PURPOSE: The clinical management of gastric cancer is challenged by profound tumor heterogeneity and the emergence of drug-resistant cell populations. Ferroptosis, a regulated form of iron-dependent cell death driven by lipid peroxidation, has exhibited limited clinical efficacy as a monotherapy. Emerging evidence shows that selective autophagy pathways can promote ferroptosis. METHODS: In this study, integrated analysis of ferroptosis-associated autophagy genes (FARGs) was conducted to explore their application potential in improving therapeutic outcomes. By leveraging transcriptomic and cli

Comparative miRNA Expression Profiling Reveals Candidates Involved in Prostate Cancer Radioresistance.

Prostate cancer is the most common malignancy among men worldwide, and treatment response depends on tumor radiosensitivity. Micrornas (mirnas) are key regulators of cell proliferation, apoptosis, and dna damage response, and have been implicated in therapy resistance. However, their roles in prostate cancer radioresponse remain incompletely understood. This study investigated the expression patterns of ten selected mirnas associated with radiation resistance in other cancers in prostate cancer models. Radiation-resistant pc-3, radiation-sensitive lncap, and normal prostate epithelial (hprec)

An Interferon-Response Transcriptomic Signature of Lymphovascular Invasion in Prostate Cancer.

Lymphovascular invasion is an adverse pathologic feature in prostate cancer, but its independent molecular drivers remain unclear due to strong confounding by tumor grade and stage. We performed a confounder-adjusted transcriptomic analysis of 403 TCGA-PRAD samples. Differential expression was adjusted for Gleason score and pathological T stage. A transcriptional profile associated with LVI was derived and tested in multivariable logistic and Cox proportional hazards models for biochemical recurrence-free survival, with bootstrap internal validation. After multivariable adjustment, 129 genes w

Attention-based deep learning for analysis of pathology images and gene expression data in lung squamous premalignant lesions.

BACKGROUND: Molecular and cellular alterations to the normal pseudostratified columnar bronchial epithelium results in the development of bronchial premalignant lesions representing a spectrum of histology from normal to hyperplasia, metaplasia, dysplasia (mild, moderate, and severe), carcinoma in situ and invasive carcinoma. Several studies have identified molecular alterations associated with lesion histology and progression. The broad and continuous spectrum of histologic and molecular changes makes reproducible stratification of lesions across multiple studies challenging. METHODS: We deve

Chemical induction enhances patient-derived organoid fidelity to primary colorectal cancer at the single-cell level: A re-analysis of public scRNA-seq dataset GSE261012.

BACKGROUND: Patient-derived organoids (PDOs) are widely used preclinical models for colorectal cancer (CRC). However, conventional PDO cultures frequently lose tumor microenvironment (TME) components and undergo culture-induced transcriptional drift. A chemically defined induction system (CiPDO) has been proposed to preserve fetal-like plasticity states, yet a direct single-cell comparison of CiPDO versus conventional PDO against the matched primary tumor is lacking. OBJECTIVE: To evaluate and compare the single-cell transcriptional fidelity of chemically induced PDO (CiPDO) and conventional
