Genome sequencing of 35,024 predominantly African ancestry persons addresses gaps in genomics and healthcare.

Genetic variation is crucial in human development, disease susceptibility, and drug response. Despite populations of African descent having the highest degree of genetic variation, genetic research has predominantly focused on populations of European descent, limiting potential for discovery. Recent studies of individuals with African ancestry have driven key medical advances benefiting all populations. Large scale, electronic health record (EHR) linked biobanks have provided opportunities to expand genetic research to larger and more diverse populations. We present initial results from the Al

Integrative Genomic, Transcriptomic, and Microbiome Profiles of Colon Cancer by Ancestry Provide Insights into Molecular Distinctions.

Colorectal cancer (CRC) incidence, tumor biology, and clinical outcomes differ by patient ancestry, yet African ancestry (AFR) populations remain underrepresented in genomic and microbiome studies. Here, we comprehensively characterized genomic, transcriptomic and microbiome features of AFR and European ancestry (EUR) colon cancer patients residing in New York City and Long Island. While confirming known drivers from other large CRC studies, our AFR to EUR comparison of somatic variation also revealed a possible enrichment of functional KRAS variants in AFR tumors. Colon cancer genomes in pati

A large deletion spanning multiple enhancers near PITX2 increases primary open-angle glaucoma risk.

IMPORTANCE: Genome-wide association studies have identified hundreds of common single nucleotide polymorphisms (SNPs) and small insertions/deletions (indels) associated with primary open-angle glaucoma (POAG) risk, though these variants have modest effect sizes and individually may have minor contributions to disease development. As whole-genome sequencing data is becoming more readily available, structural variants and other complex genomic features can be interrogated for contribution to disease risk. OBJECTIVE: Test the association of structural variants in known glaucoma loci with disease

Metastasis-related genomic aberrations and evolutionary trajectory in uveal melanoma.

Uveal melanoma (UM) is the most common primary intraocular cancer, characterized by genetic variations associated with metastasis-related mortality. Current prognostic classifications primarily rely on large-scale copy number alterations without incorporating more precise genomic aberrations. We present a comprehensive analysis of whole-genome sequences from 40 primary UMs and matched normal tissues, revealing a complete landscape of somatic aberrations, including loss of heterozygosity and structural variations. It enabled the identification of two novel metastatic markers: BAP1 aberrations (

Genomic Structural Equation Modeling Provides an Initial View of the Genetic Architecture Related to Type 1 Gaucher Disease.

The genetic architecture underlying traits associated with Type 1 Gaucher disease (GD1) remains insufficiently explored. We integrated genomic structural equation modeling and multiple post-genome-wide association study (GWAS) methodologies to prioritize candidate SNPs associated with GD1-related variation, identifying 15 loci with strong statistical support. Subsequently, diverse transcriptome-wide association approaches were employed to pinpoint susceptibility gene signals strongly correlated with GD1. For selected candidate genes, we explored the potential structural consequences of missens

stLFRsv: A Germline Structural Variant Analysis Pipeline Using Co-barcoded Reads.

Co-barcoded reads originating from long DNA fragments (mean length >30 kbp) maintain both single base level accuracy and long-range genomic information. We propose a pipeline, stLFRsv, to detect structural variation using co-barcoded reads. stLFRsv identifies abnormal large gaps between co-barcoded reads to detect potential breakpoints and reconstruct complex structural variants (SVs). Haplotype phasing by co-barcoded reads increases the signal to noise ratio, and barcode sharing profiles are used to filter out false positives. We integrate the short read SV caller smoove for smaller variants

CRISPR-Cas9/long-read sequencing approach to identify cryptic mutations in BRCA1 and other tumour suppressor genes.

Current clinical approaches for mutation discovery are based on short sequence reads (100-300 bp) of exons and flanking splice sites targeted by multigene panels or whole exomes. Short-read sequencing is highly accurate for detection of single nucleotide variants, small indels and simple copy number differences but is of limited use for identifying complex insertions and deletions and other structural rearrangements. We used CRISPR-Cas9 to excise complete BRCA1 and BRCA2 genomic regions from lymphoblast cells of patients with breast cancer, then sequenced these regions with long reads (>10 000

Segment-specific promoter activity for RNA synthesis in the genome of Oz virus, genus Thogotovirus.

Oz virus (OZV), a tick-borne, six-segmented negative-strand RNA virus in the genus Thogotovirus, caused a fatal human infection in Japan in 2023. To study viral RNA synthesis, we developed an OZV minigenome assay using mammalian cells. This revealed variations in promoter activities among the six genome segments. The "distal duplex," a double-stranded RNA structure beginning at the 11th nucleotide on the 5' end and the 10th on the 3' end, was found in all segments. A factor affecting promoter activity was the base pairing between the 12th nucleotide at the 5' end and the 11th at the 3' end, fo

Whole genome PCR scanning reveals the syntenic genome structure of toxigenic Vibrio cholerae strains in the O1/O139 population.

Vibrio cholerae is commonly found in estuarine water systems. Toxigenic O1 and O139 V. cholerae strains have caused cholera epidemics and pandemics, whereas the nontoxigenic strains within these serogroups only occasionally lead to disease. To understand the differences in the genome and clonality between the toxigenic and nontoxigenic strains of V. cholerae serogroups O1 and O139, we employed a whole genome PCR scanning (WGPScanning) method, an rrn operon-mediated fragment rearrangement analysis and comparative genomic hybridization (CGH) to analyze the genome structure of different strains.

Hidden genomic structure and widespread structural polymorphism across environmental gradients in the spiny sea star Marthasterias glacialis.

Genomic regions of reduced recombination can preserve linkage among co-adapted alleles, facilitating local adaptation despite high connectivity. Such regions-often generated by chromosomal inversions-may be especially important in highly dispersive marine taxa yet remain poorly documented in echinoderms. Here, we combined a chromosome-level reference genome with genome-wide ddRAD-seq from 296 Marthasterias glacialis individuals across 19 Atlantic-Mediterranean locations to quantify population structure and scan for recombination-suppressed haploblocks. Genome-wide neutral markers showed signif

Genomic Dissection Reveals Polyphyletic Origins and Recombination-Driven Diversification of O/K Antigen Loci in Foodborne Vibrio parahaemolyticus O4:KUT Strains.

Vibrio parahaemolyticus is a leading cause of seafood-associated gastroenteritis worldwide. Traditional serotyping based on 13 O and 71 K antigens fails to classify many isolates, designated as K-untypable (KUT), whose genetic basis and evolutionary dynamics remain unclear. In this study, we conducted whole-genome sequencing of 47 O4:KUT strains from 40 clinical and 7 retail aquatic products (snail, river shrimp, Macrobrachium rosenbergii, etc.) to decipher the genomic diversity and structural variation in their O/K antigen loci. Phylogenomic analysis revealed a polyphyletic population structu

Copy number variation and susceptibility to human disorders (Review).

A large number of analyses of a new form of genetic variation, known as copy number variation (CNV), have been published recently as a new tool for understanding the genetic basis of complex traits such as diabetes, asthma, Crohn's disease, autism and bipolar disorder. Through the use of different types of genome-wide scanning procedures, CNVs have been shown to be associated with several complex and common disorders, including nervous system disorders. One of the common features of the regions associated with the complex and common disorders identified thus far is the presence of CNVs and seg

A 1.35 Mb DNA fragment is inserted into the DHMN1 locus on chromosome 7q34-q36.2.

Distal hereditary motor neuropathies predominantly affect the motor neurons of the peripheral nervous system leading to chronic disability. Using whole genome sequencing (WGS) we have identified a novel structural variation (SV) within the distal hereditary motor neuropathy locus on chromosome 7q34-q36.2 (DHMN1). The SV involves the insertion of a 1.35 Mb DNA fragment into the DHMN1 disease locus. The source of the inserted sequence is 2.3 Mb distal to the disease locus at chromosome 7q36.3. The insertion involves the duplication of five genes (LOC389602, RNF32, LMBR1, NOM1, MNX1) and partial

Copy-number variation associated with congenital anomalies of the kidney and urinary tract.

BACKGROUND: The most common cause of end-stage renal disease in children can be attributed to congenital anomalies of the kidney and urinary tract (CAKUT). Despite this high incidence of disease, the genetic mutations responsible for the majority of CAKUT cases remain unknown. METHODS: To identify novel genomic regions associated with CAKUT, we screened 178 children presenting with the entire spectrum of structural anomalies associated with CAKUT for submicroscopic chromosomal imbalances (deletions or duplications) using single-nucleotide polymorphism (SNP) microarrays. RESULTS: Copy-number

Genomic profile analysis of diffuse-type gastric cancers.

BACKGROUND: Stomach cancer is the third deadliest among all cancers worldwide. Although incidence of the intestinal-type gastric cancer has decreased, the incidence of diffuse-type is still increasing and its progression is notoriously aggressive. There is insufficient information on genome variations of diffuse-type gastric cancer because its cells are usually mixed with normal cells, and this low cellularity has made it difficult to analyze the genome. RESULTS: We analyze whole genomes and corresponding exomes of diffuse-type gastric cancer, using matched tumor and normal samples from 14 di

Mitogenomic Analysis and Conservation Genetics of the Endangered Oriental Stork (Ciconia boyciana).

Despite the endangered status of the Oriental Stork (Ciconia boyciana) on the IUCN Red List, a critical lack of contemporary mitochondrial genomic data from its core distribution areas in mainland China has hindered our understanding of the species' long-term evolutionary stability and spatiotemporal variation. This study addresses this gap by sequencing and assembling the complete mitogenome (17,608 bp) of a contemporary individual from Hongze Lake, Jiangsu (PX682155), and conducting a rigorous comparative analysis against a historical reference sequence published 25 years ago in Japan (NC_00

Analytic Approaches in Genomic Epidemiological Studies of Parasitic Protozoa.

Whole genome sequencing (WGS) plays an important role in the advanced characterization of pathogen transmission and is widely used in studies of major bacterial and viral diseases. Although protozoan parasites cause serious diseases in humans and animals, WGS data on them are relatively scarce due to the large genomes and lack of cultivation techniques for some. In this review, we have illustrated bioinformatic analyses of WGS data and their applications in studies of the genomic epidemiology of apicomplexan parasites. WGS has been used in outbreak detection and investigation, studies of patho

Comparative mapping of the cri du chat and DiGeorge syndrome regions in the great apes.

Structural variations between great ape and human chromosomes due to pericentric inversions and translocations have created at apparent controversy during the reconstruction of hominoid phylogeny. One such variation involves human chromosome 5, which is equivalent to chromosome 4 in chimpanzee and orangutan but equivalent to segments of chromosomes 4 and 19 in gorilla. Obviously, neither banding patterns nor centromeric indecies in these chromosomes match. The pathological condition of cri du chat syndrome is due to the cytogenetic deletion of band p15.2 of chromosome 5. Is this region involve

On the dynamic caddisfly silk H-fibroin gene: a population study in a net-spinning species.

Larvae of the caddisfly Arctopsyche grandis BANKS build protective structures and spin silken capture nets in flowing water. Caddisfly H-fibroin, the major protein component of its silk fibers, has a blocky structure with repeating units defined as beginning with a [(SX)nE]m region followed by a G-rich spacer. Previous observation of H-fibroin allelic variation in haploid-resolved individuals led us to investigate allelic variation within two geographically close but separated natural populations of A. grandis. The genomes of 18 individuals were sequenced, and 34 haploid-resolved H-fibroin seq

Genome structure and genetic diversity in the Ebola virus.

Ebola is a deadly pathogen responsible for Ebola virus disease, first came to prominence in the year 1976. This rapidly evolving virus imposed a serious threat to the human population in the last few decades and also continues to be a probable threat to our race. A better understanding of the virus in terms of its genomic structure is very much needed to develop an effective antiviral therapy against this deadly pathogen. Complete knowledge of its genomic structure and variations will help us and the entire scientific community to design effective therapy in terms of either vaccine development
