Characterization of Salmonella enterica isolates causing bacteremia in Lima, Peru, using multiple typing methods.

In this study, different molecular typing tools were applied to characterize 95 Salmonella enterica blood isolates collected between 2008 and 2013 from patients at nine public hospitals in Lima, Peru. Combined results of multiplex PCR serotyping, two- and seven-loci multilocus sequence typing (MLST) schemes, serotyping, IS200 amplification and RAPD fingerprints, showed that these infections were caused by eight different serovars: Enteritidis, Typhimurium, Typhi, Choleraesuis, Dublin, Paratyphi A, Paratyphi B and Infantis. Among these, Enteritidis, Typhimurium and Typhi were the most prevalent

Circulating Tumor DNA Monitoring in Patients with Uveal Melanoma Using Mutation-Agnostic Multiplex Drop-Off ddPCR Assays.

To address the limitations of existing approaches─targeted next-generation sequencing (NGS) and simplex droplet digital PCR (ddPCR) assays─for circulating tumor DNA (ctDNA) detection in uveal melanoma (UM), we developed and validated mutation-agnostic multiplex drop-off ddPCR assays at the targeted loci as a novel strategy. Two multiplex drop-off ddPCR assays covering hotspot mutations in GNAQ p.Q209, GNA11 p.Q209, p.R183, SF3B1 p.R625, PLCB4 p.D630, and CYSLTR2 p.L129Q were developed. Analytical sensitivity and specificity were determined. Clinical validation was performed using DNA from tumo

[Establishment and application of a multiplex TaqMan qPCR method for rapid detection of diarrheagenic Escherichia coli].

To address the cumbersome operation, long time consumption, and false positive results of biochemical and PCR methods in the detection of diarrheagenic Escherichia coli (DEC), we designed primers and probes targeting 11 virulence genes harbored by five pathotypes of DEC. We then established a novel multiplex TaqMan qPCR method for the rapid detection and typing of DEC after optimization of the experimental conditions. The detection results demonstrated that this method could be used for specific identification and typing of DEC among various foodborne pathogenic strains. Furthermore, it can ac

Single-tube real-time PCR assay for differentiation of Ixodes affinis and Ixodes scapularis.

Ixodes affinis Neumann (1899) and Ixodes scapularis Say (1821) are tick vectors of the etiologic agent of Lyme disease, Borrelia burgdorferi sensu stricto. Ixodes affinis and I. scapularis are morphologically very similar, and as they are sympatric in the mid- and south-Atlantic U.S. coastal states, their accurate identification is crucial to studies of disease and vector ecology in this area. This work describes a rapid, single-tube SYBR(®) Green-based real-time PCR assay for differentiation of I. affinis and I. scapularis at all life stages. The assay employs 2 pairs of species-specific prim

Development of a single tube multiplex real-time PCR to detect the most clinically relevant Mucormycetes species.

Mucormycetes infections are very difficult to treat and a delay in diagnosis could be fatal for the outcome of the patient. A molecular diagnostic technique based on Real Time PCR was developed for the simultaneous detection of Rhizopus oryzae, Rhizopus microsporus and the genus Mucor spp. in both culture and clinical samples. The methodology used was Molecular beacon species-specific probes with an internal control. This multiplex real-time PCR (MRT-PCR) was tested in 22 cultured strains and 12 clinical samples from patients suffering from a proven mucormycosis. Results showed 100% specificit

Multiplex PCR System for the Diagnosis of Plague.

The plague caused by Yersinia pestis has a high case fatality rate. It is often transmitted from person to person through mosquito bites, causing serious disease transmission. Due to its clinical symptoms being very similar to influenza, it is difficult to detect by people. Traditional detection methods for Y. pestis mainly include bacterial culture and serological identification, which are cumbersome and require high experimental conditions. Therefore, a fast and effective detection method is very important. At present, polymerase chain reaction (PCR) is one of the methods for rapid detection

Evaluation of the Novel CE-IVD-Marked Multiplex PCR QIAstat-Dx Meningitis/Encephalitis Panel.

Central nervous system (CNS) infections such as meningitis and encephalitis are life-threatening conditions that demand hospital care and prompt identification of the causative agent. Since 2015, there has been only one CE-IVD-marked rapid multiplexed diagnostic assay in cassette format for bacterial and viral detection from cerebrospinal fluid (CSF): the BioFire FilmArray meningitis/encephalitis (ME) panel. In the beginning of 2022, Qiagen introduced the QIAstat-Dx meningitis/encephalitis panel. It is a CE-IVD-marked multiplex PCR cassette test intended for the identification of suspected inf

Genomics-Informed Multiplex PCR Scheme for Rapid Identification of Rice-Associated Bacteria of the Genus Pantoea.

The genus Pantoea forms a complex of more than 25 species, among which several cause diseases of various crop plants, including rice. Notably, strains of Pantoea ananatis and P. stewartii have been repeatedly reported to cause bacterial leaf blight of rice, whereas other authors have observed that P. agglomerans can also cause bacterial leaf blight of rice. The contribution of these and perhaps other species of Pantoea to plant diseases and yield losses of crop plants is currently not well documented, partly due to the lack of efficient diagnostic tools. Using 32 whole-genome sequences of the

A surrogate molecular approach for the detection of Philadelphia chromosome-like B-acute lymphoblastic leukemia.

BACKGROUND: Philadelphia chromosome (Ph)-like B-acute lymphoblastic leukemia (B-ALL) is a clinically significant, high-risk genetic subtype of B-ALL cases. There are few data on the incidence, characterization, and treatment outcomes of Ph-like ALL cases from low- and middle-income countries. There is a pressing need to establish a well-organized/cost-effective approach for identifying Ph-like ALL instances. METHODS: Multiplex reverse transcriptase polymerase chain reaction, nCounter NanoString, and fluorescence in situ hybridization were used to detect and characterize Ph-like ALL cases amon

Crohn's disease is a chronic inflammatory condition affecting any part of the gastrointestinal tract. Acute exacerbations pose a diagnostic … agnostic approaches, including stool cultures, failed to identify the pathogen. However, subsequent multiplex polymerase chain reaction testing of stool samples identified Campylobacter species, and signi-ficant clinical improvement was observed following azithromycin therapy. This case underscores the importance of considering non-Clostridium difficile infections in the differentia …

Approaches to Thoroughbred Horse Identification in Diverse Sample Types Using Multiplexed SNP-PCR Sequencing Panels.

The ability to determine the identity of equine samples would be highly advantageous in cases of ambiguous sample source, as individual-specific controls for gene editing detection, or forensic examination of suspect biological materials in potential doping cases. To this end, a SNP-PCR sequencing-based panel comprising 93 markers in one reaction was designed and investigated for use in Thoroughbred horses. Marker amplification performance and discriminating power were calculated against a population survey of 264 Thoroughbred whole blood samples from routine doping testing. The sensitivity of

Expanded Genomic Diversity of Cacao Leafroll Virus Enables Improved Detection Using Multiplex RT-PCR.

Cacao leafroll virus (CaLRV; species Polerovirus CALRV, family Solemoviridae), previously referred to as cacao polerovirus, infects cacao (Theobroma cacao) germplasm in the Americas. Screening of 287 cacao accessions with three published multiplex RT-PCR assays detected CaLRV in nine accessions but produced reproducibly discordant results for the accession LCT EEN 412. Metatranscriptomic sequencing generated three near-complete CaLRV genome sequences, CaLRV-TSAN792, CaLRV-POUND15A, and CaLRV-LCTEEN412 (5985-5989 nt), from accessions originating from Brazil, Trinidad and Tobago, and Ecuador, re

Rapid Detection of Staphylococcus aureus and Methicillin-Resistant Staphylococcus aureus by Multiplex Real-Time Fluorescent PCR.

Staphylococcus aureus (S.aureus) is a common Gram-positive human pathogen that causes community-acquired and nosocomial infections, with diverse clinical manifestations ranging from local superficial lesions and food poisoning to fatal systemic infections. The discovery of antibiotics significantly reduced the mortality rate, but the problem of drug resistance has since become increasingly prominent. Since the first identification of MRSA in 1960, this strain has emerged as a global public health threat. MRSA is a major pathogen of nosocomial infections, capable of causing various severe disea

Rapid detection of monkeypox virus and differentiation of West African and Congo Basin strains using endonuclease restriction-mediated real-time PCR-based testing.

The ongoing multi-country outbreak of monkeypox virus (MPXV) has continuously attracted global attention, highlighting the critical need for timely and accurate methods to detect MPXV and differentiate its clades. Herein, we devised a novel multiplex ET-PCR (endonuclease restriction-mediated real-time PCR) assay that integrates PCR amplification, restriction endonuclease cleavage and real-time fluorescence detection to diagnose MPXV infection and distinguish the Congo Basin and West African MPXV strains. In the MPXV ET-PCR system, three sets of specific primers were designed for MPXV, Congo Ba

Fast diagnosis of sporotrichosis caused by Sporothrix globosa, Sporothrix schenckii, and Sporothrix brasiliensis based on multiplex real-time PCR.

The accurate diagnosis of sporotrichosis and identification at the species level are critical for public health and appropriate patient management. Compared with morphological identification methods, molecular diagnostic tests are rapid and have high sensitivity and standardized operating processes. Therefore, we designed a novel multiplex real-time polymerase chain reaction (PCR) method based on the calmodulin (CAL) gene for the identification of clinically relevant Sporothrix species: S. globosa, S. schenckii s. str., and S. brasiliensis. We evaluated the assay with clinical and spiked sampl
