High-performance method for identification of super enhancers from ChIP-Seq data with configurable cloud virtual machines.

A universal method for rapid identifying super-enhancers which are large domains of multiple closely-spaced enhancers is proposed. The method applies configurable cloud virtual machines (cVMs) and the rank-ordering of super-enhancers (ROSE) algorithm. To identify super-enhancers a сVM-based analysis of the ChIP-seq binding patterns of the active enhancer-associated mark is employed. The use of the proposed method is described step-by-step: configuration of cVM; ChIP-seq data alignment; peak calling; ROSE algorithm; interpretation of the results on a client machine. The method was validated for

Identify abnormal functional connectivity of resting state networks in Autism spectrum disorder and apply to machine learning-based classification.

Autism spectrum disorder (ASD) patients are often reported altered patterns of functional connectivity (FC) on resting-state functional magnetic resonance imaging (rsfMRI) scans. However, the results in similar brain regions were inconsistent. In this study, we first investigated statistical differences in large-scale resting-state networks (RSNs) on 192 healthy controls (HCs) and 103 ASD patients by using independent component analysis (ICA). Second, an image-based meta-analysis (IBMA) was applied to discover the consistency of spatial patterns from different sites. Last, utilizing these patt

Scoring of tumor-infiltrating lymphocytes: From visual estimation to machine learning.

The extent of tumor-infiltrating lymphocytes (TILs), along with immunomodulatory ligands, tumor-mutational burden and other biomarkers, has been demonstrated to be a marker of response to immune-checkpoint therapy in several cancers. Pathologists have therefore started to devise standardized visual approaches to quantify TILs for therapy prediction. However, despite successful standardization efforts visual TIL estimation is slow, with limited precision and lacks the ability to evaluate more complex properties such as TIL distribution patterns. Therefore, computational image analysis approache

A novel approach integrating topological deep learning from EEG Data in Alzheimer's disease.

Источник пометил публикацию как отозванную

High-throughput analysis of EEG data has significantly contributed to understanding neural dynamics in Alzheimer's disease diagnosis. However, the complexity and high dimensionality of EEG signals pose challenges for traditional classification methods, which often fail to capture intricate patterns. To address this, we propose a hybrid approach integrating Topological Deep Learning (TDL) with machine learning models-including Support Vector Machines (SVM), Random Forest (RF), Neural Networks (NN), and Logistic Regression (LR)-for Alzheimer's disease classification. By leveraging TDL, our metho

Machine learning based screening of biomarkers associated with cell death and immunosuppression of multiple life stages sepsis populations.

Sepsis is a condition resulting from the uncontrolled immune response to infection, leading to widespread inflammatory damage and potentially fatal organ dysfunction. Currently, there is a lack of specific prevention and treatment strategies for sepsis across different age groups. Programmed Cell Death (PCD) can regulate the enrichment of effector immune cells or regulatory immune cells, providing a new perspective for immunotherapy. Within the framework of computational biology and machine learning strategies, and against the backdrop of global multicenter sepsis cohort data, this study aims
