Hereditary breast cancer: emerging roles of non-coding RNAs.

Breast cancer remains a major global health burden and is characterized by substantial molecular and clinical heterogeneity. In recent years, considerable progress has been made in elucidating the genetic and molecular mechanisms underlying breast cancer, particularly those associated with hereditary susceptibility. Advances in genomic and functional studies have further revealed the complex mutational landscape of breast cancer, including key alterations in tumor suppressor genes, oncogenic signaling pathways, and mutagenic processes. In addition, non-coding RNAs (ncRNAs) have emerged as impo

Platelet-derived non-coding RNAs as emerging contributors to autoimmune inflammation.

Autoimmune disorders, where the immune response targets self-tissues, causing chronic inflammation and damage to the tissue, afflict millions of individuals around the globe. Besides their traditional role in hemostasis, platelets have emerged as immune regulators by releasing non-coding RNAs (ncRNAs), gene-regulatory molecules without protein-coding capacity. In this review, the role of platelet-derived ncRNAs in the immunopathogenesis of autoimmune disease as possible diagnostic and therapeutic markers will be elucidated. The role of non-coding RNAs (lncRNAs) and ncRNA-derived extracellular

Exosomal non-coding RNAs in autoimmune diseases: molecular mechanisms and potential applications.

Autoimmune diseases (ADs) are typically characterized by the immune system erroneously targeting self-organs and tissues, leading to chronic inflammation and organic damage. Current therapeutic strategies, which largely focus on suppressing late-stage inflammation, often fail to achieve satisfactory long-term outcomes. Exosomes, nanoscale extracellular vesicles secreted by diverse cell types, play a pivotal role in intercellular communication and immune regulation through the transfer of bioactive molecules, including non-coding RNAs (ncRNAs). Accumulating evidence indicates that exosomal ncRN

The role of noncoding RNAs in host-Cryptosporidium interactions.

Increasing evidence suggests that regulatory noncoding RNAs (ncRNAs) modulate a series of epithelial responses following Cryptosporidium invasion. During infection, ncRNAs are involved in the activation of intracellular signaling pathways, the production of antimicrobial molecules, the expression of cytokines/chemokines, the release of epithelial cell-derived exosomes, and the feedback regulation of immune homeostasis. In addition, Cryptosporidium may have developed strategies to modulate host ncRNA-mediated cellular function for immune evasion. These findings indicate that ncRNAs may be impor

Non-Protein-Coding RNA and Acute Kidney Injury: New Developments from Pathogenesis to Potential Biomarker.

Acute Kidney Injury (AKI) is a critical medical condition characterized by a sudden and significant decline in renal function over a short timeframe. Commonly triggered by factors such as sepsis, ischemia-reperfusion injury, or nephrotoxic agents, AKI is linked to substantial rates of morbidity and mortality. In recent years, small non-coding RNAs have gained attention as promising biomarkers for the early diagnosis and potential treatment of AKI. Among them, microRNAs (miRNAs)-short RNA sequences of 21-25 nucleotides that regulate gene expression via sequence-specific binding-stand out due to

Exosomal non-coding RNA biomarkers in traumatic brain injury.

Traumatic brain injury (TBI) poses a significant global health challenge, leading to high mortality and morbidity rates. Despite extensive research, effective diagnostic and therapeutic strategies remain limited. This review explores the emerging roles of exosomal non-coding RNAs (ncRNAs) as biomarkers and therapeutic agents in TBI. Exosomes, small extracellular vesicles secreted by various cell types, facilitate intercellular communication and carry diverse ncRNAs that modulate gene expression and cellular functions. The pathogenesis of TBI involves complex inflammatory cascades, in which exo

The Emerging Role of Noncoding RNA Regulation of the Ferroptosis in Cardiovascular Diseases.

Cardiovascular disease (CVD) is a significant public health issue due to its high prevalence and considerable contribution to the global disease burden. Recent studies suggest that genetic factors, including noncoding RNAs, have an important role in the progression of CVD. Noncoding RNA plays a critical role in genetic programming and gene regulation during development. Ferroptosis is a form of iron-dependent regulated cell death (RCD), which is mainly caused by increased lipid hydroperoxide and redox imbalance. Ferroptosis is essentially different from other forms of RCD in morphology and mec

Role of miRNAs in Neurodegeneration: From Disease Cause to Tools of Biomarker Discovery and Therapeutics.

Neurodegenerative diseases originate from neuronal loss in the central nervous system (CNS). These debilitating diseases progress with age and have become common due to an increase in longevity. The National Institute of Environmental Health Science's 2021 annual report suggests around 6.2 million Americans are living with Alzheimer's disease, and there is a possibility that there will be 1.2 million Parkinson's disease patients in the USA by 2030. There is no clear-cut universal mechanism for identifying neurodegenerative diseases, and therefore, they pose a challenge for neurobiology scienti

The Emerging Role of Exosomal Non-coding RNAs in Musculoskeletal Diseases.

Exosomes are phospholipid bilayer-enclosed membrane vesicles derived and constitutively secreted by various metabolically active cells. They are capable of mediating hetero- and homotypic intercellular communication by transferring multiple cargos from donor cells to recipient cells. Nowadays, non-coding RNAs (ncRNAs) have emerged as novel potential biomarkers or disease-targeting agents in a variety of diseases. However, the lack of effective delivery systems may impair their clinical application. Recently, accumulating evidence demonstrated that ncRNAs could be efficiently delivered to recip

NMR structures of loop B RNAs from the stem-loop IV domain of the enterovirus internal ribosome entry site: a single C to U substitution drastically changes the shape and flexibility of RNA.

The 5'-untranslated region of positive-strand RNA viruses harbors many cis-acting RNA structural elements that are important for various viral processes such as replication, translation, and packaging of new virions. Among these is loop B RNA of the stem-loop IV domain within the internal ribosomal entry site (IRES) of enteroviruses, including Poliovirus type 1 (PV1). Studies on PV1 have shown that specific recognition of loop B by the first KH (hnRNP K homology) domain of cellular poly(rC)-binding protein 2 (PCBP2) is essential for efficient translation of the viral mRNA. Here we report the N

Detection of bacterial gene expression elements on Tobacco mosaic virus RNA using cDNA analysis.

Tobacco mosaic virus (TMV) is a positive-stranded RNA virus that infects plants. Interestingly, the 5'-untranslated region (UTR) of the TMV RNA genome is recognized and translated by the ribosomes of Escherichia coli in a Shine-Dalgarno (SD) sequence-independent manner. This study aimed at investigation of the bacterial recognition modules that control gene expression within the TMV RNA genome. To this end, the 5'-end-complete cDNA of the TMV RNA and several 5'-end-truncated cDNA mutants, in which the movement protein-encoding gene and its downstream region were replaced with a DNA sequence en

Analysis of the regulated transcriptome of Neisseria meningitidis in human blood using a tiling array.

Neisseria meningitidis is the major cause of septicemia and meningococcal meningitis. During the course of infection, the bacterium must adapt to different host environments as a crucial factor for survival and dissemination; in particular, one of the crucial factors in N. meningitidis pathogenesis is the ability to grow and survive in human blood. We recently showed that N. meningitidis alters the expression of 30% of the open reading frames (ORFs) of the genome during incubation in human whole blood and suggested the presence of fine regulation at the gene expression level in order to contro

Construction of a Full-Length 3'UTR Reporter System for Identification of Cell-Cycle Regulating MicroRNAs.

Three prime untranslated region (3'UTR) reporter constructs are widely used by the scientific community to functionally link microRNAs (miRNAs) to suppression of mRNA expression. However, full-length 3'UTR vectors are rarely employed due to labor-intensive cloning work. Instead, 3'UTR fragments containing putative miRNA binding sites are commonly utilized to mechanistically validate miRNAs. Assaying truncated 3'UTRs may falsely validate miRNAs due to altered positioning of binding sites in respect to 3'UTR length and RNA secondary structure. Here we present a detailed protocol for the construc

The Role of Germline Transposable Element Insertions in Pediatric Cancer Predisposition.

UNLABELLED: At least 10 to 15% of children with cancer have a pathogenic germline variant in a cancer predisposition gene. Studies of germline cancer predisposition, however, have focused primarily on single-nucleotide and copy-number variants, leaving other classes such as transposable elements (TE) largely unexplored. Although rare pathogenic TE insertions have been implicated in inherited cancer, their contribution to pediatric cancer predisposition remains unknown, partly because these repetitive sequences often require whole-genome sequencing (WGS) for detection. We characterized the germ

New T2T assembly of Cryptosporidium parvum IOWA II annotated with Legacy-Compatible Gene identifiers.

Cryptosporidium parvum is a significant pathogen causing gastrointestinal infections in humans and animals. It is spread through ingesting contaminated food and water. Despite its global health significance, generating a C. parvum genome sequence has been challenging for many reasons including cloning and challenging subtelomeric regions. A new, gapless, hybrid, telomere-to-telomere genome assembly was created for C. parvum IOWA II, here termed CpBGF. It reveals 8 chromosomes, a genome size of 9,259,183 bp, and resolves complex subtelomeric regions. To facilitate ease of use and consistency wi

Experimental annotation of the human pathogen Candida albicans coding and noncoding transcribed regions using high-resolution tiling arrays.

BACKGROUND: Compared to other model organisms and despite the clinical relevance of the pathogenic yeast Candida albicans, no comprehensive analysis has been done to provide experimental support of its in silico-based genome annotation. RESULTS: We have undertaken a genome-wide experimental annotation to accurately uncover the transcriptional landscape of the pathogenic yeast C. albicans using strand-specific high-density tiling arrays. RNAs were purified from cells growing under conditions relevant to C. albicans pathogenicity, including biofilm, lab-grown yeast and serum-induced hyphae, as

The Emerging Role of tRNA-Derived Small RNAs (tsRNAs) in Radiation-Induced Cardiovascular Pathology.

INTRODUCTION: Ionizing radiation exposure during thoracic radiotherapy is a risk factor for long-term cardiovascular morbidity, including radiation-induced heart disease (RIHD). Emerging evidence implicates transfer RNA-derived small RNAs (tsRNAs) as stress-responsive regulatory molecules, yet their roles in RIHD remain unexplored. METHODS: A comprehensive literature review was conducted to explore tsRNA biology, radiation- induced cardiovascular injury, and non-coding RNA function. We systematically searched databases including PubMed, Web of Science, and Scopus using keywords such as "tsRNA
