OBJECTIVE: Microecological and metabolic disorders of the gut may be involved in the pathogenesis of generalized anxiety disorder (GAD), but clinical multi-omics evidence of this is lacking. Our study aimed to investigate characteristic alterations in the gut microbiota and plasma metabolome of patients with GAD and evaluate their clinical diagnostic value.
PATIENTS AND METHODS: Ninety subjects (60 patients with GAD and 30 healthy volunteers) were included. We employed 16S rRNA gene sequencing to characterize the gut microbiota and targeted liquid chromatography-mass spectrometry to analyze p

While radiation and burn injury have distinct local and systemic effects, they both negatively impact intestinal permeability/function. In a nuclear attack, combined thermal burns and radiation exposure (e.g., combined injury (CI)) would be a dominant injury pattern. Despite this, how burns affect gastrointestinal acute radiation syndrome, and vice versa, has been largely unstudied. Next-generation sequencing has revealed a strong bidirectional link between the liver and gut. Here, we used a porcine model to evaluate the impact of burn, radiation, and CI on the gut microbiota and liver transcr

Sepsis-associated encephalopathy (SAE) is a major complication in intensive care units, characterized by diffuse brain dysfunction due to systemic inflammation. Despite advances in critical care medicine, SAE remains a key factor in poor patient outcomes, with its pathogenesis closely related to mitochondrial damage and the release of mitochondrial DNA (mtDNA). In this study, we integrated multiple transcriptomic and single-cell sequencing datasets to comprehensively analyze mitochondrial-associated differentially expressed genes (MitoDEGs) in SAE brain tissues. Using machine learning algorith

Objective: To explore protein molecular markers and therapeutic targets for gestational diabetes mellitus (GDM). Methods: Based on transcriptomic, proteomic, and genomic data, we performed Mendelian randomization and colocalization analyses to preliminarily identify candidate proteins whose expression levels are associated with GDM risk and to evaluate whether the same causal variants drive protein levels and GDM. Protein-protein interaction (PPI) network analysis was then applied to elucidate interactions among these proteins, and gene ontology (GO) enrichment analysis was conducted to summar

The intensification of livestock farming and plastic consumption has led to widespread co-contamination of agricultural soils with veterinary antibiotics (e.g., doxycycline, DOX) and microplastics (MPs). This study employed an integrative multi-omics approach (transcriptomics, metabolomics, microbiome analysis, qPCR) to investigate the synergistic effects of fragmented oversized microplastics (OMPs; 5-20 mm) and manure-borne DOX on pak choi growth and antibiotic resistance gene (ARG) dissemination in a realistic rhizobox system simulating manure-amended soil. We observed that co-exposure to DO

Osteoporosis (OP) is characterized by imbalanced bone homeostasis, which is difficult to precisely regulate with current therapeutic strategies. Macrophages play a significant role in bone remodeling due to their complex interactions with osteoclasts and osteoblasts, suggesting that targeting macrophage-related pathways could offer novel therapeutic opportunities. To explore this, we combined bulk RNA-seq and scRNA-seq data to identify macrophage-related genes. Using bioinformatic tools, including CIBERSORT, WGCNA, and machine learning algorithms, we identified 1705 macrophage marker genes and

BACKGROUND: Chronic low back pain (CLBP) and fibromyalgia (FM) are leading causes of suffering, disability, and social costs. Current pharmacological treatments do not target molecular mechanisms driving CLBP and FM, and no validated biomarkers are available, hampering the development of effective therapeutics. Omics research has the potential to substantially advance our ability to develop mechanism-specific therapeutics by identifying pathways involved in the pathophysiology of CLBP and FM, and facilitate the development of diagnostic, predictive, and prognostic biomarkers. We will conduct a

Intratumoral heterogeneity (ITH) is a critical factor associated with treatment failure and disease relapse in hepatocellular carcinoma (HCC). However, decoding ITH in a noninvasive and comprehensive manner remains a notable challenge. In this study involving 851 patients from five centers, we developed a noninvasive prognostic classification for ITH using radiomics based on multisequence MRI, termed radiomics ITH (RITH) phenotypes. The RITH phenotypes highly correlated with prognosis and pathological ITH. In addition, through an integrated multi-omics analysis, we uncovered the molecular mech

Though open chromatin may promote active transcription, gene expression responses may not be directly coordinated with changes in chromatin accessibility. Most existing methods for single-cell multi-omics data focus only on learning stationary, shared information among these modalities, overlooking modality-specific information delineating cellular states and dynamics resulting from causal relations among modalities. To address this, the epigenome-transcriptome relationship can be characterized in relation to time as coupled (changing dependently) or decoupled (changing independently). We prop

BACKGROUND: Juvenile idiopathic arthritis (JIA) is a rare autoimmune disease arising from a complex interplay between genetic and environmental factors. Epigenetic modifications such as DNA methylation (DNAm) have been described as potential mediators in gene-environment interactions, contributing to immune system dysregulation. Emerging evidence suggests that DNAm profiles also predict therapeutic responses in autoimmune diseases. This study aims to identify epigenetic biomarkers and epigenetic-driven gene expression changes associated with JIA clinical activity.
METHODS: We reanalyzed a pub

Cirrhosis is a form of end-stage liver disease characterized by extensive hepatic fibrosis and loss of liver parenchyma. It is most commonly the result of long-term alcohol abuse in the United States. Large animal models of cirrhosis, as well as of one of its common long-term sequelae, HCC, are needed to study novel and emerging therapeutic interventions. In the present study, liver fibrosis was induced in the Oncopig cancer model, a large animal HCC model, via intrahepatic, intra-arterial ethanol infusion. Liver sections from five fibrosis induced and five age-matched controls were harvested

Hypoxia disrupts the endocrine system of teleosts. The liver plays important roles in the endocrine system, energy storage, and metabolic processes. The aim of this study was to investigate the sex-specific hepatic response of yellow catfish under chronic hypoxia at the multi-omics level. Common hepatic responses in both sexes included the HIF-1 signaling pathway, glycolysis/gluconeogenesis, and steroid biosynthesis. Hypoxia dysregulated primary bile acid biosynthesis, lipid metabolism, and vitellogenin levels in female fish. Endoplasmic reticulum function in females also tended to be disrupte

High-altitude hypoxia acclimatization requires whole-body physiological regulation in highland immigrants, but the underlying genetic mechanism has not been clarified. Here we use sheep as an animal model for low-to-high altitude translocation. We generate multi-omics data including whole-genome sequences, time-resolved bulk RNA-Seq, ATAC-Seq and single-cell RNA-Seq from multiple tissues as well as phenotypic data from 20 bio-indicators. We characterize transcriptional changes of all genes in each tissue, and examine multi-tissue temporal dynamics and transcriptional interactions among genes.
