A Multi-omics Atlas of Gonadal Sex Differences and Characterization of the dmrt1 Gene in Gymnocypris Eckloni Herzenstein.

Gymnocypris eckloni Herzenstein (G. eckloni), an economically important species within the subfamily Schizothoracinae, exhibits significant sexual dimorphism, rendering all-female aquaculture highly profitable. However, the molecular mechanisms governing sex regulation in this species remain poorly understood. This study employed integrated transcriptomic and metabolomic analyses of mature male and female gonads to uncover sex-related differences in G. eckloni. Metabolomic profiling in both positive (POS) and negative (NEG) ion modes revealed distinct metabolite profiles, identifying 204 and 2

Is impulsivity simply a failure of self-control? Evidence based on multi-omics analyses of genomics, metabolomics and brain imaging.

High impulsivity-a hallmark of various adverse life outcomes such as substance abuse, impulsive buying, violence, and crime-has typically been considered as a failure of self-control. However, is impulsivity simply a failure of self-control? To address this issue, we employed multi-omics combined with brain imaging approach in a large-scale sample (Nbrain imaging=1524, Ngenomics=835, Nmetabolomics=946) to elucidate the relationship between impulsivity and self-control. Mendelian randomization showed a bidirectional association between impulsivity and self-control, suggesting that they influenc

Integrative Multi-Omics Analysis Identifies Candidate MicroRNA Regulatory Networks Associated With High-Altitude Adaptation in Tibetan Pigs.

MicroRNAs (miRNAs) are key posttranscriptional regulators of gene expression and play important roles in physiological responses to hypoxia, particularly in the cardiovascular system. However, the regulatory roles of miRNAs in cardiopulmonary tissues during high-altitude adaptation remain poorly understood. Tibetan pigs are a high-altitude-adapted breed with strong hypoxia tolerance, making them an ideal model for investigating the molecular mechanisms underlying high-altitude adaptation. In this study, we compared miRNA expression profiles between Tibetan pigs and low-altitude Meishan pigs an

Toward Precision Acupuncture for Pain: Host Genetic Variability, Omics Biomarkers, and Treatment-Response Stratification.

Pain is a heterogeneous clinical condition characterized by substantial interindividual variability in symptom severity and treatment response. Acupuncture has been widely used for the management of various pain disorders, including chronic musculoskeletal pain, migraine, and cancer-related pain. However, clinical outcomes remain highly variable across patients, suggesting that average treatment effects may not fully capture biologically and clinically meaningful response heterogeneity. Recent advances in human genetics and multiomics technologies have provided new opportunities to investigate…

Multidimensional dissection of shared genetic susceptibility in ulcerative colitis and colorectal cancer: novel insights from integrative single-cell and multi-omics analysis.

BACKGROUND: Ulcerative colitis (UC) patients carry a 2.5-fold increased risk of colorectal cancer (CRC), yet the shared multi-scale genetic architecture remains poorly understood. We constructed an integrative framework across tissue, cellular, and variant levels to systematically dissect the pathogenic evolution of this comorbidity across spatiotemporal dimensions. METHODS: We integrated GWAS data from 100,204 CRC cases and 12,160 UC patients with tissue-specific MAGMA enrichment, embryonic spatial mapping (gsMap), and multidimensional single-cell prioritization (ECLIPSER, CELLECT, scDRS). Causal relationship between gut microbiome, plasma metabolites, inflammation, and aortic stenosis: A multi-omics Mendelian randomization analysis.

As life expectancy increases and the population ages, aortic stenosis (AS) is the most common heart valve disease. Despite rapid improvements in interventional treatment options in recent years, morbidity and mortality from asymptomatic AS remain high. To date, there is no pharmacological therapy to prevent AS. In this study, we used multi-omics to systematically investigate potential causal association between the gut microbiome, human blood metabolites, inflammation and risk of AS, and search for potential biomarker for AS. Single-nucleotide polymorphisms associated with 207 gut microbiota,

Pseudomonas aeruginosa adaptation and persistence in the aspergilloma microbiome revealed by integrated multi-omics.

Chronic pulmonary aspergillosis involves the formation of a fungal ball (aspergilloma) in lung cavities. Pseudomonas aeruginosa commonly co-colonizes these lesions; however, the in vivo mechanisms underlying its persistence are unknown. Using a multi-omics approach on resected aspergillomas, we defined the genomic, transcriptional, and metabolic adaptations of P. aeruginosa within this polymicrobial niche. We reconstructed high-quality P. aeruginosa genomes and identified a conserved core genome, along with accessory genes for secondary metabolism, virulence, and antimicrobial resistance. Phyl

Multi-omics integration identifies macrophage senescence driven by the RUNX1-P53 axis as a key mechanism in diabetic foot ulcer.

Diabetic foot ulcer (DFU) is a severe complication of diabetes, characterized by chronic inflammation and impaired healing. Although cellular and immunosenescence are associated with chronic wounds, the specific cell types, regulatory mechanisms, and pathological consequences within the DFU microenvironment remain poorly defined. We conducted an integrative multi-omics analysis combining bulk and single-cell RNA sequencing data from human DFU and control tissues. The novel macrophage senescence score (MSS) was constructed by integrating aging-related genome-wide association studies signals wit

Integrated multi-omics mapping of the causal landscape of gout across the circulating-tissue axis.

BACKGROUND: Gout is a prevalent inflammatory arthropathy driven by monosodium urate crystal deposition, yet the causal relationships between circulating biomarkers and disease susceptibility remain incompletely characterized. Establishing robust causal associations and mapping them to specific effector genes and tissues is essential for identifying mechanistically informed therapeutic targets. METHODS: We conducted a comprehensive multi-omics Mendelian randomization study integrating a meta-analysis of three large-scale gout genome-wide association studies (N = 1,538,494) with genome-wide dat

Single-nucleus multi-omics dissection of dysregulated trophoblast development and disrupted immune microenvironment in complete hydatidiform moles.

Hydatidiform mole (HM) is driven by aberrant trophoblast proliferation, disrupting embryonic development and leading to pregnancy loss with increased risk of malignant progression. Despite its clinical significance, the cellular and molecular heterogeneity of HM remains poorly characterized. To address this, we integrated single-nucleus RNA sequencing (snRNA-seq), single-nucleus transposase-accessible chromatin sequencing (snATAC-seq), and spatial transcriptomics to construct a cell-resolved atlas of androgenetic complete HM compared with gestational age-matched controls. The three major troph

Multi-omic analysis of deep learning-derived phenotypes links ophthalmic imaging to cardiovascular and neurological traits.

The eye is a recognized source of biomarkers for cardiovascular and neurodegenerative disease risk. Here we characterize the breadth of these associations and identify biological axes that may mediate them. Using UK Biobank data, we developed a multi-omic analysis pipeline integrating physiological, radiomic, metabolomic and genomic information. We trained retinal adversarial autoencoders to represent optical coherence tomography images and color fundus photographs as 256-dimensional embeddings. Retinal adversarial autoencoder-derived embeddings were associated with a range of cardiovascular a

Psoriasis as a spatial immune ecosystem: insights from single-cell and spatial transcriptomics.

Psoriasis is a chronic systemic inflammatory skin disease marked by substantial heterogeneity in both clinical presentation and immunopathology. Bulk RNA sequencing has been instrumental in establishing the IL-23/IL-17 axis as a central pathogenic framework, but tissue-averaged signals may obscure the cell-state heterogeneity and spatial microenvironments that distinguish clinical subtypes at single-cell resolution. Recent advances in single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) have therefore prompted a conceptual shift from a model centered on individual cytokines

Towards precision antileishmanial drug discovery: Integrating multi-omics, functional genomics, artificial intelligence and host-directed therapeutics.

Leishmaniasis remains one of the most neglected tropical diseases, affecting millions of people worldwide and posing a substantial public health burden in endemic regions. Current treatment options are limited by toxicity, high costs, prolonged treatment regimens, treatment failure, and the increasing emergence of drug-resistant parasites. Moreover, the remarkable genomic plasticity and adaptive capacity of Leishmania species, driven by mosaic aneuploidy and copy number variation, complicate durable target identification and underscore the need for precision-oriented therapeutic approaches. Unraveling tumor cell heterogeneity and epithelial-mesenchymal plasticity in gastric adenocarcinoma: an integrative multi-omics framework evaluating PVR/CD155 as a tumor cell-intrinsic EMT-associated target.

BACKGROUND: The tumor microenvironment (TME) of gastric adenocarcinoma is exceptionally heterogeneous, and epithelial-mesenchymal transition (EMT) is a central mechanism promoting local invasion and metastatic spread. Even so, how EMT-programmed cells are spatially arranged within tumor tissue, how they interact with neighboring immune populations, and which molecular nodes might be exploited therapeutically remain incompletely defined. METHODS: We built a large-scale, multi-layered analytical pipeline that combined single-cell transcriptomics (approximately 250,000 cells drawn from two indep

MPAC: a computational framework for inferring pathway activities from multi-omic data.

MOTIVATION: Fully capturing cellular state requires examining genomic, epigenomic, transcriptomic, proteomic, and other assays for a biological sample and comprehensive computational modeling to reason with the complex and sometimes conflicting measurements. Modeling these so-called multi-omic data is especially beneficial in disease analysis, where observations across omic data types may reveal unexpected patient groupings and inform clinical outcomes and treatments. RESULTS: We present Multi-omic Pathway Analysis of Cells (MPAC), a computational framework that interprets multi-omic data thr
