Multi-omics characterization of prognostic signature and novel molecular subtypes associated with anoikis and in vitro validation of CDKN2A in thyroid carcinoma.

BACKGROUND: Anoikis plays a crucial role in thyroid carcinoma (THCA). Recent evidence has suggested CDKN2A as a key anoikis-related gene (ARG) associated with THCA. However, the multi-omics regulatory landscape of ARGs and their potential to define molecular subtypes with distinct therapeutic vulnerabilities remain unexplored. METHODS: We utilized multi-omics data from The Cancer Genome Atlas including transcriptomic, methylation, and miRNA profiles, to analyze ARG expression and survival outcomes in THCA patients. Single-cell sequencing and clustering analyses were conducted to identify dist

Multi-omics reveals changes in astrocyte fatty acid metabolism during early stages of Alzheimer's disease.

BACKGROUND: Although astrocytes are known to contribute to Alzheimer's disease (AD) progression, their dynamic molecular alterations remain poorly characterized, particularly in early stages of the disease. METHODS: We performed multi-omics profiling (transcriptomics, proteomics, spatial metabolomics) of astrocytes from APP/PS1 and WT mice to characterize dynamic changes during AD progression. To assess similar changes in early human AD, we analyzed single-nucleus RNA sequencing data from human samples. RESULTS: Transcriptomic analysis of astrocytes from APP/PS1 and WT mice at five time poin

Multi-omics insights into microbiome-rumen epithelium interaction mechanisms underlying subacute rumen acidosis tolerance in dairy goats.

BACKGROUND: To address rising demand for dairy products, dairy goats are often fed high-concentrate diets, which lead to subacute rumen acidosis (SARA). The mechanisms behind individual variation in SARA tolerance are not well understood. This study aims to elucidate roles of rumen microbiome-host interactions in SARA-susceptibility and tolerance. RESULTS: Goats susceptible or tolerant to SARA were selected by feeding diets with different levels of rumen degradable starch. SARA-susceptible goats present prolonged periods of rumen pH below 5.8 and volatile fatty acids (VFAs) accumulation. Meta

Multi-omics single-cell analysis reveals key regulators of HIV-1 persistence and aberrant host immune responses in early infection.

The clearance of human immunodeficiency virus-1 (HIV-1) remains a significant public health challenge due to impaired cellular immune responses and HIV-1 maintenance during acute infection. However, the genetic and epigenetic changes influencing the immune response on host infected cells remain unclear. Here, this study analyzes HIV-1-infected CD4+ T cells from peripheral blood mononuclear cells from people living with HIV-1 during early infection (<6 months) using single-cell RNA and ATAC sequencing. It is observed that HIV-1 hinders the antiviral response, particularly by interfering with th

A Multi-Omics Integration Framework with Automated Machine Learning Identifies Peripheral Immune-Coagulation Biomarkers for Schizophrenia Risk Stratification.

Schizophrenia (SCZ) is a complex psychiatric disorder with heterogeneous molecular underpinnings that remain poorly resolved by conventional single-omics approaches, limiting biomarker discovery and mechanistic insights. To address this gap, we applied an artificial intelligence (AI)-driven multi-omics framework to an open access dataset comprising plasma proteomics, post-translational modifications (PTMs), and metabolomics to systematically dissect SCZ pathophysiology. In a cohort of 104 individuals, comparative analysis of 17 machine learning models revealed that multi-omics integration sign

Rhythm profiling using COFE reveals multi-omic circadian rhythms in human cancers in vivo.

The study of ubiquitous circadian rhythms in human physiology requires regular measurements across time. Repeated sampling of the different internal tissues that house circadian clocks is both practically and ethically infeasible. Here, we present a novel unsupervised machine learning approach (COFE) that can use single high-throughput omics samples (without time labels) from individuals to reconstruct circadian rhythms across cohorts. COFE can simultaneously assign time labels to samples and identify rhythmic data features used for temporal reconstruction, while also detecting invalid orderin

Multi-Omics and -Organ Insights into Energy Metabolic Adaptations in Early Sepsis Onset.

Systemic metabolic dysregulation in sepsis critically impacts patient survival. To better understand its onset, untargeted serum metabolomics and lipidomics are analyzed from 152 presymptomatic patients undergoing major elective surgery, and identified key metabolites, including serine and aminoadipic acid, that differentiate postoperative uncomplicated infection from sepsis. Using single-nucleus RNA sequencing data from an in vivo mouse model of sepsis, tissue-independent down-regulation and tissue-specific differences of serine and energy-related genes including key module roles for the mito

Five-month real-ambient PM2.5 exposure impairs learning in Brown Norway rats: Insights from multi omics-based analysis.

PM2.5, recognized as a potential pathogenic factor for nervous system diseases, remains an area with many unknowns, particularly regarding its effects on human health. After five-month real-ambient PM2.5 exposure, we observed no significant pathological damage to the lung, liver, spleen, or kidney tissues. However, PM2.5 exposure led to neuronal degeneration in the hippocampal CA1 region of Brown Norway (BN) rats. The level of IL-6, IL-13, IL-1β, IL-12, IL-4, GRO/KC, MIP-1α, CM-CSF significantly increased in lung lavage fluid (P < 0.05 for all). Notably, we detected a slight impairment in spat

Meta single-cell atlas and xQTL post-GWAS analysis revealed the pathogenic features of thyroid cancer for target therapy: A multi-omics study.

Thyroid cancer (TC) is an endocrine malignancy characterized by metabolic abnormalities, with its incidence continually on the rise. Understanding the pathogenesis of this cancer would help develop better diagnostic and therapeutic methods. We aimed to integrate single-cell transcriptomics, bulk transcriptomics, and GWAS data to identify causal associations with thyroid cancer at the gene level. We intended to utilize single-cell atlases to identify malignant cells and their characteristics, and employed SMR to search for genetic loci causally associated with thyroid cancer. We validated the e

Multi-omics profiling reveals atypical sugar utilization and a key membrane composition regulator in Streptococcus pneumoniae.

The human body comprises many different microenvironments, each with their own challenges for microorganisms to overcome in order to survive and possibly cause infection. The human pathogen Streptococcus pneumoniae is notoriously flexible in this regard, and can adapt to a wide range of host niches, including the nasopharynx, lungs, and cerebrospinal fluid. However, the molecular and genetic foundation of this ability remain largely uncharted. In this work, we demonstrate that niche adaptation imposes genome-wide changes on multiple levels, including gene essentiality, expression and membrane

Multi-omics decoding of Phalloidin hepatotoxicity: network toxicology-guided identification of FoxO/PLD/cAMP signaling targets.

Phalloidin is a lethal toxin found in highly toxic mushrooms of the genus Amanita; it causes severe liver injury, yet its molecular mechanism has not been systematically elucidated. In this study, Male Kunming mice received a single intraperitoneal injection of Phalloidin (0.3 mg/kg and 0.6 mg/kg). we predicted Phalloidin targets by network toxicology and explored its toxicity mechanism by combining metabolomics and proteomics in the livers of Phalloidin-toxicized mice. Metabolomic and proteomic profiling revealed that Phalloidin broadly perturbed hepatic metabolism. Specifically, it down-regu

Identification of novel hub genes and pathways predictive of fibrosis progression in cancer-related lymphedema through integrated multi-omics.

BACKGROUND: Cancer-related lymphedema (CRL) is a common chronic complication following cancer treatment, characterized by impaired lymphatic drainage, interstitial fluid retention, and progressive fibrosis. Although the mechanisms of hypertrophic scar (HTS) fibrosis have been extensively investigated, the molecular drivers of fibrosis in CRL remain unclear. Identification of reliable biomarkers and novel therapeutic targets is essential for enabling early intervention. METHODS: Transcriptomic datasets of CRL and HTS from the Gene Expression Omnibus (GEO) were integrated to identify fibrosis-a

BACKGROUND: Gout is a systemic metabolic disease with rising prevalence and complex etiology, yet its molecular mechanisms remain incompletely defined. Multi-omics Mendelian randomization (MR) enables causal prioritization of genes implicated in gout. Because the gut microbiota (GM) can modulate urate metabolism and inflammation, integrating microbiome analyses may help nominate potential therapeutic candidates. This study aimed to nominate candidate targets for gout by integrating multi-omics MR, clinical validation, GM analysis, and in-silico druggability assessment. METHODS: We performed m

Integrative multi-omic analysis reveals conserved cell-projection deficits in human Down syndrome brains.

Down syndrome (DS) is the most common genetic cause of cognitive disability. However, it is largely unclear how triplication of a small gene subset may impinge on diverse aspects of DS brain physiopathology. Here, we took a multi-omic approach and simultaneously analyzed by RNA-seq and proteomics the expression signatures of two diverse regions of human postmortem DS brains. We found that the overexpression of triplicated genes triggered global expression dysregulation, differentially affecting transcripts, miRNAs, and proteins involved in both known and novel biological candidate pathways.
