Repositioning of indigenous breeds in the pivot of climate crisis, food assurance, and biosecurity: genetic archive and evolutionary dynamics.

This study advocates for the strategic repositioning of local animal genetic resources, re-evaluating them not merely as remnants of cultural heritage but as critical biological archives essential for ensuring future food security. The contemporary livestock sector is navigating a precarious transition as global production systems encounter an ecosystem based bottleneck induced by decades of intensive monoculture. By contrasting the physiological and genetic characteristics of high yield industrial breeds with the inherent resilience of local genotypes, the research highlights a fundamental tr

A ubiquitinome and proteome dataset of the red alga Gracilariopsis lemaneiformis under cold stress.

Low temperature is a major environmental factor constraining the growth and aquaculture performance of the red alga Gracilariopsis lemaneiformis, yet systematic protein-level data describing cold stress responses remain limited. Ubiquitination is a key post-translational modification involved in regulating protein stability and turnover during stress adaptation. Here, we present a paired dataset of the global proteome and the ubiquitin-modified proteome of G. lemaneiformis under cold stress, generated using a matched experimental design across identical conditions. This paired dataset provides

Mitochondrial sulfide oxidation and persulfidation in mesenchymal stromal cell osteogenesis: Redox flux control as a unifying framework.

Hydrogen sulfide (H2S) regulates mitochondrial metabolism and thiol-dependent redox signaling. Central to its biological activity is mitochondrial sulfide oxidation, initiated by sulfide:quinone oxidoreductase (SQOR), which couples H2S catabolism to electron transport and persulfide generation. While sulfide signaling has been extensively characterized in stress adaptation and metabolic regulation, its integration with stem-cell fate decisions remains incompletely defined. Osteogenic differentiation of mesenchymal stromal cells (MSCs) requires coordinated mitochondrial remodeling, tightly cons

P4-ATPase Drs2 regulates virulence, stress adaptation, and autophagy in Candida glabrata.

Candida glabrata is an opportunistic pathogen with increasing clinical significance due to its innate antifungal resistance. This study reveals the critical role of the phospholipid flippase Drs2 (P4-ATPase) in maintaining fungal pathogenicity and stress adaptation. The DRS2 deletion mutant exhibited impaired growth, heightened drug susceptibility, and defective stress responses, including compromised oxidative stress tolerance and autophagy. Importantly, the mutant showed reduced survival in macrophages while eliciting stronger proinflammatory responses, along with attenuated virulence in a G

Pseudomonas aeruginosa faces a fitness trade-off between mucosal colonization and antibiotic tolerance during airway infection.

Pseudomonas aeruginosa frequently causes antibiotic-recalcitrant pneumonia, but the mechanisms driving its adaptation during human infections remain unclear. To reveal the selective pressures and adaptation strategies at the mucosal surface, here we investigated P. aeruginosa growth and antibiotic tolerance in tissue-engineered airways by transposon insertion sequencing (Tn-seq). Metabolic modelling based on Tn-seq data revealed the nutritional requirements for P. aeruginosa growth, highlighting reliance on glucose and lactate and varying requirements for amino acid biosynthesis. Tn-seq also r

Clinically relevant mutations in regulatory regions of metabolic genes facilitate early adaptation to ciprofloxacin in Escherichia coli.

The genomic landscape associated with early adaptation to ciprofloxacin is poorly understood. Although the interplay between core metabolism and antimicrobial resistance is being increasingly recognized, mutations in metabolic genes and their biological role remain elusive. Here, we exposed Escherichia coli to increasing gradients of ciprofloxacin with intermittent transfer-bottlenecking and identified mutations in three non-canonical targets linked to metabolism including a deletion (tRNA-ArgΔ414-bp) and point mutations in the regulatory regions of argI (ARG box) and narU. Our findings sugges

In Vitro Modeling of Sarcopenia-Related Pathology and Exercise-Associated Adaptations: Integration with In Silico Approaches.

Sarcopenia is a progressive and generalized skeletal muscle disorder characterized primarily by reduced muscle strength, with low muscle quantity or quality confirming the diagnosis and poor physical performance indicating greater severity. Although human studies and animal models remain essential, their use is constrained by ethical considerations, inter-individual variability, species-specific differences, cost, and the difficulty of isolating individual mechanisms within whole-body systems. This review critically evaluates in vitro models that reproduce selected sarcopenia-related pathologi

Degeneration and adaptive evolution of digits in ratite birds.

The amniote digits have undergone recurrent modifications, with the diversified molecular mechanisms more studied among mammals than reptiles. Here we focus on the emu wings and ostrich feet, both of which experienced species-specific digit changes driven respectively by secondary flight loss and adaptation to running. By comparing their digit transcriptomes to those of chicken and alligator, we identified different gene networks in skeleton/muscle development responsible for the degenerated digits in archosaur ancestors and emu, but those in epidermal development for the load-bearing digit of

A century of allopatry: plasticity and rapid selection shape phenotypic trait variability under contrasting environments.

Allopatric isolation under contrasting environments can drive rapid phenotypic divergence, even over contemporary timescales. Rapid changes in morphology or physiology can allow organisms to adapt to biotic and abiotic characteristics of their habitats. While studying metabolism, growth and resource needs may allow us to understand adaptation to several selective pressures, these traits are rarely jointly considered. We investigated morphological, growth and metabolic divergence in two allopatric populations of Arctic charr (Salvelinus alpinus) sharing a common evolutionary origin but inhabiti

Interactions between Mechanisms of Reproductive Isolation.

AbstractSpeciation is responsible for the diversity of species observed today and corresponds to the buildup of reproductive isolation between populations. Reproductive isolation can be generated by different mechanisms that have been extensively characterized, yet how their interactions affect speciation remains largely unknown. Here, we explicitly model the interaction of three key mechanisms (local adaptation, mate choice, and genetic hybrid incompatibilities), quantifying their relative contribution to the evolution of reproductive isolation. We modeled two populations exchanging migrants

Convergent evolution of albinism in cave animals is driven by shared mechanisms and adaptive advantages.

Loss of pigmentation is a hallmark of cave-dwelling animals, yet the mechanisms and evolutionary forces driving this convergence remain unclear. Here, we investigate the cellular and biochemical basis of albinism across phylogenetically diverse cave species, including annelids, mollusks, and vertebrates. Across all taxa, melanin loss consistently results from disruption of the first step in the biosynthetic pathway. Despite this metabolic block, cells capable of melanin synthesis are retained showing distributions similar to pigmented surface relatives and contributing to innate immune respons

The unnatural selection: Plant evolution and adaptation in the Chernobyl and Fukushima Exclusion Zones.

Chernobyl (1986) and Fukushima (2011) nuclear accidents created unprecedented, large-scale experiments in environmental radiobiology, resulting in vast Exclusion Zones. While early research focused on radiation-induced damage and ecosystem degradation, a paradigm shift is underway, viewing these landscapes as natural laboratories to study real-time evolutionary processes. This review synthesizes and critically evaluates the growing body of evidence suggesting that chronic exposure to ionizing radiation has acted as a powerful selective pressure, driving adaptive responses in plant populations.

Epigenetics in evolution and adaptation to environmental challenges: pathways for disease prevention and treatment.

Adaptation to challenging environmental conditions is crucial for the survival/fitness of all organisms. Alongside genetic mutations that provide adaptive potential during environmental challenges, epigenetic modifications offer dynamic, reversible, and rapid mechanisms for regulating gene expression in response to environmental changes in both evolution and daily life, without altering DNA sequences or relying on accidental favorable mutations. The widespread conservation of diverse epigenetic mechanisms - like DNA methylation, histone modifications, and RNA interference across diverse specie

Machine Learning Methods for Predicting Human-Adaptive Influenza A Viruses Based on Viral Nucleotide Compositions.

Each influenza pandemic was caused at least partly by avian- and/or swine-origin influenza A viruses (IAVs). The timing of and the potential IAVs involved in the next pandemic are currently unpredictable. We aim to build machine learning (ML) models to predict human-adaptive IAV nucleotide composition. A total of 217,549 IAV full-length coding sequences of the PB2 (polymerase basic protein-2), PB1, PA (polymerase acidic protein), HA (hemagglutinin), NP (nucleoprotein), and NA (neuraminidase) segments were decomposed for their codon position-based mononucleotides (12 nts) and dinucleotides (48

Relevance of heterokaryosis for adaptation and azole-resistance development in Aspergillus fumigatus.

Aspergillus fumigatus causes a range of diseases in humans, some of which are characterized by fungal persistence. Aspergillus fumigatus, being a generalist saprotroph, may initially establish lung colonization due to its physiological versatility and subsequently adapt through genetic changes to the human lung environment and antifungal treatments. Human lung-adapted genotypes can arise by spontaneous mutation and/or recombination and subsequent selection of the fittest genotypes. Sexual and asexual spores are considered crucial contributors to the genetic diversity and adaptive potential of

A Potential Tool for the Study of Venous Ulcers: Blood Flow Responses to Load.

Venous ulcers are deep wounds that are located predominantly on the lower leg. They are prone to infection and once healed have a high probability of recurrence. Currently, there are no effective measures to predict and prevent venous ulcers from formation. Hence, the goal of this work was to develop a Windkessel-based model that can be used to identify hemodynamic parameters that change between healthy individuals and those with wounds. Once identified, these parameters have the potential to be used as indicators of when internal conditions change, putting the patient at higher risk for wound

Too hard to swallow: a secret secondary defence of an aposematic insect.

Anti-predator strategies are significant components of adaptation in prey species. Aposematic prey are expected to possess effective defences that have evolved simultaneously with their warning colours. This study tested the hypothesis of the defensive function and ecological significance of the hard body in aposematic Pachyrhynchus weevils pioneered by Alfred Russel Wallace nearly 150 years ago. We used predation trials with Japalura tree lizards to assess the survivorship of 'hard' (mature) versus 'soft' (teneral) and 'clawed' (intact) versus 'clawless' (surgically removed) weevils. The ecol

Maintenance costs of serotiny in a variably serotinous pine: The role of water supply.

Serotiny is an important adaptation for plants in fire-prone environments. However, different mechanisms also induce the opening of serotinous cones in the absence of fire in variably serotinous species. Xeriscence -cone opening driven by dry and hot conditions- is considered to be mediated only by the external environment, but endogenous factors could also play a significant role. Using the variably serotinous Pinus halepensis as our model species, we determined the effects of cone age and scales density in cone opening, and using in-situ and ex-situ manipulative experiments we investigated t

Physiological plasticity in lizard embryos exposed to high-altitude hypoxia.

Coping with novel environments may be facilitated by plastic physiological responses that enable survival during environmentally sensitive life stages. We tested the capacity for embryos of the common wall lizard (Podarcis muralis) from low altitude to cope with low-oxygen partial pressure (hypoxia) in an alpine environment. Developing embryos subjected to hypoxic atmospheric conditions (15-16% O2 sea-level equivalent) at 2,877 m above sea level exhibited responses common to vertebrates acclimatized to or evolutionarily adapted to high altitude: suppressed metabolism, cardiac hypertrophy, and
