Integrated metabolomics and transcriptomics reveal the role of calcium sugar alcohol in the regulation of phenolic acid biosynthesis in Torreya grandis nuts.

BACKGROUND: Torreya grandis, a prominent tree species of the autochthonous subtropical region of China, possesses a drupe-like fruit containing a nut that is rich in nutrients and bioactive compounds. However, the effect of calcium (Ca2+) sugar alcohol (CSA), a newly developed chelated Ca2+-fertilizer, on the secondary metabolism of phenolics in T. grandis nuts is largely unknown, for which transcriptomic and metabolomic analysis was carried out. RESULTS: Transcriptome sequencing detected 47,064 transcripts, and several phenolic acid biosynthesis pathway-related genes were identified. Correla

Exploring ripening suppression in peach fruit during controlled atmosphere storage with transcriptome insights.

This study evaluated the effectiveness of controlled atmosphere (CA) storage in preserving the post-harvest quality of peaches (Prunus persica), focusing on delaying ripening and extending shelf life. Peaches harvested 110 days after bloom were stored under CA conditions with reduced oxygen and elevated carbon dioxide at low temperatures. CA storage significantly suppressed internal and external discoloration, maintained fruit firmness, and reduced ethylene production, contributing to prolonged freshness and marketability. Physiological assessments revealed that CA storage slowed the decline i

AINTEGUMENTA-LIKE genes regulate reproductive growth and bud dormancy in Platanus acerifolia.

Platanus acerifolia AIL genes PaAIL5a/b and PaAIL6b participate in FT-AP1/FUL-AIL pathways to regulate bud dormancy. In addition, PaAIL6a/b can promote flowering, and PaAIL5b and PaAIL6b affect floral development. Bud dormancy and floral induction are essential processes for perennial plants, they are both regulated by photoperiod, temperature, and hormones, indicating the existence of common regulators for both processes. AINTEGUMENTA-LIKE (AIL) genes regulate reproductive growth of annual plants, including floral induction and flower development, and their homologs in poplar and grape act do

Transcriptome Analysis Reveals Key Drought-Stress-Responsive Genes in Two Bermudagrass Genotypes.

Drought inhibits grass development and survival. However, molecular-based studies on drought tolerance mechanisms in bermudagrass (Cynodon dactylon) remain scarce. Therefore, a drought-resistant bermudagrass (Tianshui) and a drought-sensitive (Zhengzhou) genotype were selected and subjected to 28 days of 50% drought stress. Leaves were sampled for RNA sequencing. Under drought stress, 2410 differentially expressed genes (DEGs) were discovered in which 1214 were upregulated (tolerant vs. sensitive) and 1196 downregulated. Kyoto Encyclopedia of Genes and Genomes (KEGG) indicated that these speci

Differential response of Cu,Zn superoxide dismutases in two pea cultivars during a short-term exposure to sulfur dioxide.

Pea cultivars Progress and Nugget have been shown previously to be differentially sensitive with respect to apparent photosynthesis in a short-term exposure to 0.8 microliters/l SO2. One possible contributing factor to the relative insensitivity of apparent photosynthesis of Progress to SO2 is an increase in superoxide dismutase (SOD) activities. We show here that both chloroplastic and cytoplastic Cu,Zn-SOD proteins increased in Progress on exposure to sulfur dioxide whereas both proteins decreased in Nugget. The increase in cytosolic Cu,Zn-SOD protein was greater than that of chloroplastic C

A "Whirly" transcription factor is required for salicylic acid-dependent disease resistance in Arabidopsis.

Transcriptional reprogramming is critical for plant disease resistance responses; its global control is not well understood. Salicylic acid (SA) can induce plant defense gene expression and a long-lasting disease resistance state called systemic acquired resistance (SAR). Plant-specific "Whirly" DNA binding proteins were previously implicated in defense gene regulation. We demonstrate that the potato StWhy1 protein is a transcriptional activator of genes containing the PBF2 binding PB promoter element. DNA binding activity of AtWhy1, the Arabidopsis StWhy1 ortholog, is induced by SA and is req

Metabolic Pathways for Observed Impacts of Crop Load on Floral Induction in Apple.

The triggers of biennial bearing are thought to coincide with embryonic development in apple and occurs within the first 70 days after full bloom (DAFB). Strong evidence suggests hormonal signals are perceived by vegetative apple spur buds to induce flowering. The hormonal response is typically referred to as the floral induction (FI) phase in bud meristem development. To determine the metabolic pathways activated in FI, young trees of the biennial bearing cultivar 'Nicoter' and the less susceptible cultivar 'Rosy Glow' were forced into an alternate cropping cycle over five years and an invers

A systemic response of geophytes is demonstrated by patterns of protein expression and the accumulation of signal molecules in Zantedeschia aethiopica.

In geophyte plants, such as Zantedeschia, individual leaves are directly connected to a specialized underground storage organ (rhizome/tuber), raising a question regarding systemic resistance as a mechanism of defense. A systemic response requires a transfer of a signal through the storage organ which has been evolutionary adapted to store food, minerals and moisture for seasonal growth and development. We have characterized the nature of induced defense responses in Zantedeschia aethiopica, a rhizomatous (tuber-like) ornamental plant by the application of local elicitation using two well-know

Comprehensive genome-wide analysis and functional characterization of the DIR gene family in Herpetospermum pedunculosum: insights from HpDIR16 and HpDIR17.

Dirigent (DIR) proteins serve as key regulators of lignan biosynthesis in plants and play crucial roles in mediating response to abiotic stresses. Herpetospermum pedunculosum, a herbaceous plant native to high-altitude regions, synthesizes lignans with significant medicinal value, and its mature dried seeds are widely used as a primary source for various therapeutic compounds. Despite its importance, the DIR gene family in H. pedunculosum has not been systematically characterized. In this study, we identified twenty-two HpDIR genes and classified them into three subfamilies (a, b/d, and e). Ex

Identification and expression analysis of short internodes related sequence (SRS) gene families in litchi and longan, with functional characterization of LcSRS5 and DlSRS4 in dwarfing regulation.

Dwarfism is a significant and desirable trait in the cultivation of horticultural crops. However, the regulatory mechanisms underlying dwarfism in perennial fruit trees remain poorly understood. In this study, we investigated the role of SRS genes in regulating plant height in Sapindaceae fruit trees, specifically litchi and longan. A total of five litchi SHORT INTERNODES (SHI)-related sequence genes (LcSRS) and four longan DlSRS genes were identified. Expression profile analysis in different tissues demonstrated that LcSRS1-LcSRS5 and DlSRS4 genes exhibited distinct expression patterns, with

Machine Learning-Guided Stress Atlases Reveal Co-Expression Rewiring and Divergent Cellular Deployment of Abiotic Stress Programs in Rice and Wheat.

Abiotic stress limits cereal productivity, yet whether conserved stress-responsive genes retain similar transcriptional network organization and cellular deployment across cereal species remains unknown. Here, we developed a machine learning-guided comparative framework to integrate public leaf transcriptomes of rice (Oryza sativa) and wheat (Triticum aestivum) under major abiotic perturbations. Using harmonized compendia comprising 787 rice and 337 wheat samples, we found that rice samples resolved into more discrete stress-associated transcriptional states, whereas wheat samples formed a mor

Nicotiana attenuata's capacity to interact with arbuscular mycorrhiza alters its competitive ability and elicits major changes in the leaf transcriptome.

To study the local and systemic effects of arbuscular mycorrhizal fungal (AMF) colonization, Nicotiana attenuata plants impaired in their interactions with AMF due to silencing of a calcium- and calmodulin dependent protein kinase (inverted repreat (ir)CCaMK) were grown competitively in pairs with empty vector (EV) plants, with and without two different types of inoculum. When inoculated, EV plants strongly outperformed irCCaMK plants. Foliar transcript profiling revealed that AMF colonization significantly changed gene expression of P-starvation and -transporter genes in irCCaMK plants. The P

ABA-mediated salt tolerance in Astragalus cicer: From physiological-biochemical responses to key regulatory networks identified by transcriptome profiling and WGCNA.

Soil salinization severely constrains the productivity of leguminous forages, but the regulatory mechanisms of salt acclimation in Astragalus cicer remain unclear. Here, we investigated the ABA-dependent salt tolerance network in this species through integrated physiological, biochemical, and transcriptomic analyses under controlled stress conditions, including salt treatment, exogenous ABA supplementation, and chemical inhibition of endogenous ABA synthesis. Our results show that exogenous ABA effectively mitigates salt-induced growth inhibition, enhances antioxidant capacity, preserves photo

Functional identification of apple MdMYB2 gene in phosphate-starvation response.

Inorganic phosphate (Pi) starvation severely affects the normal growth and development of plants. Here, a Pi-responsive gene, named MdMYB2 (MDP0000823458), was cloned and functionally identified in apple. Overexpression of MdMYB2 regulated the expression of Pi starvation-induced (PSI) genes and then promoted phosphate assimilation and utilization. The ectopic expression of MdMYB2 in Arabidopsis influenced plant growth and flowering, which was partially rescued by application of exogenous gibberellin (GA). These results indicated that MdMYB2 may be an essential regulator in phosphate utilizatio

Cellular and physiological functions of SGR family in gravitropic response in higher plants.

BACKGROUND: In plants, gravity directs bidirectional growth; it specifies upward growth of shoots and downward growth of roots. Due to gravity, roots establish robust anchorage and shoot, which enables to photosynthesize. It sets optimum posture and develops plant architecture to efficiently use resources like water, nutrients, CO2, and gaseous exchange. Hence, gravitropism is crucial for crop productivity as well as for the growth of plants in challenging climate. Some SGR members are known to affect tiller and shoot angle, organ size, and inflorescence stem in plants. AIM OF REVIEW: Althoug

Ethylene networking in fruit ripening: molecular mechanisms, hormone crosstalk, climate interactions, and postharvest management.

Ethylene functions as a central hormonal regulator controlling diverse metabolic and developmental changes throughout fruit maturation and storage. In this review, we provide an integrative examination of ethylene-dependent networks that coordinate ripening, addressing genetic control mechanisms, climate stress responses, and commercial handling practices. Our analysis focuses on the molecular mechanisms of ethylene production and the downstream signaling components that drive expression of genes necessary for ripening. We also examine how ethylene signaling interfaces with master transcriptio

Jasmonic acid enhances aluminum tolerance of rice by regulating detoxification genes.

Aluminum (Al) stress in acidified soils represents a critical limitation for rice productivity and sustainable cropping. Jasmonic acid (JA) plays a crucial role in plant responses to Al stress, yet its underlying molecular mechanisms remain poorly understood. This study aimed to elucidate the role and mechanisms of JA in mitigating Al toxicity in rice. We found that Al stress upregulates the expression of the genes associated with JA biosynthesis in rice roots, leading to elevated endogenous JA levels, implying its involvement in Al stress responses. Exogenous JA application significantly redu
