Repetitive Elements, Sequence Turnover and Cyto-Nuclear Gene Transfer in Gymnosperm Mitogenomes.

Among the three genomes in plant cells, the mitochondrial genome (mitogenome) is the least studied due to complex recombination and intergen … ith 17 other mitogenomes representing the five gymnosperm lineages revealed a 30-fold difference in genome size, 80-fold in repetitive content, and 230-fold in substitution rate. We found dispersed repeats are highly associated with mitogenome expansion (r = 0.99), and most of them were accumulated during recent duplication events. Syntenic blocks and shared …

A saturated map of common genetic variants associated with human height.

Common single-nucleotide polymorphisms (SNPs) are predicted to collectively explain 40-50% of phenotypic variation in human height, but identifying the specific variants and associated regions requires huge sample sizes1. Here, using data from a genome-wide association study of 5.4 million individuals of diverse ancestries, we show that 12,111 independent SNPs that are significantly associated with height account for nearly all of the common SNP-based heritability. These SNPs are clustered within 7,209 non-overlapping genomic segments with a mean size of around 90 kb, covering about 21% of the

Identification of a large genomic region in UV-irradiated human cells which has fewer cyclobutane pyrimidine dimers than most genomic regions.

Size separation after UV-endonuclease digestion of DNA from UV-irradiated human cells using denaturing conditions fractionates the genome based on cyclobutane pyrimidine dimer content. We have examined the largest molecules available (50-80 kb; about 5% of the DNA) after fractionation and those of average size (5-15 kb) for content of some specific genes. We find that the largest molecules are not a representative sampling of the genome. Three contiguous genes located in a G+C-rich isochore (tyrosine hydroxylase, insulin, insulin-like growth factor II) have concentrations two to three times gr

The paradox of persistence: island species as models for conservation.

Species on islands frequently experience founder events and population bottlenecks and are often subject to disturbances that further reduce population sizes. Despite these challenges, some island lineages persist for millennia-the paradox of persistence. Here, we synthesize genomic studies across island systems and show that reported effective population sizes are frequently below 100, but assessments of genetic load and its temporal dynamics remain uncommon. We show that island systems can offer critical insights into how small populations maintain viability and adaptive potential. Future re

Use of DNA-protein interaction to isolate specific genomic DNA sequences.

We describe a simple and rapid method for the isolation of specific genomic DNA sequences recognized by DNA-binding proteins. This procedure consists of four steps: (1) restriction enzyme digestion and size fractionation of genomic DNA; (2) DNA--protein binding using the gel mobility-shift assay; (3) ligation of isolated DNA fragments followed by transformation of Escherichia coli; and (4) screening of recombinant clones for inserts containing specific DNA--protein binding sequences. We have used this protocol to isolate human DNA sequences, 100-200 bp in size, that are recognized by both part

Discovery and genome sequencing of a new virus related to members of the family Tymoviridae, isolated from mosquitoes of the genus Mansonia in Brazil.

A new virus, named Mutum virus, related to members of the family Tymoviridae, was isolated from mosquitoes (Mansonia spp.) in clone C6/36 cells, and its complete genome was sequenced. Its genome is 6494 nt in size with an organization resembling that of tymovirids. The isolated virus is phylogenetically related to two viruses isolated from Culex spp. mosquitoes: Ek Balam virus, reported in Mexico, and Culex-originated Tymoviridae-like virus, isolated in China. The results of this study suggest that this virus is a new member of the family Tymoviridae.

Chromosome-level genome assembly of the clam, Xishi tongue Coelomactra antiquata.

Xishi tongue (Coelomactra antiquata), a commercially valuable marine bivalve, is distributed along the coastal waters of East Asia. In China, significant morphological and genetic differences have been observed between northern and southern populations. Overfishing and pollution have caused a severe decline in its natural populations, rendering the species endangered. In this study, we constructed the first chromosome-level genome of C. antiquata based on PacBio HiFi and Hi-C sequencing data. The assembled genome was 791.83 Mb in size, with the scaffold N50 of 44.05 Mb, and 99.79% of the seque

Chromosome-level genome assembly of Trichomonas vaginalis strain IR-78 (ATCC 50138).

Trichomonas vaginalis is a flagellated protozoan parasite and the causative agent of trichomoniasis, the most prevalent non-viral sexually transmitted infection, with significant impact on public health and economy. Here, we present a chromosome-level genome of T. vaginalis strain IR-78 (ATCC 50138), assembled using short and long-read sequencing technologies as well as chromatin conformation capture sequencing (Hi-C). The assembled genome is 173.3 Mb in size, with an N50 scaffold length of 26.4 Mb. The assembly is anchored in six super-scaffolds, corresponding to the six chromosomes of T. vag

3D genome of multiple myeloma reveals spatial genome disorganization associated with copy number variations.

The Hi-C method is widely used to study the functional roles of the three-dimensional (3D) architecture of genomes. Here, we integrate Hi-C, whole-genome sequencing (WGS) and RNA-seq to study the 3D genome architecture of multiple myeloma (MM) and how it associates with genomic variation and gene expression. Our results show that Hi-C interaction matrices are biased by copy number variations (CNVs) and can be used to detect CNVs. Also, combining Hi-C and WGS data can improve the detection of translocations. We find that CNV breakpoints significantly overlap with topologically associating domai

Structural variation in two human genomes mapped at single-nucleotide resolution by whole genome de novo assembly.

Here we use whole-genome de novo assembly of second-generation sequencing reads to map structural variation (SV) in an Asian genome and an African genome. Our approach identifies small- and intermediate-size homozygous variants (1-50 kb) including insertions, deletions, inversions and their precise breakpoints, and in contrast to other methods, can resolve complex rearrangements. In total, we identified 277,243 SVs ranging in length from 1-23 kb. Validation using computational and experimental methods suggests that we achieve overall <6% false-positive rate and <10% false-negative rate in geno

Genetic fine-mapping of body weight and size traits at 120 days of age in Lion-head geese.

BACKGROUND: The Lion-head goose is one of the largest goose breeds all over the word. Body weight and body size traits at 120 days of age (i.e. the slaughter age) are economically important traits, which directly affect the profit of Lion-head goose industry. However, so far few studies have explored the genetic basis of these traits. This study for the first time integrated the single-SNP genome-wide association study (GWAS) and genetic fine-mapping based on whole-genome sequencing data to investigate the genetic architecture of body weight and 11 body size traits at 120 days of age in 504 li

Genome-wide mapping of loci explaining variance in scrotal circumference in Nellore cattle.

The reproductive performance of bulls has a high impact on the beef cattle industry. Scrotal circumference (SC) is the most recorded reproductive trait in beef herds, and is used as a major selection criterion to improve precocity and fertility. The characterization of genomic regions affecting SC can contribute to the identification of diagnostic markers for reproductive performance and uncover molecular mechanisms underlying complex aspects of bovine reproductive biology. In this paper, we report a genome-wide scan for chromosome segments explaining differences in SC, using data of 861 Nello

The evolutionary dynamics of transposable elements in eukaryote genomes.

Transposable elements (TEs) are ubiquitous components of eukaryotic genomes. They have considerably affected their size, structure and function. The sequencing of a multitude of eukaryote genomes has revealed some striking differences in the abundance and diversity of TEs among eukaryotes. Protists, plants, insects and vertebrates contain species with large numbers of TEs and species with small numbers, as well as species with diverse repertoires of TEs and species with a limited diversity of TEs. There is no apparent relationship between the complexity of organisms and their TE profile. The p

Genes for childhood myopia.

Myopia is associated with interactive effects of genetic and environmental factors. The development of myopia in childhood is likely to be more dependent on genetic background. Candidate gene analysis, whole exome sequencing, genome-wide association studies (GWAS) and subsequent metaanalyses have identified more than 400 loci that are associated with myopia. However, most genome studies have been conducted in adults and only a few of genetic single nucleotide polymorphisms identified in adult GWAS have been successfully replicated in children. In this review, we summarized these variants and c
