Dichloromethane (CH(2)Cl(2) , DCM) is a chlorinated solvent mainly produced by industry, and a common pollutant. Some aerobic methylotrophic bacteria are able to grow with this chlorinated methane as their sole carbon and energy source, using a DCM dehalogenase/glutathione S-transferase encoded by dcmA to transform DCM into two molecules of HCl and one molecule of formaldehyde, a toxic intermediate of methylotrophic metabolism. In Methylobacterium extorquens DM4 of known genome sequence, dcmA lies on a 126 kb dcm genomic island not found so far in other DCM-dechlorinating strains. An experimen

Ascidians, which are the closest phylogenetic relatives to vertebrates, lack a distinct pituitary gland, which is the major endocrine gland in vertebrates. Nevertheless, for the past 130 years, it has been debated that the ascidian neural complex (NC) is homologous to the pituitary. Of the three major components of the NC, the neural gland (NG) has mainly been thought to be the ascidian counterpart of the pituitary. Recently, however, the ciliated funnel, and not the NG, was postulated to be the adenohypophysis (AH) primordium because it is likely derived from oral ectoderm, and because the ex

BACKGROUND: Chick pinealocytes exhibit all the characteristics of a complete circadian system, comprising photoreceptive inputs, molecular clockworks and an easily measured rhythmic output, melatonin biosynthesis. These properties make the in vitro pineal a particularly useful model for exploring circadian control of gene transcription in a pacemaker tissue, as well as regulation of the transcriptome by primary inputs to the clock (both photic and noradrenergic).
RESULTS: We used microarray analysis to investigate the expression of approximately 8000 genes within cultured pinealocytes subject

Blood transfusion is a medical intervention practised throughout the world. Blood is a biologically active material that can transmit diseases (e.g., HIV/AIDS and, perhaps, vCJD). People are becoming increasingly concerned about blood safety, despite improved screening and processing. Consequently, they are reluctant to donate blood or receive transfusions. Such problems can be solved by the development and incorporation into transfusion practices of so-called "blood substitutes" to replace some blood uses. The EuroBloodSubstitutes Project is funded by the European Union Framework 6 Programme

BACKGROUND: Asthma functional genomics studies are challenging because it is difficult to relate gene expression changes to specific disease mechanisms or pathophysiologic features. Use of simplified model systems might help to address this problem. One such model is the IL-13/Epi (IL-13-overexpressing transgenic mice with STAT6 expression limited to epithelial cells) focused transgenic mouse, which isolates the effects of a single mediator, IL-13, on a single cell type, the airway epithelial cell. These mice develop airway hyperreactivity and mucus overproduction but not airway inflammation.

Functional genomics (transcriptomics and proteomics) is a global, systematic and comprehensive approach to the identification and description of the processes and pathways involved in normal and abnormal physiological states. The functional genomics methods most applied today are DNA microarrays and proteomics methods, primarily two-dimensional gel electrophoresis coupled with mass spectrometry. To date, interesting research has been carried out, representing milestones for future implementation of functional genomics/proteomics in perinatal medicine. For instance, possible biomarkers of pre-e

The agent of acute and chronic Q fever, Coxiella burnetii, occupies a unique niche among intracellular pathogens. The mechanisms the organism employs to cause disease are unclear but involve persistence in a parasitophorous vacuole and the subsequent host response. Studies designed to model molecular mechanisms of pathogenesis have relied upon indirect evidence for testing the role of virulence factors since methods for generation of defined mutations have not been developed. Evidence suggests replication involving a developmental lifecycle is critical for intra- and extracellular survival but

We describe our strategy for selecting targets for protein structure determination in context of structural genomics of a single genome. In the course of target selection, we have studied two of the smallest microbial genomes, Mycoplasma genitalium and Mycoplasma pneumoniae. To our surprise, we found that only 71 Mycoplasma genes or their orthologues can be considered as easy targets for high-throughput structural studies--far fewer than expected. We discuss the methods and criteria used for target selection and the reasons explaining rarity of easy targets. First, despite the common opinion t

Ecologists and conservation biologists rely on genetic diversity as a key essential biodiversity variable (EBV) used to track population health and dynamics, and utilize the population-scaled mutation parameter θ as a key metric of diversity. While whole-genome-sequencing (wgs) is increasingly affordable, it will be considerable time before the full diversity of life is represented by high-quality assembled genomes; even then, constant monitoring will still require repeated sampling across time and space. In contrast, genome skimming (low-coverage, short-read wgs) is highly cost-effective but

Steroids from myxobacteria remain largely underexplored compared to other natural product classes, leaving a significant gap in our understanding of their biosynthetic diversity, evolutionary trajectories, and pharmacological potential. To address this, we conducted a systematic genomic survey of myxobacterial genomes to delineate the distribution and phylogenetic context of sterol biosynthetic genes, which we found to be organized in a dispersed manner across the chromosome rather than clustered into canonical biosynthetic gene clusters. While the sterol biosynthetic machinery is broadly dist

Spatial omics has advanced our understanding of tissue-level biology, yet tools to systematically link gene functional perturbations to spatial phenotypes and signaling pathways remain limited. To address this, we developed spatial CRISPR screen sequencing (SPAC-seq), a high-throughput spatial CRISPR screen platform, and TARDIS (target prioritization toolkit for perturbation data in spatial omics), a statistical spatial perturbation analysis toolkit. Using SPAC-seq and TARDIS, we linked gene perturbations to spatial phenotypes and pathways, uncovering how Icam1 loss in tumor cells promotes met

Retinal and macular degeneration constitute a prominent cause of untreatable vision loss globally. The development of efficacious therapies is impeded by extensive clinical and genetic heterogeneity, poor phenotype-genotype correlation and lack of appropriate disease models. Pioneering advances in next-generation sequencing together with computational methods, human model systems and genetic manipulation technologies have begun to unravel causal genes and variants as well as gene interaction networks. Photoreceptor dysfunction or death represents the end point for both Mendelian and complex tr

Waldenström macroglobulinemia is a rare lymphoplasmacytic malignancy characterized by bone marrow infiltration and monoclonal immunoglobulin M production. Despite its indolent clinical course, the disease exhibits considerable biological complexity driven by recurrent genetic alterations, dysregulated signaling pathways, and a supportive bone marrow microenvironment. The identification of MYD88 and CXCR4 mutations has significantly advanced understanding of disease pathogenesis, clonal evolution, and treatment response. Additional insights from cytogenetic, epigenetic, and microRNA studies hav

The development of the smallpox vaccine two centuries ago laid the foundation for modern vaccinology. Smallpox, once a major killer in human history, was eradicated globally in 1980. This breakthrough encouraged the development of contemporary vaccine technologies, including inactivated, recombinant, viral vector, and mRNA platforms. Owing to developments in genetics, bioinformatics, and molecular biology, personalised vaccines have been made possible. Advances in the field of immunology facilitated an accelerated response to the COVID-19 pandemic. This perspective synthesises key developments

Antibiotic-resistant bacterial infections remain a major public health challenge, contributing to an estimated 1.27 million deaths in 2019. Pathogens, such as Escherichia coli, Klebsiella pneumoniae, and Acinetobacter baumannii, cause a range of infections in clinical and food environments. As these bacteria rapidly develop resistance to multiple antibiotics, there is a growing need for alternative treatments. One promising approach is bacteriophage (phage) therapy. Phages are bacterial viruses that recognize, infect, and kill their hosts to propagate. Their relatively low isolation and produc

Polybromo-1 (PBRM1) modulates chromatin accessibility and transcription via six bromodomains that bind acetyl-lysine residues on nuclear proteins. PBRM1 variants exist in ~40% of clear cell renal cell carcinoma (ccRCC) cases. PBRM1 loss correlates with improved responses to antiangiogenics and immune checkpoint blockade, which are the standard of care for ccRCC therapy. Missense variants cluster within PBRM1 bromodomains and are present in 16% of ccRCC cases, with unknown impacts on therapeutic response. Since in-depth biophysical and cellular testing of the hundreds of PBRM1 missense variants

UNLABELLED: Accurate and comprehensive genetic characterization of acute myeloid leukemia (AML) is essential for diagnosis, prognostication, and treatment selection. We report here, in 255 adults with AML enrolled in a prospective clinical protocol at 18 major cancer centers across the USA, the results of whole genome DNA-sequencing (WGS) at diagnosis and post-treatment remission. WGS effectively recapitulated, and frequently identified genetic alterations missed by, conventional standard of care clinical testing. These new findings included important prognostic and predictive biomarkers, copy

Plasmids are key in the evolution and adaptation of plant pathogenic Gammaproteobacteria (PPG), yet their diversity and functional contributions remain underexplored. Here, comparative genomics revealed extensive variation in plasmid size, replicon types, mobility, and genetic content across PPG. Most plasmids are small (< 200 kb), except in Pantoea, exhibiting high coding densities (76% to 78%). Five ancestral replicon types were identified across multiple orders, indicating vertical descent yet efficient horizontal transfer across taxa, although with limited genetic conservation. Virulence p
