Current Status of Point-of-Care Testing for Human Immunodeficiency Virus Drug Resistance.

Healthcare delivery has advanced due to the implementation of point-of-care testing, which is often performed within minutes to hours in minimally equipped laboratories or at home. Technologic advances are leading to point-of-care kits that incorporate nucleic acid-based assays, including polymerase chain reaction, isothermal amplification, ligation, and hybridization reactions. As a limited number of single-nucleotide polymorphisms are associated with clinically significant human immunodeficiency virus (HIV) drug resistance, assays to detect these mutations have been developed. Early versions

Cytotoxic T lymphocytes cleanse viral gene products from individually infected neurons and lymphocytes in mice persistently infected with lymphocytic choriomeningitis virus.

Lymphocytes and/or monocytes/macrophages carry viral genetic information in most, if not all, persistent and latent viral infections, and serve as potential reservoirs for maintaining or reintroducing the infection. Similarly, neurons can be persistently infected by several DNA and RNA viruses whose continued presence can alter the physiologic function of these cells, leading to disorders in neurotransmitters and disease. Here, we document that adoptive transfer of virus-specific cytotoxic T lymphocytes clears virus and viral nucleic acid sequences, in vivo, from individually infected lymphocy

Magnetic nanozyme-based dual-mode biosensor for highly sensitive detection of Yersinia pestis gene via hybridization chain reaction amplification.

Highly sensitive and accurate detection of Yersinia pestis is critical for effective plague control and biothreat mitigation. Here, we developed a dual-mode colorimetric and fluorescence biosensor based on a multifunctional magnetic nanozyme for Yersinia pestis gene detection, integrating hybridization chain reaction (HCR) for signal amplification and alkaline phosphatase (ALP)-mediated signaling. ALP hydrolyzes adenosine triphosphate (ATP) and L-ascorbic acid-2-phosphate trisodium salt (AA2P) to generate turn-off colorimetric and turn-on fluorescence signals, respectively. The bioassay exhibi

Single-Molecule Kinetic Investigation of Cocaine-Dependent Split-Aptamer Assembly.

Aptamers are short nucleic-acid biopolymers selected to have high affinity and specificity for protein or small-molecule target analytes. Aptamers can be engineered into split-aptamer biosensors comprising two nucleic acid strands that coassemble as they bind to a target, resulting in a large signal change from attached molecular probes (e.g., molecular beacons). The kinetics of split-aptamer assembly and their dependence on target recognition are largely unknown; knowledge of these kinetics could help in design and optimization of split-aptamer biosensors. In this work, we measure assembly ki

The cloning of chromosomal DNA associated with methicillin and other resistances in Staphylococcus aureus.

Competitive hybridization was used to detect the deletion of chromosomal DNA accompanying the loss of resistance to methicillin (and concomitantly, to cadmium, mercury and tetracycline) from a clinical strain of methicillin-resistant Staphylococcus aureus (MRSA). The method was also used to screen a partial plasmid library of chromosomal HindIII fragments from the MRSA strain. Eight recombinant plasmid clones were identified as containing DNA included in the deletion. These clones were used as probes to screen a phage library of the total DNA of the same MRSA strain, resulting in the isolation

Study of genome homology of some orthopoxviruses.

Homology between DNAs of some orthopoxviruses: vaccinia, neurovaccinia, cowpox, ectromelia, variola and white-pox was studied. By the method of molecular hybridization of labelled virion DNAs of the viruses studied with an excess of unlabelled vaccinia DNA and further treatment of the hybridized products by the single-stranded-specific nuclease S1, it was shown that the concentration of unlabelled vaccinia virus DNA, converting 50% of homologous labelled DNA into a hybrid, converted under similar experimental conditions into a hybrid 50% of labelled neurovaccinia virus DNA, 48% of white-pox vi

[The genetic variability and genotyping of tick-borne encephalitis virus with deoxyoligonucleotide probes].

A panel of genotype-specific molecular probes has been designed, which is used to indicate and differentiate tickborne encephalitis (TBE) virus. It assesses the individual genetic structure of each strain since the targets for the probes are the variable sequences of all 10 virus genes, which are specific for each of three genotypes. The molecular nucleic acid hybridization by means of the panel was used to study 273 TBE virus strains. Isolated from a Eurasian area; along with the representatives of three genotypes, the virus strains, the genomic structures of which do not fit in the establish…

Rapid diagnosis of Staphylococcus aureus bacteremia using S. aureus PNA FISH.

In the study presented here, the performance of the S. aureus PNA FISH assay was evaluated using 285 blood cultures (from 104 patients) that had gram-positive cocci resembling staphylococci on Gram stain. The new molecular test is based on a fluorescence in situ hybridization assay using peptide nucleic acid probes targeting Staphylococcus aureus 16S rRNA and is designed for the rapid identification of Staphylococcus aureus directly from positive blood cultures. The sensitivity, specificity, and positive and negative predictive values of the S. aureus PNA FISH for the rapid identification of S

Heterogeneity in telomere length of human chromosomes.

Vertebrate chromosomes terminate in variable numbers of T2AG3 nucleotide repeats. In order to study telomere repeats at individual chromosomes, we developed novel, quantitative fluorescence in situ hybridization procedures using labeled (C3TA2)3 peptide nucleic acid and digital imaging microscopy. Telomere fluorescence intensity values from metaphase chromosomes of cultured human hematopoietic cells decreased with the replication history of the cells, varied up to six-fold within a metaphase, and were similar between sister chromatid telomeres. Surprisingly, telomere fluorescence intensity val

[The value of hybridization-in-situ technique in the diagnosis of condyloma acuminatum].

By using 35S-dCTP labelled HPV16 probe, the HPV DNA sequence in 32 cases of condyloma acuminatum and suspicious condyloma acuminatum of vulva and vagina as well as 18 cases of papillomas at different anatomical sites were detected. The results showed that the HPV DNA sequences were positive in all 25 cases of condyloma acuminata which were typical both clinically and pathologically and in 6/7 of the suspicious cases; whereas in only 1/18 of the papillomas at various sites were they positive. Thus, nucleic acid hybridization-in-situ technique combined with histopathology seemed to be of great v…

Peptide nucleic acid probe-assisted paper-based electrochemical biosensor for multiplexed detection of respiratory viruses.

The similar transmission patterns and early symptoms of respiratory viral infections, particularly severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), influenza (H1N1), and respiratory syncytial virus (RSV), pose substantial challenges in the diagnosis, therapeutic management, and handling of these infectious diseases. Multiplexed point-of-care testing for detection is urgently needed for prompt and efficient disease management. Here, we introduce an electrochemical paper-based analytical device (ePAD) platform for multiplexed and label-free detection of SARS-CoV-2, H1N1, and RSV inf

An anti-fouling multifunctional interface enables hierarchical validation and ultrasensitive electrochemical detection of Coxsackievirus A6 specific nucleic acids.

Coxsackievirus A6 (CVA6) has emerged as the dominant etiological agent of hand, foot and mouth disease worldwide. At present, neither specific antivirals nor effective vaccines are available, creating an urgent need for rapid, low-cost in vitro diagnostics that can interrupt transmission. This study developed an electrochemical biosensor based on a "screening-validation" strategy. It utilizes a MoS2/MWCNT/AgNPs three-dimensional highly conductive network as the substrate, tightly anchored with p(NIPAm-co-SBMA) microgel to form a "protective-conductive" synergistic interface. The capture probe

Development of a Novel Peptide Nucleic Acid Probe for the Detection of Legionella spp. in Water Samples.

Legionella are opportunistic intracellular pathogens that are found throughout the environment. The Legionella contamination of water systems represents a serious social problem that can lead to severe diseases, which can manifest as both Pontiac fever and Legionnaires' disease (LD) infections. Fluorescence in situ hybridization using nucleic acid mimic probes (NAM-FISH) is a powerful and versatile technique for bacterial detection. By optimizing a peptide nucleic acid (PNA) sequence based on fluorescently selective binding to specific bacterial rRNA sequences, we established a new PNA-FISH me

Simian virus 40-induced disease in rhesus monkeys with simian acquired immunodeficiency syndrome.

Simian virus 40 (SV40) disease was diagnosed in four rhesus monkeys that died with SIV-induced acquired immunodeficiency syndrome (AIDS). One juvenile monkey seroconverted for SV40 6 months after inoculation with SIV and developed severe bilateral tubulointerstitial nephritis. In contrast, progressive multifocal leukoencephalopathy (PML) occurred in two adult monkeys that were seropositive for SV40 before SIV inoculation, as well as a third adult that was naturally infected with SIV and seropositive for SV40 5 years before death. Large intranuclear inclusions containing abundant polyomavirus p

A comprehensive hybridization model allows whole HERV transcriptome profiling using high density microarray.

BACKGROUND: Human endogenous retroviruses (HERVs) have received much attention for their implications in the etiology of many human diseases and their profound effect on evolution. Notably, recent studies have highlighted associations between HERVs expression and cancers (Yu et al., Int J Mol Med 32, 2013), autoimmunity (Balada et al., Int Rev Immunol 29:351-370, 2010) and neurological (Christensen, J Neuroimmune Pharmacol 5:326-335, 2010) conditions. Their repetitive nature makes their study particularly challenging, where expression studies have largely focused on individual loci (De Parseva

FISH characterization of a dicentric Yq (p11.32) isochromosome in an azoospermic male.

The most common structural rearrangements of the Y chromosome result in the production of dicentrics. In this work, we analyze an abnormal Y chromosome, detected as a mosaic in an azoospermic male ascertained for infertility. FISH with seven different DNA probes specific for Y chromosome sequences (Y alpha-satellite, Y alpha-satellite III, non-alpha-satellite centromeric Y, SRY gene, subtelomeric Yp, subtelomeric Yq, and PNA-tel) and CGH analysis were performed. FISH results showed that the abnormal Y chromosome was a dicentric Yq isochromosome and that the breakpoint was distally in band Yp11

A pathogen-activated DNAzyme triggers hybridization chain reaction for ultra-sensitive salivary detection of Helicobacter pylori.

Helicobacter pylori infection is a major etiological factor in chronic gastritis, peptic ulcer disease, and gastric cancer, highlighting the demand for sensitive, non-invasive, and operationally simple diagnostic strategies. Herein, we report a pathogen-activated, enzyme-free biosensing platform that directly couples target recognition with signal amplification through a single DNAzyme-hybridization chain reaction (HCR) cascade. Distinct from conventional multicomponent amplification systems, the designed DNAzyme simultaneously functions as both the recognition element and the HCR initiator, e

Enhancing Clinical Detection Accuracy of Large Structured Viral RNA via DNAzyme Cleavage and Antisense-Assisted Rolling Circle Amplification.

Sensitive detection of viral RNA is critical for accurate diagnostic testing, particularly during outbreaks of emerging infectious diseases. Rolling circle amplification (RCA) is a powerful isothermal amplification strategy that can be directly primed by RNA, eliminating the need for reverse transcription. Previous approaches have used 10-23 DNAzymes to cleave viral RNA, generating 3'-ends for hybridization to circular DNA templates (CDTs). However, the resulting RNA fragments often retained secondary or tertiary structures that hindered CDT binding and limited RCA efficiency. To address this

Amplified Tandem Spinach-Based Aptamer Transcription Enables Low Background miRNA Detection.

MicroRNAs (miRNAs) play key roles in regulating gene expression and cell functions, which are recognized as potential biomarkers for many human diseases. Sensitive, specific, and reliable detection of miRNA is highly demanded for clinical diagnosis and therapy. Herein, we describe a label-free and low-background fluorescent assay, termed amplified tandem Spinach-based aptamer transcription assay (AmptSpi assay) for highly sensitive miRNA detection by polymeric rolling circle amplicon mediated multiple transcription. Target miRNA is recognized by padlock probe to form polymeric rolling circle a
