Probing conformational states of glutaryl-CoA dehydrogenase by fragment screening.

Glutaric acidemia type 1 is an inherited metabolic disorder which can cause macrocephaly, muscular rigidity, spastic paralysis and other progressive movement disorders in humans. The defects in glutaryl-CoA dehydrogenase (GCDH) associated with this disease are thought to increase holoenzyme instability and reduce cofactor binding. Here, the first structural analysis of a GCDH enzyme in the absence of the cofactor flavin adenine dinucleotide (FAD) is reported. The apo structure of GCDH from Burkholderia pseudomallei reveals a loss of secondary structure and increased disorder in the FAD-binding

New Structural Insights into Formation of the Key Actin Regulating WIP-WASp Complex Determined by NMR and Molecular Imaging.

Wiskott-Aldrich syndrome protein (WASp) is exclusively expressed in hematopoietic cells and responsible for actin-dependent processes, including cellular activation, migration, and invasiveness. The C-terminal domain of WASp-Interacting Protein (WIP) binds to WASp and regulates its activity by shielding it from degradation in a phosphorylation dependent manner as we previously demonstrated. Mutations in the WAS-encoding gene lead to the primary immunodeficiencies Wiskott-Aldrich syndrome (WAS) and X-linked thrombocytopenia (XLT). Here, we shed a first structural light upon this function of WIP

Identification of potential inhibitors of dengue virus ns5 methyltransferase and polymerase domains through virtual screening and molecular dynamics studies.

CONTEXT: The dengue virus continues to pose a serious global health challenge due to the absence of effective antiviral therapies. Non-structural protein 5 (NS5), a multifunctional non-structural protein containing methyltransferase and RNA-dependent RNA polymerase domains, is essential for viral replication and represents a high-priority therapeutic target. In this study, potential inhibitors targeting two functional sites of Dengue virus serotype 3 (DENV-3) NS5 were identified through structure-based virtual screening and structural dynamics analysis. Docking results identified PubChem compo

Characterization of bacteriophage JD929 targeting Staphylococcus aureus from chronic otitis media and its ability to inhibit biofilm.

BACKGROUND: Staphylococcus aureus (S. aureus) is a key pathogen involved in chronic suppurative otitis media (CSOM). Antibiotic resistance and biofilm formation complicate CSOM treatment. Therefore, alternative therapies are urgently needed. Bacteriophage therapy, which specifically targets and destroys methicillin-resistant S. aureus (MRSA) and degrades biofilms, presents a promising option. METHODS: In this study, a lytic bacteriophage targeting S. aureus was isolated and named JD929. Its biological properties were analyzed, including its stability across different pH levels and temperature

Crystal structure of Schistosoma mansoni arginase, a potential drug target for the treatment of schistosomiasis.

The X-ray crystal structure of arginase from Schistosoma mansoni (SmARG) and the structures of its complexes with several amino acid inhibitors have been determined at atomic resolution. SmARG is a binuclear manganese metalloenzyme that catalyzes the hydrolysis of l-arginine to form l-ornithine and urea, and this enzyme is upregulated in all forms of the parasite that interact with the human host. Current hypotheses suggest that parasitic arginases could play a role in host immune evasion by depleting pools of substrate l-arginine that would otherwise be utilized for NO biosynthesis and NO-dep

Selectivity determinants of inhibitor binding to human 20alpha-hydroxysteroid dehydrogenase: crystal structure of the enzyme in ternary complex with coenzyme and the potent inhibitor 3,5-dichlorosalicylic acid.

The crystal structure of human 20alpha-hydroxysteroid dehydrogenase (AKR1C1) in ternary complex with the coenzyme NADP (+) and the potent inhibitor 3,5-dichlorosalicylic acid was determined at a resolution of 1.8 A. The inhibitor is held in place by a network of hydrogen bonding interactions with the active site residues Tyr55, His117, and His222. The important role of the nonconserved residues Leu54, His222, Leu306, and Leu308 in inhibitor binding and selectivity was determined by site-directed mutagenesis.

An ectromelia virus profilin homolog interacts with cellular tropomyosin and viral A-type inclusion protein.

BACKGROUND: Profilins are critical to cytoskeletal dynamics in eukaryotes; however, little is known about their viral counterparts. In this study, a poxviral profilin homolog, ectromelia virus strain Moscow gene 141 (ECTV-PH), was investigated by a variety of experimental and bioinformatics techniques to characterize its interactions with cellular and viral proteins. RESULTS: Profilin-like proteins are encoded by all orthopoxviruses sequenced to date, and share over 90% amino acid (aa) identity. Sequence comparisons show highest similarity to mammalian type 1 profilins; however, a conserved 3

Inference of relationships in the 'twilight zone' of homology using a combination of bioinformatics and site-directed mutagenesis: a case study of restriction endonucleases Bsp6I and PvuII.

Thus far, identification of functionally important residues in Type II restriction endonucleases (REases) has been difficult using conventional methods. Even though known REase structures share a fold and marginally recognizable active site, the overall sequence similarities are statistically insignificant, unless compared among proteins that recognize identical or very similar sequences. Bsp6I is a Type II REase, which recognizes the palindromic DNA sequence 5'GCNGC and cleaves between the cytosine and the unspecified nucleotide in both strands, generating a double-strand break with 5'-protru

Kinetic characterization and thermostability of C. elegans cytoplasmic and mitochondrial malate dehydrogenases.

Malate dehydrogenase (MDH) catalyzes the conversion of NAD+ and malate to NADH and oxaloacetate in the citric acid cycle. Eukaryotes have one MDH isozyme that is imported into the mitochondria and one in the cytoplasm. We overexpressed and purified Caenorhabditis elegans cytoplasmic MDH-1 and mitochondrial MDH-2 in E. coli. Our goal was to compare the kinetic and structural properties of these enzymes because C. elegans can survive adverse environmental conditions, such as lack of food and elevated temperatures. In steady-state enzyme kinetics assays, we measured KM values for oxaloacetate of

A Computational Approach for Identifying Potential Phytochemicals Against Non-structural Protein 1 (Nsp1) of SARS-CoV-2.

AIM AND OBJECTIVE: A recent study has revealed that non-structural protein 1 (Nsp1) of the SARS-CoV-2 is one of the novel targets for developing new antiviral drugs. To date, there is no significant exact medication available to treat Covid-19. As a result, both the death toll and the number of people affecting by this disease are increasing with each passing day. 35 phytochemicals having antiviral properties were taken to get the best compounds against Nsp1 Materials and Methods: As no PDB structure of this protein is available, homology modeling was done to predict the probable structure. BTNL2, a butyrophilin/B7-like molecule, is a negative costimulatory molecule modulated in intestinal inflammation.

Butyrophilin-like 2 (BTNL2) is a butyrophilin family member with homology to the B7 costimulatory molecules, polymorphisms of which have been recently associated through genetic analyses to sporadic inclusion body myositis and sarcoidosis. We have characterized the full structure, expression, and function of BTNL2. Structural analysis of BTNL2 shows a molecule with an extracellular region containing two sets of two Ig domains, a transmembrane region, and a previously unreported cytoplasmic tail. Unlike most other butyrophilin members, BTNL2 lacks the prototypical B30.2 ring domain. TaqMan and

The biochemical, molecular, and genomic aspects of leukotriene C4 synthase.

Leukotriene C4 (LTC4) synthase is an 18 kD integral membrane enzyme of the 5-lipoxygenase/LTC4 synthase pathway and is positioned as the pivotal and only committed enzyme for the formation of the cysteinyl leukotrienes. Although its function is to conjugate catalytically LTA4 to reduced glutathione, LTC4 synthase is differentiated from other glutathione S-transferase family members by its lack of amino acid homology, substrate specificity, and kinetics. LTC4 synthase (LTC4S) protein is present in the perinuclear membranes of a limited number of hematopoietic cells involved in allergic inflamma

Effects of interleukin-6 on the expression of thyroid hormone-binding protein genes in cultured human hepatoblastoma-derived (Hep G2) cells.

T4-binding globulin (TBG) shares a high degree of homology with two serpin antiproteases, alpha 1-antichymotrypsin (ACT) and alpha 1-antitrypsin (AT), whose synthesis is increased during the acute phase phenomenon, which accompanies trauma, infections, and neoplasms. Interleukin-6 (IL-6) is believed to be the main effector of the acute phase response. When evaluated in human hepatoblastoma-derived (Hep G2) cells exposed to different doses of the recombinant human cytokine for variable time intervals, IL-6 caused a dose- and time-dependent decrease in the secretion of [35S]methionine-labeled TB

A Newly Discovered Dense Granule Protein 3 in Neospora caninum.

INTRODUCTION: Neospora caninum, an obligate intracellular parasite of the phylum Apicomplexa, typically causes an illness known as neosporosis. Dense granule proteins (GRAs) are secreted by apicomplexan and constitute the parasitophorous vacuoles (PVs) structure where tachyzoites proliferate after invasion into host cells. In Toxoplasma gondii, TgGRA3 proteins are strongly associated with PVs membrane and enhance its virulence in vivo, however, research on NcGRA3 has not been reported. METHODS: Here, a novel NcGRA3 protein in N. caninum was discovered using bioinformatics analysis; the locati

Inhibitor-bound complexes of dihydrofolate reductase-thymidylate synthase from Babesia bovis.

Babesiosis is a tick-borne disease caused by eukaryotic Babesia parasites which are morphologically similar to Plasmodium falciparum, the causative agent of malaria in humans. Like Plasmodium, different species of Babesia are tuned to infect different mammalian hosts, including rats, dogs, horses and cattle. Most species of Plasmodium and Babesia possess an essential bifunctional enzyme for nucleotide synthesis and folate metabolism: dihydrofolate reductase-thymidylate synthase. Although thymidylate synthase is highly conserved across organisms, the bifunctional form of this enzyme is relative

Identification and characterization of new B cell epitopes on the nucleocapsid protein of bovine coronavirus using monoclonal antibodies.

Bovine coronavirus (BCoV) is an important pathogen that causes diarrhea in calves, winter dysentery in adult cattle and respiratory diseases, causing significant economic losses to the global cattle industry. N protein is the most conserved structural protein of coronavirus, with strong immunogenicity and serving as an ideal target for early diagnosis and vaccine development. In this study, the prokaryotic expression system was used to express the recombinant BCoV N protein and used it as an immunogen to immunize BALB/c mice. Two specific monoclonal antibodies (mAbs) against BCoV N protein, 4D

Detection and characterization of a sialoglycosylated bacterial ABC-type phosphate transporter protein from patients with visceral leishmaniasis.

We report the discovery and characterization of a glycosylated bacterial ABC-type phosphate transporter isolated from the peripheral blood mononuclear cell (PBMC) fraction of patients with visceral leishmaniasis (VL). Three disease-associated 9-O-acetylated sialoglycoproteins (9-O-AcSGPs) of 19, 56 and 65 kDa, respectively, had been identified and their purity, apparent mass and pI established by SDS-PAGE and isoelectric focusing. Western blot analyses showed that the 9-O-acetylated sialic acid is linked via alpha2-->6 linkage to a subterminal N-acetylgalactosamine. For the 56 kDa protein, N-

Uncovering candidate protein(s) in murine vaginal lavage fluid linked to sperm-agglutinating Escherichia coli-induced infertility menace: a discovery phase analysis.

Despite advances in reproductive medicine, the role of microbes in infertility remains underexplored. Our earlier research demonstrated an Escherichia coli strain, capable of causing 100% sperm immobilization via agglutination in-vitro, and infertility in-vivo. Also, sperm agglutination factor (SAF), extracted and purified from bacterial culture, depicted similar results and, showed homology to glutamate decarboxylase. However, it remained unclear whether such bacterial protein signatures are produced within the vaginal milieu post-colonization of E. coli in host environment. Addressing this,

Targeting by AutophaGy proteins (TAG): Targeting of IFNG-inducible GTPases to membranes by the LC3 conjugation system of autophagy.

LC3 has been used as a marker to locate autophagosomes. However, it is also well established that LC3 can localize on various membranous structures other than autophagosomes. We recently demonstrated that the LC3 conjugation system (ATG7, ATG3, and ATG12-ATG5-ATG16L1) is required to target LC3 and IFNG (interferon, gamma)-inducible GTPases to the parasitophorus vacuole membrane (PVM) of a protist parasite Toxoplasma gondii and consequently for IFNG to control T. gondii infection. Here we show that not only LC3, but also its homologs (GABARAP, GABARAPL1, and GABARAPL2) localize on the PVM of T.
