Effects of repetitive Iodine thyroid blocking on the foetal brain and thyroid in rats: a systems biology approach.

A single administration of an iodine thyroid blocking agent is usually sufficient to protect thyroid from radioactive iodine and prevent thy … ine during pregnancy. To understand the implication of these differentially expressed (DE) genes, a systems biology approach was used to construct networks for each organ using three different techniques: Bayesian statistics, sPLS-DA and manual construction of a Process Descriptive (PD) network. The PD network showed DE genes from both organs participating in the …

A Systems Biology Approach to Understanding Alcoholic Liver Disease Molecular Mechanism: The Development of Static and Dynamic Models.

Alcoholic liver disease (ALD) is a complex disease characterized by damages to the liver and is the consequence of excessive alcohol consumption over years. Since this disease is associated with several pathway failures, pathway reconstruction and network analysis are likely to explicit the molecular basis of the disease. To this aim, in this paper, a network medicine approach was employed to integrate interactome (protein-protein interaction and signaling pathways) and transcriptome data to reconstruct both a static network of ALD and a dynamic model for it. Several data sources were exploite

Comparative systems biology of human and mouse as a tool to guide the modeling of human placental pathology.

Placental abnormalities are associated with two of the most common and serious complications of human pregnancy, maternal preeclampsia (PE) and fetal intrauterine growth restriction (IUGR), each disorder affecting approximately 5% of all pregnancies. An important question for the use of the mouse as a model for studying human disease is the degree of functional conservation of genetic control pathways from human to mouse. The human and mouse placenta show structural similarities, but there have been no systematic attempts to assess their molecular similarities or differences. We collected prot

Influence of systems biology response and environmental exposure level on between-subject variability in breath and blood biomarkers.

To explain the underlying causes of apparently stochastic disease, current research is focusing on systems biology approaches wherein individual genetic makeup and specific 'gene-environment' interactions are considered. This is an extraordinarily complex task because both the environmental exposure profiles and the specific genetic susceptibilities presumably have large variance components. In this article, the focus is on the initial steps along the path to disease outcome namely environmental uptake, biologically available dose, and preclinical effect. The general approach is to articulate …

Toward relational biosecurity: understanding AI-enabled biology as a connected system.

Advances in artificial intelligence (AI) are rapidly expanding what can be predicted and produced in biotechnology, transforming the life sciences into a computational, distributed, and increasingly design-oriented enterprise. At the same time, biosecurity frameworks remain largely organized around the control of known agents, materials, and individual technologies, creating a growing mismatch between emerging capability and current approaches to risk. In AI-enabled biology, capability is increasingly compositional, arising from interactions among data, models, infrastructure, and workflows. R

CNP, the Third Natriuretic Peptide: Its Biology and Significance to the Cardiovascular System.

The natriuretic peptide family consists of three biologically active peptides: ANP, BNP, and CNP. CNP is more widely expressed than the other two peptides, with significant levels in the central nervous system, osteochondral system, and vascular system. The receptor that is mainly targeted by CNP is GC-B, which differs from GC-A, the receptor targeted by ANP and BNP. Consequently, the actions of CNP differ somewhat from those of ANP and BNP. CNP knockout leads to severe dwarfism, and there has been important research into the role of CNP in the osteochondral system. As a result, a CNP analog i

Novel mechanisms of degeneration of the central nervous system--prion structure and biology.

Prion is a term for the novel infectious agents which cause scrapie and Creutzfeldt-Jakob disease; these infectious pathogens are composed largely, if not entirely, of prion protein (PrP) molecules. No prion-specific polynucleotide has been identified. Considerable evidence indicates that PrP 27-30 is required for and inseparable from scrapie infectivity. PrP 27-30 is derived from a larger protein, denoted PrPSc. A cellular isoform, designated PrPC, and PrPSc are both encoded by a single copy chromosomal gene and both proteins appear to be translated from the same 2.1 kb mRNA. Monoclonal antib

Evaluation of Verteporfin as a Photosensitizer With Anticancer Activity Via System Biology Tools.

Introduction: Verteporfin as a photosensitizer in photodynamic therapy (PDT) is used to inhibit deviant choroidal vascularization. This agent also has an anticancer property. The effective treatment of various tumors such as melanoma by using verteporfin is confirmed. In the present study, the ability of verteporfin in growth inhibition of MKN45 is investigated via protein-protein interaction (PPI) analysis to explore its beneficial role in PDT. Methods: The gene expression profiles of the treated MKN45 cell with verteporfin are mined from the Gene Expression Omnibus (GEO) database and evaluat

Cell Biology of Intracellular Adaptation of Mycobacterium leprae in the Peripheral Nervous System.

The mammalian nervous system is invaded by a number of intracellular bacterial pathogens which can establish and progress infection in susceptible individuals. Subsequent clinical manifestation is apparent with the impairment of the functional units of the nervous system, i.e., the neurons and the supporting glial cells that produce myelin sheaths around axons and provide trophic support to axons and neurons. Most of these neurotrophic bacteria display unique features, have coevolved with the functional sophistication of the nervous system cells, and have adapted remarkably to manipulate neura

The nematode Pristionchus pacificus as a model system for integrative studies in evolutionary biology.

Comprehensive studies of evolution have historically been hampered by the division among disciplines. Now, as biology moves towards an '-omics' era, it is more important than ever to tackle the evolution of function and form by considering all those research areas involved in the regulation of phenotypes. Here, we review recent attempts to establish the nematode Pristionchus pacificus as a model organism that allows integrative studies of development and evo-devo, with ecology and population genetics. Originally developed for comparative study with the nematode Caenorhabditis elegans, P. pacif

The biology of nitric oxide and other reactive intermediates in systemic lupus erythematosus.

Formation of reactive nitrogen and oxygen intermediates (RNI and ROI) is an essential part of the innate immune response. Markers of systemic RNI production are increased in the setting of systemic lupus erythematosus (SLE) activity. Several lines of evidence suggest mechanisms through which the activity of inducible nitric oxide synthase (iNOS) is pathogenic in SLE, including the ability of peroxynitrite (ONOO(-), a product of iNOS activity) to modify proteins, lipids, and DNA. These modifications can alter enzyme activity and may increase the immunogenicity of self antigens, leading to a bre

Integrating transcriptomic analysis to explore biomarkers and therapeutic targets for rheumatoid arthritis: a case-control and systems biology approach.

BACKGROUND: Rheumatoid Arthritis (RA) is a highly variable and unpredictable autoimmune disease, relying solely on physical symptoms often leads to delayed treatment and irreversible joint destruction. Therefore, identifying biomarkers in RA is necessary to bridge the gap between a patient's unique biological profile and successful clinical management. This study aims to identify distinct molecular signatures in RA patients by integrating systems biology and case-control methodologies. METHODS: Transcriptomic datasets from various sources specifically synovial tissues, macrophages, blood, T-c…

A systems biology approach to programmed cell death in prostate cancer: Biomarker discovery and therapeutic potential of DL-PDMP.

Prostatic adenocarcinoma (PRAD) is among the most common malignancies in men and is characterized by considerable genetic and epigenetic heterogeneity. Despite advances in diagnosis and treatment, options for advanced and refractory prostate cancer remain limited, which adversely affects patient prognosis. This project aims to identify diagnostic and prognostic biomarkers associated with programmed cell death (PCD) mechanisms in prostate cancer and to reposition existing drugs that target these biomarkers. Using RNA-seq and clinical data from The Cancer Genome Atlas (TCGA), differential gene e

An integrated experimental and computational systems biology analysis reveals molecular mechanisms underlying reproductive toxicity induced by manganese and atrazine.

Atrazine (ATZ) and manganese (Mn) are individually known to influence reproductive health, but their combined impact on the male reproductive function remains unknown. Here, we investigate the combined reproductive effects of ATZ and Mn in male Wistar rats using biochemical analyses and an in silico approach. Rats (n = 6 per group), including control, ATZ (10 mg/kg), Mn (10 mg/kg), and combined low (2.5 + 2.5 mg/kg) and high dose (10 + 10 mg/kg), were treated for 28 days, respectively. Assessments include testicular function, reproductive hormones, sperm quality, oxidative and inflammatory res

Systems biology framework for the rational design of operational conditions for in vitro/in vivo translation of tissue models.

Preclinical models are used extensively to study diseases and therapies. In vitro monoculture or microphysiological system (MPS) platforms incorporating multiple different human cell types can emulate diseased tissues, but determining experimental conditions (e.g., media supplements) that provide the most effective translatability to humans (in vivo) is a major challenge. Using metabolic dysfunction-associated steatotic liver disease (MASLD) as a case study, we developed a machine learning framework [called LIV2TRANS (Latent In Vitro to In Vivo Translation)] that first maps MPS onto in vivo da
