Deep2Pep: A deep learning method in multi-label classification of bioactive peptide.

Functional peptides are easy to absorb and have low side effects, which has attracted increasing interest from pharmaceutical scientists. However, due to the limitations in the laboratory funding and human resources, it is difficult to screen the functional peptides from a large number of peptides with unknown functions. With the development of machine learning and Deep learning, the combination of computational methods and biological information provides an effective method for identifying peptide functions. To explore the value of multi-functional active peptides, a new deep learning method

Plug-and-Play Stability for Intracortical Brain-Computer Interfaces: A One-Year Demonstration of Seamless Brain-to-Text Communication.

Intracortical brain-computer interfaces (iBCIs) have shown promise for restoring rapid communication to people with neurological disorders s … ables self-recalibration of communication iBCIs without interrupting the user. Our method leverages large language models (LMs) to automatically correct errors in iBCI outputs. The self-recalibration process uses these corrected outputs ("pseudo-labels") to continually update the iBCI decoder online. Over a period of more than one year (403 days), we evaluated our Cont …

Strategic infarct location for post-stroke cognitive impairment: A multivariate lesion-symptom mapping study.

Lesion location is an important determinant for post-stroke cognitive impairment. Although several 'strategic' brain regions have previously been identified, a comprehensive map of strategic brain regions for post-stroke cognitive impairment is lacking due to limitations in sample size and methodology. We aimed to determine strategic brain regions for post-stroke cognitive impairment by applying multivariate lesion-symptom mapping in a large cohort of 410 acute ischemic stroke patients. Montreal Cognitive Assessment at three to six months after stroke was used to assess global cognitive functi

Evaluation of current pharmacological treatment options in the management of Rett syndrome: from the present to future therapeutic alternatives.

Neurodevelopmental disorders are a large family of conditions of genetic or environmental origin that are characterized by deficiencies in cognitive and behavioral functions. The therapeutic management of individuals with these disorders is typically complex and is limited to the treatment of specific symptoms that characterize each disorder. The neurodevelopmental disorder Rett syndrome (RTT) is the leading cause of severe intellectual disability in females. Mutations in the gene encoding the transcriptional regulator methyl-CpG-binding protein 2 (MECP2), located on the X chromosome, have bee

Modelling phylogeny in 16S rRNA gene sequencing datasets using string-based kernels.

The bacterial microbiome is increasingly being recognised as a key factor in human health, driven in large part by datasets collected using 16S rRNA (ribosomal ribonucleic acid) gene sequencing, which enable cost-effective quantification of the composition of an individual's bacterial community. One of the defining characteristics of 16S rRNA datasets is the evolutionary relationships that exist between taxa (phylogeny). Here, we demonstrate the utility of modelling these phylogenetic relationships in two statistical tasks (the two sample test and host trait prediction) and propose a novel fam

A predictive model for diagnosing stroke-related apraxia of speech.

Diagnosis of the speech motor planning/programming disorder, apraxia of speech (AOS), has proven challenging, largely due to its common co-occurrence with the language-based impairment of aphasia. Currently, diagnosis is based on perceptually identifying and rating the severity of several speech features. It is not known whether all, or a subset of the features, are required for a positive diagnosis. The purpose of this study was to assess predictor variables for the presence of AOS after left-hemisphere stroke, with the goal of increasing diagnostic objectivity and efficiency. This population

MIDAS: A multimodal interview-based framework for depression assessment from clinical interviews.

Automated depression assessment from clinical interviews is a challenging intelligent healthcare task because depressive states are reflected not only in verbal responses, but also in acoustic and visual-behavioral cues. Existing multimodal methods have improved prediction performance, but many still process interviews as generic long sequences and provide limited structured evidence for interpreting model outputs. This paper presents MIDAS, an interview-aware multimodal framework that preserves the question-response structure of clinical interviews for depression assessment. MIDAS organizes i

How does AI perform compared to human expert panels in medical Delphi studies? A pilot study through the lens of pathology.

BACKGROUND: Since their inception, Delphi studies have been a key part of medical literature. They consist of an expert panel tasked with coming to consensus on answers to various questions where obtaining objective results is difficult or impossible, with ranked responses based on a Likert scale. The ability of artificial intelligence (AI), particularly large language models (LLMs), to perform this role traditionally assigned to a panel of experts has been scarcely explored in medicine. This study accordingly aimed to explore the feasibility of an "AI-run" Delphi study applied to the practice…

AI-Driven Injury Reporting in Pediatric Emergency Departments.

IMPORTANCE: Injury is a leading cause of morbidity and mortality among children worldwide. Prevention strategies rely on timely and accurate injury surveillance. Many national programs, including the Canadian Hospitals Injury Reporting and Prevention Program (CHIRPP), depend on manual review of emergency department (ED) medical records to track injury trends. Rising ED volumes have strained manual processes, delaying data analysis and compromising early detection of public health risks. OBJECTIVE: To evaluate whether natural language processing (NLP) transformer models can automate injury cas

Machine-Learning Predictions of Cochlear Implant Functional Outcomes: A Systematic Review.

OBJECTIVES: Cochlear implant (CI) user functional outcomes are challenging to predict because of the variability in individual anatomy, neural health, CI device characteristics, and linguistic and listening experience. Machine learning (ML) techniques are uniquely poised for this predictive challenge because they can analyze nonlinear interactions using large amounts of multidimensional data. The objective of this article is to systematically review the literature regarding ML models that predict functional CI outcomes, defined as sound perception and production. We analyze the potential stren

Development and validation of natural language processing pipelines to extract injury and surgery-related data elements from ACL reconstruction operative reports.

BACKGROUND: Over 100,000 patients undergo ACLR each year in the United States, providing rich electronic medical record data to improve outcomes, but manual chart review can be time-consuming and expensive. Natural language processing (NLP) methods have been successfully used to extract information for other orthopaedic operative procedures (e.g., hip and knee arthroplasties). Different subspecialities, however, use diverse terminology or "sublanguages" to describe clinical concepts and NLP models perform better concept extraction when trained on specialty-specific texts. Therefore, the purpos

Imputing cognitive impairment in SPARK, a large autism cohort.

Diverse large cohorts are necessary for dissecting subtypes of autism, and intellectual disability is one of the most robust endophenotypes for analysis. However, current cognitive assessment methods are not feasible at scale. We developed five commonly used machine learning models to predict cognitive impairment (FSIQ<80 and FSIQ<70) and FSIQ scores among 521 children with autism using parent-reported online surveys in SPARK, and evaluated them in an independent set (n = 1346) with a missing data rate up to 70%. We assessed accuracy, sensitivity, and specificity by comparing predicted cogniti
