Immune - cell death index in hepatocellular carcinoma: a multi-omics and machine learning study for prognosis and immunotherapy prediction.

The heterogeneity of hepatocellular carcinoma (HCC) and individual disparities in immunotherapy response necessitate the urgent development of accurate evaluation tools. Programmed cell death (PCD) is implicated in the occurrence and development of HCC. Moreover, immune-related genes have a crucial role in cancer progression and patient prognosis. This study employed 10 clustering algorithms to conduct high-resolution molecular subtyping based on PCD-related genes, immune-related genes, microRNA, long non-coding RNA, and methylation data. Subsequently, we developed hepatocellular carcinoma con

Integrative single-cell and spatial multi-Omics analyses identify NETs-driven colon cancer subtypes with distinct metabolic features and prognostic implications.

BACKGROUND: Colon cancer remains one of the leading causes of cancer-related deaths worldwide and is associated with high rates of recurrence and metastasis despite advances in therapy. The tumor microenvironment (TME), characterized by complex immune and stromal interactions, plays a pivotal role in tumor progression and treatment resistance. Neutrophil extracellular traps (NETs), an emerging component of the TME, have been implicated in promoting tumor invasion, metastasis, and immune evasion. However, their specific role in colon cancer remains unclear. METHODS: Comprehensive transcriptomi

Multi-omic expression of the VEGF family relates to Alzheimer's disease across diverse populations.

INTRODUCTION: The vascular endothelial growth factor (VEGF) signaling family plays a role in neurodegenerative diseases, including Alzheimer's disease (AD). Previous work has shown widespread effects of the members FLT1, FLT4, and VEGFB on AD outcomes. However, these analyses have focused within the non-Hispanic White (NHW) population. NETHODS: The goal of this study was to analyze the effects of the VEGF family in underrepresented populations, leveraging large and diverse bulk RNA sequencing and tandem mass tag-mass spectrometry (TMT-MS) proteomic data. Outcomes included measures of AD patho

Multi-omics dissection of Parkinson's patients in subgroups associated with motor and cognitive severity.

Heterogeneity in the severity of Parkinson's disease (PD) inhibits the effective interpretation of clinical trial outcomes. Multi-omics analysis may help explain the pathological mechanisms underlying disease progression and reveal biomarkers of clinical severity. We performed Multi-Omics Factor Analysis (MOFA) on whole blood RNA, miRNA and cerebrospinal fluid (CSF) and blood plasma proteomics from the Parkinson's Progression Marker Initiative (PPMI), to identify molecular factors correlated with motor (MDS-UPDRS3) and cognitive (Semantic Fluency Test, SFT) function. Three molecular factors si

Multi-omic characterization of nasopharyngeal carcinoma delineates the subtype-specific landscape of response to induction chemotherapy.

Gemcitabine and cisplatin (GP) serve as first-line induction chemotherapy (IC) for nasopharyngeal carcinoma (NPC), yet predictive markers are lacking. Here we performed multi-omics profiling, including proteomics, phosphoproteomics, genomics and transcriptomics, on 240 patients with NPC who were receiving GP-IC or concurrent chemoradiotherapy (CCRT) alone. Through multi-omic integration, we identified three proteomic subtypes with distinct therapeutic vulnerabilities. The S1 subtype showed a predominant interferon-γ response and had favorable outcomes with CCRT alone. The S2 subtype featured c

Integrative functional genomics and fine-mapping identify regulatory mechanisms of multivariate obesity GWAS and its cardiometabolic implications.

BACKGROUND: Obesity is a systemic disorder with heterogeneous fat distribution and complex metabolic complications. Conventional genome-wide association studies (GWAS) typically analyze individual obesity-related traits separately, limiting the identification of shared genetic architecture and key regulatory mechanisms, particularly those involving non-coding variants. METHODS: We integrated GWAS data for five obesity traits (body mass index, waist circumference, visceral fat, liver fat, and body fat percentage) using genomic structural equation modeling (GSEM) to construct a multivariate phe

Distinct multi-omics signatures of clinical subgroups of type 2 diabetes define heterogeneous responses to an insulin sensitizer.

Type 2 diabetes (T2D) subgroups defined by clinical variables differ in disease progression and treatment response. To uncover potential molecular drivers of this heterogeneity, we performed a multi-omics analysis of 826 drug-naïve T2D patients from two phase 3 trials of the insulin sensitizer chiglitazar. Here we show that severe insulin-resistant diabetes (SIRD) is characterized by distinct miRNA profiles (e.g., miR-122-5p) correlated with liver injury, and metabolic shifts in amino acids and primary bile acids. Mild obesity-related diabetes (MOD) showed the lowest level of phenylacetylgluta

Comprehensive multi-omics analysis reveals prognostic, immune, and therapeutic signatures of TNFAIP family genes in breast cancer.

BACKGROUND: Tumor necrosis factor-alpha-induced proteins (TNFAIPs) are key regulators of inflammation, apoptosis, and immune signaling, yet their integrated roles in breast cancer (BC) remain poorly characterized. While individual TNFAIP members have been studied in other cancers, a comprehensive multi-omics characterization of this gene family in BC is still needed. METHODS: We performed an integrative bioinformatics analysis using public datasets (UALCAN, TIMER, bc-GenExMiner, cBioPortal, STRING, GeneMANIA, Enrichr, MethSurv, GDSC, CTRP, and HPA) to evaluate TNFAIP family members in BC. Multi-omics reveals that burdock seed aglycone alleviates renal fibrosis by restoring mitochondrial oxidative phosphorylation function.

Renal fibrosis (RF), a common pathological process driving chronic kidney disease (CKD) progression to end-stage renal failure, is closely associated with oxidative phosphorylation (OXPHOS). Arctigenin (ATG), the main active component of burdock seed, exhibits anti-inflammatory and anti-fibrotic activities, but its mechanisms in RF treatment remain unclear. Here, we performed integrated transcriptomic and proteomic analyses to identify key targets and pathways of ATG in a unilateral ureteral obstruction-induced rat RF model. Multi-omics enrichment analysis revealed that NDUFS8 and NDUFS2 were
