Disordered protein LAT encodes relative levels of signaling pathways in T cell activation.

The disordered adapter protein linker for activation of T cells (LAT) propagates T cell receptor signaling. To interrogate how LAT coordinates multiple downstream pathways, we developed a single-cell screening approach, identifying widespread functional segments including protein interaction motifs and blocks of negative charge. Regardless of their position in LAT, individual segments generally conferred defects across all downstream signaling pathways. To understand the underlying mechanism, we used molecular biology, computational modeling, and imaging to demonstrate that disruption of LAT i

Burden of hereditary enamel disorders.

Dental enamel protects against the invasion of bacterial pathogens deep into the innervated layers of the tooth. Hereditary enamel disorders referred to as amelogenesis imperfecta (AI) can severely affect the development and mineralization of dental enamel compromising these functions. This rare disorder is often visible, carries a significant psychological and financial burden, and cosegregates with disease in other organs. Pathological variants in over 100 genes affect the enamel formation. Here, we describe the biology of enamel formation focusing on pathogenic variants underlying AI. We pr

Virus-like particles against infectious disease and cancer: guidance for the nano-architect.

Virus-like particles (VLPs) can play important roles in prevention and therapy for infectious diseases and cancer. Here we describe recent advances in rational construction of VLP assemblies, as well as new approaches to enhance long-lasting antibody and CD8+ T cell responses. DNA origami and computational protein design identified optimal spacing of antigens. Chemical biology advances enabled simple and irreversible VLP decoration with protein or polysaccharide antigens. Mosaic VLPs co-displayed antigens to generate cross-reactive antibodies against different influenza strains and coronavirus

FunMod: a Cytoscape plugin for identifying functional modules in undirected protein-protein networks.

The characterization of the interacting behaviors of complex biological systems is a primary objective in protein-protein network analysis and computational biology. In this paper we present FunMod, an innovative Cytoscape version 2.8 plugin that is able to mine undirected protein-protein networks and to infer sub-networks of interacting proteins intimately correlated with relevant biological pathways. This plugin may enable the discovery of new pathways involved in diseases. In order to describe the role of each protein within the relevant biological pathways, FunMod computes and scores three…

Interleukin-1β as a central driver of inflammation: Mechanistic insight into activation, receptor signaling, and therapeutic inhibition.

Interleukin-1β (IL-1β) is a major pro-inflammatory cytokine that links innate immune sensing, inflammasome activation, and downstream inflammatory signaling. Dysregulated production or signaling of IL-1β contributes to a broad range of disorders, including monogenic autoinflammatory syndromes, rheumatic diseases, cardiovascular and metabolic disorders, and neurodegenerative conditions. Consequently, the IL-1β/interleukin-1 receptor type I (IL-1RI) signaling axis has emerged as an important therapeutic target in inflammatory and immune-mediated diseases. This review discusses the key molecular

Algorithmically defined therapeutic targets: integrating single-cell transfer learning frameworks with small molecule drugs to reverse disease-associated cell fates.

The high heterogeneity of the disease microenvironment is a critical factor contributing to therapeutic failure and the emergence of drug resistance; however, predicting drug responses with precision at single-cell resolution remains a substantial challenge. Traditional pharmacogenomic studies are constrained by averaged signals at the population level, which frequently obscure rare yet lethal resistant subpopulations. This article reviews a closed-loop strategy that integrates computational pharmacology with cell biology to address this dilemma. First, we explore computational frameworks base

Computational drug repositioning of clopidogrel as a novel therapeutic option for focal segmental glomerulosclerosis.

Focal segmental glomerulosclerosis (FSGS) is a glomerular lesion often associated with nephrotic syndrome. It is also associated with a high risk of progression to end-stage kidney disease. Current treatment of FSGS is limited to systemic corticosteroids or calcineurin inhibition, along with inhibitors of the renin-angiotensin-aldosterone system. FSGS is heterogeneous in etiology, and novel therapies targeting specific, dysregulated molecular pathways represent a major unmet medical need. We have generated a network-based molecular model of FSGS pathophysiology using previously established sys

Molecular Basis of Opioid Action: From Structures to New Leads.

Since the isolation of morphine from the opium poppy over 200 years ago, the molecular basis of opioid action has remained the subject of intense inquiry. The identification of specific receptors responsible for opioid function and the discovery of many chemically diverse molecules with unique opioid-like efficacies have provided glimpses into the molecular logic of opioid action. Recent revolutions in the structural biology of transmembrane proteins have, for the first time, yielded high-resolution views into the 3-dimensional shapes of all 4 opioid receptors. These studies have begun to deco

A multiscale road map of cancer spheroids--incorporating experimental and mathematical modelling to understand cancer progression.

Computational models represent a highly suitable framework, not only for testing biological hypotheses and generating new ones but also for optimising experimental strategies. As one surveys the literature devoted to cancer modelling, it is obvious that immense progress has been made in applying simulation techniques to the study of cancer biology, although the full impact has yet to be realised. For example, there are excellent models to describe cancer incidence rates or factors for early disease detection, but these predictions are unable to explain the functional and molecular changes that

Protocol for single-cell optimization objective and trade-off inference.

Single-cell optimization objective and trade-off inference (SCOOTI) is a computational framework that integrates bulk and single-cell omics data with genome-scale metabolic modeling to infer metabolic objectives and trade-offs in biological systems. Here, we present a protocol for installing and running SCOOTI, using transcriptomics, proteomics, and metabolomics data to constrain metabolic models. We describe steps to interpret metabolic priorities across different cell states or conditions through clustering, dimensionality reduction, and trade-off analysis.

Evaluation of Genes and Molecular Pathways Involved in the Progression of Monoclonal Gammopathy of Undetermined Significance (MGUS) to Multiple Myeloma: A Systems Biology Approach.

Today, Monoclonal Gammopathy of Undetermined Significance (MGUS) is known as a plasma cell malignancy susceptible to evolving into the life-threatening stage, multiple myeloma (MM), without prominent clinical manifestations. Despite the discovery of advanced therapies and multiple pathogenic markers, the complexity of MM development has made it an incurable malignancy. In this study, the microarray dataset was downloaded from the Gene Expression Omnibus (GEO) database and analyzed using the LIMMA package of R-software to determine differentially expressed genes (DEGs) in MGUS and MM compared t

RNA Structure and Its Function.

RNA molecules were once regarded merely as intermediates in the transmission of genetic information from DNA, but are now emerging as key players in complex cellular regulation. Driven by the recent discovery of diverse functions of non-coding and coding RNAs, a deep understanding of RNA structure, and ultimately their interaction has become essential for both basic and applied research in RNA biology, including drug discovery efforts targeting RNA. However, its inherent structural instability and variability have made experimental analyses, such as X-ray crystallography and NMR, challenging a

Quantifying the effects of computational filter criteria on the accurate identification of de novo mutations at varying levels of sequencing coverage.

The rate of spontaneous (de novo) germline mutation is a key parameter in evolutionary biology, impacting genetic diversity and contributing to the evolution of populations and species. Mutation rates themselves evolve over time but the mechanisms underlying the mutation rate variation observed across the Tree of Life remain largely to be elucidated. In recent years, whole genome sequencing has enabled the estimation of mutation rates for several organisms. However, due to a lack of community standards, many previous studies differ both empirically - most notably, in the depth of sequencing us

An integrative multiscale view of early cardiac looping.

The heart is the first organ to form and function during the development of an embryo. Heart development consists of a series of events believed to be highly conserved in vertebrates. Development of heart begins with the formation of the cardiac fields followed by a linear heart tube formation. The straight heart tube then undergoes a ventral bending prior to further bending and helical torsion to form a looped heart. The looping phase is then followed by ballooning, septation, and valve formation giving rise to a four-chambered heart in avians and mammals. The looping phase plays a central ro

Computational Causal Modeling of the Dynamic Biomarker Cascade in Alzheimer's Disease.

BACKGROUND: Alzheimer's disease (AD) is a major public health concern, and there is an urgent need to better understand its complex biology and develop effective therapies. AD progression can be tracked in patients through validated imaging and spinal fluid biomarkers of pathology and neuronal loss. We still, however, lack a coherent quantitative model that explains how these biomarkers interact and evolve over time. Such a model could potentially help identify the major drivers of disease in individual patients and simulate response to therapy prior to entry in clinical trials. A current theo

The perils of omitting omissions when modeling evidence accumulation.

Response deadlines are commonly imposed in decision-making research to incentivize speedy decisions and sustained attention. This procedure frequently leads to a proportion of trials in which no response is made, and these omissions are often simply removed from the data during analysis. Here we show that this seemingly trivial assumption is in fact quite consequential for parameter estimation. We propose that omissions should instead be treated as observations to inform inference of the underlying generative process that led to their occurrence. Using new tools from likelihood-free inference
