A multi-modal computational strategy integrating ensemble learning, molecular docking, and drug-likeness profiling for the discovery of novel small-molecule TNF-α inhibitors.

BACKGROUND: Tumour necrosis factor-alpha (TNF-α) is a validated target in autoimmune disease, yet the clinic relies almost entirely on injectable biologics. Small-molecule inhibitors remain scarce: the functional surface is a shallow, symmetric trimer interface, and public resources hold few high-confidence actives. METHODS: We assembled a five-stage pipeline joining ligand-based statistics to structure-based geometry and a physicochemical filter. A curated ChEMBL set of 1559 compounds (1344 active, 215 inactive) was encoded as a 2,215-bit fused fingerprint (MACCS 167, ECFP4 2048). Eight lear

Computational modeling of PET imaging agents for vesicular acetylcholine transporter (VAChT) protein binding affinity: application of 2D-QSAR modeling and molecular docking techniques.

BACKGROUND: The study of morphology is experiencing a renaissance due to rapid improvements in technologies for 3D visualization of complex internal and external structures. But 3D visualization of the internal structure of mesoscale objects - those in the 10-1000 μm range - remains problematic. They are too small for microCT, many lack suitable specific fluorescent markers for confocal microscopy, or they require labor-intensive stacking and smoothing of individual TEM images. Here we illustrate the first comprehensive morphological description of a complete mesoscale biological system at nan

Impact of quantum and neuromorphic computing on biomolecular simulations: Current status and perspectives.

New high-performance computing architectures are becoming operative, in addition to exascale computers. Quantum computers (QC) solve optimization problems with unprecedented efficiency and speed, while neuromorphic hardware (NMH) simulates neural network dynamics. Albeit, at the moment, both find no practical use in all atom biomolecular simulations, QC might be exploited in the not-too-far future to simulate systems for which electronic degrees of freedom play a key and intricate role for biological function, whereas NMH might accelerate molecular dynamics simulations with low energy consumpt
