Ancient Yellow River ancestry and divergent admixture histories in the Qiang people.

The Qiang people are widely recognized as a basal layer of the Chinese gene pool, yet their genetic origins and evolutionary history remain unclear. We analyzed 20 deep-sequenced Qiang genomes together with genomic data from Tibetan highlanders and neighboring lowlanders. The Qiang genetic structure has been profoundly shaped by historical admixture with Han and Tibetans, giving rise to distinct subpopulations. Using ~450 ancient Asian genomes, we traced the most recent common ancestor of the Qiang to ancient Yellow River farmers ~5300 years ago, indicating shared ancestry with other Chinese p…

Genetic drivers of Chinese hamster ovary cell proliferation revealed by functional genomics.

Cell lines used in biopharmaceutical manufacturing are engineered to optimize protein yield, quality, and production speed. Cellular growth rate is a key bottleneck in the development of biopharmaceutical production cell lines. To uncover genetic drivers of proliferation in Chinese hamster ovary (CHO) cells, we performed a genome-wide CRISPR knockout-screen targeting 17,761 expressed genes. Using a stable Cas9-expressing CHO pool, low-multiplicity of infection (MOI) lentiviral transduction, and cultivation under both shake-flask and 3 L perfusion bioprocess conditions, we maintained >5,000× li

Applications of Oxford Nanopore Technology in the analysis of antibiotic resistance genes: A review.

Antibiotic misuse has led to the rapid expansion of the antibiotic resistance gene (ARGs) pool, making antimicrobial resistance (AMR) a major global health threat. The efficient identification of ARGs and the development of strategies to control AMR have become research hotspots. However, the Next-generation sequencing (NGS) has many limitations in ARGs identification, hindering our understanding of their genetic context. This review uses Oxford Nanopore Technology (ONT) as an example to summarize the advantages and application prospects of the third-generation sequencing technologies in the m

A sequencing-based method for quantifying gene-deletion mutants of bacteria in the intracellular environment.

Advancements in next-generation sequencing (NGS) have significantly accelerated the development of innovative methodologies in microbiological research. In this study, we present a novel method to quantify the net survival of gene-deletion mutants within the intracellular environment. Based on standardized Illumina short-read sequencing of genomic DNA, the method eliminates the need for specific selective markers on each deletion mutant. For validation, the method was shown to accurately quantify mutants in spiked pools of mixed mutants, showing no statistically significant differences compare

Malonyl coenzyme A decarboxylase deficiency with a novel mutation.

Malonyl-CoA, a product of acetyl-CoA carboxylase is a metabolic intermediate in lipogenic tissues that include liver and adipose tissue, where it is involved in the de novo fatty acid synthesis and elongation. Malonyl-CoA decarboxylase (MLYCD, E.C.4.1.1.9), a 55-kDa enzyme catalyses the conversion of malonyl-CoA to acetyl-CoA and carbon dioxide, thus providing a route for disposal of malonyl-CoA from mitochondria and peroxisomes, whereas in the cytosol, the malonyl-CoA pool is regulated by the balance of MLYCD and acetyl-CoA carboxylase activities. So far, 34 cases with different MLYCD gene de

Ex Vivo Expansion of Hematopoietic Stem Cells from Human Umbilical Cord Blood-derived CD34+ Cells Using Valproic Acid.

Umbilical cord blood (UCB) units provide an alternative source of human hematopoietic stem cells (HSCs) for patients who require allogeneic bone marrow transplantation. While UCB has several unique advantages, the limited numbers of HSCs within each UCB unit limits their use in regenerative medicine and HSC transplantation in adults. Efficient expansion of functional human HSCs can be achieved by ex vivo culturing of CD34+ cells isolated from UCBs and treated with a deacetylase inhibitor, valproic acid (VPA). The protocol detailed here describes the culture conditions and methodology to rapidl

Comparative Microarray Analysis of Proliferating and Differentiating Murine ENS Progenitor Cells.

Postnatal neural progenitor cells of the enteric nervous system are a potential source for future cell replacement therapies of developmental dysplasia like Hirschsprung's disease. However, little is known about the molecular mechanisms driving the homeostasis and differentiation of this cell pool. In this work, we conducted Affymetrix GeneChip experiments to identify differences in gene regulation between proliferation and early differentiation of enteric neural progenitors from neonatal mice. We detected a total of 1333 regulated genes that were linked to different groups of cellular mechani

Characterization of a Cr(VI)-sensitive Pseudomonas corrugata 28 mutant impaired in a pyridine nucleotide transhydrogenase gene.

Bacteria are known to adopt complex metabolic strategies in an effort to counteract the impact of numerous toxic compounds. In this study, a Cr(VI)-sensitive mutant of the Cr(VI)-hyperresistant bacterium Pseudomonas corrugata 28, obtained by insertional mutagenesis using the EZ-Tn5™ <R6Kγori/KAN-2>Tnp, was employed to gain a greater understanding of Cr(VI) resistance in bacteria. The insertion of the transposon, which occurred 16 bp upstream from the start codon of an ORF encoding a soluble pyridine nucleotide transhydrogenase (STH), negatively affected expression of the sth gene. The compromi

Plasmodium falciparum histidine rich protein 2 (pfhrp2): an additional genetic marker suitable for anti-malarial drug efficacy trials.

BACKGROUND: Genotyping of the three Plasmodium falciparum polymorphic genes, msp1, msp2 and glurp, has been adopted as a standard strategy to distinguish recrudescence from new infection in drug efficacy clinical trials. However, the suitability of a particular gene is compromised in areas where its allelic variants distribution is significantly skewed, a phenomenon that might occur in isolated parasite populations or in areas of very low transmission. Moreover, observation of amplification bias has diminished the value of glurp as a marker. METHODS: The suitability of the polymorphic P. falc

The Mitochondrial Iron-Regulated (MIR) gene is Oryza genus specific and evolved before speciation within the Oryza sativa complex.

The MIR gene is not an Oryza sativa orphan gene, but an Oryza genus-specific gene that evolved before AA lineage speciation by a complex ori … ecies that belong to the Oryza sativa complex, which have AA genome type and constitute the primary gene pool for O. sativa breeding. Our data suggest that MIR originated in a stepwise process, in which sequences derived from an exon fragment of the raffinose synthase gene were pseudogenized into non-coding, which in turn originated the MIR gene de novo. The glucose-lowering effects of α-glucosidase inhibitor require a bile acid signal in mice.

AIMS/HYPOTHESIS: Bile-acid (BA) signalling is crucial in metabolism homeostasis and has recently been found to mediate the therapeutic effects of glucose-lowering treatments, including α-glucosidase inhibitor (AGI). However, the underlying mechanisms are yet to be clarified. We hypothesised that BA signalling may be required for the glucose-lowering effects and metabolic benefits of AGI. METHODS: Leptin receptor (Lepr)-knockout (KO) db/db mice and high-fat high-sucrose (HFHS)-fed Fxr (also known as Nr1h4)-KO mice were treated with AGI. Metabolic phenotypes and BA signalling in different compa

Facile generation of Hermes insertion mutants in prototrophic Candida glabrata for use in nutrient-limited environments.

UNLABELLED: Transposon mutagenesis coupled with deep sequencing (Tn-seq) is currently being deployed in microbial eukaryotes, including the opportunistic yeast pathogen Candida glabrata, for functional genomics research. This method depends on the generation of highly diverse pools of transposon insertion mutants to cover all genes while minimizing the presence of markers and remnants of engineering. Up to now, pools of Hermes transposon insertion mutants in C. glabrata were generated in uracil-requiring ura3∆ auxotrophs, limiting their use in nutrient-restricted environments, such as those of

Pooled CRISPRi screening reveals fungal-specific drug target candidates.

The rising rate of drug-resistant fungal infections and the emergence of intrinsically resistant pathogens pose growing clinical challenges. Because fungi are closely related to mammals, developing antifungals without toxic off-target effects is difficult. Targeted gene repression can model drug-mediated inhibition and reveal gene dosage sensitivity, but traditional approaches in the fungal pathogen Candida albicans are labour intensive and low throughput. Here we adapt pooled CRISPR interference (CRISPRi) screening in C. albicans to enable large-scale functional genomic analysis. We assess re

GRN and KLRB1 define a shared peripheral-blood transcriptomic signature linking SLE and IPF.

BACKGROUND: Systemic lupus erythematosus (SLE) and idiopathic pulmonary fibrosis (IPF) share immune-inflammatory features, yet their convergent peripheral-blood transcriptomic signatures remain incompletely defined. We sought to identify shared blood gene programs linking SLE and IPF, prioritize robust cross-disease markers, and evaluate parsimonious diagnostic models with experimental and external assessments. METHODS: Peripheral-blood transcriptomes were analyzed in GEO discovery cohorts (SLE: GSE49454; IPF: GSE33566). Differential expression (limma) and weighted gene co-expression network

Chlorophyll antenna size adjustments by irradiance in Dunaliella salina involve coordinate regulation of chlorophyll a oxygenase (CAO) and Lhcb gene expression.

To elucidate the mechanism of irradiance-dependent adjustments in the chlorophyll antenna size of photosynthesis, we addressed the regulation of expression of genes encoding a variety of chlorophyll biosynthesis enzymes and that of the Lhcb genes in the model organism Dunaliella salina. Among the chlorophyll biosynthesis enzymes tested, only the chlorophyll a oxygenase (CAO) gene responded to changes in the level of irradiance with substantial mRNA level and kinetics of change that were similar to those of the Lhcb genes. Evidence is presented for the operation of a cytosolic signal transducti

Selection for tetracycline-resistant Chlamydia suis in treated pigs.

The aim of this study was to investigate Chlamydia suis in a pig farm with an outbreak of conjunctivitis and diarrhea. Eye swabs and pooled fecal samples were investigated for the presence of C. suis by real-time PCR and ArrayTube microarray. Samples positive for C. suis by ArrayTube microarray assay were further tested for the presence of the tet(C) resistance gene by PCR. In the first examination, C. suis was identified in 12 six-week-old pigs showing conjunctivitis. Of these, the tet(C) gene-coding region was amplified in one pooled fecal sample and one eye swab, respectively. After oral tr

Biotechnologically generating 'super chickpea' for food and nutritional security.

Chickpea productivity is affected by various constraints that are biotic (Helicoverpa, Aphids, Callosobruchus, Bromus and Orobanche) and abiotic (drought and salinity). In addition, the grains of this legume are deficient in sulfur amino acids, methionine and cysteine. The possibilities for genetic improvement by marker-assisted breeding and selection approaches are limited in chickpeas due to their sexually incompatible gene pool. Transgenic chickpeas expressing either the cry1Ac/b or the cry2Aa gene and the bean α-amylase inhibitor gene are resistant to Helicoverpa and bruchids, respectively…

Characterization of the CHD family of proteins.

The murine gene CHD1 (MmCHD1) was previously isolated in a search for proteins that bound a DNA promoter element. The presence of chromo (chromatin organization modifier) domains and an SNF2-related helicase/ATPase domain led to speculation that this gene regulated chromatin structure or gene transcription. This study describes the cloning and characterization of three novel human genes related to MmCHD1. Examination of sequence databases produced several more related genes, most of which were not known to be similar to MmCHD1, yielding a total of 12 highly conserved CHD genes from organisms a
