Constructing a multi-ancestry polygenic risk score for uterine fibroids using publicly available data highlights need for inclusive genetic research.

Uterine leiomyomata, or fibroids, are common gynecological tumors causing pelvic and menstrual symptoms that can negatively affect quality of life and child-bearing desires. As fibroids grow, symptoms can intensify and lead to invasive treatments that are less likely to preserve fertility. Identifying individuals at highest risk for fibroids can aid in access to earlier diagnoses. Polygenic risk scores (PRS) quantify genetic risk to identify those at highest risk for disease. Utilizing the PRS software PRS-CSx and publicly available genome-wide association study (GWAS) summary statistics from

Highly parallel introduction of nucleic acids into mammalian cells grown in microwell arrays.

High-throughput cell-based screens of genome-size collections of cDNAs and siRNAs have become a powerful tool to annotate the mammalian genome, enabling the discovery of novel genes associated with normal cellular processes and pathogenic states, and the unravelling of genetic networks and signaling pathways in a systems biology approach. However, the capital expenses and the cost of reagents necessary to perform such large screens have limited application of this technology. Efforts to miniaturize the screening process have centered on the development of cellular microarrays created on micros

Genomics of kidney volumes: one size does not fit all.

To characterize the genetic basis of chronic kidney disease, genome-wide association studies focused on chronic kidney disease-defining traits that were most readily measurable in large population samples. Today, convolutional neural network analysis of magnetic resonance imaging allows for accurate, large-scale kidney morphology assessment, enhancing research into chronic kidney disease determinants at population scale. Applying convolutional neural networks to UK Biobank data, Monteiro-Martins et al. generated genomic maps of kidney cortex, medulla, and sinus volumes, enabling more detailed

Single and multi-site CT-based radiogenomics analysis of metastatic lung adenocarcinoma and correlations with outcome.

OBJECTIVES: Radiogenomic studies have mostly linked single-site radiomic features (RFs) to genomic alterations in locally-advanced lung cancer, limiting their applicability to patients with metastatic lung adenocarcinoma (MLUAD). Our aim was to evaluate associations between unsupervised CT-based radiomic clustering of single-site and multi-site features and oncogenic alterations (OAs) and response to treatment in MLUAD. MATERIALS AND METHODS: Patients managed at our center (October 2016-January 2024) with pre-treatment CT scans and next-generation sequencing were retrospectively included. Rep

Artificial intelligence in clinical oncology: Multimodal integration and translational development.

Artificial intelligence (AI) is rapidly reshaping clinical oncology, as cancer care increasingly relies on integrating heterogeneous data streams spanning radiology, digital pathology, genomics, and longitudinal electronic health records. However, the sheer complexity and fragmentation of these multimodal inputs remain a major bottleneck for achieving truly personalized cancer management. Recent advances in AI, including foundation models, synthetic data generation, large language models, and agents, are enabling more robust representation learning, cross-modal reasoning, and clinically action

Artificial Intelligence-Powered Histopathology in Stem Cell Research: Bridging Morphology, Function, and Omics.

The histopathology area is being redefined with the use of artificial intelligence (AI), providing robust tools to help bridge cellular morphology, functional assays, and multi-omics data in stem cell research. The ability of stem cells to undergo self-renewal and differentiation is key in regenerative medicine, but their research requires the careful characterization of morphological and molecular phenotypic traits. Traditional histopathology is invaluable, but its application can be limited by inter-observer variability and restricted scalability. These limitations are circumvented by AI-bas

Advances in the treatment of brain metastases in EGFR-mutant non-small cell lung cancer.

Non-small cell lung cancer (NSCLC) is the predominant subtype of lung cancer, and brain metastasis (BM) is a frequent and serious complication that significantly impacts patients' survival and quality of life. EGFR mutations play a crucial role in the progression of NSCLC, particularly the Ex19del and L858R mutations. This paper comprehensively explores the pathological mechanisms of BM in EGFR-mutant NSCLC, covering key aspects such as tumor cell invasion, epithelial-mesenchymal transition (EMT), exosome secretion, and blood-brain barrier (BBB) disruption. It also discusses the classification

Xenopus as a platform for discovery of genes relevant to human disease.

Congenital birth defects result from an abnormal development of an embryo and have detrimental effects on children's health. Specifically, congenital heart malformations are a leading cause of death among pediatric patients and often require surgical interventions within the first year of life. Increased efforts to navigate the human genome provide an opportunity to discover multiple candidate genes in patients suffering from birth defects. These efforts, however, fail to provide an explanation regarding the mechanisms of disease pathogenesis and emphasize the need for an efficient platform to

Asymptomatic monoclonal gammopathies.

Monoclonal gammopathy of undetermined significance (MGUS) and smoldering multiple myeloma (SMM) represent the earlier phases of plasma cell dyscrasias. Their definition is based on absence of end-organ damage with presence of a malignant clone that grows in the bone marrow. They share, as a common feature, the risk of progression to a symptomatic disease. MGUS progression risk is approximately 1% per year, and SMM has a risk of progression of 10% for the first 5 years which tapers off over time. The main purpose of identification of these earlier phases of the plasma cell dyscrasia was to iden

A high-content RNAi-screening assay to identify modulators of cholesterol accumulation in Niemann-Pick type C cells.

Niemann-Pick disease type C (NPC) is an inherited lipid storage disorder characterized by a defect in intracellular trafficking of exogenous cholesterol and glycosphingolipids. A goal for therapeutic treatment of NPC is to decrease/normalize cholesterol accumulation. We developed a functional genomics-based assay, combining high-throughput RNA interference (HT-RNAi) screening with high-content fluorescence imaging to identify specific genes in NPC cells that will result in more normal cholesterol levels in the diseased cells. Conditions for siRNA tranfections were optimized for 2 NPC fibroblas

Noninvasive diagnosis of nonalcoholic fatty liver disease.

Nonalcoholic fatty liver disease (NAFLD) is the most common cause of chronic liver disease, affecting approximately 30% of Western populations and a frequent indication for liver transplantation. The histologic spectrum of NAFLD includes simple steatosis, which has a benign prognosis, and nonalcoholic steatohepatitis, a more aggressive form of liver injury that may progress to cirrhosis and its complications. At present, the only widely accepted means of differentiating these lesions, including the severity of hepatic fibrosis, is liver biopsy. However, due to the invasiveness of this procedur

Targeted ATAC-see (tATAC-see): A visual assay for target-specific chromatin profiling.

We present targeted ATAC-see (tATAC-see), a visual genomics assay for site-specific chromatin profiling. By integrating the in situ visualization of ATAC-see with antibody-tethered tagmentation, tATAC-see captures chromatin states at defined protein-occupied domains with the simplicity of standard immunofluorescence. Modulating the spatial interaction radius of Tn5 via salt titration enables extended tagmentation of local chromatin environments near the target. We validated this imaging-based method by capturing the expanded chromatin neighborhoods of active euchromatin (H3K27ac, H3K4me3) alon

A radio-genomics biomarker for precision epidermal growth factor receptor mutation targeting therapy in non-small cell lung cancer.

Newer-generation tyrosine kinase inhibitors (TKIs) have shown increasing efficacy in cancers driven by specific mutations, with epidermal growth factor receptor (EGFR) alterations remaining the most common actionable targets in non-small cell lung cancer (NSCLC). Treatment decisions are currently guided by tissue sampling and genetic testing, which are limited by procedural risks, patient tolerance, tumour heterogeneity and mutation evolution. Because co-mutations involving EGFR and other targetable genes can diminish treatment response, identifying exclusive EGFR mutation, defined by the abse
