Combining multiomics and drug perturbation profiles to identify muscle-specific treatments for spinal muscular atrophy.

Spinal muscular atrophy (SMA) is a neuromuscular disorder caused by loss of survival motor neuron (SMN) protein. While SMN restoration therapies are beneficial, they are not a cure. We aimed to identify potentially novel treatments to alleviate muscle pathology combining transcriptomics, proteomics, and perturbational data sets. This revealed potential drug candidates for repurposing in SMA. One of the candidates, harmine, was further investigated in cell and animal models, improving multiple disease phenotypes, including lifespan, weight, and key molecular networks in skeletal muscle. Our wor

Multiomics landscape of the autosomal dominant osteopetrosis type II disease-specific induced pluripotent stem cells.

BACKGROUND: Autosomal dominant osteopetrosis type II (ADO2) is a genetically and phenotypically metabolic bone disease, caused by osteoclast abnormalities. The pathways dysregulated in ADO2 could lead to the defects in osteoclast formation and function. However, the mechanism remains elusive. MATERIALS AND METHODS: To systematically explore the molecular characterization of ADO2, we performed a multi-omics profiling from the autosomal dominant osteopetrosis type II iPSCs (ADO2-iPSCs) and healthy normal control iPSCs (NC-iPSCs) using whole genome re-sequencing, DNA methylation and N6-methylade

Single nucleus multiomics reveals an early inflammatory response to high-fat diet in mouse islets.

In periods of sustained hyper-nutrition, pancreatic β-cells undergo functional compensation through transcriptional upregulation of gene programs driving insulin secretion. This adaptation is essential for maintaining systemic glucose homeostasis and metabolic health. Using single nuclei multiomics, we have mapped the early transcriptional adaptive mechanisms in murine islets of Langerhans exposed to high-fat diet (HFD) for 1 and 3 wk. We show that β-cells exhibit the largest transcriptional response to HFD, characterized by early activation of pro-inflammatory eRegulons and down-regulation of…

Mapping functional non-coding variation in individual human genomes through haplotyping, multiomics, and deep learning.

Most genetic variants in the human genome reside in non-coding regions, where they can perturb regulatory element activity to influence gene expression, thereby contributing to various phenotypes and diseases. However, identifying functionally relevant non-coding genetic variation remains challenging. Here we integrate personal genomics, allele-specific gene regulation, and deep learning predictions to map the impact of non-coding variation in its native allelic and regulatory context. Leveraging whole-chromosome haplotypes and allele-specific analyses, we establish regulatory links within ind

Artificial Intelligence and Multiomics Beyond PSA Screening in African and Middle Eastern Prostate Cancer Patients.

Prostate cancer (PCa) remains a major global health burden, with incidence rising as populations age. The molecular, histological, and patient-specific heterogeneity of PCa underscores the urgent need for advanced strategies to improve detection and risk stratification. This review highlights how multiomics integration, including transcriptomics, DNA methylation, proteomics, and metabolomics, combined with artificial intelligence (AI), can validate biological mechanisms across molecular layers, thereby enhancing diagnostic reliability and biological relevance. While prostate-specific antigen (…

Multiomics elucidation of triclosan-induced gestational diabetes mellitus: Identification of key targets and molecular mechanisms.

Gestational diabetes mellitus (GDM) is an increasingly prevalent pregnancy complication with significant maternal-fetal health impacts. Triclosan (TCS), a ubiquitous environmental endocrine disruptor, has been epidemiologically linked to GDM risk, yet its molecular mechanisms remain poorly understood. We employed an integrated bioinformatics approach combining network toxicology, transcriptomics, and machine learning to identify potential molecular targets connecting TCS exposure with GDM. Common target genes were identified by intersecting TCS-related targets from multiple databases with GDM-

Immunothrombosis in hospitalized COVID-19 patients identified by multiomics profiling and linked to postacute complications.

Post-acute sequelae of COVID-19 (PASC) disproportionately affect hospitalized patients and require improved molecular characterization to inform patient management. Here, we performed a prospective longitudinal multi-omics study of hospitalized COVID-19 patients, analyzing whole blood transcriptomics, targeted urine metabolomics, kidney injury biomarkers, and electronic health record-based outcome stratification across acute illness, one-month, and three-month recovery time points. Interconnected immunothrombosis-related pathways dominated the acute phase, while most immune and metabolomic pat

Multiomics profiling of bone in the Dpp3-deficient mice unveils altered protein and lipid composition.

PURPOSE: Bone is a unique specialized connective tissue comprising inorganic and organic components which continuously undergoes remodeling through the activity of anabolic and catabolic pathways. Peptidases are enzymes cleaving peptide bonds in a broad range of substrates and hence involved in many pathophysiological mechanisms. We previously reported that lack of Dpp3 in the mouse model results in bone loss and here we aimed to establish whether it also affected bone matrix composition. METHODS: We performed proteomic and lipidomics analysis of the flushed bone of 6-month-old wild type (WT)

Multiomics Analysis Reveals CTHRC1+ CAFs Drive Immunosuppressive Niches and Predict Immunotherapy Resistance in Gastric Cancer.

Cancer-associated fibroblasts (CAFs) orchestrate immune-excluded tumor microenvironment (TME), but the CAF heterogeneity remains incompletely understood in gastric cancer (GC). In this study, we integrated multicohort single-cell RNA sequencing (scRNA-seq), spatial transcriptomics, and bulk transcriptomic data to construct a comprehensive atlas of the GC TME. Unsupervised clustering identified eight transcriptionally distinct CAF subpopulations, among which CTHRC1+ CAFs were selectively enriched in tumors and showed the strongest association with T cell exclusion. A novel multiomics machine learning signature identifies rapid progression in clinically low risk prostate cancer.

Risk stratification in primary prostate cancer remains heavily reliant on clinicopathological criteria that frequently miss the heterogeneity underlying early aggressive disease. We present a novel machine learning non-linear prognostic framework encoding somatic copy-number alterations and biological information associated with gene products, along with an integrative multi-omics approach including epigenomics and transcriptomics into a patient-specific biological network. Applied to the TCGA-PRAD (n = 498), our weighted graph-based feature selection and LASSO-Cox model identified ZNF268 as a

Geneformer-guided multiomics integration identifies Pbx1 as a network hub of hematopoietic stem cell aging.

Hematopoietic stem cells (HSCs) constitute an organized hematopoietic system that undergoes age-related alterations, including increased platelet production and decreased erythropoiesis. The fundamental mechanisms driving these shifts remain incompletely understood. We used single-cell RNA sequencing data to show that old HSCs contain two distinct transcriptional programs: one shared with megakaryocytes and the other reflecting the most primitive HSC state. Developmental time-series profiling further suggests that the acquisition of these programs begins early in life, with the primitive modul
