Multi-Sample Preparation Assay for Isolation of Nucleic Acids Using Bio-Silica with Syringe Filters.

The spin-column system for the isolation of nucleic acids (NAs) from multiple samples presents the inconvenience of repeated experimentation, time-consumption, and the risk of contamination in the process of the spin-column exchange. Herein, we propose a convenient and universal assay that can be used to diagnose multiple pathogens using a multi-sample preparation assay. The multi-sample preparation assay combines a 96-well filter/membrane plate, a bio-micromaterial lattice-like micro amine-functional diatomaceous earth (D-APDMS), and homobifunctional imidoesters (HI) for the processing of pat…

Retinoic acid inducible gene-I mediated detection of bacterial nucleic acids in human microglial cells.

BACKGROUND: Bacterial meningitis and meningoencephalitis are associated with devastating neuroinflammation. We and others have demonstrated … ngly, recent evidence indicates that RIG-I also has an important role in the detection of bacterial nucleic acids, but such a role has not been investigated in glia. METHODS: In this study, we have assessed whether primary or immortalized human and murine glia express RIG-I either constitutively or following stimulation with bacteria or their products by immun …

Hydrogen peroxide-inactivated bacteria induces potent humoral and cellular immune responses and releases nucleic acids.

The problem of nosocomial infection is seriously escalating. Bacterial vaccines are indispensable for preventing infections caused by multi-drug resistant organisms. Some researchers have put forward the use of hydrogen peroxide (H2O2) as a new technology platform for virus deactivation. This deactivated virus can induce the number of CD8+ T lymphocytes, which can enhance antiviral responses. Although, H2O2 treatment has been rarely reported on the exploration of bacterial deactivation, H2O2 deactivation of whole-cell bacteria could be a potential novel approach for bacterial vaccine developme

Does vacuum centrifugal concentration reduce yield or quality of nucleic acids extracted from FFPE biospecimens?

Vacuum centrifugal (SpeedVac) concentration is commonly applied to nucleic acids extracted from formalin-fixed paraffin-embedded (FFPE) sections, but with an unknown impact. We concentrated DNA and RNA from FFPE biospecimens using different time/temperature SpeedVac combinations of up to 30 min concentration at 45 °C, then used spectrophotometry, spectrofluorometry, RIN, PERM, DV200, qRT-PCR, DIN and the Illumina FFPE QC Assay to assess the changes in quantity, purity and integrity induced by the concentration process. We found the effects of SpeedVac concentration to be inconsequential, but a…

Design, synthesis and properties of artificial nucleic acids from (R)-4-amino-butane-1,3-diol.

A new artificial nucleic acid analogue, (R)-Am-BuNA, was developed with a simplified acyclic (R)-4-amino-butane-1,3-diol phosphodiester backbone. Phosphoramidite monomers of (R)-Am-BuNA were incorporated into DNA oligonucleotides (ODNs) and G-quadruplexes. Their thermal stability, conformation change and biological stability were further investigated using UV-melting, circular dichroism (CD) and gel electrophoresis. The results suggested that thermal stability of the duplexes of (R)-Am-BuNA modified ODNs and their complementary ODN is highly dependent on the substitution position. Substitution

Comparison of mobile-phase systems commonly applied in liquid chromatography-mass spectrometry of nucleic acids.

LC-MS represents an important technology for the qualitative and quantitative analysis of nucleic acids. For MS, ESI in negative ion mode is used. The chromatographic method of choice is ion-pair (IP) RP chromatography. Chromatographic separations are usually accomplished by gradients of an organic modifier in aqueous solutions of IP reagents. Commonly applied IP reagents are 2.3 mM triethylamine/400 mM 1,1,1,3,3,3-hexafluoro-2-propanol (TEA/HFIP, pH 7.0) and 10-25 mM cyclohexyldimethylammonium acetate (CycHDMAA, pH 8.4). Direct comparison of mass spectrometric performance of the two solvent s…

Sustained release of nucleic acids from polymeric nanoparticles using microemulsion precipitation in supercritical carbon dioxide.

A general approach for producing biodegradable nanoparticles for sustained nucleic acid release is presented. The nanoparticles are produced by precipitating a water-in-oil microemulsion in supercritical CO(2). The microemulsion consists of a transfer RNA aqueous solution (water phase), dichloromethane containing poly(l-lactic acid)-poly(ethylene glycol) (oil phase), the surfactant n-octyl β-D-glucopyranoside, and the cosurfactant n-butanol.

Homo-N-oligonucleotides (N1/N9-C1' methylene bridge oligonucleotides): nucleic acids with left-handed helicity.

Oligonucleotides containing a methylene bridge between N1 or N9 of the heterocyclic base and C1' of the pentofuranosyl ring (homo-N-oligonucleotides) were synthesized. Melting curves revealed that such homo-type oligomers could cross-pair with complementary homo-type or natural oligomers. Circular-dichroic studies provide evidence that the homo-type dimers have a left-handed stacked conformation and further suggest that single-stranded and double-stranded homo-type oligomers adopt a left-handed conformation, while duplexes with natural oligomers or nucleic acids form RNA-like right-handed heli…

Synthesis and characterization of composite nucleic acids containing 2', 5'-oligoriboadenylate linked to antisense DNA.

Composite nucleic acids, known as 2-5A antisense chimeras, cause the 2-5A-dependent ribonuclease (RNase L) to catalyze the specific cleavage of RNA in cell free systems and in intact cells. Such 2-5A antisense chimeras are 5'-monophosphorylated, 2,'5'-linked oligoadenylates covalently attached to antisense 3',5'-oligodeoxyribonucleotides by means of a linker containing two residues of 1,4-butanediol phosphate. Here we report a fully automated synthesis of 2-5A antisense chimeras on a solid support using phosphoramidite methodology with specific coupling time modifications and their subsequent …

Human immunodeficiency virus type 1 nucleic acids detected before p24 antigenemia in a blood donor.

A blood donation from a 46-year-old homosexual man was discarded because of elevated alanine aminotransferase levels. Thirteen days later, the patient presented with symptomatic primary human immunodeficiency virus type 1 (HIV-1) infection. Virologic investigations were performed retrospectively on blood samples (including the donated blood) obtained before the symptoms. The HIV-1 genome was present, either integrated in mononuclear cell DNA or circulating in plasma, 39 days before the appearance of p24 antigen and 65 days before the appearance of HIV-1 or HIV type 2 antibody. It is concluded

In situ hybridization at light and electron microscopic levels: identification of human papillomavirus nucleic acids.

A comparison of the sensitivities of biotinylated and 32P-labelled human papillomavirus type 6b DNA probes was made. Slot blot hybridization results showed that the sensitivity of biotinylated probes was consistent with that of 32P-labelled, that is, 0.1 pg of pBR 322 plasmid containing 8 kbp HPV cDNA. In situ hybridization using 35S-labelled probes was applied to tissue from condylomata acuminata. After autoradiography, many silver grains were seen concentrated over the superficial koilocytic nuclei with some grains present in the cytoplasm. Biotinylated probes were visualized by 4 different

A fluorochromic stain for nucleic acids to demonstrate submucosal and myenteric neurons in Hirschsprung's disease.

Acridine orange, a rapid and technically simple fluorochromic stain of nucleic acids, was applied to sections of 18 specimens of resected distal colon in infants with Hirschsprung's disease. Neurons were readily identified in the submucosal and myenteric plexuses of normal ganglionic segments because of their intense orange cytoplasmic fluorescence of ribonucleic acid (RNA) that contrasted with the pale green of the smooth muscle and connective tissue. This technic, which may be applied to both frozen and paraffin-embedded sections, is a useful adjunct in the confirmation of aganglionic segmen…

Effect of neonatal thyroidectomy on nucleic acids and protein contents of the developing rat brain.

(1) Thyroidectomy at birth caused a temporal reduction of the DNA content only in the cerebellum during the periods from 7 to 21 days after birth, but not in the cerebrum and brain stem. (2) The ratio of RNA to DNA in cerebrum from the thyroidectomized rats was underwent a marked decrease from 14 to 56 days as compared with those of the normal controls. On the other hand, the effect of thyroid deficiency on the ratios of cerebellum and brain stem as a whole was very small. Programmable Double Peptide Nucleic Acid-Locked Nucleic Acid Molecular Switch Enables Extraction-Free Direct Zygosity Discrimination of Single Nucleotide Polymorphisms.

Accurate discrimination of single-nucleotide polymorphism (SNP) zygosity remains challenging for isothermal amplification platforms, which typically report mutation presence without resolving allelic composition. This limitation is particularly relevant for metabolic dysfunction-associated steatohepatitis (MASH) in which disease susceptibility and progression are strongly influenced by genetic variants that regulate hepatic lipid metabolism. Here, we report a programmable double peptide nucleic acid and locked nucleic acid (PNA-LNA) molecular switch integrated with loop-mediated isothermal amp

Recent advances in coarse-grained simulations of nucleic acid condensation.

Biomolecular condensates, formed through phase separation of multivalent biomolecules, play essential roles in cellular processes such as stress response, RNA processing, transcriptional control, and genome organization. Nucleic acids are increasingly recognized as important drivers and regulators of condensate formation and dynamics. This review examines recent advances in coarse-grained molecular simulations of dynamic nucleic acids and their phase transitions. We survey established computational frameworks validated against experimental data and discuss emerging applications that address in…

PXL: a nucleic acid-binding module of the promyelocytic leukemia protein.

The promyelocytic leukemia protein (PML) is a stress-response factor that assembles into PML nuclear bodies, dynamic subnuclear compartments involved in tumor suppression and antiviral defense. The most abundant isoform, PML-1, has been linked to transcriptional regulation, genome stability, and antiviral responses, yet the molecular basis of these functions remains unclear and is generally attributed to proteins associated with PML nuclear bodies. Here, we report that PML-1 itself harbors a previously structurally uncharacterized nucleic acid-binding domain. The domain, termed PXL, is encoded

Nucleic acid condensates as programmable regulators of chemical reactions and catalysis.

Nucleic acid condensates are emerging as programmable soft materials capable of organizing and regulating biochemical reactions through sequence-directed interactions. Inspired by biological membrane-less organelles formed by liquid-liquid phase separation, synthetic DNA and RNA condensates can selectively concentrate, exclude, and spatially organize biomolecules to modulate catalytic activity and reaction pathways. Recent advances in sequence design have enabled precise control over condensate assembly, phase behavior, orthogonality, and responsiveness to molecular signals. In particular, mul
