Longitudinal development of infant oral ecosystem: salivary metabolomic, bacteriome, and virome dynamics in early infancy.

This prospective cohort study investigated the longitudinal development of the salivary bacteriome, virome, and metabolome during early infancy. We assessed the associations between oral bacteria, viruses, and metabolites from 10 mother-infant dyads, with oral samples collected at 1 and 2 years of age. Forty saliva and plaque samples underwent untargeted metabolomic analysis, and infant saliva samples underwent metagenomic sequencing. Maternal salivary and plaque metabolomic profiles remained largely stable, whereas infant profiles were clearly separated from maternal profiles and changed with

Integrated multi-omics deciphers sepsis immune dysregulation: a dual-pathway targeted small-molecule therapy improves survival and ameliorates multi-organ dysfunction.

INTRODUCTION: Sepsis is a life-threatening organ dysfunction syndrome with persistently high global mortality, driven by dysregulated host immune response. Existing single-target therapies fail to simultaneously address hyperinflammation and impaired tissue repair, leading to limited clinical efficacy and repeated translational failures. METHODS: Integrated multi-omics datasets (scRNA-seq, miRNA-seq, blood/lung RNA-seq) delineated immune cell dynamics and dysregulated pathways in sepsis. Guided by omics findings, we designed two small-molecule combinations (C1, C2) targeting the identified pa

Multi-Omics Analysis Reveals Impacts of SCARB1, TYR, and TYRP1 Knockouts on Pigmentation and Metabolic Pathways in Oujiang Color Common Carp.

Gene knockout (KO) techniques are important for understanding gene function and their impact on organismal traits. This study investigates the effects of targeted KO of SCARB1, TYR, and TYRP1 genes in Oujiang Color common carp, focusing on pigmentation changes, metabolic dysregulation, and host-microbiome interactions. Our multi-omics approach revealed that SCARB1 KO led to complete loss of red pigmentation, while TYR and TYRP1 KOs resulted in hypopigmentation and altered pigmentation patterns. Transcriptomic analysis identified seven key genes (PLA2G4, C3, F2, ERN1, UGP2, purA, and GRIN2A), l

Integrative multi-omics and machine learning reveal PLAUR as a Pan-Cancer prognostic biomarker and potential therapeutic target.

Tumor heterogeneity remains a major barrier to effective cancer therapy, driving the need for novel biomarkers and targeted strategies. A bibliometric analysis underscored the lack of a systematic pan-cancer study of PLAUR. By integrating functional experiments, multi-omics analyses, and machine learning, we systematically investigated urokinase-type plasminogen activator receptor (PLAUR) across malignancies. PLAUR overexpression was observed in 10 cancer types, with significant prognostic value in 7 of these. Epigenetic analysis revealed its association with specific methylation patterns. Fun

Gut-Metabolome-Proteome Interactions in Age-Related Hearing Loss: Insights from Fecal Microbiota Transplantation and Multi-Omics Analyses.

Age-related hearing loss (ARHL) is a prevalent sensory disorder lacking disease-modifying interventions. The biological drivers, particularly the contribution of the gut microbiota and gut-inner ear crosstalk, remain poorly defined. Here, we utilize germ-free (GF) mice and fecal microbiota transplantation (FMT) to isolate microbiota-dependent effects on ARHL progression. Through integrated metagenomic, metabolomic, and proteomic profiling, we map molecular signatures of auditory aging and uncover functional gut-inner ear network, prioritizing 5-hydroxytryptophan (5-HTP) as a key intermediate m

Integrating multi-omics data with network modeling to characterize Pseudomonas aeruginosa persister cell metabolism.

UNLABELLED: Pseudomonas aeruginosa is a gram-negative bacterial pathogen capable of forming antimicrobial-tolerant subpopulations known as persister cells. These cells are transient phenotypic variants that can tolerate antimicrobial treatment and have been associated with chronic infections and the development of antibiotic resistance. While persister cells are classically associated with reduced metabolic activity, the characteristics of their metabolism are not well understood, especially in the context of biocides. In this work, we performed an experimental and computational system-level a

Metagenomic and metatranscriptomic profiling of bronchoalveolar lavage fluid identifies microbial and host biomarkers of drug-resistant tuberculosis.

BACKGROUND: Drug-resistant tuberculosis (DR-TB) undermines global TB control, yet how resistant Mycobacterium tuberculosis strains interact with the lung microbiome, phage communities, and local host immunity remains poorly defined. METHODS: In a prospective cohort of 130 pulmonary TB patients (49 DR-TB, 81 drug-susceptible TB [DS-TB] patients), bronchoalveolar lavage fluid (BALF) was subjected to paired metagenomic and transcriptomic profiling. Microbial and bacteriophage community structures were assessed by diversity metrics and differential abundance testing, whereas host responses were c

Multi-omics analysis of human patient samples identifies key immune factors in Leptospira infection.

Leptospirosis is a globally neglected zoonotic disease caused by pathogenic Leptospira species and characterized by diverse clinical manifestations. However, the molecular immune responses occurring in circulating human immune cells during acute infection remain incompletely understood. Although several leptospiral virulence determinants have been investigated, a detailed characterization of host immune signaling during human infection is still limited. To characterize host molecular responses during acute leptospirosis, we performed integrated transcriptomic and proteomic profiling of periphe

Integrated multi-omics analysis reveals shared IFN-γ-associated monocyte signatures in primary Sjögren's syndrome and Alzheimer's disease.

BACKGROUND: Primary Sjögren's syndrome (pSS) is epidemiologically associated with an increased risk of Alzheimer's disease (AD); however, the shared IFN-γ-related immune mechanisms underlying this association remain poorly understood. METHODS: Peripheral blood transcriptomic, single-cell transcriptomic, and epigenomic datasets from patients with AD and pSS were integrated and analyzed. These findings were further validated using peripheral blood samples from patients and in vitro IFN-γ stimulation experiments to systematically characterize the shared IFN-γ-related immune features. RESULTS: I

An Integrated Spatial Multi-Omics Workflow for Sequential RNA and Protein Profiling in FFPE Tumor Tissue.

UNLABELLED: Understanding complex cellular niches, such as tertiary lymphoid structures, requires spatially resolved, multi-omics approaches that link transcriptional states and protein expression levels within individual cells. Here, we present an integrated spatial multi-omics workflow that enables sequential mapping of hundreds of genes via the Xenium In Situ platform and more than 40 protein markers via imaging mass cytometry technology on a single formalin-fixed, paraffin-embedded (FFPE) tissue section. We applied this multi-modal approach to colorectal liver metastases and matched adjace

Integration of Omics Data to Identify Cancer-Related MicroRNA.

MicroRNAs (miRNAs) are small noncoding RNAs that play critical regulatory roles in gene expression by targeting messenger RNAs (mRNAs) for degradation or translational inhibition. Their ability to modulate multiple genes simultaneously places them at the center of many biological processes, including those involved in tumorigenesis. Depending on their targets, miRNAs can act as oncogenes or tumor suppressors, contributing to cancer development and progression. Advances in high-throughput sequencing now allow simultaneous profiling of miRNA and mRNA expression in the same biological samples. Wh

Multi-omics analysis of testis after long-term exposure to polystyrene nanoplastics reveals premature testicular aging and age-dependent damage in mice.

BACKGROUND: Nanoplastics (NPs) are emerging contaminants posing significant risks to human health due to their enhanced cellular penetration. NPs have been shown to damage human testes and epididymides, impairing male fertility. However, the specific testicular damage and underlying mechanisms induced by NPs at different ages have not been thoroughly investigated. RESULTS: In this study, we exposed young (3-month-old) and old (17-month-old) male mice to long-term (3 months) polystyrene nanoplastics (PS-NPs). The results showed that PS-NPs extensively disrupted testicular structures and functi
