The Rhodanese-fold is a ubiquitous structural domain present in various protein subfamilies associated with different physiological functions or pathophysiological conditions in humans. Proteins harboring a Rhodanese domain are diverse in terms of domain architecture, with some representatives exhibiting one or several Rhodanese domains, fused or not to other structural domains. The most famous Rhodanese domains are catalytically active, thanks to an active-site loop containing an essential cysteine residue which allows for catalyzing sulfur transfer reactions involved in sulfur trafficking, h

DNA polymerase eta is unique among eukaryotic polymerases in its proficient ability to replicate through a variety of distorting DNA lesions. We report here the crystal structure of the catalytic core of S. cerevisiae DNA polymerase eta, determined at 2.25A resolution. The structure reveals a novel polydactyl right hand-shaped molecule with a unique polymerase-associated domain. We identify the catalytic residues and show that the fingers and thumb domains are unusually small and stubby. In particular, the unexpected absence of helices "O" and "O1" in the fingers domain suggests that openness

SETD1A is a member of the KMT2 histone H3K4 methyltransferase family of mammalian proteins. Aberrant SETD1A expression is associated with a poor prognosis in patients with gastric cancer (GC). We found that the catalytic domain of SETD1A is nonessential for GC cell proliferation, whereas the non-catalytic FLOS domain is essential. The loss of SETD1A commonly reduces the expression of E2F target genes in GC cell lines from the three independent molecular subtypes. A pooled CRISPR screen and cDNA rescue experiment showed that TAF6 acts downstream of SETD1A's non-catalytic function, which is esse…

There are enormous evidences and previous reports standpoint that the enzyme of glyoxylate pathway malate synthase G (MSG) is a potential virulence factor in several pathogenic organisms, including Brucella melitensis 16M. Where the lack of crystal structures for best candidate proteins like MSG of B. melitensis 16M creates big lacuna to understand the molecular pathogenesis of brucellosis. In the present study, we have constructed a 3-D structure of MSG of Brucella melitensis 16M in MODELLER with the help of crystal structure of Mycobacterium tuberculosis malate synthase (PDB ID: 2GQ3) as tem

Congenital hypothyroidism can result from mutations in human iodotyrosine deiodinase (hIYD), which catalyzes the deiodination of iodotyrosines (I-Tyr), a key step in thyroid hormone synthesis. Three homozygous mutations (R101W, F105-I106L, and I116T) are known causes of hypothyroidism. This computational study reveals that of the two loop I mutations in the flavin-binding domain (R101W and F105-I106L), F105-I106L has a stronger effect, causing greater structural distortion and weaker packing at the dimerization interface. These mutations reduce the binding energy of flavin and I-Tyr, compared

Metallocarboxypeptidases (MCPs) are critical zinc-containing exopeptidases and promising therapeutic targets for conditions ranging from thromboembolic disorders to cancer. Despite their importance, the dynamic determinants governing subfamily-specific peptide recognition remain incompletely understood. In this study, we performed 200 ns molecular dynamics simulations on five distinct A/B MCP-peptide complexes and integrated contact analysis and per-residue energy decomposition (MM/PBSA) to systematically map their interaction profiles. We identified a core set of Grade A and B conserved hotsp

Fatty acid photodecarboxylases (FAPs) utilize blue light to convert fatty acids into Cn-1 hydrocarbons and CO2, providing a sustainable route to photobiocatalytic fuel production. Despite increasing interest, substrate-dependent phenomena-such as binding affinity, initial electron-transfer (ET) dynamics, and the influence of residues near the FAD cofactor-remain insufficiently characterized. Here, we systematically analyzed substrate binding, substrate-to-product conversion, and initial ET dynamics for three fatty acids of varying chain lengths using two cosolvent buffer systems. Methyl-coenzyme M reductase (MCR) is a crucial enzyme for methanogenesis and harbors several unusual post-translational modifications. Recent studies have identified glutamine C-methyltransferase (QCMT), as a B12-dependent radical SAM enzyme responsible for methylating a glutamine residue within the MCR active site. B12-dependent radical SAM enzymes have the remarkable ability to alkylate unactivated Csp2- and Csp3-atoms in a stereoselective manner. However, the factors influencing the stereo-selectivity and catalytic properties of this emerging superfamily of enzymes remain poorly understood.

Mitochondrial cytochrome P450 enzymes perform critical functions in steroidogenic, vitamin D, and vitamin A pathways. Their function relies on the formation of a redox complex with the soluble ferredoxin protein adrenodoxin (Adx). Mounting evidence indicates that cytochromes P450 (P450)-Adx interactions are highly context-dependent and are shaped by proximal P450 surface architecture and substrate occupancy within the active site. Although the core electron-transfer geometry is conserved across mitochondrial P450s, subtle differences at the interface and conformational adjustments allow the sy

Collagen, the major structural protein in the animal extracellular matrix, forms a triple helix that resists proteolysis and requires specialised enzymes for degradation. Flesh-eating bacteria secrete collagenases that unwind the collagen triple helix and processively trim Gly-X-Y triplet repeats, yet the molecular basis of this process has remained obscure. Here, cryo-electron microscopy reveals how Hathewaya histolytica collagenase ColH engages its substrate and exploits the helix's architecture for catalysis. ColH encircles a single collagen triple helix in a closed-ring conformation and, t

Nitric oxide reductases (NORs) are a class of metalloenzymes that are known to mediate the 2 e-/ 2 H+ reduction of nitric oxide (NO) to nitrous oxide (N2O). There are three known types of NOR enzymes, each using a different iron-based active site to mediate NO reduction. Despite the difference in active site architecture across NORs, NO reduction is expected to be linked by a common intermediate: hyponitrite (N2O2 2-). However, experimentally, very little is known about the expected Fe-hyponitrite intermediates. In this Perspective, we provide a detailed discussion of Fe-hyponitrite chemistry.

The rational design of enzymes capable of catalyzing abiotic transformations represents a frontier in synthetic biocatalysis. While computational strategies have successfully produced enzymes for acid-base chemistry, examples of de novo designed oxidoreductases are still rare. Here, we report a deep learning-guided workflow for designing metallo-ketoreductases from theoretical active sites, enabling asymmetric reduction of ketones via an abiotic hydride-transfer mechanism. The resulting miniature enzyme contains only 130 residues, while exhibiting high catalytic performance under whole-cell co

Tailoring of carbonyl reductase with desired stereoselectivity for the asymmetric reduction of given β-ketoesters continues to pose a significant challenge. The reconstruction of substrate-binding pocket endowed carbonyl reductase BaSDRX with inconsistent stereoselectivity towards similar structured β-ketoesters. The variant F86C/E142A showed reversed stereoselectivity towards β-ketoesters with a larger substituent on the carbonyl side, giving antiPrelog alcohols with ee values varied from 52.8 % to 95.8 %. However, it displayed only a decreased stereoselectivity for β-ketoesters that contain

Carbonyl reductases (EC 1.1.1.148, CRs) make up a group of oxidoreductases that catalyze the asymmetric reduction of prochiral ketones or aldehydes to produce the corresponding chiral alcohols, which are widely used in pharmaceutical and fine chemical industries. However, challenges in improving the enzymatic activity and stability continue to hinder the broader industrial application of the biocatalysts. In this study, a novel strategy was developed to target the transition region between the rigid and flexible domains of EaSDR6 from Exiguobacterium sp. s126. B-factor analysis was used to gui

Biomass-derived aromatic compounds, including those obtained from lignin (which is the most abundant aromatic biopolymer on Earth), are valuable for sustainable chemical production. Various lignin-degrading approaches have been developed to cleave recalcitrant bonds. The incorporation of biocatalysts that operate under environmentally friendly and mild conditions with high substrate specificity is considered one of the emerging strategies for lignin valorization. In this study, an archaeal tyrosinase (Tyr-CNK), derived from the marine archaeon Candidatus nitrosopumilus koreensis, is characteri

The polyextremophilic bacterium Aeribacillus pallidus produces a thermo- and alkali-stable γ-carbonic anhydrase (γ-apCA), a homotrimeric metalloenzyme containing a zinc ion in its active site that catalyzes the reversible hydration of carbon dioxide (CO2). Here, we present the first crystal structure of γ-apCA at 1.7-Å resolution, revealing 2 trimers in the asymmetric unit. The overall structure is consistent with other γ-CAs, where each monomer adopts a prism-like structure consisting of an N-terminal left-handed β-helix and a C-terminal α-helix. The β-lactamase BlaC conveys resistance to a broad spectrum of β-lactam antibiotics to its host Mycobacterium tuberculosis but poorly hydrolyzes third-generation cephalosporins, such as ceftazidime. Variants of other β-lactamases have been reported to gain activity against ceftazidime at the cost of the native activity. To understand this trade-off, laboratory evolution was performed, screening for enhanced ceftazidime activity. The variant BlaC Pro167Ser shows faster breakdown of ceftazidime, poor hydrolysis of ampicillin and only moderately reduced activity against nitrocefin. NMR spectrosco

Mutations in the catalytic subunit of protein kinase A (PKAc) drive the stress hormone disorder adrenal Cushing's syndrome. We define mechanisms of action for the PKAc-L205R and W196R variants. Proximity proteomic techniques demonstrate that both Cushing's mutants are excluded from A kinase-anchoring protein (AKAP)-signaling islands, whereas live-cell photoactivation microscopy reveals that these kinase mutants indiscriminately diffuse throughout the cell. Only cAMP analog drugs that displace native PKAc from AKAPs enhance cortisol release. Rescue experiments that incorporate PKAc mutants into
