Conformation and compaction of nucleic acids (NAs), particularly DNA, are vital for any organism but are poorly studied in vivo because of the absence of noninvasive techniques. In this study, we introduce label-free low-frequency (LF) Raman imaging for mapping NA conformation and compaction in eukaryotic cells. Specifically, we find that the LF Raman spectrum in the nucleus strongly differs from that in the cytoplasm: first, by the prominent π-band indicating the ordered arrangement of nucleotides and second, by the low intensity highlighting the compact DNA packing. Using low-frequency imagi

The concept of liquid biopsy analysis has been established more than a decade ago. Since the establishment of the term, tremendous advances have been achieved and plenty of methods as well as analytes have been investigated in basic research as well in clinical trials. Liquid biopsy refers to a body fluid-based biopsy that is minimal-invasive, and most importantly, allows dense monitoring of tumor responses by sequential blood sampling. Blood is the most important analyte for liquid biopsy analyses, providing an easily accessible source for a plethora of cells, cell-derived products, free nucl

DNazymes is a group of catalytic nucleic acids that can be designed to cleave target mRNA molecules in a base-specific way. Twist is a basic helix-loop-helix transcription factor that is involved in the regulation of cellular differentiation and apoptosis. Moreover, it was shown to function in skull development and cause craniosynostosis. DZ-TWT DNazyme was designed to down-regulate Twist expression. The ability of DZ-TWT to cleave mouse Twist mRNA was first shown in a cell-free environment against full-length Twist mRNA. Following transfections of the DZ-TWT in C3H10T1/2 cells, a significant

In an experiment with 40 specific pathogen-free pigs aged 3 days, the distribution of a Korean isolate of porcine reproductive and respiratory syndrome virus (PRRSV) was assessed immunohistochemically and by in-situ hybridization for a period of 28 days after intranasal inoculation. The most consistent and intense labelling for PRRSV was in the lung, the virus persisting in pulmonary macrophages for at least 28 days. The middle lobe of the lung was the optimum site for the detection of PRRSV antigens and nucleic acids, and the interstitial macrophage was the main cell type in which PRRSV was i

In the modern era, clinicians and pathologists increasingly make challenging diagnoses in patients with suspected lymphoma using minimal amounts of diagnostic material. The increase in utilization of minimally invasive procedures, such as fine needle aspiration or needle core biopsies, lead to challenges in our ability to make accurate histopathological assessments of disease, including the integration of new diagnostic and prognostic testing, with smaller amounts of material. The trend towards minimally invasive diagnostics is also often in conflicting interest with researchers seeking to stu

DNA and RNA methylation are key epigenetic and epitranscriptomic modifications involved in gene regulation, genome stability, RNA metabolism, and disease progression. Aberrant methylation patterns in cell-free DNA and RNA have emerged as valuable biomarkers for cancer detection, disease monitoring, and therapeutic stratification. However, conventional methods such as bisulfite sequencing, methylation-specific PCR, MeRIP-seq, SCARLET, and LC-MS/MS often require harsh processing, high sample input, complex instrumentation, or lack site-specific resolution, limiting their clinical and point-of-ca

Circulating tumor DNA (ctDNA) has become the most investigated analyte in blood. It is shed from the tumor into the circulation and represents a subset of the total cell-free DNA (cfDNA) pool released into the peripheral blood. In order to define if ctDNA could represent a useful tool to monitor hematologic malignancies, we analyzed 81 plasma samples from patients affected by different diseases. The results showed that: (i) the comparison between two different extraction methods Qiagen (Hilden, Germany) and Promega (Madison, WI) showed no significant differences in cfDNA yield, though the firs

The low abundance of Hodgkin/Reed-Sternberg (HRS) cells in lymph node biopsies in classical Hodgkin lymphoma (cHL) complicates the analysis of somatic genetic alterations in HRS cells. As circulating cell-free DNA (cfDNA) contains circulating tumor DNA (ctDNA) from HRS cells, we prospectively collected cfDNA from 177 patients with newly diagnosed, mostly early-stage cHL in a monocentric study at Leuven, Belgium (n = 59) and the multicentric BREACH study by Lymphoma Study Association (n = 118). To catalog the patterns and frequencies of genomic copy number aberrations (CNAs), cfDNA was sequence

Cell-free DNA (cfDNA) in body fluids enables noninvasive cancer detection. Multifeature artificial intelligence (AI) can improve sensitivity by integrating diverse biomarkers when cancer signals are sparse. Tumor-informed assays that rely on mutations have limited practicality for early cancer detection. Emerging fragmentomic and epigenetic features underpin tumor-naive approaches to screening for individuals with low tumor burden. Here, we designed UNITE-a universal cfDNA feature ensemble framework that provides scalable cancer detection methods based on "genomic bin-fragment length" matrices

Two new tests, a cell-free DNA (cfDNA) blood-based test (BBT) and multitarget stool RNA (mt-sRNA) test with in-laboratory fecal immunochemical testing, were recently approved by the US Food and Drug Administration, and a second BBT is under review. These tests have the potential to overcome barriers to screening. This review evaluates the current evidence to better understand their utility for routine screening. The authors searched PubMed, other databases, and gray literature sources through March 30, 2026. Included studies examined the diagnostic accuracy, harms, and the adherence to cfDNA a

Mature red blood cells (RBCs), the most abundant anucleate cells in humans, have long been overlooked as DNA carriers. Recent evidence implicates RBC-derived DNA (rbcDNA) as a potential biomarker for cancer diagnostics, yet its origin and how RBCs acquire tumor DNA remain poorly understood. Here, we find that mature RBCs harbor short DNA fragments distinct from genomic DNA. Both in vivo and in vitro experiments confirm that RBCs can internalize extracellular DNA and reflect tumor burden. Oxford Nanopore sequencing of rbcDNA reveals that short rbcDNA fragments are homologous to extracellular ce

BACKGROUND: In Vitro Fertilization (IVF) is one of the most effective infertility treatments. Preimplantation genetic testing for aneuploidy (PGT-A) is invasive, high-cost, and has the potential risk of embryo damage. Our study explores noninvasive approaches to assess embryo quality through morphology and morphokinetics and analyze miRNA, cell-free DNA (cfDNA) for embryo chromosomal status.
METHODS: This cross-sectional study followed the STROBE guideline. We analysed the relationship between embryo morphology, morphokinetics, cfDNA, and microRNAs with the aneuploidy status of day-5 embryos

Chronic non-healing wounds represent a major clinical challenge, often associated with diabetes, vascular insufficiencies and aging. Despite the substantial burden that such wounds place on patients and healthcare systems, few biomarkers have been approved for prediction of wound healing trajectories and outcomes, limiting opportunities to inform clinical management decisions or quantify patient responses to interventions. Recent advances have identified cell-free nucleic acids as powerful tools for gaining molecular insights because they offer a non-invasive, dynamic snapshot of physiological…

Cell-free DNA (cfDNA) provides a non-invasive means to monitor physiological states and diagnose diseases, with widespread applications in oncology. Our lab utilizes cfDNA as a tool to investigate the state of the tumor and the tumor microenvironment in patients with cancer. This chapter outlines methods for cfDNA extraction from plasma, library preparation for sequencing, and subsequent computational analysis that will enable analysis of cfDNA footprints genome-wide. By examining cfDNA fragment lengths and their genomic origins, we can infer cellular dynamics and identify potential biomarkers

Accurate early diagnosis and prognosis of sepsis remain major clinical challenges. This study explores specific plasma cell-free mitochondrial DNA (cfmtDNA) breakage patterns as potential biomarkers for sepsis. Plasma samples from ten non-sepsis control patients and 63 sepsis patients are analyzed using mitochondrial DNA fragmentomics, revealing distinct breakage sites in the RNR2 (positions 2474-2478) and COX2 (positions 7761, 7775, 7776, 7777, and 7783) regions, which are intact in healthy individuals but exhibited high-frequency breakage in sepsis patients. Diagnostic models based on these

BACKGROUND: The potential biomarkers for Parkinson's Disease (PD) in blood circulating cell-free DNA (cfDNA) have been infrequently explored. This study aims to identify specific methylation markers in blood cfDNA that could aid in the diagnosis of PD.
METHODS: A total of twenty patients with PD and nine healthy participants were recruited for this study. Cerebrospinal fluid (CSF) and/or blood samples were collected from the patients. Whole-genome bisulfite sequencing (WGBS) was conducted to analyze cfDNA methylation patterns in both CSF and blood samples. Data analysis and figure plotting we

INTRODUCTION: Despite thromboprophylaxis, women with antiphospholipid syndrome (APS) face high-risk pregnancies due to proinflammatory and prothrombotic states. This highlights the need for new monitoring and prognostic tools. Recent insights into the pathophysiological role of neutrophil activation and extracellular trap (NET) formation in this syndrome led to the exploration of plasma cell-free DNA (cfDNA), a derivative of NETosis, as a promising biomarker.
MATERIALS AND METHODS: cfDNA was isolated and quantified from plasma samples of healthy pregnant women (control group, HC) and women wi

BACKGROUND: Molecular brain tumor diagnosis is usually dependent on tissue biopsies or resections. This can pose several risks associated with anesthesia or neurosurgery, especially for lesions in the brain stem or other difficult-to-reach anatomical sites. Apart from initial diagnosis, tumor progression, recurrence, or the acquisition of novel genetic alterations can only be proven by re-biopsies.
METHODS: We employed Nanopore sequencing on cell-free DNA (cfDNA) from cerebrospinal fluid (CSF) and analyzed copy number variations (CNV) and global DNA methylation using a random forest classifie
