Drift-diffusion dynamics of hippocampal replay.

Replay in the hippocampus during sharp-wave ripples is thought to play major roles in learning and memory. However, existing analysis methods often lead to inconsistent and inaccurate metrics for characterizing replay dynamics. We develop a novel computational framework that models the replay dynamics using a drift-diffusion process. Further, to capture the potentially rich population-level dynamics during sharp-wave ripples, our model allows switching between multiple well-motivated types of dynamics. Applications of our method to rat hippocampal recordings lead to a number of insights. First

Filling in the blanks: In silico prediction of novel type III secreted effectors in the Pseudomonas syringae species complex.

Predicting novel type III secreted effectors (T3SEs) in bacteria remains challenging because of their extensive sequence diversity and our heavy reliance on features derived from previously annotated genes. The available tools for predicting T3SS effectors produce a high number of false positives, which complicates their reliable identification. To address this gap, we developed a new bioinformatics workflow and meta-analysis designed to improve confidence in novel T3SE prediction by integrating multiple complementary approaches, including Effectidor2, Bastion3, EffectiveT3, curated effector d

DD-HGNN$^+$: Drug-Disease Association Prediction via General Hypergraph Neural Network With Hierarchical Contrastive Learning and Cross Attention Learning.

The research on identifying drug-disease associations (DDAs) is widely used in scenarios such as drug development, clinical decision-making, and drug repurposing, holding significant biological and medical significance. Existing methods for drug-disease association prediction have achieved decent performance, they primarily rely on simplistic drug-disease association graphs or similarity graphs. These methods often struggle to capture the high-order correlations of complex multimodal data, limiting their ability to handle the complexity of data associations effectively. In addition, real drug-

BioGSF: a graph-driven semantic feature integration framework for biomedical relation extraction.

The automatic and accurate extraction of diverse biomedical relations from literature constitutes the core elements of medical knowledge graphs, which are indispensable for healthcare artificial intelligence. Currently, fine-tuning through stacking various neural networks on pre-trained language models (PLMs) represents a common framework for end-to-end resolution of the biomedical relation extraction (RE) problem. Nevertheless, sequence-based PLMs, to a certain extent, fail to fully exploit the connections between semantics and the topological features formed by these connections. In this stu

World models for biomedicine.

Biological systems respond dynamically to changes in their environment, and predicting these responses before complex interventions are applied could change how computational models are used in biology and medicine. In artificial intelligence, world models represent the state of a system and simulate how it evolves under alternative actions. We envision extending this paradigm to biomedicine, with world models that span molecular, cellular, tissue, and clinical scales and simulate biological trajectories under alternative interventions. Building such models will require methods that combine ob

Applications and prospects of cryo-electron tomography in drug discovery and understanding disease.

Cryo-electron tomography (cryo-ET) is emerging as a transformative tool for structural biology. Unlike methods based on purified molecules, cryo-ET enables visualisation of macromolecules directly within intact cells and tissues, preserving their native interactions and physiological context. By providing high-resolution views of healthy and diseased cells, cryo-ET offers a powerful means to understand infection and disease mechanisms. Moreover, cryo-ET combined with subtomogram averaging can resolve macromolecular structures beyond 3 Å resolution, making it a promising approach for computatio

The quest to identify the molecular target of lithium.

Lithium does not have any known roles in biology, but is nevertheless used as medicine for bipolar and other psychiatric disorders in its ionic form. The mechanism of action of lithium as a drug is not yet fully established. Although lithium preferentially binds to the surface of biological macromolecules, such non-specific interactions cannot explain the ion's therapeutic effect at relevant concentrations. Here, a computational, quantum-mechanical based approach was used to estimate lithium's affinity to several potential targets. These include the second messenger PIP2, the alanine-glyoxylat

Food production from air: gas precision fermentation with hydrogen-oxidising bacteria.

The breach of six planetary boundaries highlights the need for sustainable food production. Aerobic hydrogen-oxidising bacteria (HOBs) convert atmospheric CO2 and green hydrogen (H2) into biomass via gas fermentation, a process already used for food-grade single-cell protein production. This approach enables a supply chain independent of agriculture, requiring minimal land and water, with potential for carbon-neutral production and carbon capture. To expand beyond single-cell protein, HOBs must be engineered into cell factories for precision fermentation. Advances in synthetic biology, metabol

Multiplexed histology analyses for the phenotypic and spatial characterization of human innate lymphoid cells.

Innate lymphoid cells (ILCs) emerge in the last few years as important regulators of immune responses and biological processes. Although ILCs are mainly known as tissue-resident cells, their precise localization and interactions with the microenvironment are still unclear. Here we combine a multiplexed immunofluorescence technique and a customized computational, open-source analysis pipeline to unambiguously identify CD127+ ILCs in situ and characterize these cells and their microenvironments. Moreover, we reveal the transcription factor IRF4 as a marker for tonsillar ILC3, and identify conser

rCCLasso: a robust framework for microbial correlation network analysis reveals age-related microbial dynamics.

INTRODUCTION: The human gut microbiome continues to evolve beyond early adulthood, yet most microbiome aging studies focus on changes in individual taxa or overall diversity, leaving microbial interaction dynamics largely unexplored. Correlation-based microbial networks offer an interpretable framework for studying such interactions but are challenging to estimate from compositional microbiome data. Although compositionality-aware methods such as CCLasso provide principled multivariate inference, we identify a previously overlooked limitation: sensitivity to random seeds, which leads to unstab

BacTermFinder: a comprehensive and general bacterial terminator finder using a CNN ensemble.

A terminator is a DNA region that ends the transcription process. Currently, multiple computational tools are available for predicting bacterial terminators. However, these methods are specialized for certain bacteria or terminator type (i.e. intrinsic or factor-dependent). In this work, we developed BacTermFinder using an ensemble of convolutional neural networks (CNNs) receiving as input four different representations of terminator sequences. To develop BacTermFinder, we collected roughly 41 000 bacterial terminators (intrinsic and factor-dependent) of 22 species with varying GC-content (fro

Unfolding prion misfolding and the challenge of identifying effective therapeutics: is there hope on the horizon?

INTRODUCTION: Prion diseases are rare, fatal neurodegenerative disorders caused by the conformational conversion of cellular prion protein (PrP) into a pathogenic counterpart called PrPSc, that replicates by templated misfolding. The resulting misfolding cascade leads to synaptic failure and neuronal loss. Despite major advances in understanding prion structure and biology, no therapies exist. The mechanism of prion propagation challenges conventional drug discovery, limiting targets. Small molecules, immunotherapies, and gene silencing, have shown limited clinical success. Increasingly, resea
