BACKGROUND: Despite its low incidence, the aggressive nature and high metastatic potential of canine prostate cancer (PC) make it a serious problem in veterinary medicine. However, knowledge of the molecular mechanisms and regulatory networks underlying the development and progression of canine PC is still limited. Using high-throughput methods, many PC-related genes have been identified by comparing gene expression profiles in malignant and non-malignant prostate tissues. In these studies, the reference group containing both normal and hyperplastic prostate tissues specimens was compared to t

Identifying spatially variable genes (SVGs) is crucial for understanding the spatiotemporal characteristics of diseases and tissue structures, posing a distinctive challenge in spatial transcriptomics research. We propose HEARTSVG, a distribution-free, test-based method for fast and accurately identifying spatially variable genes in large-scale spatial transcriptomic data. Extensive simulations demonstrate that HEARTSVG outperforms state-of-the-art methods with higher F 1 scores (average F 1 Score=0.948), improved computational efficiency, scalability, and reduced false positives (FPs).

Hepatocellular carcinoma (HCC) is the most prevalent primary liver cancer, ranking as the sixth most common cancer worldwide and the fourth leading cause of cancer-related deaths. Most HCC cases originate from cirrhotic livers, typically due to chronic liver diseases, such as hepatitis B (HBV) and hepatitis C (HCV) infections, and alcoholism. HCC cells often harbor numerous somatic mutations that are implicated in HCC development, but epigenetic factors, such as miRNA interference, can also affect HCC initiation and progress. miRNA-221 has been explored as a factor affecting HCC development in

Primary central nervous system lymphomas (PCNSL) are aggressive non-Hodgkin lymphomas affecting the central nervous system (CNS). Although immunophenotyping studies suggested an uniform activated B-cell (ABC) origin, more recently a spectrum of ABC and germinal center B-cell (GC) cases has been proposed, with the molecular subtypes of PCNSL still being a matter of debate. With the emergence of novel therapies demonstrating different efficacy between the ABC and GC patient groups, precise assignment of molecular subtype is becoming indispensable. To determine the molecular subtype of 77 PCNSL a

Cancer meiomitosis is defined as the concurrent activation of both mitotic and meiotic machineries in neoplastic cells that confer a selective advantage together with increased genomic instability. MeiCT (meiosis-specific cancer/testis) genes that perform specialized functions in the germline events required for the first meiotic division are ectopically expressed in several cancers. Here we describe the expression profiles of meiCT genes and proteins across a number of cancers and review the proposed mechanisms that increase aneuploidy and elicit reduction division in polyploid cells. These m

Aftiphilin (AFTPH) plays an important role in regulating intracellular trafficking, exocytosis, and the pro-inflammatory response. However, the potential prognostic role of AFTPH in cancers remains unclear. Here, we examined the expression profiles and prognostic significance of AFTPH in breast invasive carcinoma (BRCA), diffuse large B-cell lymphoma (DLBC), lung squamous cell carcinoma (LUSC), and pancreatic adenocarcinoma (PADD) using the GEPIA and UALCAN databases. AFTPH expression was observed to be higher in cancer tissues than in normal tissues, but expression did not differ significantl

Long non-coding RNAs (lncRNAs) have been shown to be involved in multiple biological processes and play critical roles in tumorigenesis. Numerous lncRNAs have been discovered in diverse species, but the functions of most lncRNAs still remain unclear. Meanwhile, their expression patterns and regulation mechanisms are also far from being fully understood. With the advances of high-throughput technologies, the increasing availability of genomic data creates opportunities for deciphering the molecular mechanism and underlying pathogenesis of human diseases. Here, we develop an integrative framewor

To obtain insight into the mechanisms of tumor progression in cutaneous malignant melanoma (CMM), and in search of new prognostic markers, gene expression profiling on a series of CMMs with known follow-up was performed. We identified an expression signature of 254 genes with prognostic significance, with a predictive accuracy comparable to that obtainable from tumor thickness and ulceration. Most of these genes were correlated with thickness, thereby stressing the importance of thickness in the prognosis of CMM. On immunohistochemistry, eight new prognostic markers were identified, of which t

T-cell acute lymphoblastic leukemia (T-ALL) presents a difficult medical problem. T-ALL's clinical features and the biological properties of the leukemia cells are not predictive of prognosis, and thus have not been useful for risk-specific adjustments in therapeutic intensity. Microarray gene expression analyses of T-cell leukemic lymphoblasts have not only improved our understanding of the biological heterogeneity of this disease but have revealed clinically relevant molecular subtypes. Five different multistep molecular pathways have been identified that lead to T-ALL, involving activation

The outcome for children with acute lymphoblastic leukemia (ALL) has improved dramatically with current therapy resulting in an event free survival exceeding 75% for most patients. However significant challenges remain including developing better methods to predict which patients can be cured with less toxic treatment and which ones will benefit from augmented therapy. In addition, 25% of patients fail therapy and novel treatments that are focused on undermining specifically the leukemic process are needed urgently. In Section I, Dr. Carroll reviews current approaches to risk classification an

Transposable elements (TEs) constitute nearly half of the human genome and have crucial roles in regulatory networks and clinical utility in cancers. However, the expression profiles at a single-element resolution remain unexplored. By integrating multiomics data from ∼10,000 samples and 1000 cancer cell lines, we established an expression atlas of 95,512 individual TEs across 980 subfamilies. Transcription factors and RNA binding proteins that are broadly associated with expressed TEs were involved in cancer-related signaling pathways (e.g., MYC activity). We identified 264,252 TEs as putativ

BACKGROUND: Colorectal cancer (CRC) is usually diagnosed when therapeutic options are limited, highlighting the need for novel molecular targeted therapies. MicroRNAs, as important regulators in cancer-related pathways, may provide therapeutic targets through their gene networks; however, the role of the miR-625-5p network in CRC remains unclear. Therefore, this study aimed to identify potential therapeutic targets in CRC through miR-625-5p-regulated network analysis.
METHODS: miR-625 expression in TCGA samples was analyzed to assess its potential role in CRC development/progression. miR-625-

Glioma represents a significant challenge in neuro-oncology due to its highly invasive nature and poor prognosis. Recent studies indicate that ferroptosis, a form of regulated cell death, plays a crucial role in the pathogenesis of glioma. Modulating ferroptosis may offer a novel therapeutic approach for glioma treatment. This study aims to identify ferroptosis-related biomarkers and patterns of immune infiltration in glioma using bioinformatics techniques, and to predict potential therapeutic drugs targeting these biomarkers. Gene expression profiles (GSE16011, GSE50161) were retrieved from t

BACKGROUND: Colon cancer (CC) presents significant molecular heterogeneity, complicating our understanding of its initiation and progression. Identifying CC-associated genes and their interactions is crucial for improving diagnostics and therapeutics. However, current gene analysis methods struggle to holistically capture complex gene interactions due to their inherent complexity.
METHOD: We propose a novel, simple, and scalable method called EFFICIENT DIFFERENTIAL LATENT NETWORK ANALYSIS (EDLNA) for detecting alterations in gene interactions using latent co-expression patterns. Our approach

MicroRNAs (miRNAs) are small noncoding RNAs that play critical regulatory roles in gene expression by targeting messenger RNAs (mRNAs) for degradation or translational inhibition. Their ability to modulate multiple genes simultaneously places them at the center of many biological processes, including those involved in tumorigenesis. Depending on their targets, miRNAs can act as oncogenes or tumor suppressors, contributing to cancer development and progression. Advances in high-throughput sequencing now allow simultaneous profiling of miRNA and mRNA expression in the same biological samples. Wh

OBJECTIVE: Gene expression profiling techniques measure the transcription of thousands of genes in a parallel manner. With more and more hepatocellular carcinoma (HCC) transcriptomic data becoming available, the high-throughput data provides an unprecedented opportunity to discover HCC diagnostic biomarkers. In this work, we propose a bioinformatics method based on dynamic network entropy analysis, called DNEA, to identify potential pathway biomarkers for HCC occurrence and development by integrating transcriptome and interactome.
METHODS: We firstly collect the pathways documented in differe
