Systematic Comparison of Bone Proteome Extraction Methods to Allow for Integrated Proteomics-Metabolomics Correlation.

Bone tissue poses significant challenges for proteomic analysis due to its dense, mineral-rich matrix and predominance of collagen, overshadowing low-abundance proteins critical for understanding bone physiology during LC-MS/MS-based proteomic analysis. In this study, we present a rapid sequential two-step extraction protocol designed to enhance proteome coverage, reduce collagen interference without using collagenase, and ensure robust quantification while enabling simultaneous metabolome analysis. We systematically compared it with two previously reported methods, which attempt to reduce col

Plasmodium falciparum Molecular Chaperones: Guardians of the Malaria Parasite Proteome and Renovators of the Host Proteome.

Plasmodium falciparum is a unicellular protozoan parasite and causative agent of the most severe form of malaria in humans. The malaria parasite has had to develop sophisticated mechanisms to preserve its proteome under the changing stressful conditions it confronts, particularly when it invades host erythrocytes. Heat shock proteins, especially those that function as molecular chaperones, play a key role in protein homeostasis (proteostasis) of P. falciparum. Soon after invading erythrocytes, the malaria parasite exports a large number of proteins including chaperones, which are responsible f

Toward a Universal Sample Preparation Method for Denaturing Top-Down Proteomics of Complex Proteomes.

A universal and standardized sample preparation method becomes vital for denaturing top-down proteomics (dTDP) to advance the scale and accuracy of proteoform delineation in complex biological systems. It needs to have high protein recovery, minimum bias, good reproducibility, and compatibility with downstream mass spectrometry (MS) analysis. Here, we employed a lysis buffer containing sodium dodecyl sulfate for extracting proteoforms from cells and, for the first time, compared membrane ultrafiltration (MU), chloroform-methanol precipitation (CMP), and single-spot solid-phase sample preparati…

Proteome Dynamics Reveals Pro-Inflammatory Remodeling of Plasma Proteome in a Mouse Model of NAFLD.

Nonalcoholic fatty liver disease (NAFLD) is associated with an increased risk of cardiovascular disease. Because the liver is the major source of circulatory proteins, it is not surprising that hepatic disease could lead to alterations in the plasma proteome, which are therein implicated in atherosclerosis. The current study used low-density lipoprotein receptor-deficient (LDLR(-/-)) mice to examine the impact of Western diet (WD)-induced NAFLD on plasma proteome homeostasis. Using a (2)H2O-metabolic labeling method, we found that a WD led to a proinflammatory distribution of circulatory prote

A Suspension-Trapping Protocol for Bottom-Up Proteomics Sample Preparation.

Bottom-up proteomics workflows encompass several key stages, including sample preparation, data acquisition, and data analysis. Of these, sample preparation is the initial and critical stage, as it significantly influences the depth, reproducibility, and reliability of subsequent mass spectrometry-based analyses. While several main digestion strategies exist, including in-gel, in-solution, and filter-aided methods, each presents distinct trade-offs in terms of throughput, contamination removal, and applicability to complex biological matrices. The Suspension Trapping (S-Trap) method offers a c…

ProLM: a plasma proteomics pretrained model for the general population.

Plasma proteomics can provide a dynamic molecular readout of human health, but models that learn generalizable protein-expression patterns in population cohorts remain limited. Here we show that ProLM, a BERT-based plasma proteomics model pretrained on 15,499 relatively healthy UK Biobank participants, captures baseline protein-expression relationships and supports prediction of 16 common chronic diseases. After disease-specific fine-tuning, the ProLM-derived proteomic risk score outperformed the Age+Sex model for all 16 diseases, the cardiovascular disease (ASCVD) risk equation for 14 disease…

MPOInt: An Epigenetics-Driven Workflow for Integrative Multi-Level Proteomics.

Proteomics provides key insights into systems regulating cell behavior and can elucidate key epigenetic states influencing biological functions in health and disease. Integrating different modalities of proteomics (total, phospho, epi) allows for a comprehensive understanding of how systems change in response to a stimulus. A current limitation is that these data are often captured individually with a limited scope of how systems regulating biological processes interact. Integrative analyses are essential to accurately depict biological states but often require custom, time-consuming bioinform…
