MesoRet: a reticulin stain-based deep learning algorithm to assist diffuse mesothelioma subtyping.

OBJECTIVE: To develop and validate a deep learning model trained on reticulin-stained whole slide images (MesoRet) to accurately identify transitional features and assist in the histologic subtyping of diffuse mesothelioma. METHODS: A total of 115 cases of diffuse mesothelioma were collected from two institutions and reviewed by expert thoracic pathologists. Reticulin-stained whole-slide images were used to train a supervised deep learning model on the Aiforia Create platform to distinguish epithelioid, sarcomatoid, and transitional patterns. Model performance was validated on independent sli

A Tissue Processing Technique for Improving Slide Preparation Quality of ESD Specimens.

BACKGROUND: The efficacy of endoscopic submucosal dissection (ESD) procedures and subsequent treatment is predominantly reliant on precise pathologic evaluation, intricately linked to specimen sampling and paraffin sectioning. Despite established guidelines in China for ESD specimen processing, the postsampling process remains intricate and error-prone. This study investigates the impact of various placement and labeling methods following ESD sampling on the quality of paraffin slides and the precision of pathologic diagnoses, with the ultimate goal of identifying the most effective approach.

An overview of immunohistochemistry: Evidence and personal experience.

Immunohistochemistry is a tissue-based technique that enables in situ visualization of specific molecules, most commonly proteins or peptides, within preserved cellular and tissue architecture through antigen-antibody specificity. By using labeled antibodies, immunohistochemistry allows spatially resolved and cell type-specific detection of target molecules and maintains the morphological context, thereby providing both localization and relative expression information at the light or electron microscopy level. Owing to this integrative capacity, immunohistochemistry has become an essential too

A block staining method using ethanolic phosphotungstic acid for the visualisation of collagens in transmission electron microscopy.

Conventional transmission electron microscopic imaging of biological samples requires contrast enhancement by staining with heavy metal salts. The most widely used stains are uranyl acetate and its non-radioactive lanthanoid replacements, and lead citrate. However, these substances proved of limited use for the visualisation of small fibrillar collagens. We therefore developed a preparation of ethanolic phosphotungstic acid (E-PTA) as an improvement to overcome this deficiency. We were able to establish a highly effective and time saving block staining procedure that can be integrated in the d

A Practical Guide to Ultrastructural Expansion Microscopy (U-ExM) in Trypanosoma brucei.

Expansion Microscopy (ExM) is a powerful method that enables super-resolution fluorescence microscopy, beyond the diffraction limit of light, with conventional fluorescence microscopes. Briefly, macromolecules of the cell are "anchored" using acrylamide:formaldehyde, incorporated into an acrylamide/sodium cross-linked polymer, and then uniformly expanded by osmotic pressure. The molecule of interest is detected by specific labeling either prior to or after expansion. Here, we focus on the detection of proteins by Ultrastructural Expansion Microscopy (U-ExM), which achieves a resolution of 70-5

Efficient labeling of pathogenic fungal chitin with bioorthogonal probes.

The fungal cell wall plays a large role in pathogenicity and is essential to the survival and virulence of fungi such as Candida albicans. Filamentous growth and its causes have been studied, however specific cell wall features that contribute to this morphology have yet to be investigated thoroughly. Understanding how the makeup of cell wall polymers changes during hyphal growth is therefore critical to developing novel targets for therapeutics. Bio-orthogonal chemistry has emerged as a powerful tool to profile critical cellular processes without interfering with canonical machinery. This cha

Corneal staining: Beyond the grade.

Grading of corneal fluorescein (NaFl) staining is routinely used in the diagnosis and treatment of dry eye disease (DED), Sjögren's Disease, and ocular Graft Versus Host Disease. It is also a critical outcome measure in clinical trials assessing treatments for these conditions. The current understanding of NaFl staining and grading in DED is reviewed, and a case is presented for re-examining and enhancing our methodologies. It is suggested that the current reliance on punctate staining and counting dots may not adequately reflect the extent and severity of corneal damage in DED. The appearance

In vivo double labeling of putative neuronal and excretory structures in Echinococcus granulosus protoscoleces and associated membranes obtained by a lipophilic dye.

Echinococcus granulosus is a platyhelminth parasite and the causative agent of cystic echinococcosis, a neglected zoonotic disease affecting humans and animals worldwide. In this study, lipophilic tracing techniques were applied to live protoscoleces and associated membranes to evaluate whether neuronal structures could be visualized in vivo. Incubation with the lipophilic tracer DiI produced a staining pattern consistent with both excretory structures and putative neuronal elements. Although DiI is commonly used as a neuronal tracer, it reproducibly labeled a branched tubular structure resemb

A Case of Lepromatous Leprosy: Role of Additional Special Stains in Diagnosis.

Lepromatous leprosy, more commonly seen in endemic areas, is a severe multi-bacillary granulomatous infection of the skin and peripheral nerves, which leads to facial disfigurement and digital auto-amputation. Although treatable with multidrug therapy, diagnosis and early intervention remains of paramount importance. The bacilli are strongly positive with Fite special stain, and to this day this stain remains most widely used especially in areas that do not have access to PCR testing. Herein, we describe a case where the M. leprae bacilli were Fite positive but also very strongly GMS positive.

Rapid slide-level assessment of glomerular yield using virtual staining of unstained renal biopsy sections.

BACKGROUND: Renal biopsy remains the gold standard for the diagnosis of kidney diseases, and specimen adequacy is essential for reliable histopathological evaluation. However, confirmation of glomerular yield in routine pathology workflows often relies on histological sections after staining, which may delay feedback when deeper sectioning is required. METHODS: In this study, we investigated whether virtual staining applied to unstained renal biopsy sections could enable early assessment of glomerular adequacy. Unstained sections prepared under different mounting conditions were virtually tra

Visualizing Pollen and Pollen Tube Development Using Fluorescence Microscopy.

There are two main methods of studying pollen grains and pollen tubes using fluorescence microscopy: immunocytochemical reaction with antibodies and techniques using fluorescent dyes. The protocols described cover issues related to the immunocytochemical labeling of structural components in pollen grains and pollen tubes, as well as the detection of individual components during in vivo observations of the processes of development and growth of pollen tubes. The first approach is based on sectioned and fixed material, while the other method involves in vivo observations of the pollen tube cultu

Effect of Different Melanin-bleaching Methods on Staining.

The melanin affects the pathologic diagnosis, so melanin bleaching must be performed. Our study was to investigate the effect of different melanin-bleaching methods on hematoxylin-eosin staining and immunohistochemical staining. We were used 10 malignant melanoma tissues as experimental subjects, and 3 tissues from T cell lymphoma, B cell lymphoma, neurofibroma and colon as control. Melanin was detected in all 10 malignant melanoma tissues before bleaching. Our study compared among permanganate/oxalic acid treatment, hydrogen peroxide treatment, and double oxidation treatment. The antibodies C

Assessing Iron Deposition in the Brains of 5xFAD Mice by Perls'/DAB Staining.

Alzheimer's disease (AD), a common neurodegenerative disease, is the leading cause of dementia in the elderly. Iron deposition is closely linked to the pathogenesis of AD. In the AD brain, elevated iron levels are strongly correlated with characteristic AD pathologies, including β-amyloid plaques, tau neurofibrillary tangles, and apoptosis. Increasing evidence suggests that oxidative stress, due to dysregulated iron metabolism, plays an important role in AD pathophysiology. Understanding the role of iron accumulation in the pathology of AD is, therefore, critical to treating AD. A comprehensiv

Alternate dyes for image-based profiling assays.

BACKGROUND: Cell Painting, the leading image-based profiling assay, involves staining plated cells with six dyes that mark the different compartments in a cell. Such profiles can then be used to discover connections between samples (whether different cell lines, different genetic treatments, or different compound treatments) as well as to assess particular features impacted by each treatment. Researchers may wish to vary the standard dye panel to assess particular phenotypes, or image cells live while maintaining the ability to cluster profiles overall. METHODS: In this study, we evaluate the

Optimized protocol for intracellular labeling of red blood cells with anti-hemoglobin F for confocal microscopy analysis.

The combined use of immunolabeling and confocal microscopy offers a robust tool for the comprehensive examination of red blood cells, allowing clear visualization of specific proteins and their roles in the cell. While immunolabeling is a widely employed technique, it presents specific challenges in the study of red blood cells, including difficulties with membrane permeabilization, the appearance of background fluorescence, detection of very faint signals, interference from other blood components, and, notably, poor preservation resulting from an incorrect choice of fixation components. Unsupervised domain adaptation for histopathology image segmentation with incomplete labels.

Stain variations pose a major challenge to deep learning segmentation algorithms in histopathology images. Current unsupervised domain adaptation methods show promise in improving model generalization across diverse staining appearances but demand abundant accurately labeled source domain data. This paper assumes a novel scenario, namely, unsupervised domain adaptation based segmentation task with incompletely labeled source data. This paper propose a Stain-Adaptive Segmentation Network with Incomplete Labels (SASN-IL). Specifically, the algorithm consists of two stages. The first stage is an

Protocol to examine immune subpopulations in murine conjunctiva and lacrimal gland using flow cytometry.

Here, we present a protocol for the examination of immune cells in the murine conjunctiva and lacrimal gland using flow cytometry. We describe steps for dissection, preparation of high-quality single-cell suspensions, utilization of comprehensive staining panels, and optimization of flow cytometry voltage. We then detail procedures for compensation adjustments and the implementation of effective gating strategies. For complete details on the use and execution of this protocol, please refer to Ma et al.1.

Anatomical study of the sacrotuberous ligament and the hamstring muscles: A histomorphological analysis.

The sacrotuberous ligament (STL) and the hamstrings are important structures that are mutually connected and influenced by the pelvis. However, the anatomical connectivity and histological characteristics of these structures remain unclear. The present study aimed to comprehensively investigate the relationship between the STL and the proximal hamstrings through histological analysis. Sixteen specimens were obtained from eight fresh cadavers (mean age at death, 73.4 years). Verhoeff Van Gieson, Masson's trichrome, and immunohistochemical staining were used to analyze the connectivity between t

A simple and low-cost method to visualize musculature and other aspects of anatomy by confocal microscopy.

Confocal microscopy study of musculature and other anatomical structures in whole-mount preparations of arthropods and some other cuticle-bearing animals often presents a significant difficulty because the cuticle poses a barrier to fluorescent dyes and their pigmented tissues can cause attenuation of fluorescent signal. This paper describes a simple and inexpensive procedure based on the use of clove oil as a tissue-clearing, staining, and mounting medium that helps overcome the problem of slow dye penetration and tissue opaqueness and allows muscles and several other organ systems to be visu

High-Speed Human Temporal Bone Sectioning for the Assessment of COVID-19-Associated Middle Ear Pathology.

Histopathologic analysis of human temporal bone sections is a fundamental technique for studying inner and middle ear pathology. Temporal bone sections are prepared by postmortem temporal bone harvest, fixation, decalcification, embedding, and staining. Due to the density of the temporal bone, decalcification is a time-consuming and resource-intensive process; complete tissue preparation may take 9-10 months on average. This slows otopathology research and hinders time-sensitive studies, such as those relevant to the COVID-19 pandemic. This paper describes a technique for the rapid preparation
