Engineered NLS-PBase system boosts stability and productivity in recombinant cell lines.

Chinese hamster ovary (CHO) cells constitute the industry-standard platform for the production of complex therapeutic proteins, yet genomic heterogeneity arising from random integration leads to clonal variability and unstable expression, necessitating a robust cell line development process to efficiently isolate stable, high-expressing clones. By employing an optimized integration strategy, recombinant cell line performance can be enhanced through improved genomic stability and increased productivity. In this study, GFP reporter analysis demonstrated that the PiggyBac system significantly boo

Single-cell multiomics gene regulatory landscape reveals impaired spermatogonial stem cells and macrophage-driven inflammaging during testicular aging.

Testicular aging is a key driver of declining male reproductive health, but a comprehensive understanding of its underlying epigenetic drivers is lacking. To address this, we construct a multiomics aging atlas by integrating single-cell RNA sequencing, single-cell assay for transposase-accessible chromatin sequencing (scATAC-seq), and spatial transcriptomics of young and aged mouse testes. Our analysis reveals that altered chromatin accessibility accompanies transcriptional dysregulation and identifies spermatogonial stem cells (SSCs) as the most epigenetically vulnerable population. We furthe

Single cell-resolved cellular, transcriptional, and epigenetic changes in mouse T cell populations linked to age-associated immune decline.

Splenic T cells are pivotal to the immune system, yet their function deteriorates with age. To elucidate the specific aspects of T cell biology affected by aging, we conducted a comprehensive multi-time point single-cell RNA sequencing study, complemented by single-cell Assay for Transposase Accessible Chromatin (ATAC) sequencing and single-cell T cell repertoire (TCR) sequencing on splenic T cells from mice across 10 different age groups. This map of age-related changes in the distribution of T cell lineages and functional states reveals broad changes in T cell function and composition, inclu

Transcriptomic and metabolic profiling reveals the effects of long-term microwave exposure on testicular tissue.

The effect of electromagnetic exposure on health is becoming increasingly important as it affects many aspects of human life and health. However, the effects in environmental electromagnetic fields on the male reproductive system were still controversial, and the impacts of long-term microwave exposure on testicular tissue remain poorly defined. This study exposed rats to 30 mW/cm2 of microwave radiation (2.856 GHz) for six weeks and revealed that long-term microwave exposure damaged the testis structures, sperm motility, and morphology, affected hormone levels, energy metabolism, and induced

Skeletal site-specific variations in myeloid cells: insights from single-cell RNA sequencing of the mandible and femur.

To understand differences that exist between the cell populations in different skeletal sites, we performed an unbiased genetic survey via single-cell RNA sequencing of CD11b+ myeloid cells from mandibular- and femur-derived bone marrow of 2-mo-old C57BL/6 mice. Our results reveal transcriptomic evidence that suggests a uniquely inflammatory genetic profile of the mandibular-derived CD11b+ cells. The monocyte cell population found within the CD11b+ cells analyzed by scRNA-seq expressed Csf1r and Tnfrsf11a suggesting that this population contained osteoclast precursors. Osteoclasts of the crani

Coxiella burnetii (Q Fever) in Small Ruminants on Farms in North West Province, South Africa.

Query fever (Q fever) causes huge economic and agricultural losses through congenital effects such as late abortions, stillbirths, and dead or weak offspring in infected livestock and wildlife. Due to limited data on Q fever in small ruminants (sheep and goats) in South Africa, this cross-sectional study aimed to determine the sero- and molecular prevalence of C. burnetii in small ruminants in farms of the North West province. Testing using ELISA showed a 33.96% seropositivity with no significant risk factors. Molecular detection using PCR showed a 61.11% frequency of detection, with higher de

Comparative analyses of the faecal resistome against β-lactam and quinolone antibiotics in humans and livestock using metagenomic sequencing.

To assess the prevalence and abundance of antibiotic resistance genes in human and livestock gut microbiomes, 87 humans (healthy individuals and patients with Clostridioides difficile infection (CDI)) and 108 livestock (swine, cattle, and chickens) were enrolled. Gut microbiomes and fluoroquinolone-resistant Escherichia coli isolates were sequenced, and mobile genetic elements adjacent to the β-lactamase (bla) and transferable quinolone resistance (qnr) genes were compared using metagenomic contigs. Each group of humans and livestock exhibited distinctive microbiota and resistome compositions

A regulatory hydrogenase gene cluster observed in the thioautotrophic symbiont of Bathymodiolus mussel in the East Pacific Rise.

The mytilid mussel Bathymodiolus thermophilus lives in the deep-sea hydrothermal vent regions due to its relationship with chemosynthetic symbiotic bacteria. It is well established that symbionts reside in the gill bacteriocytes of the mussel and can utilize hydrogen sulfide, methane, and hydrogen from the surrounding environment. However, it is observed that some mussel symbionts either possess or lack genes for hydrogen metabolism within the single-ribotype population and host mussel species level. Here, we found a hydrogenase cluster consisting of additional H2-sensing hydrogenase subunits

Methods for genetic manipulation of Burkholderia gladioli pathovar cocovenenans.

BACKGROUND: Burkholderia gladioli pathovar cocovenenans (BGC) is responsible for sporadic food-poisoning outbreaks with high morbidity and mortality in Asian countries. Little is known about the regulation of virulence factor and toxin production in BGC, and studies in this bacterium have been hampered by lack of genetic tools. FINDINGS: Establishment of a comprehensive antibiotic susceptibility profile showed that BGC strain ATCC33664 is susceptible to a number of antibiotics including aminoglycosides, carbapenems, fluoroquinolones, tetracyclines and trimethoprim. In this study, we establish

Emergence of two types of nondechlorinating variants in the tetrachloroethene-halorespiring Desulfitobacterium sp. strain Y51.

Desulfitobacterium sp. strain Y51 exhibits a strong dechlorinating activity for tetrachloroethene (PCE), converting it to cis-1,2-dichloroethene via trichloroethene by the action of the PceA reductive dehalogenase (encoded by pceA). The gene organization around the pceA gene cluster was determined to be in the following order: orf4, orf3, ISDesp1, pceA-B-C-T-mcpA, and ISDesp2, where the pceA gene cluster is surrounded by two nearly identical copies of the ISDesp insertion sequence. Serial subculture of strain Y51 gave rise to variants that abolished the PCE-dechlorination activity. Southern hy

Mini-Mu-duction as a test for genetic complementation in Escherichia coli.

In mini-Mu-duction, segments of host DNA bracketed between two copies of an internally deleted Mu phage (a mini-Mu) can be packaged within Mu phage particles. Upon infection of a second host strain, the DNA injected by these particles can insert into the chromosomal DNA in a reaction catalyzed by the phage A gene product (transposase), which is independent of homologous recombination. This results in a partially diploid host strain in which the duplicated host DNA is bracketed by two copies of the mini-Mu phage (Faelen et al., Mol. Gen. Genet. 176:191-197, 1979). The frequency of mini-Mu-ducti

Wavelet-based whole genome doubling aware single-cell copy number calling.

Advances in single-cell whole genome sequencing enable profiling of the copy number state of thousands of cells with minimal sequencing bias across the genome. The Direct Library Preparation+ technique is a whole genome amplification-free single-cell whole genome sequencing method that achieves high throughput by fragmenting each cell's genome and ligating sequencing adapters using a modified Tn5 transposase, and sequencing to <0.1× coverage. Despite recent advances in experimental approaches, data analysis of single-cell whole genome sequencing lags behind and the existing methods are not opt

Single-cell epigenomics of colorectal cancer.

Colorectal cancer (CRC) exhibits remarkable phenotypic heterogeneity that cannot be fully explained by genetic alterations alone. Advances in single-nucleus assay for transposase-accessible chromatin sequencing have revealed chromatin accessibility as a central regulatory layer shaping tumor identity, cellular plasticity and therapeutic response. In this Review, we synthesize recent single-cell epigenomic studies to outline an emerging regulatory principle for CRC. From an epigenetic perspective, CRC can be conceptualized as two distinct epigenomic states, intrinsic consensus molecular subtype

Single cell and multi omics dissection of periodontal ligament cells identifies regulatory networks and therapeutic targets in skeletal class II malocclusion.

Skeletal Class II malocclusion is a common dentofacial deformity often associated with dysregulation in the growth and remodeling of periodontal tissues. Understanding the cellular heterogeneity and molecular pathways of periodontal ligament (PDL) cells is crucial for identifying novel therapeutic targets. However, traditional bulk sequencing methods lack the resolution to distinguish cell-type-specific gene expression and epigenetic regulation, limiting insights into the pathogenesis of this condition. To address these limitations, we propose an integrated framework utilizing 5200 high-qualit

Nuclear respiratory factor 1 promotes cell survival in multiple myeloma under proteasome inhibition therapy.

Multiple myeloma (MM) continues to be an incurable malignancy, even with recent therapeutic advancements. Although epigenetic dysregulation at cis-regulatory elements is known to drive disease progression, the complete molecular mechanisms underlying these alterations are poorly understood. Using Assay for Transposase-Accessible Chromatin with high-throughput sequencing analysis combined with the computational footprinting of CD138+ cells from 55 patients with MM, we depicted the dynamic changes in chromatin accessibility during disease progression and identified nuclear respiratory factor 1 (

Genomic Drivers of Pyrethroid Resistance Escalation in the Malaria Vector Anopheles funestus Across Africa.

Aggravation of pyrethroid resistance threatens malaria control; yet, its molecular basis remains elusive. This study used a comprehensive multi-omics framework integrating 7-year gap temporal RNA-Seq, PoolSeq Whole Genome, and functional analyses, to uncover resistance escalation mechanisms in Anopheles funestus Africa-wide. Spatiotemporal analyses (2014-2021) reveal massive overexpression of novel genes (V-ATPase, tubulin alpha-1, transposase), alongside canonical resistance genes (P450s, cuticular proteins, chemosensory). Epigenetic regulators (histone H3/4, glycine N-methyltransferase) were

Molecular features driving cellular complexity of human brain evolution.

Human-specific genomic changes contribute to the unique functionalities of the human brain1-5. The cellular heterogeneity of the human brain6,7 and the complex regulation of gene expression highlight the need to characterize human-specific molecular features at cellular resolution. Here we analysed single-nucleus RNA-sequencing and single-nucleus assay for transposase-accessible chromatin with sequencing datasets for human, chimpanzee and rhesus macaque brain tissue from posterior cingulate cortex. We show a human-specific increase of oligodendrocyte progenitor cells and a decrease of mature o
