Immunoglobulin A nephropathy (IgAN), the most common primary glomerular disease and a leading cause of end-stage kidney disease (ESKD), is associated with cardiovascular and metabolic abnormalities. To explore these genetic overlaps, we integrated large-scale GWAS data from IgAN, 21 pan-vascular diseases (PVDs), 13 metabolic traits, 11 immune cell phenotypes, and established IgAN risk factors. Cross-trait analyses (LDSC, GNOVA, SUPERGNOVA) revealed significant genetic correlations between IgAN and multiple PVDs, including coronary artery disease, heart failure, stroke, aortic aneurysm, and var

Emerging evidence implicates peripheral metabolic disturbances in the pathogenesis of cerebrovascular diseases. However, the specific molecular conduits linking angina pectoris (AP) to ischemic stroke (IS) remain elusive. To address this, we evaluated the causal effect of AP on IS subtypes utilizing Bayesian-weighted Mendelian randomization (BWMR) based on large-scale GWAS meta-data (n = 628 000). Cross-tissue transcriptomic analyses, coupled with the Boruta feature selection algorithm, were employed to screen for candidate mediators, with subsequent validation of genetic causality and therape

Feline infectious peritonitis (FIP), caused by FIPV, is a highly fatal disease. The coordinated shifts in gut microbiota, metabolome, and their interactions following FIPV infection remain poorly understood. In this pilot discovery work, we established an oral FIPV DF-2 challenge model in kittens, which reproduced typical FIP phenotypes confirmed by clinical scores and pathology for exploratory multi-omics profiling. Using V3-V4 16S rRNA sequencing on Illumina PE300 and UHPLC-MS-based untargeted metabolomics, combined with LEfSe, OPLS-DA, and Pearson correlation, we preliminarily characterized

PURPOSE: Genomewide association studies (GWAS) have identified numerous primary open angle glaucoma (POAG) risk loci, yet most reside in non-coding regions with unclear function. Mapping these loci to effector genes can elucidate disease mechanisms, identify functionally conserved variants, improve cross-ancestry risk prediction by reducing population-specific noise, and uncover shared therapeutic targets.
METHODS: Here, we integrate European POAG GWAS with six types of multi-omics molecular Quantitative Trait Locis (xQTLs) using multi-trait colocalization to identify candidate effector varia

Malaria pathogenesis involves complex immunopathological mechanisms that hinder early diagnosis and effective treatment. This study integrates multi-omics data and experimental models to identify host-derived biomarkers and elucidate their functional roles. By combining human transcriptomic datasets, weighted gene co-expression network analysis (WGCNA), and machine learning (LASSO, SVM, RF), we identified C1QB as a key hub gene. In human data, C1QB was significantly upregulated in both training and validation cohorts (AUC 0.983 and 0.970). Single-gene GSEA and immune infiltration analyses link

Streptococcus suis is a major bacterial pathogen of pigs and a significant zoonotic threat to human health. A critical unresolved question is whether the bacterium can rapidly respond to adverse environmental conditions by regulating the expression of mRNA rich in specific codons, thereby facilitating colonization and infection. MnmE, a highly conserved multi-domain GTPase, plays a key role in tRNA U34 modification, which is essential for maintaining translational fidelity across both bacterial and eukaryotic organisms. Compared with wild-type S. suis, a ΔmnmE mutant displayed growth defects,

BACKGROUND: Colorectal cancer (CRC) ranks third in global cancer incidence and second in mortality. Tumor deposit (TD), a specific regional spread form, is a crucial independent risk factor for survival and have biological differences from lymph node metastasis (LNM). However, it is underestimated in current staging systems, which results in biased treatment decisions and prognosis evaluation. Moreover, the biological features and distant metastasis patterns of N1c CRC remain largely unknown.
METHOD: We performed Data-independent Acquisition Mass Spectrometry (DIA-MS) analysis of formalin-fix

BACKGROUND: Lung ischemia-reperfusion injury (LIRI) is a leading cause of early morbidity and mortality following lung transplantation and other cardiopulmonary procedures. It is characterized by acute sterile inflammation driven by regulated cell death (RCD). While various RCD modalities, including apoptosis, necroptosis, pyroptosis, and ferroptosis, have been implicated in lung injury, their relative contributions and distinct activation patterns in LIRI remain poorly defined.
METHODS: We employed an integrated multi-omics approach combining transcriptomics and proteomics with histological

Lung adenocarcinoma (LUAD) is the most common histological subtype of malignant lung tumors, characterized by high incidence and mortality rates. Super-enhancers (SEs) are involved in regulating tumor transcription and promote tumorigenesis and progression. However, their role in LUAD remains underexplored. This study uses bulk, single-cell, and spatial transcriptomics analyses to uncover their tumor-promoting and tumor microenvironment-regulating features in LUAD. By integrating multi-omics data with 10 clustering algorithms, the study successfully identified molecular subtypes of SEs in LUAD

Clear cell renal cell carcinoma (ccRCC) is the most common kidney malignancy. Yet, no rapid, non-invasive biomarkers are available for diagnosis or screening. Urine represents an ideal analyte matrix due to its accessibility, low invasiveness, longitudinal sampling, and the kidney's central role in filtration. Here, we integrated proteomic, lipidomic, and metabolomic analyses of urine from ccRCC patients and controls to identify diagnostic biomarkers. Multi-omics profiling revealed urogenital metabolic dysregulation in ccRCC, including increased lipid metabolism, altered mitochondrial respirat

Breast cancer became the most commonly diagnosed cancer worldwide in 2020. Mitophagy, as a key mechanism for selectively clearing damaged mitochondria, plays an important role in breast cancer-related processes. Berberine has shown its anti-tumor ability in multiple types of tumors, but whether berberine exerts its anti-breast cancer effects through modulating mitophagy-related genes remains to be elucidated. This study integrated the Gene Expression Omnibus (GEO) database and single-cell sequencing, explored the key genes that interfere with breast cancer, evaluated and verified the efficacy

Triple-negative breast cancer (TNBC) is an aggressive subtype characterized by the absence of estrogen, progesterone, and HER2 receptors, limiting effective targeted therapies. Increasing evidence suggests that metabolic reprogramming, a hallmark of TNBC progression, is driven by underlying epigenetic mechanisms such as DNA methylation. The represented study performed an integrative analysis of transcriptomic (RNA-seq) and methylome data to uncover the metabolic-epigenetic interplay in TNBC. Differential gene expression analysis using DESeq2 revealed significant dysregulation of key metabolic

Patients with chronic lymphocytic leukemia (CLL) undergoing ibrutinib treatment often experience incomplete response, yet the molecular level underlying clonal inertia remains to be explored. We investigated the molecular and clinical dynamics of CLL during 16 months of ibrutinib monotherapy by analyzing blood samples from two patients who continued having CLL cells in the peripheral blood during treatment. At diagnosis, the clonal burden within the B cell compartment was found to be 55% (pt1) and 86% (pt2) for the dominant clones. At 16 months following treatment these clones still constitute

Pancreatic adenocarcinoma (PAAD) is characterized by complex molecular alterations in cell adhesion molecules (CAMs) that influence tumor progression and treatment resistance. Identifying clinically relevant CAM signatures could improve patient stratification and therapeutic strategies. In this study, we integrated bulk RNA-seq data from TCGA and ICGC with single-cell RNA-seq data to identify survival-associated CAM genes and define molecular subtypes using consensus clustering. We identified 22 CAM genes associated with prognosis and established three molecular subgroups with distinct clinica

Squamous cell lung carcinoma (SqCC) is the second most common histological subtype of lung cancer. Besides tumor-initiating and promoting DNA, RNA, and epigenetic alterations, aberrant cell metabolism is a hallmark of carcinogenesis. This study aimed to identify SqCC-specific key regulators that could eventually be used as new anticancer targets. Transcriptional and metabolomic data were gathered for a cohort of resected lung cancers. SqCC-specific differentially expressed genes were integrated with metabolic data. Findings were validated in cohorts of tumors, normal specimens, and cell lines.
