Overlapping phenotype of Wolf-Hirschhorn and Beckwith-Wiedemann syndromes in a girl with der(4)t(4;11)(pter;pter).

We report on an 8-month-old girl with a novel unbalanced chromosomal rearrangement, consisting of a terminal deletion of 4p and a paternal duplication of terminal 11p. Each of these is associated with the well-known clinical phenotypes of Wolf-Hirschhorn syndrome (WHS) and Beckwith-Wiedemann syndrome (BWS), respectively. She presented for clinical evaluation of dysmorphic facial features, developmental delay, atrial septal defect (ASD), and left hydronephrosis. High-resolution cytogenetic analysis revealed a normal female karyotype, but subtelomeric fluorescence in situ hybridization (FISH) an

SMARCA4 promotes benign skin malignant transformation into melanoma through Adherens junction signal transduction.

PURPOSE: Melanoma is a malignant skin tumor, and its incidence is rising. To explore the specific differences in benign and malignant melanoma at the genetic level, we performed a series of bioinformatics analyses, including differential gene analysis, co-expression analysis, enrichment analysis, and regulatory prediction. METHODS: The microarray data of benign and malignant melanocytes were downloaded from GEO, and 1917 differential genes were obtained by differential analysis (p < 0.05). Weighted gene co-expression network analysis obtained three functional barrier modules. The essential ge

Dynamic PAH-Related Changes: A Dataset of tRNA-Derived Small RNA Transcriptome Across Multiple Organs.

Pulmonary arterial hypertension (PAH) is a severe cardiopulmonary disease characterized by elevated pulmonary artery pressure and cardiac dysfunction, often leading to heart failure and even death. Despite the complexity of its mechanisms, the molecular basis of PAH remains unclear. tRNA-derived small RNAs (tsRNAs) are noncoding RNAs that play regulatory roles in various diseases. We collected plasma samples from PAH patients and healthy controls for small RNA microarray, and we established a monocrotaline-induced PAH rat model to collect right ventricular and lung tissues for tsRNA sequencing

Prenatally detected six duplications at Xp22.33-p11.22: a case report.

BACKGROUND: The discrepancy between the results of cytogenetics and the results of chromosome microarray analysis (CMA) has often led to confusion over genetic counselling for prenatal diagnosis. CASE PRESENTATION: The prenatal ultrasound results of a congenital heart defect (CHD) foetus displayed an apartial endocardial pad defect and permanently dilated coronary sinus and left superior vena cava at 21 weeks of gestation. Cytogenetic analysis, CMA, fluorescent in situ hybridization (FISH) and multiplex ligation-dependent probe amplification (MLPA) with foetal cord blood samples were used to …

Genome-wide transcriptome analysis identifies novel dysregulated genes implicated in Alzheimer's pathology.

INTRODUCTION: Abnormal gene expression patterns may contribute to the onset and progression of late-onset Alzheimer's disease (LOAD). METHODS: We performed transcriptome-wide meta-analysis (N = 1440) of blood-based microarray gene expression profiles as well as neuroimaging and cerebrospinal fluid (CSF) endophenotype analysis. RESULTS: We identified and replicated five genes (CREB5, CD46, TMBIM6, IRAK3, and RPAIN) as significantly dysregulated in LOAD. The most significantly altered gene, CREB5, was also associated with brain atrophy and increased amyloid beta (Aβ) accumulation, especially i

Key modules and hub genes identified by coexpression network analysis for revealing novel biomarkers for larynx squamous cell carcinoma.

Larynx squamous cell carcinoma (LSCC) is the second most aggressive head and neck squamous cell carcinoma. Numerous genes have been identified to be aberrantly expressed during the development of LSCC. However, currently, researchers focus more on the individual molecule and downstream genes, leaving the coexpression among genes and key upstream disease driver genes unexploited. In this study, we applied weighted gene coexpression analysis (WGCNA) to decipher potential hub genes driving the development of LSCC. After downloading of LSCC microarray profile from gene expression omnibus, differen

Quantitative PCR and HER2 testing in breast cancer: a technical and cost-effectiveness analysis.

We performed a technical and cost-effectiveness analysis of quantitative reverse transcription-polymerase chain reaction (Q-RT-PCR) for the assessment of HER2 in breast cancer. We evaluated 44 frozen and 55 formalin-fixed paraffin-embedded (FFPE) breast carcinoma specimens by Q-RT-PCR, immunohistochemical analysis, and fluorescent in situ hybridization (FISH). Immunohistochemical and FISH analyses were performed on individual slides and on tissue microarray. Costs of techniques were calculated to study 1 case and 10 or 40 cases. Q-RT-PCR provided reliable data in frozen and FFPE specimens, whi

Infectomic analysis of gene expression profiles of human brain microvascular endothelial cells infected with Cryptococcus neoformans.

In order to dissect the pathogenesis of Cryptococcus neoformans meningoencephalitis, a genomic survey of the changes in gene expression of human brain microvascular endothelial cells infected by C. neoformans was carried out in a time-course study. Principal component analysis (PCA) revealed significant fluctuations in the expression levels of different groups of genes during the pathogen-host interaction. Self-organizing map (SOM) analysis revealed that most genes were up- or downregulated 2 folds or more at least at one time point during the pathogen-host engagement. The microarray data were

Molecular characterization of del(8)(p23.1p23.1) in a case of congenital diaphragmatic hernia.

A 36-week-old fetus was referred to the medical center because of his cystic mass and fluid in left thoracic cavity, and was delivered by cesarean section to manage neonatal problems at 37 weeks of gestation. Emergent surgical repair of the left diaphragmatic hernia was performed, but severe hypoxia persisted, and he expired on the following day. Chromosome analysis of cultured amniotic fluid cells indicated 46,XY,del(8)(p23.1p23.1). This is the fourth case of 8p23.1 deletion associated with diaphragmatic hernia. Microarray comparative genomic hybridization analysis using DNA of cultured amnio

Sex dependence and temporal dependence of the left ventricular genomic response to pressure overload.

To characterize responses of the left ventricle (LV) to pressure overload at the genomic level, we performed high-density microarray analysis on individual mouse LVs. Male and female mice underwent transverse aortic constriction. At 1 day and 30 wk, the LV free wall was harvested and RNA isolated from 27 individual ventricles was analyzed on Mu74Av2 GeneChips, which contain approximately 12,483 distinct genes. Interestingly, a greater number of genes was regulated in response to acute overload than in response to chronic overload. Hierarchical cluster analysis revealed the presence of several …

Deciphering the Genetic Basis of Congenital Vertebral Malformations Through a Stepwise Diagnostic Approach.

Congenital vertebral malformations (CVMs), affecting approximately 0.5-1 per 1000 live births, occur either in an isolated form or as part of syndromic disorders. Despite the identification of numerous causative genes for CVMs, the molecular etiology of most cases remains unknown. In this study, we applied a three-tiered diagnostic approach (chromosomal microarray analysis, followed by custom gene panel analysis, and exome/genome sequencing) in a cohort of 34 patients with CVMs. We achieved a 12% diagnostic success rate, identifying a deletion upstream of SOX9 and pathogenic or likely pathogen…

Development of Drug-resistant Cell Lines for Experimental Procedures.

The development of drug-resistant cell lines is essential for understanding the mechanisms of drug resistance and identifying strategies to overcome treatment failure in cancer therapy. Resistance models enable preclinical evaluation of novel compounds, repurposed drugs, and combination therapies. To generate resistant cells, parental cancer cell lines are repeatedly exposed to incrementally increasing concentrations of the target drug over several weeks. Cells that survive and proliferate at each stage are selected, expanded, and exposed to higher drug doses. The development of resistance is

Novel ANKRD17 variants implicate synaptic and mitochondrial disruptions in intellectual disability and autism spectrum disorder.

ANKRD17 has recently been implicated in intellectual disability (ID) and autism spectrum disorder (ASD); however, the underlying molecular mechanisms remain unclear. Using trio whole-exome sequencing (Trio-WES) and chromosomal microarray analysis (CMA), we identified two unrelated cases with novel de novo heterozygous ANKRD17 variants. Case 1 describes a fetus with multiple congenital anomalies, where genetic analysis revealed a microdeletion at 4q13.3 truncating the ANKRD17 gene. Case 2 involves a 12-year-old male presenting with mild ID and progressive social impairments, associated with a N…

Expression and prognostic value of MCM2 in type B thymomas.

BACKGROUND: Thymic epithelial tumors (TETs) are the most common mediastinal malignancies, lacking reliable prognostic biomarkers. This study aimed to identify a potential prognostic marker for TETs. METHODS: mRNA microarray analysis of 30 tumor and peritumoral tissues identified differentially expressed genes (DEGs). Hub genes were selected via protein-protein interaction (PPI) analysis, with MCM2 chosen as the target gene. Survival and enrichment analyses were performed, and a validation cohort assessed MCM2's association with prognosis and clinicopathological features. RESULTS: Seven hundr…
