Multi-Omics for Mothers and Infants (MOMI) Consortium: a global initiative to study adverse pregnancy outcomes.

BACKGROUND: The Multi-Omics for Mothers and Infants (MOMI) Consortium aims to define biological mechanisms associated with preterm birth, small for gestational age, preeclampsia, and stillbirth. Globally, the burden of adverse pregnancy outcomes (APOs) is highest in low- and middle-income countries (LMICs). The MOMI Consortium consists of six different LMIC sites established by The Alliance for Maternal and Newborn Health Improvement in Bangladesh, Pakistan, and Tanzania, the Global Alliance to Prevent Prematurity and Stillbirth in Bangladesh and Zambia, and the Interdisciplinary Group for Adv

Multi-omic and functional analyses identified an endoplasmic reticulum stress-driven TIMD4⁺ IL1β⁺ macrophage subpopulation contributes to osteoarthritis progression.

Osteoarthritis (OA) is a chronic degenerative disease lacking effective non-operative managements so far. Although the joint synovium and infrapatellar fat pad (IPFP) have been demonstrated to contribute to joint formation and homeostasis, their roles in OA progression remain incompletely investigated. Thus, in the current study, the cellular components and spatial distribution in synovium and IPFP were explored via performing an integrated single-cell RNA sequencing (scRNA-seq) and spatial multi-omics sequencing analysis on human synovium and IPFP as well as in vivo interference on OA mice. LC-MS-Based Metabolomics and Proteomics Sample Preparation of Urine: Methods and Multi-Omics Integration.

Urine is an ideal biological fluid due to the highly metabolomic and proteomic information it provides and its easy collection in large amounts. Urinary biomarkers reported for different types of diseases included the urological tract and systemic diseases. Although the most common approach in omics is single-omics studies, combining multi-omics biomarkers such as metabolomics, proteomics, transcriptomics, and genomics can improve diagnostic accuracy and provide deeper insights into disease mechanisms than single biomarkers. The gold standard technique for bioanalysis is liquid chromatography

A microbiome-metabolome signature associated with pediatric severe asthma.

BACKGROUND: Severe asthma is a heterogeneous condition encompassing multiple phenotypes. Understanding lung-specific mechanisms in children with severe asthma may enable the development of more precise therapeutic strategies. We previously reported that immune components in bronchoalveolar lavages (BALs) differentiate children with severe asthma from non-asthmatic disease-controls and, frequent from non-frequent exacerbators, among children with severe asthma. OBJECTIVE: To identify a local signature of severe asthma using complementary multi-omics analyses of BALs. A secondary objective was

Integrated lipidomics and transcriptomics reveal the key role of ceramides in the development of endometriosis.

Endometriosis (EMs) is a chronic gynecological disease with poorly understood pathogenesis. This study integrated lipidomics and transcriptomics to systematically investigate aberrant sphingolipid metabolism in EMs, aiming to identify pathogenic mechanisms and therapeutic targets. Differential metabolites and genes in EMs lesions were identified through multi-omics profiling, followed by gene-metabolite network construction via MetaboAnalyst. EMs mouse models were established by intraperitoneal endometrial transplantation. Mice received ceramide (Cer) or EMs therapeutics for 2 weeks. Lesion si

Integrative multi-omics analyses reveal nuclear noncoding RNA-mediated regulatory landscape in Alzheimer's disease.

Alzheimer's disease (AD) progression involves complex molecular mechanisms underlying neuronal dysfunction. While emerging evidence on long noncoding RNAs (lncRNAs) is accumulating, the relevance of nuclear noncoding RNAs (ncRNAs) to neurodegenerative diseases remains poorly understood. Small Cajal body-specific RNA 13 (scaRNA13) is a nuclear ncRNA implicated in RNA species regulation, which remains insufficiently characterized in neuronal systems and AD pathogenesis. Here, we performed integrative analyses of human postmortem brain transcriptomes and AD mouse models to examine scaRNA13 expres

Multi-omics integration of gut-skin axis in probiotic-treated dermatological conditions.

INTRODUCTION: The gut-skin axis is an integrated biological communication network linking gut microbial metabolites, immune regulation, oxidative stress responses and skin barrier function. Dysregulation of inflammatory and metabolic pathways has been associated with dermatological disorders including psoriasis, eczema and atopic dermatitis. Postbiotic metabolites derived from probiotics are increasingly recognized for their anti-inflammatory, antioxidant and immunomodulatory activities that may contribute to skin homeostasis. Here, we aimed to investigate the multi-omics effects of probiotic

Spatial transcriptomics atlas of inflammatory bowel disease to guide implementation in research consortiums and clinical trials.

Using over 100 intestinal tissue sections from non-diseased controls and patients with ulcerative colitis or Crohn's disease across multiple inflammatory bowel disease consortia, we construct a spatially resolved atlas containing over three million cells and systematically evaluate two imaging-based spatial transcriptomics platforms. Here we show that CosMx tends to achieve higher detection efficiency than Xenium across commercially available panels in both ulcerative colitis and Crohn's disease, whereas Xenium shows reduced performance associated with tissue type, block quality, and panel siz

Systems-Level Analysis of HPAI H5N1 Infection in Ducks: Integrating Transcriptomic, Proteomic, and Phosphoproteomic Data.

Ducks, once considered mere reservoirs, now serve as both victims and amplifiers of persistent highly pathogenic avian influenza (HPAI) virus cycles in wild populations. The molecular pathogenesis of HPAI is shaped by complex, dysregulated molecular networks, necessitating a systems biology approach that integrates computational modeling of host-pathogen interactions. Despite recent advances, a comprehensive understanding of the signaling pathways, molecular mechanisms, and hub genes driving HPAI H5N1 pathogenesis in avian hosts remains incomplete. This study addresses this gap by employing an

Integrative metabolomics and genomics analysis reveals chronic gastritis associated metabolites.

Metabolomics plays a crucial role in understanding disease mechanisms by identifying biomarkers that reflect biochemical alterations. In chronic gastritis (CG), these metabolic shifts may serve as key contributors, and their investigation could offer profound insights into the underlying mechanisms of the disease's pathogenesis. We conducted a study with genomic and metabolomic profiling of Han Chinese participants from the Zhejiang Metabolic Syndrome Cohort in Zhoushan, Zhejiang, China. Using liquid chromatography-mass spectrometry, we measured 1912 serum metabolites. Logistic regression anal

Adipose tissue macrophages in metabolic inflammation and disease: Insights from single-cell and multi-omics studies.

Adipose tissue macrophages (ATMs) have emerged as central regulators at the interface of immunity and metabolism. Accumulating evidence indicates that ATMs play multifaceted roles in the initiation and progression of obesity-associated metabolic disorders, including type 2 diabetes and non-alcoholic fatty liver disease. This review synthesizes current knowledge on ATM functional diversity, with a particular focus on microenvironment-driven polarization, metabolic reprogramming, intercellular communication, and cross-organ immune regulation. We highlight how lipid overload, inflammatory mediato

Nurr1 deficiency orchestrates a coupled liver-gut pathological axis revealed by multi-omics and deep-learning histopathology.

The nuclear receptor Nurr1 (NR4A2) is a transcriptional regulator of inflammatory homeostasis, but its systemic effects on orchestrating inter-organ communications are largely unknown. Here we show that Nurr1 haplo-insufficiency results in a lethal coupled disorder across the liver-gut axis. Using a CRISPR-Cas9 generated murine model, we find that metabolically-activated heterozygous deficiency of Nurr1 results in profound hepatocellular necrosis and marked hepatic activation of inflammatory and pro-fibrotic genes coupled with dysregulation of the intestinal barrier, and severe small-intestina

Hepatic toxicological and multi-omics alterations associated with short- and long-term nonylphenol exposure in mice.

Nonylphenol (NP) is an alkylphenol environmental contaminant with endocrine-disrupting activity and potential hepatotoxicity. However, the molecular responses associated with different NP exposure durations remain insufficiently characterized. In this study, male Kunming mice were exposed to NP through drinking water at 500 μg/L for 10 days (NP-S) or 90 days (NP-L) (n = 8/group), and hepatic toxicological alterations were evaluated using biochemical, histopathological, transcriptomic, metabolomic, and integrative analyses. Network toxicology analysis was first applied as a hypothesis-generatin

Polystyrene microplastics induce auditory neurotoxicity in mammals: Integrated multi-omics profiling reveals oxidative damage and synaptic molecular dysregulation.

Microplastics (MPs) are ubiquitous environmental pollutants, yet their neurotoxic effects on the auditory system remain poorly understood. This study develops an integrated multi-level analytical framework combining auditory neurophysiology, behavioral assessment, tissue biochemistry, transcriptomics, and proteomics to investigate polystyrene (PS)-MPs-induced auditory neurotoxicity in rats. PS-MPs infiltrate the auditory system and significantly impair auditory processing, with central dysfunction emerging earlier and more prominently than peripheral alterations. Multi-omics analyses reveal co

Integrated multi-omics strategy for screening novel protective antigens against Brucella melitensis and analysis of their immunogenicity.

BACKGROUND: Brucellosis is one of the most severe Class B infectious diseases prevalent in the agricultural and pastoral areas of northern China. Current attenuated live vaccines (e.g., M5, S19) have defects such as residual virulence, causing abortion in pregnant animals, and the inability to differentiate between natural infection and vaccination (DIVA). METHODS: Relying on the ABSL-3 laboratory of the Inner Mongolia Center for Disease Control and Prevention, this study established a chronic infection model in C57BL/6J mice using the virulent strain Brucella melitensis M16. A dependency map enhanced with next-generation 3D cancer models.

Despite advances in precision oncology, effective personalized treatments are still lacking for most patients with cancer1. The Cancer Dependency Map (DepMap) accelerates this field by systematically identifying cancer vulnerabilities in diverse preclinical models. Data from over 1,300 cell lines have led to the discovery of new therapeutic strategies across multiple tumour types2. However, mapping cancer vulnerabilities using traditional cell lines has limitations, including insufficient cancer subtype representation and the impact of culture conditions on perturbation responses. Here we perf
