The liver, intestinal epithelium, and nervous system harbor specialized cell populations whose biology has been fundamentally redefined by contemporary histological and molecular methodologies. This review synthesizes recent advances across four such populations: Kupffer cells (KCs), hepatic stellate cells (HSCs; Ito cells), enteroendocrine cells (EECs), and telocytes (TCs). KCs are now understood as ontogenetically heterogeneous, yolk sac-derived populations maintained by local self-renewal and shaped by durable epigenomic reprogramming. Their molecular identity, anchored to species-specific

PURPOSE: Resistance to adjuvant chemotherapy following enucleation continues to drive recurrence and metastasis in high-risk advanced retinoblastoma (RB), posing a major clinical challenge. To identify candidate genes, a previous transcriptomic analysis revealed markedly reduced expression of Rho GTPase-activating protein 9 (ARHGAP9) in the etoposide-resistant Y79/EDR cell line. This study aims to further investigate the effect of ARHGAP9 on chemoresistance in high-risk advanced RB.
METHODS: Whole-exome sequencing and reduced-representation bisulfite sequencing profiles of eight peripheral bl

In Ausimmune, an Australian multicenter incident case-control study, Epstein-Barr virus (EBV)-related measures, including anti-EBNA antibodies and infectious mononucleosis, show multiple sclerosis (MS) associations mediated by DNA methylation (DNAm). Human herpesvirus-6 (HHV-6) DNA has also been linked to increased MS onset risk, though its mechanisms remain unknown. Therefore, we examined an expanded set of human herpesvirus indices including HHV-6 indices. We first tested associations with MS-associated DNAm modules, then assessed whether HHV-6 DNA contributes to MS onset through DNAm pathwa

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) continues to be one of the most lethal human malignancies, with the vast majority of patients ineligible for immunotherapy. Tumour-associated macrophages (TAMs) are key regulators of the PDAC tumour microenvironment (TME), yet their transcriptional and epigenomic heterogeneity in the context of chemotherapy response is poorly understood. Therefore, we performed an exploratory single nucleus multiomics analysis of PDAC tumors stratified by histopathologic response to neoadjuvant chemotherapy.
METHODS: Surgical resection specimens from PDAC pa

INTRODUCTION: Acute Myeloid Leukemia (AML) cells communicate with surrounding normal cells, including hematopoietic stem progenitor cells (HSPCs), in the bone marrow, and modify their fate supporting tumor growth. This communication can be mediated by Extracellular Vesicles (EVs), small vectors carrying a range of tumor molecular information. One of the hallmarks of AML is the aberrant DNA methylation. It is not known if and how AML cells can modify the epigenomic profile of healthy HSPCs. Here, we investigated the DNA methylation profile of HSPCs after exposure to AML derived-EVs.

BACKGROUND: Copper-induced oxidative damage and mitochondrial dysfunction may exacerbate Parkinson's disease (PD) pathology. DNA methylation (DNAm) can serve as a biological mediator of environmental exposures.
OBJECTIVE: To investigate the impact of chronic, long-term copper exposure on genome-wide DNA methylation patterns in the blood of PD cases and community controls.
METHODS: We analyzed 806 blood samples (569 PD cases and 237 controls) from a population-based case-control study. Epigenome-wide association analysis (EWAS) was conducted to identify differentially methylated probes (DMPs)

BACKGROUND: Consumed ethanol is primarily metabolized by the liver, with resulting products of ethanol metabolism, acetaldehyde and salsolinol that influence brain activity and alcohol drinking behavior. Alcohol consumption in humans is highly heritable with numerous associated genetic variants. Functional variants in the ADH and ALDH genes influence liver alcohol metabolism but only account for a small percentage of variance in consumption. We hypothesized that variation in hepatic molecular networks during the induction phase, where animals consume identical amounts of alcohol, predicted var

An unmet clinical need in chronic lymphocytic leukemia (CLL) is emerging due to the rapidly expanding group of patients with double refractory (Bruton's tyrosine kinase- and B-cell lymphoma 2-inhibitor) disease. So far, autologous T-cell-based therapies, including chimeric antigen receptor (CAR) T cells, have limited success in CLL, which has been attributed to an acquired CLL-mediated T-cell dysfunction and subset skewing toward effector cells at the expense of memory formation. T-cell responses rely on dynamic metabolic processes, particularly mitochondrial fitness. Although mitochondrial di

The mechanisms underlying therapeutic resistance to c-Met/receptor tyrosine kinase (RTK) inhibitors in renal cancer remain unexplored. In renal cell carcinoma (RCC) cells, both AXL and c-Met are highly upregulated. Notably, we found that prolonged treatment with the c-Met/RTK inhibitor, cabozantinib (Cabo), a standard treatment for advanced-stage RCC, markedly increased total c-Met levels and promoted renal cancer cell proliferation. This effect was confirmed not only in vitro but also in murine models and renal tumor tissues from Cabo-treated patients. At lower concentrations (1 nM and 10 nM)

IL-1β-expressing macrophages have been described in rheumatoid arthritis (RA), immune checkpoint inhibitor-induced inflammatory arthritis (ICI-arthritis), and pancreatic cancer and proposed to be pathogenic. IL-1β+ macrophages express genes cooperatively induced by PGE2 and TNF signaling, but mechanisms that induce these cells are not known. We used an integrated transcriptomic and epigenomic analysis in primary human monocytes to study PGE2-TNF crosstalk, and how it is regulated by IFN-γ, as occurs in RA synovial macrophages. We identified a TNF + PGE2 (TP) induced gene expression signature t

AIMS/HYPOTHESIS: Despite playing critical roles in the pathophysiology of type 2 diabetes and other metabolic disorders, the molecular mechanisms underlying circulating adipokine levels remain poorly understood. By identifying genomic regions involved in the regulation of adipokine levels and adipokine-mediated disease risk, we can improve our understanding of type 2 diabetes pathogenesis and inter-individual differences in metabolic risk.
METHODS: We conducted an epigenome-wide meta-analysis of associations between serum adiponectin (n=2791) and leptin (n=3661) and leukocyte DNA methylation

INTRODUCTION: Although mesotheliomas are the most common malignancies identified in BAP1 cancer syndrome (BCS), the prevalence and natural history of the neoplasms have not been elucidated. Protocol NCT04431024 was initiated to prospectively evaluate whether high-resolution computed tomography (CT) imaging and minimally invasive surgical evaluation could facilitate detection and surveillance of mesotheliomas in subjects with germline BAP1 mutations.
METHODS: Subjects above or equal to 33 years of age with or without prior malignancies underwent CT imaging followed by bilateral thoracoscopies

BACKGROUND: Our previous genome‑wide association studies (GWAS) have suggested rs912304 in 14q12 as a suggestive risk variant for type 1 diabetes (T1D). However, the association between this risk region and T1D subgroups and related clinical risk features, the underlying causal functional variant(s), putative candidate gene(s), and related mechanisms are yet to be elucidated.
METHODS: We assessed the association between variant rs912304 and T1D, as well as islet autoimmunity and islet function, stratified by the diagnosed age of 12. We used epigenome bioinformatics analyses, dual luciferase r

Despite a high response rate in chimeric antigen receptor (CAR) T cell therapy for acute lymphocytic leukaemia (ALL)1-3, approximately 50% of patients relapse within the first year4-6, representing an urgent question to address in the next stage of cellular immunotherapy. Here, to investigate the molecular determinants of ultralong CAR T cell persistence, we obtained a single-cell multi-omics atlas from 695,819 pre-infusion CAR T cells at the basal level or after CAR-specific stimulation from 82 paediatric patients with ALL enrolled in the first two CAR T ALL clinical trials and 6 healthy dono

The placenta plays a crucial role in protecting the fetus from environmental harm and supports the development of its brain. In fact, compromised placental function could predispose an individual to neurodevelopmental disorders. Placental epigenetic modifications, including DNA methylation, could be considered a proxy of placental function and thus plausible mediators of the association between intrauterine environmental exposures and genetics, and childhood and adult mental health. Although neurodevelopmental disorders such as autism spectrum disorder have been investigated in relation to pla

BACKGROUND/OBJECTIVES: Prenatal exposure to ambient air pollution is associated with adverse cardiometabolic outcomes in childhood. We previously observed that prenatal black carbon (BC) was inversely associated with adiponectin, a hormone secreted by adipocytes, in early childhood. Changes to DNA methylation have been proposed as a potential mediator linking in utero exposures to lasting health impacts.
METHODS: Among 532 mother-child pairs enrolled in the Colorado-based Healthy Start study, we performed an epigenome-wide association study of the relationship between prenatal exposure to a c

Spinocerebellar ataxia subtype 37 (SCA37) is a rare disease originally identified in ataxia patients from the Iberian Peninsula with a pure cerebellar syndrome. SCA37 patients carry a pathogenic intronic (ATTTC)n repeat insertion flanked by two polymorphic (ATTTT)n repeats in the Disabled-1 (DAB1) gene leading to cerebellar dysregulation. Herein, we determine the precise configuration of the pathogenic 5'(ATTTT)n-(ATTTC)n-3'(ATTTT)n SCA37 alleles by CRISPR-Cas9 and long-read nanopore sequencing, reveal their epigenomic signatures in SCA37 lymphocytes, fibroblasts, and cerebellar samples, and e

Clustered regularly interspaced short palindromic repeat (CRISPR)-based genome editing (GED) technologies have unlocked exciting possibilities for understanding genes and improving medical treatments. On the other hand, Artificial intelligence (AI) helps genome editing achieve more precision, efficiency, and affordability in tackling various diseases, like Sickle cell anemia or Thalassemia. AI models have been in use for designing guide RNAs (gRNAs) for CRISPR-Cas systems. Tools like DeepCRISPR, CRISTA, and DeepHF have the capability to predict optimal guide RNAs (gRNAs) for a specified target

UNLABELLED: Pancreatic ductal adenocarcinoma (PDAC) is believed to arise from the accumulation of a series of somatic mutations and is also frequently associated with pancreatic intraepithelial neoplasia (PanIN) lesions. However, there is still debate as to whether the cell type-of-origin of PanINs and PDACs in humans is acinar or ductal. As cell type identity is maintained epigenetically, DNA methylation changes during pancreatic neoplasia can provide a compelling perspective to examine this question. Here, we performed laser-capture microdissection on surgically resected specimens from 18 pa
