Bipartite substrate discrimination by human nucleotide excision repair.

Mammalian nucleotide excision repair (NER) eliminates carcinogen-DNA adducts by double endonucleolytic cleavage and subsequent release of 24-32 nucleotide-long single-stranded fragments. Here we manipulated the deoxyribose-phosphate backbone of DNA to analyze the mechanism by which damaged strands are discriminated as substrates for dual incision. We found that human NER is completely inactive on DNA duplexes containing single C4'-modified backbone residues. However, the same C4' backbone variants, which by themselves do not perturb complementary hydrogen bonds, induced strong NER reactions wh

Evidence for the mutagenic potential of the vinyl chloride induced adduct, N2, 3-etheno-deoxyguanosine, using a site-directed kinetic assay.

N2,3-Ethenoguanine (epsilon G) is a product of vinyl chloride reaction with DNA in vivo and of its ultimate metabolite, chloroacetaldehyde, in vitro. The synthesis of the very labile 5'-triphosphate of N2,3-etheno-deoxyguanosine (epsilon dGuo) has made it possible to study the base pairing properties of this derivative placed opposite a defined normal base in a 25-base oligonucleotide template. The kinetic parameters, Km and Vmax were determined from elongation of a [32P]5'-end labeled primer annealed one base prior to the designated template base, epsilon G.T pairs, which would be mutagenic,

The U1 spliceosomal RNA is recurrently mutated in multiple cancers.

Cancers are caused by genomic alterations known as drivers. Hundreds of drivers in coding genes are known but, to date, only a handful of noncoding drivers have been discovered-despite intensive searching1,2. Attention has recently shifted to the role of altered RNA splicing in cancer; driver mutations that lead to transcriptome-wide aberrant splicing have been identified in multiple types of cancer, although these mutations have only been found in protein-coding splicing factors such as splicing factor 3b subunit 1 (SF3B1)3-6. By contrast, cancer-related alterations in the noncoding component

The interaction of nemorubicin metabolite PNU-159682 with DNA fragments d(CGTACG)(2), d(CGATCG)(2) and d(CGCGCG)(2) shows a strong but reversible binding to G:C base pairs.

The antitumor anthracycline nemorubicin is converted by human liver microsomes to a major metabolite, PNU-159682 (PNU), which was found to be much more potent than its parent drug toward cultured tumor cells and in vivo tumor models. The mechanism of action of nemorubicin appears different from other anthracyclines and until now is the object of studies. In fact PNU is deemed to play a dominant, but still unclear, role in the in vivo antitumor activity of nemorubicin. The interaction of PNU with the oligonucleotides d(CGTACG)(2), d(CGATCG)(2) and d(CGCGCG)(2) was studied with a combined use of

Integrated 16S rRNA gene sequencing and LC-MS/MS-based metabolomics to explore potential mechanisms of Coptidis Rhizoma-Aucklandiae Radix herb pair against antibiotic-associated diarrhea.

Antibiotic-associated diarrhea (AAD) incidence has been continuously increasing in recent years; however, effective treatments remain limited. Coptidis Rhizoma-Aucklandiae Radix (CR-AR) is a classic herbal combination widely used clinically for managing gastrointestinal diseases. Studies have demonstrated that it exerts significant therapeutic effects against AAD, although its underlying mechanisms of action remain unclear. This study integrated metabolomics based on UPLC-Q-Exactive-Orbitrap-HRMS and 16S rRNA gene sequencing to investigate the potential mechanism of CR-AR against AAD. The resu

Creating Knockouts of Conserved Oligomeric Golgi Complex Subunits Using CRISPR-Mediated Gene Editing Paired with a Selection Strategy Based on Glycosylation Defects Associated with Impaired COG Complex Function.

The conserved oligomeric Golgi (COG) complex is a key evolutionally conserved multisubunit protein machinery that regulates tethering and fusion of intra-Golgi transport vesicles. The Golgi apparatus specifically promotes sorting and complex glycosylation of glycoconjugates. Without proper glycosylation and processing, proteins and lipids will be mislocalized and/or have impaired function. The Golgi glycosylation machinery is kept in homeostasis by a careful balance of anterograde and retrograde trafficking to ensure proper localization of the glycosylation enzymes and their substrates. DFT investigation of the mismatched base pairs (T-Hg-T)3, (U-Hg-U)3, d(T-Hg-T)2, and d(U-Hg-U)2.

Mismatched T:T and U:U base pairs in DNA and RNA duplexes represent the preferred target for mercury(II) cations. In this work, the structural, energetic, and electronic properties of the metallo base pairs T-Hg-T and U-Hg-U were investigated using density functional theory. In order to evaluate the geometric and energetic effects on the stacking interaction, the systems (T-Hg-T)3 and (U-Hg-U)3 systems as well as the dinucleotide systems d(T-Hg-T)2 and d(U-Hg-U)2 were examined. Results show that the exchange-correlation functionals B3LYP-D3 and M06-L yield reasonable information on these syste

An 11 base pair duplication in exon 6 of the SMN gene produces a type I spinal muscular atrophy (SMA) phenotype: further evidence for SMN as the primary SMA-determining gene.

The gene for autosomal recessive spinal muscular atrophy (SMA) has been mapped to 5q12 in a region that contains repeated markers and genes. Three cDNAs that detect deletions in SMA patients have been reported. One of these, the survival motor neuron (SMN) cDNA, is encoded by two genes (SMNT and SMNC) which are distinguished by base changes in exons 7 and 8. Exon 7 of the SMNT gene is not detectable in approximately 95% of SMA cases, due either to deletion or sequence conversion. There is limited information on the mutations in SMA patients that have detectable SMNT, these are critical for con

Complex RNA Secondary Structures Mediate Mutually Exclusive Splicing of Coleoptera Dscam1.

Mutually exclusive splicing is an important mechanism for expanding protein diversity. An extreme example is the Down syndrome cell adhesion molecular (Dscam1) gene of insects, containing four clusters of variable exons (exons 4, 6, 9, and 17), which potentially generates tens of thousands of protein isoforms through mutually exclusive splicing, of which regulatory mechanisms are still elusive. Here, we systematically analyzed the variable exon 4, 6, and 9 clusters of Dscam1 in Coleoptera species. Through comparative genomics and RNA secondary structure prediction, we found apparent evidence t

Hfq Globally Binds and Destabilizes sRNAs and mRNAs in Yersinia pestis.

Hfq is a ubiquitous Sm-like RNA-binding protein in bacteria involved in physiological fitness and pathogenesis, while its in vivo binding nature remains elusive. Here we reported genome-wide Hfq-bound RNAs in Yersinia pestis, a causative agent of plague, by using cross-linking immunoprecipitation coupled with deep sequencing (CLIP-seq) approach. We show that the Hfq binding density is enriched in more than 80% mRNAs of Y. pestis and that Hfq also globally binds noncoding small RNAs (sRNAs) encoded by the intergenic, antisense, and 3' regions of mRNAs. An Hfq U-rich stretch is highly enriched i

A passive protein environment offsets RNA folding energetics in cells.

RNA structure can be predicted from sequence in dilute solution, but these predictions often fail in cells. Many cellular RNAs keep their in vitro folds, whereas others are substantially less structured. We combined single-molecule FRET with Xenopus oocyte extract to measure RNA folding and duplex formation under cell-like conditions. Extract proteins passively suppressed base pairing: they slowed apparent strand association while leaving duplex dissociation largely unchanged, without sequence specificity or ATP consumption. A competitive binding model captured this activity as an effective fo

Segment-specific promoter activity for RNA synthesis in the genome of Oz virus, genus Thogotovirus.

Oz virus (OZV), a tick-borne, six-segmented negative-strand RNA virus in the genus Thogotovirus, caused a fatal human infection in Japan in 2023. To study viral RNA synthesis, we developed an OZV minigenome assay using mammalian cells. This revealed variations in promoter activities among the six genome segments. The "distal duplex," a double-stranded RNA structure beginning at the 11th nucleotide on the 5' end and the 10th on the 3' end, was found in all segments. A factor affecting promoter activity was the base pairing between the 12th nucleotide at the 5' end and the 11th at the 3' end, fo

A novel NH2-UiO-66/TAPA-DHNDA-COF heterojunction photocathode paired with NiCo2S4@ZnIn2S4 photoanode for self-powered photoelectrochemical detection of Aβ42 and Aβ40 based on redox cycling signal amplification.

Alzheimer's disease (AD) is a progressive neurodegenerative disorder, and early detection of amyloid-beta peptides Aβ42 and Aβ40 is critical for timely intervention. Herein, a novel self-powered photoelectrochemical (SP-PEC) platform was developed for the detection of Aβ42 and Aβ40, using NH2-UiO-66/TAPA-DHNDA-COF (NU66/T-D-COF) as the photocathode and NiCo2S4@ZnIn2S4 (NCS@ZIS) as the photoanode. The NU66/T-D-COF heterojunction was synthesized via Schiff-base reaction to deliver strong cathodic photocurrent and efficient charge separation. Next-generation sequencing-based IG clonality analysis to discriminate reactive infiltrates from minimal lymphoma involvement in paired lymphoma and bone marrow biopsies; a EuroClonality-NGS Working Group study.

AIMS: Bone marrow (BM) biopsy is an important procedure in B-cell lymphoma staging. In most biopsies, the presence or absence of a lymphoma infiltrate can reliably be determined by standard histology. However, in a subset of cases with limited infiltration, this assessment remains inconclusive, requiring an alternative approach. Next-generation sequencing (NGS)-based detection of immunoglobulin (IG) gene rearrangements has the potential for resolving these difficult cases because of its high sensitivity. In this study, we tested the NGS-based IG clonality protocol developed by the EuroClonalit

Pemetrexed-Based Chemotherapy Is Inferior to Pemetrexed-Free Regimens in Thyroid Transcription Factor 1 (TTF-1)-Negative, EGFR/ALK-Negative Lung Adenocarcinoma: A Propensity Score Matched Pairs Analysis.

INTRODUCTION: Thyroid transcription factor 1 (TTF-1) is a prognostic biomarker in lung adenocarcinoma; however, TTF-1-positive patients also display more favorable factors like actionable target mutations. In contrast, TTF-1-negative cancer is a poorly described entity. We performed a retrospective study to characterize a TTF-1-negative phenotype and to evaluate outcome depending on the chemotherapy regimen applied in the EGFR/ALK-negative population. PATIENTS AND METHODS: Phenotypic traits were analyzed in 741 patients with evaluable TTF-1 expression status, among them 529 patients with plat

Identification and Analysis of Compound Profiles of Sinisan Based on 'Individual Herb, Herb-Pair, Herbal Formula' before and after Processing Using UHPLC-Q-TOF/MS Coupled with Multiple Statistical Strategy.

Sinisan has been widely used to treat depression. However, its pharmacologically-effective constituents are largely unknown, and the pharmacological effects and clinical efficacies of Sinisan-containing processed medicinal herbs may change. To address these important issues, we developed an ultra-high performance liquid chromatography coupled with electrospray ionization tandem quadrupole-time-of-flight mass spectrometry (UHPLC-Q-TOF/MS) method coupled with multiple statistical strategies to analyze the compound profiles of Sinisan, including individual herb, herb-pair, and complicated Chinese

Deletion of 19 base pairs in intron 13 of the gene for the pro alpha 2(I) chain of type-I procollagen (COL1A2) causes exon skipping in a proband with type-I osteogenesis imperfecta.

Skin fibroblasts from a proband with mild osteogenesis imperfecta (type I) synthesized normal pro alpha 2(I) chains and shortened pro alpha 2(I) chains of type-I procollagen. The type-I collagen that contained the shortened alpha 2(I) chains was thermally unstable in that it was cleaved at 30 degrees C by a mixture of trypsin and chymotrypsin. The mutation generating the shortened pro alpha 2(I) chains was shown to be a deletion of 19 base pairs from +4 to +22 of intron 13 of the COL1A2 gene by sequencing of genomic DNA and allele-specific oligonucleotide hybridization. The same mutation was f

Why base tautomerization does not cause errors in mRNA decoding on the ribosome.

The structure of the genetic code implies strict Watson-Crick base pairing in the first two codon positions, while the third position is known to be degenerate, thus allowing wobble base pairing. Recent crystal structures of near-cognate tRNAs accommodated into the ribosomal A-site, however, show canonical geometry even with first and second position mismatches. This immediately raises the question of whether these structures correspond to tautomerization of the base pairs. Further, if unusual tautomers are indeed trapped why do they not cause errors in decoding? Here, we use molecular dynamic

Large flanking sequence effects in single nucleotide mismatch detection using fluorescent nucleoside C(f).

The first systematic study of flanking sequence effects on mismatch detection by a fluorescent nucleotide is described, using fluoroside C(f). Although a high degree of variance was observed in fluorescence intensity of mismatched duplexes between different flanking sequences, C(f) was able to distinguish a mismatch from the fully base-paired duplex in 13 out of 16 sequences, and even identify each mismatch in 10 of those flanking sequences. For the flanking sequences where fluoroside C(f) did not unambiguously determine its base-pairing partner, the experimental conditions were varied in an a
