intmap: fast and flexible mapping of mobile DNA integration for basic and translational research.

SUMMARY: Integration of exogenous DNA into host cell chromatin is a hallmark of many virus and transposon lifecycles and the foundational basis for many modern cellular and genetic therapies. Defining integration sites (ISs) in a population of cells can accordingly inform fundamental aspects of mobile DNA biology and therapeutic treatment outcomes. Here, we describe intmap, a software that generalizes IS analysis to diverse data-types and experimental systems. intmap functions independently of strict library design assumptions and is highly tunable with respect to analysis parameters. Using bo

Revitalizing personality disorder research.

Not long ago, personality disorder (PD) research stood at the forefront of a paradigm shift toward dimensional models of psychopathology. But a decade after PD research promised to reshape diagnosis and treatment, the field finds itself stalled-methodologically stagnant and conceptually insular. This special issue aims to redirect that course. It features nine contributions organized around five themes: context, theory building, personality functioning, assessment and diagnosis, and treatment. Each article illustrates what becomes possible when PD research embraces contemporary tools-from comp

Brain Organoid Research in a Post-Dobbs World.

The creation and study of brain organoids may hold significant promise for understanding brain functions, disorders, and diseases. This research may also raise novel considerations and ethical concerns, but it has significant public and professional support when thoughtfully undertaken. Current legislative and judicial restrictions on abortion and pronouncements about fetal personhood could, however, have a surprisingly broad and unintended reach, even conceivably restricting the development and use of brain organoids and other biomedical and bioengineered research tools. Brain organoid resear

A Global Bibliometric Study of Spinal Arachnoiditis: Research Trends and Future Directions.

BACKGROUND: Spinal arachnoiditis (SA) involves chronic inflammation of the spinal arachnoid membrane, often due to surgery, trauma, infections, or autoimmune issues. It leads to ongoing pain and sensory disturbances in the back and lower limbs, along with possible bladder and bowel issues. Treatments focus on symptom relief and improving life quality. Despite growing research interest, a comprehensive analysis of SA's research trends is missing. This study uses bibliometric analysis to explore SA research trends, offering guidance for future research directions. METHODS: The study analyzed SA

Identifying Research Hotspots and Trends in Psoriasis Literature: Autotuned Topic Modeling with Agent.

The rapid expansion of psoriasis research presents challenges in efficient analysis and trend identification, necessitating advanced approaches. We propose AgenTopic, an interactive topic modeling framework that integrates Bidirectional Encoder Representations from Transformers embeddings, dimensionality reduction, clustering, and a language model feedback loop to analyze the psoriasis research literature from 2000 to 2023. Applied to PubMed articles, AgenTopic extracted 158 psoriasis-related topics across 8 categories, outperforming traditional methods in handling complex medical literature.

The International Scientific Forum on Alcohol Research (ISFAR) critiques of alcohol research: Promoting health benefits and downplaying harms.

BACKGROUND AND AIMS: The International Scientific Forum on Alcohol Research (ISFAR), many of whose members are linked to the alcohol industry, has published over 280 critiques on alcohol and health research. This study investigated whether ISFAR critiques favour studies reporting alcohol's health benefits while being more critical of those identifying harms. We also examined whether industry-funded studies are more likely to report benefits, and whether ISFAR's critiques reflect the methodological rigor of the studies they assess. METHODS: We analysed 268 ISFAR critiques published between Apr

Using Group Concept Mapping to Define Priorities for Lymphedema Care and Research.

BACKGROUND: Cancer-related lymphedema is a common, lifelong, and disabling condition resulting from oncologic treatments. Although multidisciplinary collaboration enhances patient outcomes, a framework for research and therapeutic priorities for prevention and treatment is lacking. This study utilizes group concept mapping (GCM), a participatory research methodology, to highlight clinical and scholarly priorities. METHODS: Providers and researchers involved in lymphedema care at The Ohio State University, a Lymphatic Education & Research Network (LE&RN) Center of Excellence, participated in a

A global perspective on research advances and future challenges in Friedreich ataxia.

Friedreich ataxia (FRDA) is a rare multisystem, life-limiting disease and is the most common early-onset inherited ataxia in populations of European, Arab and Indian descent. In recent years, substantial progress has been made in dissecting the pathogenesis and natural history of FRDA, and several clinical trials have been initiated. A particularly notable recent achievement was the approval of the nuclear factor erythroid 2-related factor 2 activator omaveloxolone as the first disease-specific therapy for FRDA. In light of these developments, we review milestones in FRDA translational and cli

Defining a 'cells to society' research framework for appendiceal tumours.

Tumours of the appendix - a vestigial digestive organ attached to the colon - are rare. Although we estimate that around 3,000 new appendiceal cancer cases are diagnosed annually in the USA, the challenges of accurately diagnosing and identifying this tumour type suggest that this number may underestimate true population incidence. In the current absence of disease-specific screening and diagnostic imaging modalities, or well-established risk factors, the incidental discovery of appendix tumours is often prompted by acute presentations mimicking appendicitis or when the tumour has already spre

Global nLPHL One Working Group (GLOW) Research Roadmap for Nodular Lymphocyte-Predominant Hodgkin Lymphoma.

Nodular lymphocyte-predominant Hodgkin lymphoma (NLPHL) is a rare, indolent lymphoma lacking an evidence-based standard of care. NLPHL research has been challenging due to its classification, unique features, and rarity. The Global nLPHL One Working Group (GLOW) launched in 2020 to accelerate NLPHL research internationally across all ages and stages and to establish a global standard of care. GLOW identified six core aims and 19 activities in its strategic roadmap to overcome historical research challenges, establish a research pipeline to inform a global standard of care, and disseminate find

[Expert consensus on clinical research methods for musculoskeletal diseases].

Musculoskeletal diseases are conditions that affect bones, joints, tendons, ligaments and muscles. As the main causes of disability among the elderly, these diseases can lead to pain and loss of mobility, which brings a heavy burden to patients and society. The clinical research of musculoskeletal diseases is crucial for clarifying the risk factors, as well as standardizing and innovating diagnosis and treatment methods of such diseases. To further promote the standardization of clinical research in musculoskeletal diseases and meet the needs of current clinical research practice, the committe

Follicular lymphoma research: an open dialogue for a collaborative roadmap.

Follicular lymphoma (FL) is the second most common type of lymphoma (20% of all non-Hodgkin lymphomas), derived from germinal centre (GC) B cells, and is characterised by its significant clinical, prognostic and biological heterogeneity, leading to complexity in management. Despite significant biological investigation and indisputable clinical progress since the advent of the immunotherapy era more than 20 years ago, much remains to be done to understand and cure this lymphoma. Today, FL is metaphorically a giant puzzle on the table with patches of sky, landscape and foliage clearly appearing.
