Landscape and Saturation Analysis of Mutations Associated With Race in Cancer Genomes by Clinical Sequencing.

Differences in cancer genomes between racial groups may impact tumor biology and health disparities. However, the discovery of race-associated mutations is constrained by the limited representation and sample size of different racial groups in prior genomic studies. We evaluated the influence of race on the frequency of gene mutations using the Genomics, Evidence, Neoplasia, Information, Exchange database, a large genomic dataset aggregated from clinical sequencing. Matched cohort analyses were used to identify histology-specific race-associated mutations including increased TERT promoter muta

Specific amplification of deleted mitochondrial DNA from a myopathic patient and analysis of deleted region with S1 nuclease.

Heteroplasmy of the normal-sized and the deleted mitochondrial genome has been observed in mitochondrial myopathy. The deleted region of the genome in the skeletal muscle of a patient was analyzed both by the conventional Southern blot method and by the novel method of employing the combination of polymerase chain reaction and S1 nuclease digestion. The results obtained by these methods were compared. Southern hybridization using various mitochondrial DNA fragments localized the deletion from at least position 9020 to 14,955, but regions of uncertainty of 1 kb remained on both ends of the dele

Genome-wide association study identifies candidate loci and a functional regulatory variant associated with egg-production traits in Wenchang chickens.

Egg-production traits are economically important in the poultry industry but genetically complex, and their molecular basis in indigenous chicken breeds remains poorly characterized. The Wenchang chicken, an indigenous meat-type breed from Hainan, China, retains abundant genetic variation but has been less extensively studied at the genomic level. In this study, we performed a genome-wide association study (GWAS) for six egg-production traits-average egg weight (AEW), age at first egg (AFE), total egg number to 43 and 56 weeks of age (TEN43W and TEN56W), average clutch size (ACS), and maximum

Further evidence of VRK2 rs2312147 associated with schizophrenia.

OBJECTIVES: Previous genome-wide association studies (GWAS) have reported that rs2312147 near the VRK2 gene was significantly associated with schizophrenia in populations of European descent, but negative results have also been observed. METHODS: To perform a systematic meta-analysis, we collected statistical data of rs2312147 from both GWAS and individual replication samples in European and Asian populations, which finally included up to 30,867 schizophrenia patients and 59,863 healthy controls. RESULTS: The VRK2 rs2312147 was genome-wide significantly associated with schizophrenia in combi

The Leishmania genome comprises 36 chromosomes conserved across widely divergent human pathogenic species.

All the physical linkage groups constituting the genome of Leishmania infantum have been identified for the first time by hybridization of specific DNA probes to pulsed field gradient-separated chromosomes. The numerous co-migrating chromosomes were individualised using the distinctive size polymorphisms which occur among strains of the L. infantum/L. donovani complex as a tool. A total of 244 probes, consisting of 41 known genes, 66 expressed sequence tags (ESTs) and 137 anonymous DNA sequences, were assigned to a specific linkage group. We show that this genome comprises 36 chromosomes rangi

Chromosome-level genome assembly and annotation of the White-spotted spinefoot Siganus canaliculatus.

The White-spotted spinefoot S. canaliculatus, is an economically important marine fish in South China and featured by possessing poisonous glands in its fin spines. However, the unavailability of the S. canaliculatus genome has been a serious obstacle to genetic breeding as well as basic researches such as uncovering genomic basis underlying its toxigenic glands. Here, we presented a chromosome-level genome assembly coupled with good annotation of S. canaliculatus using multiple omics technologies. The assembled genome size was 547.39 Mb, with a contig N50 and scaffold N50 length of 21.41 Mb a…

Clinicopathological characterization and genomic sequence differences observed in a highly virulent fowl Aviadenovirus serotype 4.

Highly virulent fowl aviadenoviruses (genus: Aviadenovirus) represent a significant risk in poultry farming that may contribute to increased mortality rates and may adversely affect the growth performance of poultry flocks. In this study, we performed the clinicopathological characterization of a FAdV strain SHP95 isolated from a commercial farm and its whole genome sequencing. The study revealed that the isolated strain is a highly virulent serotype 4 FAdV that can cause 100% mortality in day-old specific pathogen free (SPF) chickens with a dose of 2.5 × 10(5) TCID50. At a lower viral dose (1

Long-read, high-coverage reference genome of the nymphalid butterfly Catonephele acontius (Nymphalidae: Biblidinae).

Catonephele acontius (Nymphalidae:Biblidinae:Epicalinii) is a butterfly species with a wide distribution across the Neotropics including the Amazon. Here, we present a long-read high-coverage reference genome for this species to serve as a genomic resource for future studies on Biblidinae butterflies, a group that is the subject of ongoing studies of seasonal adaptation under climate change. We used PacBio HiFi and IsoSeq reads to generate a highly contiguous and well-annotated reference genome. Five libraries were constructed, 4 using RNA from different tissues and 1 using high molecular weig

Whole sequence of the mitochondrial DNA genome of Kearns Sayre Syndrome patients: Identification of deletions and variants.

Mitochondria both produce the energy of the cell as ATP via respiration and regulate cellular metabolism. Accordingly, any deletion or mutation in the mitochondrial DNA (mtDNA) may result in a disease. One of these diseases is Kearns Sayre syndrome (KSS), described for the first time in 1958, where different large-scale deletions of different sizes and at different positions have been reported in the mitochondrial genome of patients with similar clinical symptoms. In this study, sequences of the mitochondrial genome of three patients with clinic features of KSS were analyzed. Our results revea

Genome sequence of Aedes aegypti, a major arbovirus vector.

We present a draft sequence of the genome of Aedes aegypti, the primary vector for yellow fever and dengue fever, which at approximately 1376 million base pairs is about 5 times the size of the genome of the malaria vector Anopheles gambiae. Nearly 50% of the Ae. aegypti genome consists of transposable elements. These contribute to a factor of approximately 4 to 6 increase in average gene length and in sizes of intergenic regions relative to An. gambiae and Drosophila melanogaster. Nonetheless, chromosomal synteny is generally maintained among all three insects, although conservation of orthol

Ploidy Determination in the Pathogenic Fungus Sporothrix spp.

The pathogenic clade of the Sporothrix genus comprises the etiological agents of sporotrichosis, a worldwide emergent disease. Despite the growing understanding of their successful pathogen traits, there is little information on genome sizes and ploidy within the genus. Therefore, in this work, we evaluated the ploidy of four species of the Sporothrix genus, specifically Sporothrix brasiliensis, Sporothrix schenckii, Sporothrix globosa, and Sporothrix pallida. Through cell cycle analysis of the yeast-phase cells, we showed that the DNA content of G0/G1 cells was similar to the genome size dete…

Isolation, characterization, and genomic analysis of novel bacteriophage AEV23 against multidrug-resistant Klebsiella pneumoniae isolated from Cystic Fibrosis patients.

BACKGROUND: Klebsiella pneumoniae is a well-known opportunistic pathogen in humans and can cause chronic obstructive pulmonary disease (COPD) in Cystic Fibrosis (CF) patients. This pathogen has developed resistance to β-lactam antibiotics due to the expression of extended-spectrum beta-lactamase (ESBL) genes, leading to current treatment challenges in these patients. Bacteriophages are alternative and effective treatment options against multidrug-resistant (MDR) pathogens. In this study, a lytic bacteriophage was isolated from untreated sewage, tested against multidrug-resistant K. pneumoniae

Deep karyotypic and genomic changes drive the evolution of Oxalis subgenus Thamnoxys (Oxalidaceae).

BACKGROUND AND AIMS: Oxalis subgenus Thamnoxys comprises 90 species across nine taxonomic sections endemic to the Americas. It exhibits remarkable genome size and karyotype variation compared with other angiosperms. In this manuscript we aimed to assess the impact of chromosomal changes on the split of new evolutionary lineages in this subgenus. METHODS: To evaluate the impact of this variability on the evolution of O. subg. Thamnoxys, we analysed cytologically 46 species from eight of its sections, along with four representatives of Averrhoa and Biophytum. For most species, chromosome number…

Hepatitis A virus (HAV) packaging size limit.

BACKGROUND: Hepatitis A virus (HAV), an atypical Picornaviridae that causes acute hepatitis in humans, grows poorly in cell culture and in general does not cause cytopathic effect. Foreign sequences have been inserted into different parts of the HAV genome. However, the packaging size limit of HAV has not been determined. The purpose of the present study is to investigate the maximum size of additional sequences that the HAV genome can tolerate without loosing infectivity. RESULTS: In vitro T7 polymerase transcripts of HAV constructs containing a 456-nt fragment coding for a blasticidin (Bsd)
