Herpes simplex virus type 2 (HSV-2) infection causes recurrent genital herpes throughout life, yet no vaccines have been approved. Glycoprotein B (gB) is a class III fusion protein that mediates HSV-2 entry by transitioning from a metastable prefusion conformation to a stable postfusion conformation. Here, using structure-based design, we stabilize HSV-2 gB in its prefusion conformation. A 2.8 Å resolution cryo-EM structure reveals a closed state of prefusion gB, which differs from recently published open states. Vaccination of mice with protein subunit and mRNA-based vaccines of pre- and post

Although all thioredoxins contain a highly conserved amino acid sequence responsible for thiol/disulfide exchanges, only chloroplast thioredoxin-f is effective in the reductive stimulation of chloroplast fructose-1,6-bisphosphatase. We set out to determine whether Escherichia coli thioredoxin becomes functional when selected modulators alter the conformation of the target enzyme. Wild type and chimeric Escherichia coli thioredoxins match the chloroplast counterpart when the activation of chloroplast fructose 1,6-biphosphatase is performed in the presence of fructose 1,6-bisphosphate, Ca2+, and

Conformational changes in disease-associated or mutant proteins represent a key pathological aspect of Huntington's disease (HD) and other protein misfolding diseases. Using immunoassays and biophysical approaches, we and others have recently reported that polyglutamine expansion in purified or recombinantly expressed huntingtin (HTT) proteins affects their conformational properties in a manner dependent on both polyglutamine repeat length and temperature but independent of HTT protein fragment length. These findings are consistent with the HD mutation affecting structural aspects of the amino

Single-domain antibodies, also known as nanobodies, are broadly important for studying the structure and conformational states of several classes of proteins, including membrane proteins, enzymes, and amyloidogenic proteins. Conformational nanobodies specific for aggregated conformations of amyloidogenic proteins are particularly needed to better target and study aggregates associated with a growing class of associated diseases, especially neurodegenerative disorders such as Alzheimer's and Parkinson's diseases. However, there are few reported nanobodies with both conformational and sequence s

Alpha-1-antitrypsin (a1AT) deficiency is caused by homozygosity for the a1AT mutant Z gene and occurs in one in 2000 Americans. The Z mutation confers an abnormal conformation on the a1AT mutant Z protein, resulting in accumulation within the endoplasmic reticulum of hepatocytes and chronic liver injury. Autophagy is one of several proteolytic mechanisms activated to cope with this hepatocellular protein burden, and is likely important in disposal of the unique polymerized conformation of the a1AT mutant Z protein, which is thought to be especially injurious to the cell. Recent data indicate t

α-Synuclein (α-syn), a small protein that has the intrinsic propensity to aggregate, is implicated in several neurodegenerative diseases including Parkinson's disease (PD), dementia with Lewy bodies (DLB), and multiple system atrophy (MSA), which are collectively known as synucleinopathies. Genetic, pathological, biochemical, and animal modeling studies provided compelling evidence that α-syn aggregation plays a key role in the pathogenesis of PD and related synucleinopathies. It is therefore of utmost importance to develop reliable tools that can detect the aggregated forms of α-syn. We descr

We developed a new approach to distinguish distinct protein conformations in live cells. The method, exposable tetracysteine (XTC), involved placing an engineered tetracysteine motif into a target protein that has conditional access to biarsenical dye binding by conformational state. XTC was used to distinguish open and closed regulatory conformations of Src family kinases. Substituting just four residues with cysteines in the conserved SH2 domain of three Src-family kinases (c-Src, Lck, Lyn) enabled open and closed conformations to be monitored on the basis of binding differences to biarsenic…

Pathogenic mutations in "undruggable" Ras superfamily proteins challenge drug development by inducing subtle, dynamic conformational changes. Here, we integrated X-ray crystallography with native mass spectrometry and ultraviolet photodissociation (nMS-UVPD) to reveal a cryptic conformation in the oncogenic Y42C mutant of RhoA. While crystallography alone resolved two ambiguous structures, nMS-UVPD determined the dominant conformation by directly mapping the mutant's conformational dynamics, identifying an enhanced Mg2+-locked conformation. We explored the mechanism of mutation impairing GTP h

Proteolytic processing of amyloid precursor protein (APP) plays a critical role in the pathogenesis of Alzheimer's disease (AD). Sequential cleavage of APP by β and γ secretases leads to the generation of Aβ40 (non-amyloidogenic) and Aβ42 (amyloidogenic) peptides. Presenilin-1 (PS1) or presenilin-2 (PS2) play the role of a catalytic subunit of γ-secretase. Multiple familial AD (FAD) mutations in APP, PS1, or PS2 result in an increased Aβ42:Aβ40 ratio and the accumulation of toxic Aβ42 oligomers and plaques in patient brains. In this study, we perform molecular modeling of the APP complex with

Guanine nucleotide binding proteins (GNB-proteins) play an essential role in cellular signaling, acting as molecular switches, cycling between the inactive, GDP-bound form and the active, GTP-bound form. It has been shown that conformational equilibria also exist within the active form of GNB-proteins between conformational states with different functional properties. Here we present (31)P NMR data on ADP ribosylation factor 1 (Arf1), a GNB-protein involved in Golgi traffic, promoting the coating of secretory vesicles. To investigate conformational equilibria in active Arf1, the wild type and

Pathological aggregation of transactive response DNA binding protein of 43 kDa (TDP-43), primarily driven by its low-complexity domain, is closely associated with various neurodegenerative diseases, including amyotrophic lateral sclerosis (ALS) and frontotemporal lobar degeneration (FTLD). Despite the therapeutic potential of preventing TDP-43 aggregation, no effective small molecule or biomacromolecule therapeutics have been successfully developed so far. Here, we introduce a protein design strategy that yields de novo designed proteins capable of stabilizing the key amyloidogenic region of T

Calcium-Dependent Protein Kinase 5 (CDPK5) protein is one of the family members of a calcium-dependent protein kinase that is found in plants and some species of protozoa which includes Plasmodium falciparum (Pf), the pathogen responsible for malaria. CDPKs regulate many biological processes in Apicomplexans such as Plasmodium, Toxoplasma or Cryptosporidium. The study addresses the similarity in sequences and evolutionary relationship of CDPK5 across Apicomplexans. Further, the three-dimensional structural conformation of PfCDPK5 is generated through homology modeling. Molecular dynamics simul

Amyotrophic Lateral Sclerosis (ALS) is a fatal neurodegenerative disease marked by progressive motor neuron loss, leading to muscle paralysis and respiratory failure. Genetic mutations, notably in the ANXA11 gene, have been implicated in both familial and sporadic ALS forms. ANXA11 functions as a cellular "tether," orchestrating the transport of RNA-protein complexes and lysosomes through its N-terminal (Nt) and C-terminal (Ct) domains, respectively. This study uncovers a novel calcium-dependent regulatory mechanism governing the intramolecular interaction between these domains. Using biochemi

Human bone morphogenetic protein-2 (BMP2) is an effective osteoinductor in bone formation and growth via binding to its cognate receptors and coreceptors. Traditionally, the protein is identified to possess a conformational wrist epitope and a linear knuckle epitope that can be recognized by type I and type II receptors, respectively. In this study, we defined an additional epitope termed elbow as the specific binding site of its coreceptor, which is concentrated into a small helical hairpin region of BMP2 monomer 1 and partially overlaps with wrist but is far away from knuckle. A linear lEEP

COVID-19, a new human respiratory disease that has killed nearly 3 million people in a year since the start of the pandemic, is a global public health challenge. Its infectious agent, SARS-CoV-2, differs from other coronaviruses in a number of structural features that make this virus more pathogenic and transmissible. In this review, we discuss some important characteristics of the main SARS-CoV-2 surface antigen, the spike (S) protein, such as (i) ability of the receptor-binding domain (RBD) to switch between the "standing-up" position (open pre-fusion conformation) for receptor binding and t

Oleogels have potentials as fat substitutes to improve emulsification stability, and unsaturation degree of oleogels affect molecular conformation transition and stability of oleogel-myofibrillar protein (MP) interface. The adsorption behavior and transition mechanism of molten-globule (MG)-state proteins were investigated at the oleogel interface, considering unsaturation degree of oil phase. Results indicated that β-sheets, hydrophobic interaction and active sulfydryls of bulk and interfacial MPs gradually decreased as adsorption time prolonged, in which MG-state conformation was transformed

Respiratory syncytial virus (RSV) is a primary cause of acute lower respiratory tract infections in children and the elderly. Despite its clinical impact, effective prophylactic options for RSV remain limited. The prefusion conformation of the RSV fusion (F) protein is a critical target for neutralizing antibodies; however, the specific roles of prefusion versus postfusion states in triggering inflammatory responses have remained unclear. We report the development of Hu3F5, a novel prefusion F-specific single-domain antibody-Fc fusion protein. Hu3F5 demonstrates exceptional neutralizing activi

Understanding oligomerization and aggregation of the amyloid-β protein is important to elucidate the pathological mechanisms of Alzheimer's disease, and lipid membranes play critical roles in this process. In addition to studies reported by other groups, our group has also reported that the negatively-charged lipid bilayers with a high positive curvature induced α-helix-to-β-sheet conformational transitions of amyloid-β-(1-40) upon increase in protein density on the membrane surface and promoted amyloid fibril formation of the protein. Herein, we investigated detailed mechanisms of the conform

Studying amyloid diseases (amyloidoses) has been especially actual and has attracted the attention of researchers all over the world in connection with the appearance of epidemic prion diseases such as Bovine Spongiform Encephalopathie in cattle and Creutzfeldt-Jakob in human. Amyloidoses are caused by transition of a "Работает" protein molecule or peptide from a native conformation to a very stable pathologic form: molecules in a pathologic conformation aggregate, that results in the amyloid fibrils which can grow infinitely. Investigation of molecular mechanisms of these diseases and the abil
