Cardiac sarcoidosis: new insights beyond the granuloma using spatial proteomics.

BACKGROUND AND AIMS: Cardiac sarcoidosis (CS) is poorly understood, challenging to diagnose, and portends a poor prognosis. A lack of animal … ic curve of 0.993 in differentiating inflammation-free CS ROIs from Controls. CONCLUSIONS: Spatial proteomics revealed novel features of the CS microenvironment and identified a distinct immune signature in tissue lacking overt inflammation. These findings may improve diagnostic accuracy in clinical biopsies from patients with suspected CS.

Proteomics Using Draft Genomes: A Case Study in Spotted Hyena.

Crocuta crocuta, the spotted hyena, is unusual among the four remaining hyena species for its adaptation to hunting in preference to scavenging. Individual hyenas alternate between highly social life in matriarchal clans and solo hunting. Until 2020, the molecular biology of this species was hindered by the lack of genome data, but within three years, three draft genomes had been advanced for this species (2020-Yang, 2022-Shao, and 2023-DNA Zoo). This project generated both RNA-Seq (NCBI PRJNA658551) and proteomics data for animals from Kruger National Park in South Africa (ProteomeXchange PXD…

Plasma proteomics of cerebrovascular disease, cognitive decline, and clinical outcomes.

INTRODUCTION: The plasma proteomic signatures underlying cerebrovascular disease (CeVD) remains poorly understood. METHODS: A total of N = 2534 participants across two independent longitudinal Southeast-Asian cohorts were included. We profiled 1441 baseline plasma proteins in a memory-clinic cohort (N = 518), followed-up for 4 years. Proteins associating with baseline and longitudinal CeVD lesions (i.e., white matter hyperintensity volume, lacunes, cerebral microbleeds, and cortical infarcts) were reported. The prognostic value of CeVD-associated proteins was evaluated for incident major card

Drug-induced autophagic myopathies: Exploring pathophysiology with immunolabelling and proteomics.

Hydroxychloroquine (HCQ), chloroquine (CQ), and colchicine are widely used to treat autoimmune and inflammatory diseases but can cause toxic autophagic vacuolar myopathies. This study investigates the pathological mechanisms of HCQ/CQ- and colchicine-induced myopathies through integrated clinical, histopathological, ultrastructural, and proteomic analyses. Nine patients with clinicopathologically defined toxic myopathy (HCQ/CQ, n = 4; colchicine, n = 5) were included. Muscle biopsies were analyzed using histoenzymology, immunohistochemistry for autophagic and immune markers, electron microscop

Multi-Site Proteomics Reveals Distinct Molecular Patterns Within Functional Dyspepsia.

BACKGROUND: Functional dyspepsia (FD) is a common gastrointestinal disorder lacking established molecular targets. Symptom-based classification into epigastric pain syndrome (EPS) and postprandial distress syndrome (PDS) often fails to guide effective therapy. OBJECTIVE: To identify molecular subtypes of FD using proteomics to better understand disease heterogeneity. METHODS: Using 4D-DIA proteomics, we analyzed gastric and duodenal biopsies from 47 FD patients and 10 healthy controls. Non-negative matrix factorization was applied separately to each site for unsupervised clustering. Subtypes…

Quantitative proteomics of infected macrophages reveals novel Leishmania virulence factors.

Leishmaniasis is a major public health problem, causing diseases ranging from self-healing skin lesions to life-threatening chronic infections. Understanding how Leishmania parasites evade the host defense system is crucial for understanding the different manifestations of the disease and for improving diagnostic tools and drug development. We performed high-resolution proteome profiling of Leishmania spp. across three species during macrophage infection and identified distinct temporal expression patterns. Clustering analysis revealed unique protein expression profiles for each Leishmania spe

The Virtual Tissues foundation model resolves spatial proteomics across scales.

Spatial proteomics technologies have transformed our understanding of complex tissue architecture in cancer but present unique challenges for computational analysis1. Each study uses a different marker panel and protocol, and most methods are tailored to single cohorts, which limits knowledge transfer and robust biomarker discovery. Here we present Virtual Tissues (VirTues), a general-purpose foundation model for spatial proteomics that learns marker-aware, multi-scale representations of proteins, cells, niches and tissues directly from multiplex imaging data. From a single pretrained backbone…

Proteomics in forensics: from source attribution to reconstruction of events.

Proteomics has become an increasingly valuable tool in analytical sciences, including the field of forensic science. Initially introduced for body fluid identification, its applications have since expanded significantly. This literature review, spanning primarily over two decades (2004-2024), traces the steady evolution of proteomics within forensic science, with a particular focus on its potential for source attribution and event reconstruction. Here, we explore the potential of proteomics for what we refer to as "ultimate event reconstruction." This reflects the dual role proteomics can play…

Deep Visual Proteomics maps proteotoxicity in a genetic liver disease.

Protein misfolding diseases, including α1-antitrypsin deficiency (AATD), pose substantial health challenges, with their cellular progression still poorly understood1-3. We use spatial proteomics by mass spectrometry and machine learning to map AATD in human liver tissue. Combining Deep Visual Proteomics (DVP) with single-cell analysis4,5, we probe intact patient biopsies to resolve molecular events during hepatocyte stress in pseudotime across fibrosis stages. We achieve proteome depth of up to 4,300 proteins from one-third of a single cell in formalin-fixed, paraffin-embedded tissue. This dat…

Validation of a Mass Spectrometry-Based Proteomics Molecular Pathology Assay.

Mass spectrometry-based proteomics has been applied to many fields and has made major contributions to our understanding of biology and medicine. Translation of this technology and assays to patient testing has been limited despite grand expectations. The amyloid protein identification by LC-MS test is one successful example of the adaptation of this technology by molecular and clinical pathology laboratories. Through the illustration of this assay, we will address some of these challenges and outline a process for validation and implementation of mass spectrometry-based proteomics in the mole…

Leveraging Proteomics to Explore the Molecular Mechanisms of Primary Tauopathies.

Primary tauopathies are progressive neurodegenerative diseases characterised by the deposition of aggregated tau in the brain. The molecular mechanisms underlying tau toxicity and neurodegeneration in these diseases are still poorly understood. Proteomics studies of human primary tauopathy brain tissue are beginning to provide insight into molecular mechanisms involved in disease pathogenesis. Here, we review the current landscape of human brain proteomics in three primary tauopathies: progressive supranuclear palsy, corticobasal degeneration, and Pick's disease. For progressive supranuclear p…

ProtPipe: A Multifunctional Data Analysis Pipeline for Proteomics and Peptidomics.

Mass spectrometry (MS) is a technique widely employed for the identification and characterization of proteins, with personalized medicine, systems biology, and biomedical applications. The application of MS-based proteomics advances our understanding of protein function, cellular signaling, and complex biological systems. MS data analysis is a critical process that includes identifying and quantifying proteins and peptides and then exploring their biological functions in downstream analyses. To address the complexities associated with MS data analysis, we developed ProtPipe to streamline and a…

Transcriptomics and proteomics reveal associations between myometrium and intrauterine adhesions.

BACKGROUND: Intrauterine adhesions (IUAs) is a gynecological condition with a poor therapeutic prognosis, that severely threatens the fertility and the reproductive physiology and psychological health of women. Our previous research on the use of umbilical cord mesenchymal stem cells (HUCMSCs) for treating IUAs revealed that CM-Dil-labelled HUCMSCs were barely distributed in the endometrial epithelium. Instead, these cells were predominantly found in the myometrium, with no statistically significant difference in distribution compared to the endometrial stromal cells. Therefore, we aimed to ex

Advancing Plasma Proteomics for the Discovery of Ovarian Cancer Biomarkers.

The development of ultrasensitive proteomic methods for detecting potential protein tumor biomarkers remains a key challenge in modern biomedicine. We integrated data from classical reference proteomic methods─both panoramic (DDA-Shotgun LC-MS/MS) and targeted (MRM)─with a novel AFM-based enrichment approach coupled to mass spectrometry (AFM-MS), providing lower detection limits. This integrated strategy enabled the compilation of an expanded list of proteins associated with ovarian cancer progression. We identified a panel of previously unreported, ovarian cancer-specific candidate markers. A

Integrating Near-Infrared Spectroscopy and Proteomics for Semen Quality Biosensing.

Artificial insemination (AI) is a key breeding technique in the swine industry; however, the lack of reliable biomarkers for semen quality limits its effectiveness. Seminal plasma (SP) contains extracellular vesicles (EVs) that present a promising, non-invasive biomarker for semen quality. This study explores the biochemical profiles of boar SP to assess semen quality through near-infrared spectroscopy (NIRS) and proteomics of SP-EVs. Fresh semen from mature Duroc boars was evaluated based on sperm motility, classifying samples as Passed (≥70%) or Failed (<70%). NIRS analysis identified distin…

Cord blood proteomics identifies biomarkers of early-onset neonatal sepsis.

BACKGROUNDSymptoms of early-onset neonatal sepsis (EOS) in preterm infants are nonspecific and overlap with normal postnatal physiological adaptations and noninfectious pathologies. This clinical uncertainty and the lack of reliable EOS diagnostics results in liberal use of antibiotics in the first days to weeks of life, leading to increased risk of antibiotic-related morbidities in infants who do not have an invasive infection. METHODSTo identify potential biomarkers for EOS in newborn infants, we used unlabeled tandem mass spectrometry proteomics to identify differentially abundant proteins …

iPEX enables micrometre-resolution deep spatial proteomics via tissue expansion.

The number of spatial omics technologies being developed is increasing1. However, a missing tool is one that can locate proteins in tissues in an untargeted manner at high spatial resolution and coverage. Here we present in situ imaging proteomics via expansion (iPEX), which integrates isotropic tissue magnification2 with matrix-assisted laser desorption/ionization (MALDI) mass spectrometry imaging. iPEX provides scalable spatial resolution down to the micrometre scale and substantially increases the sensitivity of protein identification by 10-100-fold. Using the retina as a model, iPEX enable…

Cerebrospinal fluid proteomics for predictive assessment of Alzheimer's Disease risk.

Alzheimer's disease (AD) involves early molecular changes beyond amyloid-β (Aβ) and tau, that create heterogeneous disease biology, giving rise to variable disease initiation and highly variable longitudinal trajectories. Accurately predicting trajectories is vital for design of clinical trials and for clinical care, yet current CSF and PET biomarkers provide limited predictive capabilities despite their excellent diagnostic value. We performed CSF proteomics using tandem-mass-tag mass spectrometry in 1,104 ADNI participants with extensive longitudinal assessments. Machine learning-derived pro…
