Unlocking mitogenomic analysis of Bagroides melapterus Bleeker, 1851 (Siluriformes: Bagridae) from Borneo: characterization and the placement within bagrids phylogeny.

The family Bagridae comprises a diverse group of freshwater catfishes distributed throughout Asia and Africa; however, several genera remain poorly represented in genomic studies. Among them, the monotypic genus Bagroides has lacked complete mitochondrial genomic data, limiting our understanding of its evolutionary history and phylogenetic position. Here, we report the first complete mitochondrial genome of Bagroides melapterus, providing the inaugural mitogenomic resource for the genus. The complete mitogenome of B. melapterus, a circular molecule of 16,542 bp with a GC content of 43.6%, was

You are what you eat and translate: Feeding the code to fight cancer and viruses.

How nutrients shape gene expression has remained a fundamental question. Wu et al.1 show that extracellular arginine directly remodels the tRNA-codon axis, controlling codon-dependent translation of major histocompatibility complex class I mRNA independently of canonical amino acid stress signaling. This nutrient-sensing mechanism regulates immunity in colorectal cancer and viral infection while revealing new opportunities for therapeutic intervention.

Barriers Composed of tRNA Genes Can Complement the Benefits of a Ubiquitous Chromatin Opening Element to Enhance Transgene Expression.

Random integration of transgenes into host cell genomes often occurs in epigenetically unstable regions, leading to variable and unreliable transgene expression. To address this, biomanufacturing organizations frequently employ barrier elements, such as the widely-used ubiquitous chromatin opening element (UCOE). We have compared UCOE barrier activity against a barrier provided by tRNA genes. We demonstrate that the tRNA genes provide a more effective barrier than a UCOE in preventing transgene silencing in Chinese hamster ovary (CHO) cells. Nevertheless, the UCOE offers other benefits, increa

Exploring the regulatory role of tsRNAs in the TNF signaling pathway: Implications for cancer and non-cancer diseases.

Transfer RNA-derived small RNAs (tsRNAs), a recently identified subclass of small non-coding RNAs (sncRNAs), emerge through the cleavage of mature transfer RNA (tRNA) or tRNA precursors mediated by specific enzymes. The tumor necrosis factor (TNF) protein, a signaling molecule produced by activated macrophages, plays a pivotal role in systemic inflammation. Its multifaceted functions include the capacity to eliminate or hinder tumor cells, enhance the phagocytic capabilities of neutrophils, confer resistance against infections, induce fever, and prompt the production of acute phase proteins. tRNA modifications and their potential roles in pancreatic cancer.

Since the breakthrough discovery of N6-methyladenosine (m6A), the field of RNA epitranscriptomics has attracted increasing interest in the biological sciences. Transfer RNAs (tRNAs) are extensively modified, and various modifications play a crucial role in the formation and stability of tRNA, which is universally required for accurate and efficient functioning of tRNA. Abnormal tRNA modification can lead to tRNA degradation or specific cleavage of tRNA into fragmented derivatives, thus affecting the translation process and frequently accompanying a variety of human diseases. Increasing evidenc

Antibodies from patients with connective tissue diseases bind specific subsets of cellular RNA-protein particles.

We characterized the RNA-containing antigens precipitated by sera from 260 patients with positive antinuclear antibodies. 49 individuals, most of whom had systemic lupus erythematosus or Sjögren's syndrome, possessed antibodies that precipitated the previously identified RNP, Sm, Ro, and La antigens either singly or in combinations. These antigens, which are located on discrete sets of small nuclear or cytoplasmic RNA-protein particles, exhibited a number of antigenic interrelationships. One patient's serum recognized a new particle containing a small RNA which we have called Th; it also preci

Nucleotide triphosphatase and RNA chaperone activities of murine norovirus NS3.

Modulation of RNA structure is essential in the life cycle of RNA viruses. Immediate replication upon infection requires RNA unwinding to ensure that RNA templates are not in intra- or intermolecular duplex forms. The calicivirus NS3, one of the highly conserved nonstructural (NS) proteins, has conserved motifs common to helicase superfamily 3 among six genogroups. However, its biological functions are not fully understood. In this study we report the oligomeric state and the nucleotide triphosphatase (NTPase) and RNA chaperone activities of the recombinant full-length NS3 derived from murine

Striatal small RNA remodeling in MPTP-induced Parkinson's disease highlights coordinated downregulation of mitochondrial tsRNAs.

Parkinson's disease (PD) is characterized by progressive nigrostriatal degeneration, yet the contribution of modification-rich small RNAs to PD pathology remains unclear. Here, we used PANDORA-seq to profile the striatal small RNA landscape in a subacute MPTP-induced mouse model of PD. MPTP-treated mice exhibited significant motor deficits together with reduced striatal tyrosine hydroxylase and dopamine transporter expression, confirming successful model establishment. Small RNA profiling revealed that transfer RNA-derived small RNAs and ribosomal RNA-derived small RNAs, rather than microRNAs,

RNA Concentration and Content in the Nucleoli and Cytoplasmic Rim in Differentiating Lymphocytes of Patients Suffering from B Chronic Lymphocytic Leukaemia - a Cytochemical Note.

Nucleolar RNA optical density (concentration) measurements at the single cell level indicated that differentiation of lymphocytes is accompanied by a slightly decreased nucleolar RNA concentration in contrast to the cytoplasmic rim around the nucleus. On the other hand, the nucleolar size was markedly reduced and the cytoplasmic rim surrounding the nucleus was reduced only weakly. Concerning the calculated rough estimate of the RNA content, the differentiation induced its larger decrease in the nucleoli than in the cytoplasmic rim. These observations indicated that the nucleolar RNA concentrat

Mitochondrial RNA modifications in gene expression and cancer biology.

RNA modifications are essential in regulating gene expression at the post-transcriptional level. Recent studies, including our own, have highlighted that RNA modifications, such as N6-methyladenosine (m6A) and methyl-5-cytosine (m5C), play a crucial role in tumorigenesis, metabolism, and anti-tumor immunity. Targeting RNA modification machinery may represent a promising therapeutic strategy in cancer. Intriguingly, emerging evidence reveals numerous modifications in mitochondrial RNA (mt-RNA), expanding the concept of epitranscriptomics to mitochondria. The mammalian mitochondrion possesses it

Nonviral delivery of chemically modified tRNA rescues nonsense mutations in cystic fibrosis.

Suppressor transfer RNAs (sup-tRNAs) can rescue disease-causing nonsense mutations by promoting readthrough of premature termination codons (PTCs). Their clinical translation is limited by suboptimal activity and inefficient in vivo delivery. In this work, we combined site-specific chemical modification of sup-tRNAs with cargo-tailored pulmonary lipid nanoparticle (LNP) engineering to overcome these barriers. Incorporation of N1-methyladenosine in sup-tRNAs improved PTC readthrough, enhanced tRNA aminoacylation, prolonged functional persistence, and reduced innate immune activation. High-throu

Detection of common disease-causing mutations in mitochondrial DNA (mitochondrial encephalomyopathy, lactic acidosis with stroke-like episodes MTTL1 3243 A>G and myoclonic epilepsy associated with ragged-red fibers MTTK 8344A>G) by real-time polymerase chain reaction.

The 3243A>G mutation in the MTTL1 (tRNA(Leu)) gene and the 8344A>G mutation in the MTTK (tRNA(Lys)) gene are the most common mutations found in mitochondrial encephalomyopathy, lactic acidosis with stroke-like episodes and myoclonic epilepsy associated with ragged-red fibers, respectively. These mitochondrial DNA mutations are usually detected by conventional polymerase chain reaction followed by restriction enzyme digestion and gel electrophoresis. We developed a LightCycler real-time polymerase chain reaction assay to detect these two mutations based on fluorescence resonance energy transfer

Mitochondrial disorders in muscle.

The successful analysis of mutations in mitochondrial DNA has been a major step forward in our understanding of a number of baffling clinical syndromes, and the application of new technology to analyze and study mitochondrial DNA mutations has led to new insights into the pathogenesis of these disorders. Moreover, the field of mitochondrial DNA diseases is now expanding beyond the limited purview of relatively rare disorders to encompass clinical phenotypes that may be much more frequent in the population.

One-carbon metabolism, fetal growth and long-term consequences.

One-carbon metabolism, or methyl transfer, is critical for metabolism in all cells, is involved in the synthesis of purines, pyrimidines, in the methylation of numerous substrates, proteins, DNA and RNA, and in the expression of a number of genes. Serine is the primary endogenous methyl donor to the one carbon pool. Perturbations in methyl transfer due to nutrient and hormonal changes can have profound effect on cell function, growth and proliferation. It is postulated that at critical stages in development, nutrient and environmental influences by their effect on methyl transfer can impair fe

tRNA-derived small RNAs in human cancers: roles, mechanisms, and clinical application.

Transfer RNA (tRNA)-derived small RNAs (tsRNAs) are a new type of non-coding RNAs (ncRNAs) produced by the specific cleavage of precursor or mature tRNAs. tsRNAs are involved in various basic biological processes such as epigenetic, transcriptional, post-transcriptional, and translation regulation, thereby affecting the occurrence and development of various human diseases, including cancers. Recent studies have shown that tsRNAs play an important role in tumorigenesis by regulating biological behaviors such as malignant proliferation, invasion and metastasis, angiogenesis, immune response, tum

Conserved spatiotemporal expression landscape of dominant tRNA genes in human and mouse.

Transfer RNAs are integral for protein synthesis and the interpretation of the information contained in DNA. To date, a few methods, including custom microarrays and custom targeted sequencing, have been used to quantify tRNA. However, methods using available RNA-sequencing data have not yet been reported. We created a bioinformatics pipeline to quantify the highly expressed tRNAs in RNA-Seq effectively, demonstrated by the preserved ratio of the expression levels of two massively duplicated tRNAAla genes in mouse. Using this quantification, we examined the tRNA expression with relation to tis

Complete mitochondrial genome of Metathelazia capsulata (Pneumospiruridae) and comparison with other Spiruromorpha species.

Metathelazia capsulata (family Pneumospiruridae) is a lungworm parasitizing the bronchi and bronchioles, described in four species of wild carnivores. Very little molecular data are available on this nematode and none on other species of the Pneumospiruridae family. In this work, we describe for the first time the complete mitogenome (mitochondrial genome) of M. capsulata, being the first described of the family Pneumospiruridae. The mitogenome of M. capsulata has 13,659 bp in length, an A + T content of 79.2%. The mitogenome included 12 protein-coding genes (PCGs) (lacking the atp8 gene), 22
