The dominant follicle: the final frontier in bovine oocyte development.

The acquisition of oocyte competence in cattle, encompassing both cytoplasmic and nuclear maturation, is essential for successful fertilization and embryonic development. This competence is progressively achieved during the latter stages of the oocyte growth phase and completed within the dominant follicle (DF). The unique hormonal and immunological environment of the DF during oestrous supports oocyte "capacitation," a process involving organelle reorganization, mRNA storage and meiosis resumption, which fully prepares the oocyte for fertilization. These changes differentiate oocytes from the

DNA methylation profiles and cancer in children conceived after assisted reproductive technology.

BACKGROUND: Epidemiological studies have shown a small but significantly increased risk of leukemia in children conceived by in vitro fertilization. Atypical DNA methylation patterns observed in pediatric cancers are suspected to occur in utero, and it is known that periconceptional conditions linked to assisted reproductive technologies (ART) are responsible for DNA methylation modifications. RESULTS: Using databases and systematic literature screens, we derived a list of cancer/leukemia genes (n = 1246 and n = 532 genes, respectively, corresponding to 1466 individual genes) and of different

Pre-existing DNA methylation signatures in the prefrontal cortex of alcohol-naïve nonhuman primates define neural vulnerability for future risky ethanol consumption.

Alcohol use disorder (AUD) is a highly prevalent, complex, multifactorial and heterogeneous disorder, with 11 % and 30 % of adults meeting criteria for past-year and lifetime AUD, respectively. Identification of the molecular mechanisms underlying risk for AUD would facilitate effective deployment of personalized interventions. Studies using rhesus monkeys and rats, have demonstrated that individuals with low cognitive flexibility and a predisposition towards habitual behaviors show an increased risk for future heavy drinking. Further, low cognitive flexibility is associated with reduced dorso

Tracing the development of CAR-T cell design: from concept to next-generation platforms.

Chimeric Antigen Receptor (CAR)-T cell therapy represents a transformative breakthrough in cancer immunotherapy by harnessing the adaptive immune system to selectively eradicate cancer cells. Pioneering advances in the treatment of hematological malignancies have led to the FDA approval of several CAR-T cell therapies, particularly for patients with relapsed or refractory disease. This success is a result of continuous refinements in CAR architecture, which have evolved from early prototypes with limited therapeutic efficacy to advanced next-generation receptors that incorporate co-stimulatory

Dogme: A nextflow pipeline for reprocessing nanopore RNA and DNA modifications.

MOTIVATION: The Oxford Nanopore Technologies (ONT) platform allows for the direct detection of RNA and DNA modifications from unamplified nucleic acids, which is a significant advantage over other platforms. However, the rapid updates to ONT basecalling models and the evolving landscape of computational tools for modification detection bring about challenges for reproducible and standardized analyses. To address these challenges, we developed Dogme, which is a Nextflowbased workflow that automates the processing of ONT data, including basecalling, alignment, modification detection, and transcr

Chemotherapy response monitoring with DNA methylation-based ctDNA tumor fraction: Evidence from a real-world cohort of patients with advanced common solid malignancies.

BACKGROUND/OBJECTIVES: Chemotherapy remains standard for many cancers, but challenges remain in evaluating clinical response to therapy. Epigenomic circulating tumor DNA (ctDNA) quantification is an emerging molecular approach to tumor response assessment. Here, we examine a tissue-free, methylation-based assay to demonstrate how changes in circulating tumor fraction (TF) associate with outcomes in a real-world advanced, pan-cancer cohort treated with chemotherapy. METHODS: This retrospective study evaluated patients with advanced solid tumors treated with chemotherapy and serial ctDNA testin

Epigenetic Modulation and Bone Metastasis: Evolving Therapeutic Strategies.

Bone metastasis remains a significant cause of morbidity and diminished quality of life in patients with advanced breast, prostate, and lung cancers. Emerging research highlights the pivotal role of reversible epigenetic alterations, including DNA methylation, histone modifications, chromatin remodeling complex dysregulation, and non-coding RNA networks, in orchestrating each phase of skeletal colonization. Site-specific promoter hypermethylation of tumor suppressor genes such as HIN-1 and RASSF1A, alongside global DNA hypomethylation that activates metastasis-associated genes, contributes to

Sex-specific DNA methylation marks associated with sex-biased risk of recurrence in unprovoked venous thromboembolism.

BACKGROUND: Whether to stop oral anticoagulants after a first unprovoked venous thromboembolism (VTE) is challenging, partially due to an intriguingly higher risk of VTE recurrence (rVTE) in men after therapy discontinuation. DNA methylation (DNAm) differences between men and women might underlie this sex-biased rVTE risk difference. OBJECTIVES: To investigate sex-specific associations between DNAm at cytosine-phosphate-guanine (CpG) sites and rVTE. METHODS: In 417 unprovoked VTE patients, including 101 experiencing recurrences over a 5-year follow-up (REcurrent VEnous thromboembolism Risk S

Unveiling the molecular legacy of transient insulin resistance: Implications for hepatic metabolic adaptability.

BACKGROUND & AIMS: Insulin plays a central role in coordinating metabolic flexibility (MetF). Insulin resistance (IR) can impair MetF, contributing to type 2 diabetes and obesity. Transient IR episodes, like gestational diabetes or stress-induced hyperglycemia, also heighten the risk of later diabetes development. While the health significance of transient IR is well established, we aimed to better understand the heretofore poorly understood molecular processes that occur after such episodes. METHODS: To do this, we characterized the hepatic response to a high-fat diet challenge in mice previ

Alteration of microRNA expression in lymphocytes in patients with first-episode schizophrenia.

BACKGROUND: The development of schizophrenia is related to a combination of genetic and epigenomic factors. MicroRNAs (miRNAs) play a crucial role in epigenetic processes and are relevant to the onset and progression of schizophrenia. They can regulate target genes during the growth and development of neurons and can be affected by genetic and environmental factors associated with schizophrenia. Although prior studies have found abnormal miRNA expression in schizophrenia, few studies have examined the miRNA level in first-episode schizophrenia (FES). The present study aimed to examine the expr

Epigenetic signature and key transcriptional regulators of human antigen-specific type 1 regulatory T cells.

Human adaptive immunity is orchestrated by effector and regulatory T (Treg) cells. Natural Tregs arise in the thymus where they are shaped to recognize self-antigens, while type 1 Tregs or Tr1 cells are induced from conventional peripheral CD4 + T cells in response to peripheral antigens, such as alloantigens and allergens. Tr1 cells have been developed as a potential therapy for inducing antigen-specific tolerance, because they can be rapidly differentiated in vitro in response to a target antigen. However, the epigenetic landscape and the identity of transcription factors (TFs) that regulate

Chronic Stress Indicator: A Novel Tool for Comprehensive Stress Analysis.

Extensive research has highlighted the strong association between chronic stress and negative health outcomes. This relationship is influenced by various factors, including sociobehavioral, environmental, and genetic and epigenomic forces. To comprehensively assess an individual's stress levels, we propose the development of the Chronic Stress Indicator (CSI), a novel comprehensive multifaceted tool that incorporates key biological, anthropometric, behavioral, and socioeconomic factors. The objective of this study is to assess the effectiveness of the CSI compared to Allostatic Load (AL), a ty

Associations of environmental cadmium exposure with kidney damage: Exploring mediating DNA methylation sites in Chinese adults.

Environmental exposure is widely recognized as the primary sources of Cadmium (Cd) in the human body, and exposure to Cd is associated with kidney damage in adults. Nevertheless, the role of DNA methylation in Cd-induced kidney damage remains unclear. This study aimed to investigate the epigenome-wide association of environmental Cd-related DNA methylation changes with kidney damage. We included 300 non-smoking adults from the China in 2019. DNA methylation profiles were measured with Illumina Infinium MethylationEPIC BeadChip array. Linear mixed-effect model was employed to estimate the effec

High-grade B-cell lymphoma not otherwise specified, with diffuse large B-cell lymphoma gene expression signatures: Genomic analysis and potential therapeutics.

High-grade B-cell lymphoma not otherwise specified (HGBCL, NOS) has overlapping morphological and genetic features with diffuse large B-cell lymphoma (DLBCL) and Burkitt lymphoma (BL), leading to uncertainty in its diagnosis and clinical management. Using functional genomic approaches, we previously characterized HGBCL and NOS, that demonstrate gene expression profiling (GEP), and genetic signatures similar to BL. Herein, we characterize distinct HGBCL, NOS, cohort (n = 55) in adults (n = 45) and in children (n = 10), and compared the GEP, genomic DNA copy number (CN), and mutational spectrum

The Importance of Nutrigenetics and Microbiota in Personalized Medicine: From Phenotype to Genotype.

Background After the completion of the Human Genome Project in 2003, the impact of genetic variations among people on human health was better understood. Precision medicine, also called 4P (Predictive, Preventive, Personalized, Participatory) medicine, is used to determine personal health risks, prevent, diagnose, and treat chronic diseases, and aims to identify the phenotypic, genotypic, and environmental factors that affect individual health risks instead of applying the same approach to everyone. Methods The study was conducted with 24 patients aged between 7 and 57. The patient group was s
