Integrative Multi-Omics Reveal Silibinin Alleviates Heat Stress-Driven Hepatic Lipid Disruption in Laying Hens.

Heat stress (HS) has emerged as a major environmental stressor, inducing oxidative stress and hepatic steatosis and impairing production performance and health in laying hens, with limited evidence-based nutritional interventions available. This study investigated the hepatoprotective effects of dietary silibinin (SIL) against chronic HS. In a 10-week trial, 252 43-week-old Hy-Line Brown hens were exposed to daily HS (32 ± 1 °C, temperature-humidity index [THI] > 73) and fed either a basal diet or one supplemented with 100 mg/kg SIL. SIL significantly increased laying rate (p < 0.05) and impro

Integrated multi-omics and machine learning prioritize key immune genes for multiple sclerosis risk prediction.

Multiple sclerosis (MS) is a complex autoimmune disease with strong genetic components, but its genetic mechanisms remain largely underexplored. We aimed to pinpoint causal genes and evaluate their utility for MS risk prediction. We integrated MS genome-wide association study summaries with brain-derived splicing quantitative trait loci (sQTLs) and expression quantitative trait loci (eQTLs) via summary-data-based Mendelian randomization (SMR) and colocalization analyses to identify potential causal genes. Weighted gene coexpression network analysis (WGCNA) of the E-MTAB-5151 dataset identified

Multi-omics identification and functional validation of signal regulatory protein gamma as a prognostic biomarker and immune regulator in head and neck squamous cell carcinoma.

BACKGROUND: Head and neck squamous cell carcinoma (HNSCC) comprises biologically diverse tumors, and durable responses to immune-checkpoint blockade are achieved by only a subset of patients. There remains a need for markers that connect clinical outcome with malignant-cell phenotypes and tissue-level immune organization. METHODS: We integrated The Cancer Genome Atlas HNSCC cohort (TCGA-HNSC), five Gene Expression Omnibus (GEO) validation cohorts, single-cell RNA sequencing, Visium spatial transcriptomics, cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq)-informed prot

Pan-cancer landscape of basement membrane: multi-omics research and single-cell sequencing validation.

Epithelial carcinoma cells require penetration of the basement membrane (BM) to metastasize. The BM is a thin layer of extracellular matrix beneath epithelial and endothelial tissues. It acts as a structural barrier, preventing cancer cells from invading and undergoing endocytosis and exocytosis. Thus, understanding the relationship between the BM and tumor immunity can lead to new strategies for halting cancer progression and metastasis. Gene expression data of 33 cancers were obtained from the Cancer Genome Atlas database. The study analyzed the correlation between BM regulatory genes, copy

Senescence-driven molecular subtyping in pancreatic cancer: a multi-omics framework for precision medicine.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) remains a lethal malignancy with a five-year survival rate below 15%, largely due to tumor heterogeneity and limited therapeutic options. While senescence-related genes (SRGs) are implicated in cancer progression, their pancreas-specific roles in PDAC subtyping and treatment remain unexplored. METHODS: We integrated multi-omics data (RNA-seq, ATAC-seq, and whole-genome sequencing) from 402 pancreas-specific SRGs to classify PDAC subtypes through unsupervised clustering. Independent validation cohorts (TCGA-PAAD, n = 183; patient-derived organ

Longitudinal multi-omics analyses of chemotherapy-induced peripheral neuropathy in response to taxanes.

BACKGROUND: Taxanes are an effective class of chemotherapeutics, but they frequently cause chemotherapy-induced peripheral neuropathy (CIPN). CIPN complicates treatment, often leading to alterations or discontinuation. This study aims to elucidate mechanisms underlying CIPN associated with taxane administration in breast cancer patients, utilizing a multi-omic, longitudinal approach to characterize molecular changes over time that can help gain insight into the pathophysiology of CIPN. METHODS: We assessed 358 patients receiving taxanes in (neo)adjuvant chemotherapy regimens over 12 months, e

Investigation of the mechanisms of liver injury induced by emamectin benzoate exposure at environmental concentrations in zebrafish: A multi-omics approach to explore the role of the gut-liver axis.

Emamectin benzoate (EMB) is a lipophilic pesticide that enters aquatic systems and adversely affects non-target organisms. This study investigated the long-term effects of EMB on zebrafish, exposing them to concentrations of 0, 0.1, 1, and 10 μg/L from the 4-hour post-fertilization (hpf) embryo stage to the 120-day post-fertilisation (dpf) adult stage. We found that exposure to 1 μg/L EMB induced liver damage, manifested as impaired liver function (elevated aspartate aminotransferase (AST) and alanine aminotransferase (ALT)), histopathological damage (lipid accumulation), as well as inflammato

Perspective on integrated multi-omics approaches and constraint-based modeling to explore metabolic functionality on the evolution of bacterial antibiotic resistance.

Antimicrobial resistance (AMR) is one of the greatest threats to humanity globally as it has been escalated by the over-prescription and usage of antibiotics for both humans and animals. AMR occurs when the bacteria develop a way of resisting the antimicrobial compounds, thus leading to increased mortality rates, health expenses, and issues of handling infections. The development of AMR occurs through mutations of bacterial genes or through horizontal gene transfer that results in increased minimum inhibitory concentration and bacterial tolerance. Perspectives from evolutionary trade-offs and

Dysbiosis of gut microbiota in children with functional constipation and damp-heat constitution: a cross-sectional multi-omics analysis.

Functional constipation (FC), a prevalent gastrointestinal disorder in early childhood associated with gut microbial dysbiosis, shows significant connections with specific constitutional types in Traditional Chinese Medicine (TCM). While TCM's nine constitutional classifications identify damp-heat constitution as a potential risk factor for FC, pediatric-specific evidence remains scarce regarding this correlation. Using the Constitutional Medicine Questionnaire, 49 children under 2 years were stratified into two groups: 18 children with damp-heat constitution who suffered from constipation (DH
