A robust diagnostic model for high-risk MASH: integrating clinical parameters and circulating biomarkers through a multi-omics approach.

BACKGROUND: Metabolic dysfunction-associated steatotic liver disease (MASLD) is a critical health concern, with metabolic dysfunction-associated steatohepatitis (MASH) representing a severe subtype that poses significant risks. This study aims to develop a robust diagnostic model for high-risk MASH utilizing a multi-omics approach. METHODS: We initiated proteomic analysis to select differential proteins, followed by liver transcriptional profiling to localize these proteins. An intersection of differential proteins and liver-expressed genes facilitated the identification of candidate biomarke

Multi-omics analysis reveals the attenuation of the interferon pathway as a driver of chemo-refractory ovarian cancer.

Ovarian high-grade serous carcinoma (HGSC) is one of the deadliest gynecological malignancies, with 10%-15% of patients exhibiting primary resistance to first-line chemotherapy. To characterize the molecular drivers of chemo-refractoriness, we perform multi-omics profiling of treatment-naive biopsies from patients with refractory HGSC enrolled in the DECIDER observational trial. We demonstrate that chemo-refractory HGSC is characterized by diminished interferon type I (IFN-I) and enhanced hypoxia pathway activity, and baseline IFN-I activity in chemo-naive cancer is an independent prognostic f

Deciphering context-specific Axitinib escape pathways via multi-omics and explainable machine learning.

BACKGROUND: Resistance remains a major barrier to targeted cancer therapies. Axitinib, a VEGF receptor inhibitor with anti-angiogenic activity, is effective in several cancers but shows heterogeneous patient responses, reflecting context-specific molecular adaptations. A comprehensive multi-omics approach is needed to define these mechanisms and uncover compensatory survival pathways limiting Axitinib efficacy. METHODOLOGY: We conducted a high-throughput analysis of ~ 1000 pan-cancer cell lines treated with 44 FDA-approved targeted drugs. Basal transcriptomic (~ 36,000 transcripts) and proteo

Multi-omic network inference from time-series data.

Biological phenotypes emerge from complex interactions across molecular layers. Yet, data-driven approaches to infer these regulatory networks have primarily focused on single-omic studies, overlooking inter-layer regulatory relationships. To address these limitations, we developed MINIE, a computational method that integrates multi-omic data from bulk metabolomics and single-cell transcriptomics through a Bayesian regression approach that explicitly models the timescale separation between molecular layers. We validate the method on both simulated datasets and experimental Parkinson's disease

Single-cell multi-omics analysis reveals cancer regulatory elements of transcriptional programs and clinical implications.

The regulatory mechanisms governing transcriptional programs in the cancer genome remain elusive, particularly those concerning cell-type specificity. We carefully curated single-cell assay for transposase-accessible chromatin sequencing (scATAC-seq) and single-cell RNA sequencing (scRNA-seq) data from eight distinct carcinoma tissues, including breast, skin, colon, endometrium, lung, ovary, liver, and kidney. Using single-cell multi-omics analysis, we identified extensive open chromatin regions and constructed peak-gene link networks, which can reveal distinct cancer gene regulation and genet

Molecular Modulation of Threadfin Fish Brain to Hypoxia Challenge and Recovery Revealed by Multi-Omics Profiling.

Migratory fish often encounter hypoxic zones during migration, which can lead to varying degrees of hypoxic stress. This issue has become increasingly severe due to human activities and climate change, which have resulted in the expansion of hypoxic zones in aquatic environments. However, there is limited research on how these species respond to hypoxic stress and subsequent recovery. In this study, we used Eleutheronema tetradactylum, a well-recognized migratory and economically valuable fish species, as a model organism. Histological analysis revealed extensive neuronal damage during hypoxia

Integrative multi-omics and single-cell dissection of the immune-fibrotic microenvironment in Duchenne muscular dystrophy reveals therapeutic potential of hesperidin.

BACKGROUND: Duchenne muscular dystrophy (DMD) is a severe pediatric, X-linked muscle-wasting disorder marked by chronic inflammation, incomplete regeneration, and progressive fibrosis. The immune-fibrotic microenvironment and its regulatory targets remain insufficiently defined. We sought to identify hub genes central to DMD pathology, delineate their functional and immune associations, and evaluate the therapeutic potential of hesperidin. METHODS: Bulk transcriptomes from GEO GSE38417 were analyzed with Limma to identify differentially expressed genes (DEGs). Weighted gene co-expression netw

Multi-omic analysis reveals lipid dysregulation associated with mitochondrial dysfunction in parkinson's disease brain.

Parkinson's disease (PD) is an increasingly prevalent neurodegenerative disorder, largely sporadic in origin, with limited understanding of age- and region-specific lipid alterations in the human brain. Dysregulation of glycosphingolipid catabolism has been implicated in PD, yet comprehensive spatiotemporal profiling remains sparse. Here, we performed targeted lipidomics across eight anatomically distinct brain regions in post-mortem controls, mid-stage, and late-stage PD cases using high-precision tissue dissection. Each region displayed distinct lipid signatures, with several age-associated

Multi-omics analysis reveals that low cathepsin S expression aggravates sepsis progression and worse prognosis via inducing monocyte polarization.

BACKGROUND: Monocytes represent a vital cellular subpopulation in the peripheral blood, crucial in the progression of sepsis. Nonetheless, the prognostic role and precise function of monocytes in sepsis are still inadequately understood. METHODS: Single-cell transcriptomic sequencing and bioinformatics analysis were performed on peripheral blood samples from septic patients to identify key molecules in cell subsets. Subsequently, the expression pattern of this molecule was validated through diverse biological experiments, encompassing quantitative RT-PCR, western blotting, and immunofluoresce

A multi-omics approach combining causal inference and in vivo validation identifies key protein drivers of alcohol-associated liver disease.

BACKGROUND: Alcohol-associated liver disease (ALD) constitutes a global health crisis, yet the molecular mechanisms driving its pathogenesis remain unresolved, critically impeding the development of effective therapeutics. A fundamental challenge is the differentiation of correlational biomarkers from the causal drivers of disease. Here, we perform a systematic characterization of the ALD causal proteome to uncover novel pathogenic mediators and prioritize therapeutic targets. METHODS: We implemented a multi-stage pipeline integrating human genetics with multi-level experimental validation. A

Multi-omics analysis indicates an association between TAPBP and prostate cancer.

Prostate cancer is one of the most common malignant tumors among men worldwide, and surgery remains its mainstay of treatment. It is unclear how prostate cancer develops and what the most effective drug targets are for treating prostate cancer. Therefore, we sought to identify the genes responsible for prostate cancer. By integrating multidimensional and high-throughput data, proteome wide association studies (PWAS), transcriptome wide association studies (TWAS), single-cell sequencing, functional enrichment, Mendelian randomization (MR), and Bayesian co-localization analyses were used to scre

TAM Plasticity under androgen deprivation therapy and PARP inhibition in prostate cancer: a multi-omics perspective.

Androgen deprivation therapy (ADT) and next-generation androgen receptor pathway inhibitors (ARPI) are increasingly combined with PARP inhibitors (PARPi) in metastatic prostate cancer (mPCa). These treatments have improved outcomes, yet responses remain variable and often lack durability. Single-cell and spatial multi-omics studies indicate that tumor-associated macrophages (TAMs) strongly influence therapeutic response and form a treatment-shaped continuum of states enriched for TREM2 and SPP1 programs, lipid metabolic activity, hypoxia adaptation, and phagocytic checkpoint signaling within t

ACE gene and male infertility: a South Slavic case-control study and multi-omics data integration.

Components of the renin-angiotensin system (RAS) are expressed in both female and male reproductive tracts, with angiotensin I converting enzyme (ACE) being an important component for male reproductive function, as shown in animal models. The most studied ACE polymorphism is the Alu insertion-deletion (I/D), which has been proposed to have a negative effect on male fertility. Given the conflicting evidence in the literature, we conducted a multicentric case-control study to investigate the association between the ACE Alu I/D polymorphism and impaired spermatogenesis. Using PCR amplification an

Integrated multi-omics profiling identifies Cmpk1 as a monocyte-specific therapeutic target for renal ischemia-reperfusion injury.

BACKGROUND: Acute kidney injury (AKI) driven by ischemia-reperfusion injury (IRI) involves poorly defined immune-metabolic mechanisms. Although nucleotide metabolism dysregulation is implicated in tubular injury, its cell type-specific roles remain unexplored. We aimed to dissect cell -specific metabolic reprogramming in renal IRI and identify therapeutic targets. METHODS: We employed an integrative multi-omics strategy including bulk transcriptomics, metabolomics, single-cell RNA sequencing, spatial transcriptomics, and functional validation through in vitro hypoxia-reoxygenation models and

Multi-omics perspective on Huoluo Xiaoling Pellet: key bioactive compounds and related mechanisms for the treatment of knee osteoarthritis.

ETHNOPHARMACOLOGICAL RELEVANCE: Knee osteoarthritis (KOA) is a prevalent chronic knee joint disease, occurring mainly in the elderly and obese populations. In traditional Chinese medicine (TCM) theory, KOA is categorized as "knee bi" and "bi syndrome," primarily caused by external factors such as wind, cold, and dampness, as well as internal deficiencies. The treatment with Chinese herbal medicine focuses on dispelling wind, cold, and dampness, as well as promoting blood circulation and removing blood stasis. Multi-omics prediction of axillary treatment response and tumour microenvironment alterations in lymph node-positive luminal breast cancer.

Luminal breast cancer (BC) with axillary lymph node (ALN) metastasis is typically treated with neoadjuvant chemotherapy (NAC). Theoretically, patients who achieve pathological lymph node complete response after NAC can be exempted from ALN dissection and even have the possibility of being spared axillary surgery. However, there is no effective way to preoperatively assess whether a metastatic ALN achieved pathological lymph node complete response (pLCR) after NAC. Therefore, we retrospectively collected imaging, clinical, and pathological data from two centres, built a multi-omic model to pred

From chronic gastritis to gastric cancer: Mendelian randomisation and multi-omics interrogation of leukaemia inhibitory factor receptor (LIFR), hepatocyte growth factor (HGF), serine protease inhibitor E1 (SERPINE1) and interleukin-10 receptor subunit beta (IL10RB).

The inflammatory pathogenesis of chronic gastritis is well established, but the specific inflammatory factors that causally drive its progression to gastric cancer (GC) remain unclear. Here, we combined Mendelian randomisation (MR) with multi-omics analyses to identify key macromolecular mediators in this transition. Genome-wide association study datasets of chronic gastritis and GC were interrogated using two-sample MR for 91 inflammatory factors and 731 immune-cell traits, with inverse-variance-weighted MR as the primary method. Transcriptomic, proteomic and single-cell RNA sequencing data f
