Comprehensive multi-omics, behavioral and morphological analysis of the hazards of nano-plastics in mice with internal carotid artery occlusion.

Accumulation of nanoplastics (NPs) poses a severe threat to the homeostasis of the internal environment in patients with chronic diseases. The effects of NP contamination on health in chronically ill populations must urgently be elucidated. In this study, NPs injected via the tail vein were distributed in the brain and internal organs in a mouse model of chronic internal carotid occlusion. Mice with chronic internal carotid artery occlusion exposed to NPs showed behavioral abnormalities, such as depression and anxiety, thus indicating detrimental effects of NPs on the brain. Subsequently, we u

Metabolic shifts in lipid utilization and reciprocal interactions within the lung metastatic niche of triple-negative breast cancer revealed by spatial multi-omics.

The Triple-Negative Breast Cancer (TNBC) subtype constitutes 15-20% of breast cancer cases and is associated with the poorest clinical outcomes. Distant metastasis, particularly to the lungs, is a major contributor to the high mortality rates in breast cancer patients. Despite this, there has been a lack of comprehensive insights into the heterogeneity of metastatic tumors and their surrounding ecosystem in the lungs. In this study, we utilized spatial RNA sequencing technology to investigate the heterogeneity of lung metastatic tumors and their microenvironment in two spontaneous lung metasta

Single-Cell and Spatial Multi-Omics Analysis Reveal That Targeting JAG1 in Epithelial Cells Reduces Periodontal Inflammation and Alveolar Bone Loss.

Mucosal immunity plays a critical role in the pathogenesis of inflammatory immune diseases. This study leverages single-cell RNA sequencing, spatial transcriptomics, and spatial proteomics to compare the cellular mechanisms involved in periodontitis between humans and mice, aiming to develop precise strategies to protect the gingival mucosal barrier. We identified key conserved and divergent features in cellular landscapes and transcriptional profiles across the two species, underscoring the complexity of inflammatory responses and immune dynamics in periodontitis. Additionally, we revealed a

Identification of antigenic epitopes recognized by tumor infiltrating lymphocytes in high grade serous ovarian cancer by multi-omics profiling of the auto-antigen repertoire.

Immunotherapeutic strategies aimed at enhancing tumor cell killing by tumor-specific T cells hold great potential for reducing tumor burden and prolonging survival of cancer patients. Although many potential tumor antigens have been described, identifying relevant targets when designing anti-cancer vaccines or targeted cell therapies remains a challenge. To identify novel, potentially immunogenic candidate tumor antigens, we performed integrated tumor transcriptomic, seromic, and proteomic analyses of high grade serous ovarian cancer (HGSC) patient tumor samples. We identified tumor neo-antige

Multi-omic and multispecies analysis of right ventricular dysfunction.

BACKGROUND: Right ventricular failure (RVF) is a leading cause of morbidity and mortality in multiple cardiovascular diseases, but there are no treatments for RVF as therapeutic targets are not clearly defined. Contemporary transcriptomic/proteomic evaluations of RVF are predominately conducted in small animal studies, and data from large animal models are sparse. Moreover, a comparison of the molecular mediators of RVF across species is lacking. METHODS: Transcriptomics and proteomics analyses defined the pathways associated with cardiac magnetic resonance imaging (MRI)-derived values of RV

Triterpenoid saponin variation in cultivated and mountain-cultivated ginseng aqueous extracts is associated with distinct myocardial multi-omics and intestinal microbial-metabolic response patterns.

Cultivated ginseng (CG) and mountain-cultivated ginseng (MCG) are widely used in foods and dietary products; however, it remains unclear whether cultivation-related chemical variation corresponds to different cardiovascular health-related responses. To characterize these composition-function differences, their aqueous extracts were analyzed by widely targeted UPLC-MS/MS and targeted quantification of triterpenoid saponins, and their cardiovascular health-related effects were further evaluated through in vivo, multi-omics, and cell-based analyses. MCG contained higher levels of several triterpe

Integrative multi-omics reveals CUL4B as a modulator of macrophage pyroptosis and innate defense against Staphylococcus aureus.

Staphylococcus aureus (SA) causes a broad range of invasive human diseases, increasingly complicated by antibiotic resistance. Macrophages (MΦ) play a central role in innate immunity, yet key aspects of their interaction with SA remain incompletely understood because of the pathogen's diverse immune evasion strategies. Using multi-omics and systems-level analytics, we identified the E3 ubiquitin ligase cullin 4B (CUL4B) as a host factor that modulates MΦ responses to SA infection. CRISPR-mediated deletion of CUL4B in human THP-1 MΦ enhanced intracellular bacterial killing, reduced cell death,

An integrative multi-omics modeling framework for chemotherapy response prediction through microRNA-target regulatory signatures.

Chemotherapy remains a cornerstone of cancer treatment, yet therapeutic resistance continues to limit durable clinical responses. MicroRNAs (miRNAs) are key post-transcriptional regulators of gene expression that orchestrate diverse cellular processes implicated in drug sensitivity and resistance. However, the contribution of miRNA regulatory networks to chemotherapy response has not been systematically characterized using clinical patient cohorts. Here we present DrugMiR, an integrative multi-omics modeling framework that integrates drug response-associated miRNAs with experimentally validate

Integrating multi-omics data for enhanced prognosis prediction in gastric cancer post-neoadjuvant therapy.

BACKGROUND: Neoadjuvant therapy is crucial for locally advanced gastric cancer (LAGC), yet response varies significantly. Traditional models based on clinicopathological features often lack precision. This study aimed to develop and validate a comprehensive prognostic model integrating deep learning features from CT images and immune scores to improve risk assessment. METHODS: A total of 179 LAGC patients who received neoadjuvant therapy between 2019 and 2022 were divided into a development cohort (DC, n = 125) and an internal validation cohort (IVC, n = 54). Additionally, an external validat

TIMP1 and PKM drive immunosuppression and metabolic remodeling to promote colorectal cancer progression through integrated multi-omics analysis.

The majority of colorectal cancers (CRC) exhibit low tumor mutational burden and an "immune-cold" microenvironment, with immune evasion initiating as early as the precancerous stage. This characteristic significantly limits the clinical efficacy of immunotherapy. Therefore, this study aimed to identify key targets and mechanisms underlying immune evasion in CRC through integrated multi-omics analysis. Transcriptomic analysis identified 1341 differentially expressed immune evasion-related genes (IERGs), with 674 up-regulated and 647 down-regulated. Among these, 11 core transcription factors (TF

Methylome and transcriptome analysis reveal the impact of psychological stress on the skin.

Psychological stress is increasingly recognized as an important determinant of human skin health, but the molecular and epigenetic mechanisms by which it affects the epidermis are still not well understood. To investigate whether psychological stress is associated with molecular differences in the epidermis, and how these might relate to skin phenotypes, we performed a multi-omics study in 60 stressed and 60 relaxed young adults. From lower-back epidermal samples, we generated DNA methylation profiles and RNA-seq data, and additionally measured skin cytokines and skin phenotypes. We identified

AI-guided multi-omics analysis identifies NPC1-modulated susceptibility to SARS-CoV-2 infection under PM2.5 exposure.

Exposure to airborne fine particulate matter (PM2.5) has been linked to increased risk of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection, yet the underlying mechanisms remain unclear. Here, by leveraging a fine-tuned foundation model of single-cell transcriptomics, we uncover shared transcriptional signatures between PM2.5 exposure and SARS-CoV-2 infection. We further validate this association using population-level epidemiological analyses and perform genome-wide association studies (GWAS) to identify genetic variants that modulate infection risk under PM2.5 exposu
