Invited review: Quantifying proton exchange from chemical reactions - Implications for the biochemistry of metabolic acidosis.

Given that the chemistry of lactate production disproves the existence of a lactic acidosis, there is a need to further reveal and explain the importance of the organic and computational chemistry of pH dependent competitive cation fractional (~) proton (H+) exchange (~H+e). An additional importance of this knowledge is that it could potentially contradict the assumption of the Stewart approach to the physico-chemical theory of acid-base balance. For example, Stewart proposed that chemical reaction and pH dependent H+ dissociation and association do not directly influence the pH of cellular an…

3D Printing of Porphyrin-Based Materials: Processes and Applications.

3D printing has transformed academia and industry by providing rapid prototyping, enhanced durability, and customized manufacturing solutions. It creates complex objects in layer by layer (i.e., additive manufacturing) from computer-aided designs (CAD). Although 3D printing has been widely used for producing machine parts, devices, etc., its application in synthetic chemistry and nanomaterials is still in its early stages. Porphyrins are class of naturally occurring macrocycle that play key roles in biological processes such as photosynthesis, oxygen transport, etc. Additionally, synthetic por

Neural Network Potential Energy Surfaces for Small Molecules and Reactions.

We review progress in neural network (NN)-based methods for the construction of interatomic potentials from discrete samples (such as ab initio energies) for applications in classical and quantum dynamics including reaction dynamics and computational spectroscopy. The main focus is on methods for building molecular potential energy surfaces (PES) in internal coordinates that explicitly include all many-body contributions, even though some of the methods we review limit the degree of coupling, due either to a desire to limit computational cost or to limited data. Explicit and direct treatment o

Avian renal disease: pathogenesis, diagnosis, and therapy.

Avian renal diseases are common in practice but are often undetected or misdiagnosed. Polyuria can be interpreted as diarrhea leading to inappropriate investigation and therapy. The avian urinary system differs from the mammalian. This article explains the anatomy and physiology of the avian kidney and focuses on the diagnosis of renal disorders. In particular, blood chemistry, urinalysis, radiography, urography, ultrasonography, computed tomography, and endoscopy (including biopsy) are explained and illustrated. Specific avian renal disorders and treatment possibilities are discussed.

Higher glass transition temperatures reduce thermal stress cracking in aqueous solutions relevant to cryopreservation.

Cryopreservation by vitrification could transform fields ranging from organ transplantation to wildlife conservation, but critical physical challenges remain in scaling this approach from microscopic to macroscopic systems, including the threat of fracture due to accumulated thermal stresses. Here, we provide experimental and computational evidence that these stresses are strongly dependent on the glass transition temperature [Formula: see text] of the vitrification solution, a property which, given the narrow band of chemistries represented within common vitrification solutions, is seldom inv

Comprehensive diagnosis of whole-body acid-base and fluid-electrolyte disorders using a mathematical model and whole-body base excess.

A mathematical model of whole-body acid-base and fluid-electrolyte balance was used to provide information leading to the diagnosis and fluid-therapy treatment in patients with complex acid-base disorders. Given a set of measured laboratory-chemistry values for a patient, a model of their unique, whole-body chemistry was created. This model predicted deficits or excesses in the masses of Na(+), K(+), Cl(-) and H2O as well as the plasma concentration of unknown or unmeasured species, such as ketoacids, in diabetes mellitus. The model further characterized the acid-base disorder by determining t

Wave propagation in fluid-saturated nanoporous media: Upscaling molecular mechanics into continuum-level description.

Understanding how mechanical, thermodynamic, and acoustic properties emerge in fluid-saturated nanoporous materials remains a major challenge due to the breakdown of classical continuum assumptions at molecular length scales. Here, we present a multiscale framework that extends linear chemo-poroelasticity theory to describe the coupled response of nanoporous solids and confined fluids to mechanical wave excitation. The effective poromechanical parameters-elasticity and stress-chemistry coupling tensors, scalar chemistry modulus, and fluid mobility tensor-are computed from atomistic simulations

Fermentation-induced molecular remodeling in African indigenous tubers: cassava and cocoyam.

Cassava and cocoyam are major dietary staples in sub-Saharan Africa, commonly processed by natural fermentation before consumption. Although fermentation reduces antinutritional compounds and improves food quality, its molecular effects remain poorly characterized. We used untargeted mass spectrometry-based metabolomics with a computational annotation pipeline to compare fermentation-induced molecular remodeling in the two tubers, which showed distinct responses. In cassava, 718 of 773 significant features (92.9%) were decreased, indicating a predominantly catabolic process. In cocoyam, the re

Nanocellulose-based intelligent hydrogels for flexible sensing: Design strategies, responsive mechanisms, and artificial intelligence-enabled functionalities.

Nanocellulose (NC)-based hydrogels have attracted increasing attention for flexible sensors due to their renewability, biocompatibility, and tunable chemistry. However, conventional hydrogel sensors still suffer from insufficient mechanical robustness, slow response, and poor long-term stability. Integrating NC into dynamic networks offers an effective strategy to overcome these limitations, yet challenges remain in achieving uniform dispersion, strong interfacial interactions, and precise network regulation. This review presents a systematic framework connecting NC hydrogel design, sensing me

Peptides as programmable molecular scaffolds: from chemical synthesis and engineering to translational medicine.

Peptides have evolved from naturally occurring ligands and classical hormones into a versatile and engineerable class of functional molecules. This review provides a comprehensive overview of the technological advances that collectively enable programmable peptide engineering across the entire discovery-to-development pipeline. We first discuss innovations in automated flow synthesis, chemoselective ligation, noncanonical residue incorporation, backbone editing, conformational constraint, and late-stage functionalization that have transformed peptide chemistry from linear sequence assembly int

Multireference perturbation theory (MRPT) geometry optimisations with scalar-relativistic effects: effective core potential (ECP) and spin-free X2C Hamiltonian.

In quantum chemistry calculations, molecular systems containing heavy elements require additional considerations compared with molecules comprising only light elements. In particular, accurate descriptions of both relativistic effects and static correlation are essential to obtain reliable wave functions and energies. Such calculations are computationally demanding due to the high cost of methods that properly incorporate relativistic effects and static correlation. This computational cost becomes even steeper when geometry optimisations or dynamical simulations are undertaken, as nuclear deri

RNA-Protein Assemblies: A Review of Biophysical Principles and Coarse-Grained Modeling Approaches.

RNA-protein assemblies are fundamental organizers of eukaryotic cell biology, participating in diverse processes such as ribosome biogenesis in nucleoli, mRNA sequestration in nuclear speckles, and genome packaging in viral ribonucleoprotein (vRNP) complexes. Across these systems, multivalent RNA-protein interactions promote self-organization, contributing directly to liquid-liquid phase separation (LLPS) in nucleoli and nuclear speckles, while facilitating assembly and intermediate states in mature structurally organized vRNPs. This review critically examines the molecular grammar underlying

Inverse Design of Metal-Organic Polyhedra through Molecular Fragmentation and Evolutionary Optimisation.

Reticular materials have come to the fore of chemistry with exceptional potential in applications ranging from CO2 capture and chemical separations to catalysis and drug delivery. However, due to the vast combinatorial space of molecular building blocks that can form these materials, designing high-performing reticular materials for applications remains a considerable challenge. Here, we present a computational approach that combines a library of molecular fragments suitable for constructing organic building units, template-based reassembly, and evolutionary optimization to accelerate the disc

Synthesis of Spiro Carbocycles via Methyl β-C(sp3)-H Functionalization of Cyclic Aliphatic Acids.

Despite the superior innate reactivity of methyl C-H bonds over methylene C-H bonds in acyclic substrates, selective activation of methyl C-H bonds in carbocycles remains a significant challenge. Recent effective bifunctional pyridone ligands have consistently demonstrated selectivity toward methylene C-H bonds on various cyclic carboxylic acids. Selective functionalization of β-methyl C-H bonds of cyclic carboxylic acids could further expand the diversity of carbocycles, especially as this reactivity could open a new route for the synthesis of spirocyclic scaffolds desirable in medicinal chem

Multistate Enzyme Design Enables Efficient and Stereoselective Multistep Catalysis.

Enzymes catalyze multistep reactions by stabilizing successive transition states within well organized, yet dynamic active sites. However, computational enzyme design typically targets a single transition state using rigid active-site models. Here, we introduce multistate enzyme design, which uses conformational ensembles to optimize active sites across an entire reaction coordinate. Applied to a de novo Morita-Baylis-Hillmanase, multistate enzyme design outperformed conventional single-state design, with the most active variant achieving >100-fold higher bi-substrate catalytic efficiency and

Bisphosphane-Stabilized Borylenes: Unlocking Borylene Transfer Reactivities.

The development of borylene-transfer reactions-a powerful yet underdeveloped strategy for the efficient construction of boron-containing compounds-has been hindered by the scarcity of reliable reagents. A fundamental challenge lies in balancing the high ambiphilic reactivity required for transfer with the requisite molecular stability. Herein, we report the synthesis of a series of bisphosphane-stabilized borylenes and disclose their exceptional borylene-transfer capabilities. The target borylenes (3) were prepared via facile deprotonation of the corresponding bisphosphane-coordinated hydrobor

Robust generative transition-state models for unseen chemistry.

Transition states (TSs) govern the rates and outcomes of chemical reactions, making their accurate prediction a central challenge in computational chemistry. Although recent machine learning models achieve near-chemical accuracy in the prediction of TS structures and the associated reaction barriers for small organic reactions, their ability to generalize beyond the training domain remains largely unexplored. Here we introduce targeted benchmarks to probe chemical and structural novelty in generative TS prediction. Building on Transition1x, a large-scale dataset of reactions involving small or…

Iron-Catalyzed Reductive Allylic C─H Amination of Olefin with Nitroarenes via Intermolecular Nitroso Ene Reaction.

Aromatic allylamines are essential in the synthesis of diverse pharmaceutical building blocks. While oxidative allylic C─H amination using anilines has advanced significantly, achieving intermolecular reductive allylic C─H amination of olefins with readily available nitroarenes remains a considerable challenge. Here, we demonstrate that replacing silanes with a combination of protons and electrons enables selective reductive allylic C─H amination, avoiding the competing hydroamination pathway. The key to this transformation is the use of 2,2,2-trifluoroethanol (TFE) as the solvent. This proces
